Key Piece in the Wolfe Cycle of Methanogenesis: The S–S Bond Dissociation Conducted by Noncubane [Fe 4 S 4 ] Cluster-Dependent Heterodisulfide Reductase

Abstract:Heterodisulfide reductase (Hdr), a crucial enzyme in the Wolfe cycle of methanogenic archaea forming methane from CO2 and H2, catalyzes the reduction of heterodisulfide (CoM-S–S-CoB) to coenzyme M (CoM-SH) and coenzyme B (CoB-SH) using two uncommon noncubane [Fe4S4] clusters (HB1 and HB2). Using density functional theory calculations, the Hdr mechanism was investigated and a unique noncubane [Fe4S4] was characterized. Hdr can use a smart and flexible strategy of multiple mechanisms. In the electron/proton-sufficient condition (fast proton-coupled electron transfer, PCET), the Hdr reaction prefers to proceed through the addition of one (mechanism B) or two pairs of H+/e– (mechanism C-α) yielding monovalent noncubane [Fe4S4]1+, followed by the substrate S–S dissociation activated by [Fe4S4]1+ and the formation of coenzymes B and M via hydrogen transfers from Cys231 and HB1 to coenzyme thiolates. In the H+/e–-deficient condition (slow PCET), the S–S bond dissociation assisted by divalent noncubane [Fe4S4]2+ can also be initiated without the early addition of H+/e– (mechanism A) with a somewhat slower reaction rate. Besides the finding that [Fe4S4]1+ has a stronger activity than [Fe4S4]2+, the noncubane [Fe4S4] cluster shows better geometric flexibility and greater catalytic power than the classic cubane [Fe4S4], which may perfectly fit in the decomposition of disulfide, rendering a significant evolutional advantage and necessity of noncubane [Fe4S4] with a highly distorted architecture. This work gives deep insights into the disulfide decomposition assisted by the unusual noncubane [Fe4S4], expanding the chemistry about Fe–S clusters, disulfide reduction, and substance/energy conservation in the Wolfe cycle.
