Abstract:Background: In recent geometric design, many effective toolkits for geometric modeling and optimization have been proposed and applied in practical cases, while effective and efficient designing of shapes that have desirable topological properties remains to be a challenge. The development of computational topology, especially persistent homology, permits convenient usage of topological invariants in shape analysis, geometric modeling, and shape optimization. Persistence diagram, the useful topological summary of persistent homology, provides a stable representation of multiscale homology invariants in the presence of noise in original data. Recent works show the wide use of persistent homology tools in geometric design. Objective: In this paper, we review the geometric design based on computational topological tools in three aspects: the extraction of topological features and representations, topology-aware shape modeling, and topology-based shape optimization. Methods: By tracking the development of each aspect and comparing the methods using classical topological invariants, motivations, and key approaches of important related works based on persistent homology are clarified. Results : We review geometric design through topological extraction, topological design, and shape optimization based on topology preservation. Related works show the successful applications of computational topology tools of geometric design. Conclusion: Solutions for the proposed core problems will affect the geometric design and its applications. In the future, the development of computational topology may boost computer-aided topological design.

Abstract:Topological data analysis (TDA) has emerged recently as a viable tool for analyzing complex data, and the area has grown substantially both in its methodologies and applicability. Providing a computational and algorithmic foundation for techniques in TDA, this comprehensive, self-contained text introduces students and researchers in mathematics and computer science to the current state of the field. The book features a description of mathematical objects and constructs behind recent advances, the algorithms involved, computational considerations, as well as examples of topological structures or ideas that can be used in applications. It provides a thorough treatment of persistent homology together with various extensions – like zigzag persistence and multiparameter persistence – and their applications to different types of data, like point clouds, triangulations, or graph data. Other important topics covered include discrete Morse theory, the Mapper structure, optimal generating cycles, as well as recent advances in embedding TDA within machine learning frameworks.

Abstract:This tutorial presents topological methods for the analysis and visualization of scientific data from a user's perspective, with the Topology ToolKit (TTK), a recently released open-source library for topological data analysis. Topological methods have gained considerably in popularity and maturity over the last twenty years and success stories of established methods have been documented in a wide range of applications (combustion, chemistry, astrophysics, material sciences, etc.) with both acquired and simulated data, in both post-hoc and in-situ contexts. While reference textbooks have been published on the topic, no tutorial at IEEE VIS has covered this area in recent years, and never at a software level and from a user's point-of-view. This tutorial fills this gap by providing a beginner's introduction to topological methods for practitioners, researchers, students, and lecturers. In particular, instead of focusing on theoretical aspects and algorithmic details, this tutorial focuses on how topological methods can be useful in practice for concrete data analysis tasks such as segmentation, feature extraction or tracking. The tutorial describes in detail how to achieve these tasks with TTK. First, after an introduction to topological methods and their application in data analysis, a brief overview of TTK's main entry point for end users, namely ParaView, will be presented. Second, an overview of TTK's main features will be given. A running example will be described in detail, showcasing how to access TTK's features via ParaView, Python, VTK/C++, and C++. Third, hands-on sessions will concretely show how to use TTK in ParaView for multiple, representative data analysis tasks. Fourth, the usage of TTK will be presented for developers, in particular by describing several examples of visualization and data analysis projects that were built on top of TTK. Finally, some feedback regarding the usage of TTK as a teaching platform for topological analysis will be given. Presenters of this tutorial include experts in topological methods, core authors of TTK as well as active users, coming from academia, labs, or industry. A large part of the tutorial will be dedicated to hands-on exercises and a rich material package (including TTK pre-installs in virtual machines, code, data, demos, video tutorials, etc.) will be provided to the participants. This tutorial mostly targets students, practitioners and researchers who are not experts in topological methods but who are interested in using them in their daily tasks. We also target researchers already familiar to topological methods and who are interested in using or contributing to TTK.

