Abstract:An improved sparse representation algorithm is proposed for reducing speckle noise in optical coherence tomography (OCT) images. To reduce the dictionary training time, the orthogonal matching pursuit algorithm (OMP) is replaced by a piecewise orthogonal matching pursuit algorithm (ST-OMP), and a threshold standard is set to train multiple atoms simultaneously to improve the tracking efficiency. Normal, diabetic macular edema, and fundus neovascularization membrane retina OCT images were tested using the proposed algorithm and other denoising algorithms. The results show that the proposed algorithm exhibits an excellent denoising ability. The details and edge information in the OCT images were well preserved by the proposed algorithm. Meanwhile, the image processing time was reduced by half with the proposed algorithm compared with the traditional K-SVD algorithm.

Abstract:Background:Angiogenesis is closely associated with tumor development and progression. Endoscopic optical coherence tomography angiography (OCTA) enables rapid inspection of mucosal 3D vasculature of inner organs in the early-stage tumor diagnosis; however, it is limited by instabilities of the optical signal and beam scanning.Methods:In the phase-unstable swept source OCTA (SS-OCTA), amplitude decorrelation was used to compute the motion-induced changes as motion contrast. The influence of the random noise-induced amplitude fluctuations on decorrelation was characterized as a function of inverse signal-to-noise ratio (SNR) with a multi-variate time series (MVTS) model and statistical analysis. Then, the noise-induced decorrelation artifacts in static tissue regions were eliminated by applying a flow mask based on the statistical relation between inverse SNR (iSNR) and amplitude decorrelation (IDa), which was named IDa-OCTA. In addition, a distal stepwise raster scan was realized with a low-voltage electrothermal micro-electro-mechanical system (ET-MEMS)-based catheter for endoscopic imaging, whereby the stable and repeatable B-scans at each step suppressed the decorrelation noise induced by the spatial mismatch between paired scans.Results:The derived IDa relation was validated through numerical simulation and flow phantom experiments. In vivo human buccal mucosa imaging was performed to demonstrate the endoscopic IDa-OCTA imaging. In this, the subsurface structure and vasculature were visualized in a rapid and depth-resolved manner.Conclusions:The rapid 3D vasculature visualization realized by the endoscopic IDa-OCTA improves the diagnosis of early tumors in internal organs.

Abstract:Optical coherence tomography (OCT) has been an important and powerful tool for biological research and clinical applications. However, speckle noise significantly degrades the image quality of OCT and has a negative impact on the clinical diagnosis accuracy. In this paper, we propose a novel speckle noise suppression technique which changes the spatial distribution of sample beam using a special optical chopper. Then a series of OCT images with uncorrelated speckle patterns could be captured and compounded to improve the image quality without degradation of resolution. Typical signal-to-noise ratio improvement of ∼6.4 dB is experimentally achieved in tissue phantom imaging with average number n = 100. Furthermore, compared with conventional OCT, the proposed technique is demonstrated to view finer and clearer biological structures in human skin in vivo, such as sweat glands and blood vessels. The advantages of low cost, simple structure and compact integration will benefit the future design of handheld or endoscopic probe for biomedical imaging in research and clinical applications.

Abstract:Optical coherence tomography (OCT) is a powerful biomedical imaging technology that relies on the coherent detection of backscattered light to image tissue morphology in vivo. As a consequence, OCT is susceptible to coherent noise (speckle noise), which imposes significant limitations on its diagnostic capabilities. Here we show a method based purely on light manipulation that is able to entirely remove the speckle noise originating from turbid samples without any compromise in resolution. We refer to this method as Speckle-Free OCT (SFOCT). Using SFOCT, we succeeded in revealing small structures that are otherwise hidden by speckle noise when using conventional OCT, including the inner stromal structure of a live mouse cornea, the fine structures inside the mouse pinna, sweat ducts, and Meissners corpuscle in the human fingertip skin. SFOCT has the potential to markedly increase OCTs diagnostic capabilities of various human diseases by revealing minute features that correlate with early pathology.

