Abstract:This paper presents an algorithm to improve the time and space complexity of reverse hash chain traversal. Mapping the traversing of a reverse hash chain to the inorder traversing of a binary tree, the proposed algorithm chooses auxiliary nodes saved by stack dynamically with the help of the binomial tree model, and achieves low time and space complexity for the traversing of a reverse hash chain with any length. Analyzing the time and space complexity with the help of the binomial tree model, the result shows that the proposed algorithm requires only ⌈ log2n ⌉ / 2 hash operations per chain link traversal and ⌈ log2n ⌉ + 1 chain links to be save at the same time, where n is the length of the reverse hash chain. Compared to other algorithms, our algorithm can be applied to hash chain with any length without the limitation that the length must be of 2 integer-th power, and the proof is more exact.

Abstract:We will show how to implement binary decision tree traversal in the language of matrix computation. Our main contribution is to propose some equivalent algorithms of binary tree traversal based on a novel matrix representation of the hierarchical structure of the decision tree. Our key idea is to travel the binary decision tree by maximum inner product search. We not only implement decision tree methods without the recursive traverse but also delve into the partitioning nature of tree-based methods.

Abstract:Recombination of sequences is an important combinatorial optimization problem due to its applications in computational biology. It is related to the alignment with recombination which is an edit distance problem involved recombination, and reconstructing a history of recombination from a set of sequences, etc. Recently, Wu and Gu discussed a distance problem involved recombination consisting of single crossover. [S. Wu and X. Gu (2001). A Greedy algorithm for optimal recombination. Proceeding of COCOON2001, Lecture Notes in Computer Science 2108 , pp. 86-90.] A and S denote two collections of sequences where \S\ = 2. The goal is to generate A from S by a series of recombinations in minimum number of steps. They defined a special class A of sequences called 'tree', and presented a greedy algorithm which was claimed optimal for finding the recombination distance from S to A. In this paper, we revisit this result. We show that the greedy algorithm is not always optimal, and propose a revised algorithm which can solve the problem optimally. We further propose a new class A of sequences called 'chain' and provide a polynomial time algorithm for finding the optimal recombination evolutionary history from S to A.

Abstract:The problem of sequence recombination has important applications in computational molecular biology. Recently, a distance problem involving recombination consisting of a single crossover was proposed. The problem is to generate a given set of sequences 𝒜 from a given pair of sequences 𝒮 in a minimum number of recombination (i.e., crossover) operations. For an arbitrary class 𝒜 of sequences, the computational complexity of the problem has not yet been settled so it is interesting to find polynomially solvable cases for this kind of recombination distance problem. In recent papers [Y. He and T. Chen, Optimal algorithms for recombination distance problem, Optim. Methods and Soft. 18 (2003), pp. 647–655], [S. Wu and X. Gu, A greedy algorithm for optimal recombination. Proceedings of COCOON2001, Lecture Notes in Computer Science 2108, 2001, 86–90], special classes of sequences called ‘tree’ and ‘chain’ were proposed, and polynomial time algorithms were designed for optimally generating tree and chain classes, respectively. In this paper, we define a new class 𝒜 of sequences, called generalized chain, which greatly extends the definition of chain class by ignoring some restrictive conditions. We distinguish a generalized chain into three cases: continuous chain, discontinuous chain and mixed chain. Then we present optimal algorithms for dealing with all cases of a generalized chain. All algorithms run in polynomial time.
Revisiting Tree Isomorphism: An Algorithmic Bric-à-Brac

Abstract:The Aho, Hopcroft and Ullman (AHU) algorithm has been the state of the art since the 1970s for determining in linear time whether two unordered rooted trees are isomorphic or not. However, it has been criticized (by Campbell and Radford) for the way it is written, which requires several (re)readings to be understood, and does not facilitate its analysis. In this article, we propose a different, more intuitive formulation of the algorithm, as well as three propositions of implementation, two using sorting algorithms and one using prime multiplication. Although none of these three variants admits linear complexity, we show that in practice two of them are competitive with the original algorithm, while being straightforward to implement. Surprisingly, the algorithm that uses multiplications of prime numbers (which are also be generated during the execution) is competitive with the fastest variants using sorts, despite having a worst theoretical complexity. We also adapt our formulation of AHU to tackle to compression of trees in directed acyclic graphs (DAGs). This algorithm is also available in three versions, two with sorting and one with prime number multiplication. Our experiments are carried out on trees of size at most $10^6$, consistent with the actual datasets we are aware of, and done in Python with the library treex, dedicated to tree algorithms.