This tutorial provides a comprehensive introduction to two key TML techniques, persistent homology and the Mapper algorithm, with an emphasis on practical applications. Persistent homology captures multi-scale topological features such as clusters, loops, and voids, while the Mapper algorithm creates an interpretable graph summarizing high-dimensional data. To enhance accessibility, we adopt a data-centric approach, enabling readers to gain hands-on experience applying these techniques to relevant tasks. We provide step-by-step explanations, implementations, hands-on examples, and case studies to demonstrate how these tools can be applied to real-world problems. The goal is to equip researchers and practitioners with the knowledge and resources to incorporate TML into their work, revealing insights often hidden from conventional machine learning methods. Abstract:ChatGPT represents a significant milestone in the field of artificial intelligence (AI), finding widespread applications across diverse domains. However, its effectiveness in mathematical contexts has been somewhat constrained by its susceptibility to conceptual errors. Concurrently, topological data analysis (TDA), a relatively new discipline, has garnered substantial interest in recent years. Nonetheless, the advancement of TDA is impeded by the limited understanding of computational algorithms and coding proficiency among theoreticians. This work endeavors to bridge the gap between theoretical topological concepts and their practical implementation in computational topology through the utilization of ChatGPT. We showcase how a pure theoretician, devoid of computational experience and coding skills, can effectively transform mathematical formulations and concepts into functional code for computational topology with the assistance of ChatGPT. Our strategy outlines a productive process wherein a mathematician trains ChatGPT on pure mathematical concepts, steers ChatGPT towards generating computational topology code, and subsequently validates the generated code using established examples. Our specific case studies encompass the computation of Betti numbers, Laplacian matrices, and Dirac matrices for simplicial complexes, as well as the persistence of various homologies and Laplacians. Furthermore, we explore the application of ChatGPT in computing recently developed topological theories for hypergraphs and digraphs. This work serves as an initial step towards effectively transforming pure mathematical theories into practical computational tools, with the ultimate goal of enabling real applications across diverse fields.

Abstract:We present a short tutorial and introduction to using the R package TDA, which provides some tools for Topological Data Analysis. In particular, it includes implementations of functions that, given some data, provide topological information about the underlying space, such as the distance function, the distance to a measure, the kNN density estimator, the kernel density estimator, and the kernel distance. The salient topological features of the sublevel sets (or superlevel sets) of these functions can be quantified with persistent homology. We provide an R interface for the efficient algorithms of the C++ libraries GUDHI, Dionysus and PHAT, including a function for the persistent homology of the Rips filtration, and one for the persistent homology of sublevel sets (or superlevel sets) of arbitrary functions evaluated over a grid of points. The significance of the features in the resulting persistence diagrams can be analyzed with functions that implement recently developed statistical methods. The R package TDA also includes the implementation of an algorithm for density clustering, which allows us to identify the spatial organization of the probability mass associated to a density function and visualize it by means of a dendrogram, the cluster tree.

A Novel 3-D Topology Optimization Methodology Based on the Min-Cut Theorem

Abstract:Topology optimization (TO) has become a new paradigm to provide a quantitative design methodology for modern devices. In the two categories, the discrete-variable-based one and the continuous-variable-based one, of the existing TO methodologies, the on/off method - a typical method of the former - outperforms the latter in terms of an intuitive representation of the optimized results. Moreover, the existing TO techniques or procedures are generally 2-D. To address the aforementioned issues of existing methodologies, a new 3-D TO method based on the min-cut theorem is proposed. Three types of element connectivity are defined and used to transform a 3-D mesh grid to a 2-D network, providing equivalent quantities to perform the 3-D TO under the same implementation as in 2-D with no additional cost. Furthermore, the mechanism of the parameter selection is explored to provide rules for parameter tuning in engineering applications. As demonstrated by the reported numerical results, the proposed methodology is characterized by straightforward policy of parameter tuning and can find the optimized checkerboard-free topology with significant performance improvements.

Abstract:The book presents new results and applications of the topological derivative method in control theory, topology optimization and inverse problems. It also introduces the theory in singularly perturbed geometrical domains using selected examples. Recognized as a robust numerical technique in engineering applications, such as topology optimization, inverse problems, imaging processing, multi-scale material design and mechanical modeling including damage and fracture evolution phenomena, the topological derivative method is based on the asymptotic approximations of solutions to elliptic boundary value problems combined with mathematical programming tools. The book presents the first order topology design algorithm and its applications in topology optimization, and introduces the second order Newton-type reconstruction algorithm based on higher order topological derivatives for solving inverse reconstruction problems. It is intended for researchers and students in applied mathematics and computational mechanics interested in the mathematical aspects of the topological derivative method as well as its applications in computational mechanics.