Abstract:Optical coherence tomography (OCT) is an important imaging technique extensively applied in medical sciences. However, OCT images often suffer from speckle noise, which is a kind of multiplicative noise inherited in coherent imaging systems. A speckle noise reduction algorithm with total variation (TV) regularization is proposed to restore speckled OCT images. It constructs the regularization parameter and utilizes the tuning function. The proposed algorithm realizes sufficient speckle noise reduction and delicate edge preservation. Simulations demonstrate the performance of the proposed algorithm with respect to visual effects, processing time and image quality metrics of signal-to-noise ratio (SNR), equivalent number of looks (ENL), contrast-to-noise ratio (CNR), relative mean square error (RMSE) and edge preservation factor. Compared with some classical and typical despeckling algorithms, the proposed algorithm exhibits good results in edge preservation, recovery error and time efficiency, and presents better SNR, ENL and CNR. The applicability of the proposed algorithm with regard to OCT in-device preprocessing is discussed in details. Therefore, it promotes the application of OCT imaging in clinical diagnosis and analysis. (C) 2015 Optical Society of America

Abstract:Motion contrast optical coherence tomography angiography (OCTA) entails a precise identification of dynamic flow signals from the static background, but an intermediate region with voxels exhibiting a mixed distribution of dynamic and static scatterers is almost inevitable in practice, which degrades the vascular contrast and connectivity. In this work, the static-dynamic intermediate region was pre-defined according to the asymptotic relation between inverse signal-to-noise ratio (iSNR) and decorrelation, which was theoretically derived for signals with different flow rates based on a multi-variate time series (MVTS) model. Then the ambiguous voxels in the intermediate region were further differentiated using a shape mask with adaptive threshold. Finally, an improved OCTA classifier was built by combining shape, iSNR, and decorrelation features, termed as SID-OCTA, and the performance of the proposed SID-OCTA was validated experimentally through mouse retinal imaging.

Abstract:Optical coherence tomography (OCT) is a micrometer-scale, cross-sectional imaging modality for biological tissue. It has been widely used for retinal imaging in ophthalmology. Speckle noise is problematic in OCT. A raw OCT image/volume usually has very poor image quality due to speckle noise, which often obscures the retinal structures. Overlapping scan is often used for speckle reduction in a 2D line-scan. However, it leads to an increase of the data acquisition time. Therefore, it is unpractical in 3D scan as it requires a much longer data acquisition time. In this paper, we propose a new method for speckle reduction in 3D OCT. The proposed method models each A -scan as the sum of underlying clean A -scan and noise. Based on the assumption that neighboring A -scans are highly similar in the retina, the method reconstructs each A -scan from its neighboring scans. In the method, the neighboring A -scans are aligned/registered to the A -scan to be reconstructed and form a matrix together. Then low rank matrix completion using bilateral random projection is utilized to iteratively estimate the noise and recover the underlying clean A -scan. The proposed method is evaluated through the mean square error, peak signal to noise ratio and the mean structure similarity index using high quality line-scan images as reference. Experimental results show that the proposed method performs better than other methods. In addition, the subsequent retinal layer segmentation also shows that the proposed method makes the automatic retinal layer segmentation more accurate. The technology can be embedded into current OCT machines to enhance the image quality for visualization and subsequent analysis such as retinal layer segmentation.

Abstract:Speckle is a major factor that degrades the contrast and resolution of ophthalmic optical coherence tomography images. In this paper, we present a speckle reduction method for ophthalmic OCT images based on wavelet decomposition and reconstruction. Here, the Otsu algorithm is introduced for the calculation of a threshold to distinguish signals and speckles roughly, and the correlations of neighboring wavelet coefficients and the coefficients of the corresponding locations in different decomposition levels are used to suppress the speckle noise. The experimental results show that our method can improve the contrast of the ophthalmic OCT images significantly without unbearable image sharpness loss.
Speckle-constrained variational methods for image restoration in optical coherence tomography

Abstract:A number of despeckling methods for optical coherence tomography (OCT) have been proposed. In these digital filtering techniques, speckle noise is often simplified as additive white Gaussian noise due to the logarithmic compression for the signal. The approximation is not completely consistent with the characteristic of OCT speckle noise, and cannot be reasonably extended to deconvolution algorithms. This paper presents a deconvolution model that combines the variational regularization term with the statistical characteristic constraints of data corrupted by OCT speckle noise. In the data fidelity term, speckle noise is modeled as signal dependent, and the point spread function of OCT systems is included. The regularization functional introduces a priori information on the original images, and a regularization term based on block matching 3D modeling is used to construct the variational model in the paper. Finally, the method is applied to the restoration of actual OCT raw data of human skin. The numerical results demonstrate that the proposed deconvolution algorithm can simultaneously enhance regions of images containing detail and remove OCT speckle noise.
Speckle Reduction in Optical Coherence Tomography by Image Registration and Matrix Completion

Abstract:Speckle noise is problematic in optical coherence tomography (OCT). With the fast scan rate, swept source OCT scans the same position in the retina for multiple times rapidly and computes an average image from the multiple scans for speckle reduction. However, the eye movement poses some challenges. In this paper, we propose a new method for speckle reduction from multiply-scanned OCT slices. The proposed method applies a preliminary speckle reduction on the OCT slices and then registers them using a global alignment followed by a local alignment based on fast iterative diamond search. After that, low rank matrix completion using bilateral random projection is utilized to iteratively estimate the noise and recover the underlying clean image. Experimental results show that the proposed method achieves average contrast to noise ratio 15.65, better than 13.78 by the baseline method used currently in swept source OCT devices. The technology can be embedded into current OCT machines to enhance the image quality for subsequent analysis.