Abstract:In this paper we propose a notion of pattern avoidance in binary trees that generalizes the avoidance of contiguous tree patterns studied by Rowland and non-contiguous tree patterns studied by Dairyko, Pudwell, Tyner, and Wynn. Specifically, we propose algorithms for generating different classes of binary trees that are characterized by avoiding one or more of these generalized patterns. This is achieved by applying the recent Hartung-Hoang-Mütze-Williams generation framework, by encoding binary trees via permutations. In particular, we establish a one-to-one correspondence between tree patterns and certain mesh permutation patterns. We also conduct a systematic investigation of all tree patterns on at most 5 vertices, and we establish bijections between pattern-avoiding binary trees and other combinatorial objects, in particular pattern-avoiding lattice paths and set partitions.

Abstract:Trees or rooted trees have been generously studied in the literature. A forest is a set of trees or rooted trees. Here we give recurrence relations between the number of some kind of rooted forest with $k$ roots and that with $k+1$ roots on $\{1,2,\ldots,n\}$. Classical formulas for counting various trees such as rooted trees, bipartite trees, tripartite trees, plane trees, $k$-ary plane trees, $k$-edge colored trees follow immediately from our recursive relations.

Abstract:The K-nearest neighbor (KNN) rule is one of the most useful supervised classification methods, and is widely used in many pattern classification applications due to its simplicity. However, it faces prohibitive computational and storage requirements when dealing with large datasets. A reasonable way of alleviating this problem is to extract a small representative subset from the original dataset without reducing the classification accuracy. This means the most internal patterns are removed and the boundary patterns that can contribute to better classification accuracy are retained. To achieve this purpose, a new algorithm based on binary tree technique and some reduction operations is presented. The key issues of the proposed algorithm are how to build binary nearest neighbor search tree and design reduction strategies to keep the high classification accuracy patterns. In particular, firstly, we utilize several tree control rules and KNN rule to build a binary nearest neighbor tree of each random pattern. Secondly, according to the node locations in each binary nearest neighbor tree and the strategies of selection and replacement, different kinds of patterns as prototypes are obtained, which are close to class boundary regions or locate in the interior regions, and some internal patterns are generated. Finally, experimental results show that the proposed algorithm effectively reduces the number of prototypes while maintaining the same level of classification accuracy as the traditional KNN algorithm and other prototype algorithms. Moreover, it is a simple and fast hybrid algorithm for prototype reduction.

Abstract:Genetic algorithm is one of the commonly used approaches on machine learning. In this paper, we put forward a genetic algorithm approach for pruning decision tree. Binary coding is adopted in which an individual in a population consists of a fixed number of weight that stand for a solution candidate. The evaluation function considers error rate of decision tree over the test set. Three common operators for genetic algorithm such as random mutation and single-point crossover is applied for the population. Finally the algorithm returns an individual with the highest fitness as a local optimal weight. Based on four databases from UCI, we compared our approach with several other traditional decision tree pruning techniques including cost-complexity pruning, Pessimistic Error Pruning and Reduced error pruning. The results show that our approach has an better or equal effect with other pruning method.

Abstract:To construct an evolutionary tree is an important topic in computational biology. An evolutionary tree can symbolize the relationship and histories for a set of species. There are many models had been proposed to resolve these problems. However, most of them are NO-hard problem. Ultrametric tree is one of the most popular models, it is used by a well-accepted tree construction method--Unweighted Pair Group Method with Arithmetic Mean, which is widely used by biologists to observe the relationship among species. However, it is a heuristic algorithm. In this paper, we proposed a 3-Points relationship (3PR) based parallel algorithm to solve this problem. 3PR is a relationship between distance matrix and constructed evolutionary trees. The main concept is for any triplet species, two species closer to each other in distance matrix should be closer to each other in evolutionary tree. Then we combined this property and branch-and-bound strategy to reduce the computation time to obtain the optimal solution. Moreover, we put the lower ranked path which is determined by 3PR to delay bound pool (DBP) to accelerate the algorithm execution. DBP is a mechanism which can store the lower ranked path and can be helping algorithm to find a better bounding values speedily. The experimental results show that our proposed algorithm can reduce the computation time compared with algorithm without 3PR. Moreover, it also shows 3PR can reduce the computation time when number of computing nodes increasing.
Recursions Satisfied by Families of Determinants with Applications to Resistance Distance