Abstract:This paper implements topology optimization on two-dimensional manifolds. In this paper, the material interpolation is implemented on a material parameter in the partial differential equation used to describe a physical field, when this physical field is defined on a two-dimensional manifold; the material density is used to formulate a mixed boundary condition of the physical field and implement the penalization between two different types of boundary conditions, when this physical field is defined on a three-dimensional domain with its boundary conditions defined on the two-dimensional manifold corresponding a surface or an interface of this three-dimensional domain. Based on the homeomorphic property of two-dimensional manifolds, typical two-dimensional manifolds, e.g., sphere, torus, Möbius strip and Klein bottle, are included in the numerical tests, which are provided for the problems on fluidic mechanics, heat transfer and electromagnetics.
A Topology Scavenger Hunt to Introduce Topological Data Analysis

Abstract:Topology at the undergraduate level is often a theoretical mathematics course, introducing concepts from point-set topology or possibly algebraic topology. However, the last two decades have seen an explosion of growth in applied topology and topological data analysis, which are topics that can be presented in an accessible way to undergraduate students and can encourage exciting projects. For the past several years, the Topology course at Macalester College has included content from point-set and algebraic topology, as well as applied topology, culminating in a project chosen by the students. In the course, students work through a topology scavenger hunt as an activity to introduce the ideas and software behind some of the primary tools in topological data analysis, namely, persistent homology and mapper. This scavenger hunt includes a variety of point clouds of varying dimensions, such as an annulus in 2D, a bouquet of loops in 3D, a sphere in 4D, and a torus in 400D. The students' goal is to analyze each point cloud with a variety of software to infer the topological structure. After completing this activity, students are able to extend the ideas learned in the scavenger hunt to an open-ended capstone project. Examples of past projects include: using persistence to explore the relationship between country development and geography, to analyze congressional voting patterns, and to classify genres of a large corpus of texts by combining with tools from natural language processing and machine learning.

Second, some of the core concepts of Topological Data Analysis are presented, including critical points, notions of Persistent Homology, Reeb graphs and Morse-Smale Complexes. Finally, a brief review of the state-of-the-art algorithms is presented. For the reader's convenience, the most important definitions and properties are highlighted with boxes. For further readings, I refer the reader to the excellent introduction to Computational Topology by Edelsbrunner and Harer.

Abstract:Some fundamental principles of computational topology are formulated and discussed. It is demonstrated that swept volumes comprise a class of geometric objects that is particularly well suited to the application and development of the advanced mathematics/computer science based foundations of computational topology. Two new results in this vein are presented: (1) every smooth swept volume is proved to have a Whitney regular stratification; and (2) it is shown how homology can be used to characterize surface intersections. Applications of the dynamical systems approach to swept volumes in virtual sculpting and modeling of heterogeneous material such as bones are also described.

Abstract:This text arises from teaching advanced undergraduate courses in differential topology for the master curriculum in Mathematics at the University of Pisa. So it is mainly addressed to motivated and collaborative master undergraduate students, having nevertheless a limited mathematical background. Overall this text is a collection of themes, in some cases advanced and of historical importance, with the common feature that they can be treated with "bare hands". This means by just combining certain cut-and-paste procedures and applications of transversality, mainly through the multiplicative structure of the cobordism rings of every smooth compact manifold; topics developed from scratch along with the text.

Abstract:The field of topological photonics emerged as one of the most promising areas for applications in transformative technologies: possible applications are in topological lasers or quantum optics interfaces. Nevertheless, efficient and simple methods for diagnosing the topology of optical systems remain elusive for an important part of the community. In this tutorial, we provide a summary of numerical methods to calculate topological invariants emerging from the propagation of light in photonic crystals. We first describe the fundamental properties of wave propagation in lattices with a space-dependent periodic electric permittivity. Next, we provide an introduction to topological invariants; proposing an optimal strategy to calculate them through the numerical evaluation of Maxwell's equation in a discretized reciprocal space. Finally, we will complement the tutorial with a few practical examples of photonic crystal systems showing different topological properties, such as photonic valley-Chern insulators, photonic crystals presenting an "obstructed atomic limit", photonic systems supporting fragile topology and finally photonic Chern insulators, where we also periodically modulated the magnetic permeability.

Abstract:While topological derivatives have proven useful in applications of topology optimisation and inverse problems, their mathematically rigorous derivation remains an ongoing research topic, in particular in the context of nonlinear partial differential equation (PDE) constraints. We present a systematic yet formal approach for the computation of topological derivatives of a large class of PDE-constrained topology optimization problems with respect to arbitrary inclusion shapes. Scalar and vector-valued as well as linear and nonlinear elliptic PDE constraints are considered in two and three space dimensions including a nonlinear elasticity model and nonlinear reaction-diffusion problems. The systematic procedure follows a Lagrangian approach for computing topological derivatives. For problems where the exact formula is known, the numerically computed values show good coincidence. Moreover, by inserting the computed values into the topological asymptotic expansion, we verify that the obtained values satisfy the expected behaviour also for other, previously unknown problems, indicating the correctness of the procedure. We present a systematic approach for the computation of topological derivatives that is applicable to a large class of problems. Most notably, our approach covers the topological derivative for a nonlinear elasticity problem, which has not been reported in the literature.