Abstract:Complex decorrelation-based OCT angiography (OCTA) has the potential for monitoring hemodynamic activities in a label-free, high-resolution, and quantitative manner. To improve the measurement dynamic range and uncertainty of blood flow, an adaptive spatial-temporal (ST) kernel was proposed for decorrelation estimation and it was validated through a theoretical simulation and experimental measurements. The ensemble size in the decorrelation computation was effectively enlarged by collecting samples of the phasor pair in both the spatial and temporal dimensions. The spatial sub-kernel size was adaptively changed to suppress the influence of bulk motion in the temporal dimension by solving a maximum entropy model. Using the flow phantom, it was observed that the decorrelation dynamic range presented an increase of ~49% and the uncertainty exhibited a decrease of ~40% and ~38% in the saturation and background limits, respectively. In monitoring the stimulus-evoked hemodynamic response, the extended dynamic range enabled an improvement of ~180% in the separability between different stimulation modes. Furthermore, the suppressed uncertainty and motion artifacts allowed a reliable temporal analysis of the hemodynamic response. The proposed adaptive ST-kernel will greatly promote the development of decorrelation-based quantitative OCTA in hemodynamic studies.

Abstract:Memory-effect-based speckle correlation is one of the most practical techniques for imaging through scattering opaque media, where a light source with low spatial coherence and moderate bandwidth plays a pivotal role. Usually, a rapidly rotating diffuser is applied to make the light source spatially decoherent. Here, an all-fiber-based low-spatial-coherence light source is proposed and demonstrated for such speckle-correlated imaging. The illumination structure is greatly simplified, the lightening efficiency is enhanced, and the wavelength is extended to the near-infrared band, which is favorable for a larger memory effect range and deeper penetrating depth through opacity. Moreover, the proposed local illumination method can identify the orientation of the object, which has not been revealed by former methods. This work would facilitate the research in optical biomedical imaging and broaden the applications of multimode random fiber lasers.

Dynamic Change of Amplitude for OCT Functional Imaging

Abstract:Optical coherence tomography (OCT) is capable of non-destructively obtaining cross-sectional information of samples with micrometer spatial resolution, which plays an important role in ophthalmology and endovascular medicine. Measuring OCT amplitude can obtain three-dimensional structural information of the sample, such as the layered structure of the retina, but is of limited use for functional information such as tissue specificity, blood flow, and mechanical properties. OCT functional imaging techniques based on other optical field properties including phase, polarization state, and wavelength have emerged, such as Doppler OCT, optical coherence elastography, polarization-sensitive OCT, and visible-light OCT. Among them, functional imaging techniques based on dynamic changes of amplitude have significant robustness and complexity advantages, and achieved significant clinical success in label-free blood flow imaging. In addition, dynamic light scattering OCT for 3D blood flow velocity measurement, dynamic OCT with the ability to display label-free tissue/cell specificity, and OCT thermometry for monitoring the temperature field of thermophysical treatments are the frontiers in OCT functional imaging. In this paper, the principles and applications of the above technologies are summarized, the remaining technical challenges are analyzed, and the future development is envisioned.

Abstract:Optical Coherence Tomography (OCT) is an emerging technique in the field of biomedical imaging, with applications in ophthalmology, dermatology, coronary imaging etc. OCT images usually suffer from a granular pattern, called speckle noise, which restricts the process of interpretation. Therefore the need for speckle noise reduction techniques is of high importance. To the best of our knowledge, use of Independent Component Analysis (ICA) techniques has never been explored for speckle reduction of OCT images. Here, a comparative study of several ICA techniques (InfoMax, JADE, FastICA and SOBI) is provided for noise reduction of retinal OCT images. Having multiple B-scans of the same location, the eye movements are compensated using a rigid registration technique. Then, different ICA techniques are applied to the aggregated set of B-scans for extracting the noise-free image. Signal-to-Noise-Ratio (SNR), Contrast-to-Noise-Ratio (CNR) and Equivalent-Number-of-Looks (ENL), as well as analysis on the computational complexity of the methods, are considered as metrics for comparison. The results show that use of ICA can be beneficial, especially in case of having fewer number of B-scans.