Abstract:The main contribution of this paper is a six-step semi-automatic algorithm that obtains a recursion satisfied by a family of determinants by systematically and iteratively applying Laplace expansion to the underlying matrix family. The recursion allows explicit computation of the Binet form providing a closed formula for resistance distance between two specified nodes in a family of graphs. This approach is particularly suited for graph families with complex structures; the method is used to prove the 1 over 14 conjectured asymptotic formula for linear 3--trees. Additionally, although the literature on recursive formulas for resistance distances is quite large, the Fibonacci Quarterly and the Proceedings have almost no such results despite the fact that many recursions related to resistance distances involve the Fibonacci numbers. Therefore, a secondary purpose of the paper is to provide a brief introductory survey of graph families, accompanied by figures, Laplacian matrices, and typical recursive results, supported by a modest bibliography of current papers on many relevant graph families, in the hope to involve Fibonaccians in this active and beautiful field.

A New Method for Modeling Coalescent Processes with Recombination

Abstract:BACKGROUND:Recombination plays an important role in the maintenance of genetic diversity in many types of organisms, especially diploid eukaryotes. Recombination can be studied and used to map diseases. However, recombination adds a great deal of complexity to the genetic information. This renders estimation of evolutionary parameters more difficult. After the coalescent process was formulated, models capable of describing recombination using graphs, such as ancestral recombination graphs (ARG) were also developed. There are two typical models based on which to simulate ARG: back-in-time model such as ms and spatial model including Wiuf&Hein's, SMC, SMC', and MaCS.RESULTS:In this study, a new method of modeling coalescence with recombination, Spatial Coalescent simulator (SC), was developed, which considerably improved the algorithm described by Wiuf and Hein. The present algorithm constructs ARG spatially along the sequence, but it does not produce any redundant branches which are inevitable in Wiuf and Hein's algorithm. Interestingly, the distribution of ARG generated by the present new algorithm is identical to that generated by a typical back-in-time model adopted by ms, an algorithm commonly used to model coalescence. It is here demonstrated that the existing approximate methods such as the sequentially Markov coalescent (SMC), a related method called SMC', and Markovian coalescent simulator (MaCS) can be viewed as special cases of the present method. Using simulation analysis, the time to the most common ancestor (TMRCA) in the local trees of ARGs generated by the present algorithm was found to be closer to that produced by ms than time produced by MaCS. Sample-consistent ARGs can be generated using the present method. This may significantly reduce the computational burden.CONCLUSION:In summary, the present method and algorithm may facilitate the estimation and description of recombination in population genomics and evolutionary biology.
RecombineX: A generalized computational framework for automatic high-throughput gamete genotyping and tetrad-based recombination analysis

Abstract:Meiotic recombination is an essential biological process that ensures faithful chromosome segregation and promotes parental allele shuffling. Tetrad analysis is a powerful approach to quantify the genetic makeups and recombination landscapes of meiotic products. Here we present RecombineX (https://github.com/yjx1217/RecombineX), a generalized computational framework that automates the full workflow of marker identification, gamete genotyping, and tetrad-based recombination profiling based on any organism or genetic background with batch processing capability. Aside from conventional reference-based analysis, RecombineX can also perform analysis based on parental genome assemblies, which facilitates analyzing meiotic recombination landscapes in their native genomic contexts. Additional features such as copy number variation profiling and missing genotype inference further enhance downstream analysis. RecombineX also includes a dedicate module for simulating the genomes and reads of recombinant tetrads, which enables fine-tuned simulation-based hypothesis testing. This simulation module revealed the power and accuracy of RecombineX even when analyzing tetrads with very low sequencing depths (e.g., 1-2X). Tetrad sequencing data from the budding yeast Saccharomyces cerevisiae and green alga Chlamydomonas reinhardtii were further used to demonstrate the accuracy and robustness of RecombineX for organisms with both small and large genomes, manifesting RecombineX as an all-around one stop solution for future tetrad analysis. Interestingly, our re-analysis of the budding yeast tetrad sequencing data with RecombineX and Oxford Nanopore sequencing revealed two unusual structural rearrangement events that were not noticed before, which exemplify the occasional genome instability triggered by meiosis.
Towards Analyzing Recombination Operators in Evolutionary Search

Abstract:Recombination (also called crossover) operators are widely used in EAs to generate offspring solutions. Although the usefulness of recombination has been well recognized, theoretical analysis on recombination operators remains a hard problem due to the irregularity of the operators and their complicated interactions to mutation operators. In this paper, as a step towards analyzing recombination operators theoretically, we present a general approach which allows to compare the runtime of an EA turning the recombination on and off, and thus helps to understand when a recombination operator works. The key of our approach is the Markov Chain Switching Theorem which compares two Markov chains for the first hit of the target. As an illustration, we analyze some recombination operators in evolutionary search on the LeadingOnes problem using the proposed approach. The analysis identifies some insight on the choice of recombination operators, which is then verified in experiments.

Abstract:Genetic recombination can produce heterogeneous phylogenetic histories within a set of homologous genes. Delineating recombination events is important in the study of molecular evolution, as inference of such events provides a clearer picture of the phylogenetic relationships among different gene sequences or genomes. Nevertheless, detecting recombination events can be a daunting task, as the performance of different recombinationdetecting approaches can vary, depending on evolutionary events that take place after recombination. We recently evaluated the effects of postrecombination events on the prediction accuracy of recombination-detecting approaches using simulated nucleotide sequence data. The main conclusion, supported by other studies, is that one should not depend on a single method when searching for recombination events. In this paper, we introduce a two-phase strategy, applying three statistical measures to detect the occurrence of recombination events, and a Bayesian phylogenetic approach in delineating breakpoints of such events in nucleotide sequences. We evaluate the performance of these approaches using simulated data, and demonstrate the applicability of this strategy to empirical data. The two-phase strategy proves to be time-efficient when applied to large datasets, and yields high-confidence results.

Irreducibility of Recombination Markov Chains in the Triangular Lattice

Abstract:In the United States, regions are frequently divided into districts for the purpose of electing representatives. How the districts are drawn can affect who's elected, and drawing districts to give an advantage to a certain group is known as gerrymandering. It can be surprisingly difficult to detect gerrymandering, but one algorithmic method is to compare a current districting plan to a large number of randomly sampled plans to see whether it is an outlier. Recombination Markov chains are often used for this random sampling: randomly choose two districts, consider their union, and split this union in a new way. This works well in practice, but the theory behind it remains underdeveloped. For example, it's not known if recombination Markov chains are irreducible, that is, if recombination moves suffice to move from any districting plan to any other. Irreducibility of recombination Markov chains can be formulated as a graph problem: for a graph $G$, is the space of all partitions of $G$ into $k$ connected subgraphs ($k$ districts) connected by recombination moves? We consider three simply connected districts and district sizes $k_1\pm 1$ vertices, $k_2\pm 1$ vertices, and $k3\pm 1$ vertices. We prove for arbitrarily large triangular regions in the triangular lattice, recombination Markov chains are irreducible. This is the first proof of irreducibility under tight district size constraints for recombination Markov chains beyond small or trivial examples.

Abstract:Phylogenetic methods are widely used to reconstruct the evolutionary relationships among species and in dividuals. However, recombination can obscure ancestral relationships as individuals may inherit different regions of their genome from different ancestors. It is therefore often necessary to detect recombination events, locate recombination breakpoints and select recombination-free alignments prior to reconstructing phylogenetic trees. While many earlier studies examined the power of different methods to detect recombination, very few have examined the ability of these methods to accurately locate recombination breakpoints. In this study, we simulated genome sequences based on ancestral recombination graphs and explored the accuracy of three popular recombination detection methods: MaxChi, 3SEQ and GARD. The accuracy of inferred breakpoint locations was evaluated along with the key factors contributing to variation in accuracy across data sets. While many different genomic features contribute to the variation in performance across methods, the number of informative sites consistent with the pattern of inheritance between parent and recombinant child sequences always has the greatest contribution to accuracy. While partitioning sequence alignments based on identified recombination breakpoints can greatly decrease phylogenetic error, the quality of phylogenetic reconstructions depends very little on how breakpoints are chosen to partition the alignment. Our work sheds light on how different features of recombinant genomes affect the performance of recombination detection methods and suggests best practices for reconstructing phylogenies based on recombination-free alignments.

Abstract:Phylogenetic inference is a fundamental problem in biology, which studies the origins and evolutionary relationships among species. Popular phylogenetic inference methods, such as IQ-TREE, RAxML, and PHYML, typically utilize heuristic tree search algorithms to seek a phylogenetic tree that maximizes the likelihood of the observed genetic data. However, tree search is time-consuming and often prone to local optima. To address these issues, we introduce TreeFormer, a new machine learning-based tree rearrangement operation for tree search. Experimental results show that TreeFormer achieves higher accuracy than FastTree 2 when reconstructing trees from real alignments with fewer than 1000 sites.