Abstract:Holographic optical coherence tomography (OCT) is a powerful imaging technique, but its ability to reveal low-reflectivity features is limited. In this study, we performed holographic OCT by incoherently averaging volumes with changing diffuse illumination of numerical aperture (NA) equal to the detection NA. While the reduction of speckle from singly scattered light is only modest, we discovered that speckle from multiply scattered light can be arbitrarily reduced, resulting in substantial improvements in image quality. This technique also offers the advantage of suppressing noises arising from spatial coherence, and can be implemented with a partially spatially incoherent light source for further mitigation of multiple scattering. Finally, we show that although holographic reconstruction capabilities are increasingly lost with decreasing spatial coherence, they can be retained over an axial range sufficient to standard OCT applications.

Abstract:The parameters of the spectrometer were analyzed in order to optimize the performance of spectral-domain optical coherence tomography (SD-OCT). Because probing depth is proportional to spectral resolution, it can be increased with the choice of a higher resolution spectrometer, which implies greater pixel numbers and lower imaging speed, or by sacrificing part of the spectrum, which compromises the axial resolution and side lobes. With a dynamic range of 8 bits or more, the signal-to-noise ratio remains constant for different noise levels. The results were verified experimentally with in vivo retinal SD-OCT imaging. Dispersion Phenomenon and a Compensation Method in Optical Coherence Tomography

Abstract:The resolution of optical coherence tomography (OCT) depends on the spectral properties of the light sources used in OCT systems. The minimum distance that can be resolved by this technique is inversely proportional to the spectral width of the light source. Using broadband light sources, ultrahigh-resolution OCT can achieve axial image resolutions on the few micron scale. However, dispersion is known to increase the width of the envelope of the OCT signal and to reduce the resolution of OCT because different wavelengths of a broadband light source have different velocities in dispersive media. In the present paper, a super-luminescent diode (SLD) source is used to characterize the dispersion of different samples. The center wavelength of the light source is 845nm and spectral width is 26nm. A 30mm thick BK7 glass slab is tested. Based on the measured source spectrum, the broadened signals are calculated with the specific dispersion coefficients of different materials. The calculated signals are compared with the results measured in the experiments. A general numerical dispersion compensation method is present, which can both be applied in time domain and in frequency domain. Using this automatic iterative optimization method, the unbroadened signal can be regenerated with high resolution.

Abstract:Optical Coherence Tomography (OCT) is one of the most emerging imaging modalities that has been used widely in the field of biomedical imaging. From its emergence in 1990's, plenty of hardware and software improvements have been made. Its applications range from ophthalmology to dermatology to coronary imaging etc. Here, the focus is on applications of OCT in ophthalmology and retinal imaging. OCT is able to non-invasively produce cross-sectional volume images of the tissues which are further used for analysis of the tissue structure and its properties. Due to the underlying physics, OCT images usually suffer from a granular pattern, called speckle noise, which restricts the process of interpretation, hence requiring specialized noise reduction techniques to remove the noise while preserving image details. Also, given the fact that OCT images are in the $\mu m$ -level, further analysis in needed to distinguish between the different structures in the imaged volume. Therefore the use of different segmentation techniques are of high importance. The movement of the tissue under imaging or the progression of disease in the tissue also imposes further implications both on the quality and the proper interpretation of the acquired images. Thus, use of image registration techniques can be very helpful. In this work, an overview of such image analysis techniques will be given.

Abstract:Dispersion is a common phenomenon in optics due to the frequency dependence of the refractive index in polychromatic light. This issue, if left untreated in optical coherence tomography (OCT) imaging, leads to signal broadening of the coherence length and deterioration of the axial resolution. We report a new numeric method for the systematic dispersion compensation in a spectral-domain (SD) OCT for imaging the iridocorneal angle of human cadaver eyes. The dispersion compensation for our OCT system is calculated by an automated iterative process that minimizes the wavenumber-dependent variance of the ridge extracted from the energy distribution of a mirror's spectral interferogram using Short-Time Fourier Transform (STFT) Time-Frequency Analysis (TFA). The average axial resolution of 2.7 um in air was achieved at a range of depths up to 2 mm. Compensated OCT images of the iridocorneal angle in human cadaver eyes were much clearer than non-compensated images. We demonstrate the feasibility, effectiveness, and robustness of the proposed method for dispersion compensation in an SD-OCT by evaluating both the mirror and human cadaver eye measurements. We also verified that our imaging system is able to visualize the iridocorneal angle details, such as trabecular meshwork (TM), Schlemm's canal (SC), and collector channels (CCs), which are important ocular outflow structures and play a crucial role in glaucoma managements.
