Abstract:We applied a novel molecular descriptor, three-dimensional biologically relevant spectrum (BRS-3D), in subtype selectivity prediction of dopamine receptor (DR) ligands. BRS-3D is a shape similarity profile calculated by superimposing the objective compounds against 300 template ligands from sc-PDB. First, we constructed five subtype selectivity regression models between DR subtypes D1-D2, D1-D3, D2-D3, D2-D4, and D3-D4. The models' 10-fold cross-validation-squared correlation coefficient (Q(2), for training sets) and determination coefficient (R-2, for test sets) were in the range of 0.5-0.7 and 0.6-0.8, respectively. Then, four pair-wise (D1-D2, D2-D3, D2-D4, and D3-D4) and a multitype (D2, D3, and D4) classification models were developed with the prediction accuracies around or over 90% (for test sets). Lastly, we compared the performances of the models developed on BRS-3D and classical descriptors. The results showed that BRS-3D performed similarly to classical 2D descriptors and better than other 3D descriptors. Combining BRS-3D and 2D descriptors can further improve the prediction performance. These results confirmed the capacity of BRS-3D in the prediction of DR subtype-selective ligands.

Abstract:Adenosine receptors (ARs) are crucial therapeutic targets, and selective adenosine receptor antagonists are promising for numerous therapeutic applications. In this study, three dimensional models of human adenosine A(1), A(2B), and A(3) receptors (A(1)AR, A(2B)AR, A(3)AR, respectively) were generated by homology modeling. In addition, pharmacophore models of the antagonists of four human adenosine receptor subtypes were developed using the LigandScout 3.12 program. Furthermore, Induced Fit Docking module of Schrodinger program was implemented to investigate receptor-ligand interactions. The results show that because of the subfamily-wide conservation of the core pocket residues, the ligand binding pockets of the three raw AR homology models are extremely similar, which poses challenges for subtype selective ligand recognition. However, the pharmacophore models of the four AR subtypes differ in pharmacophore features and spatial configuration, which are also consistent with previous site-directed mutagenesis studies. This indicates that binding site optimization is a crucial step in model generation, and the distributions for a set of pharmacophore features in ligand-based pharmacophore, including hydrogen bond acceptors, hydrogen bond donors, hydrophobic centroids, and aromatic rings, can reflect the position and direction characterization of hydrogen bonds and hydrophobic cavities, which aid identification and characterization of binding sites. This study may provide a significant theoretical foundation for further raw model optimization in homology modeling and discovery of novel selective human adenosine receptor antagonists.

Abstract:Subtype-selective drugs are of great therapeutic importance as they are expected to be more effective and with less side-effects. However, discovery of subtype selective inhibitors was hampered by the high similarity of the binding sites within subfamilies. In this study, we further evaluated the applicability of "Three-Dimensional Biologically Relevant Spectrum (BRS-3D)" for the identification of subtype-selective inhibitors. A case study was performed on monoamine oxidase, which has two subtypes related to distinct diseases. The inhibitory activity against MAO-A/B of 347 compounds experimentally tested in this research was reported. Compound M124 (5H-thiazolo[3,2-a]pyrimidin-5-one) with IC50 less than 100 nM (SI = 23) was selected as a probe to investigate the structure selectivity relationship. Similarity search led to the identification of compound M229 and M249 with IC50 values of 7.4 nM, 4 nM and acceptable selectivity index over MAO-A (M229 SI > 1351, M249 SI > 2500). The molecular basis for subtype selectivity was explored through docking study and attention based DNN model. Additionally, in silico ADME properties were characterized. Accordingly, it is found that BRS-3D is a robust method for subtype selectivity in the early stage of drug discovery and the compounds reported here can be promising leads for further experimental analysis.

Abstract:Distinguishing compounds' agonistic or antagonistic behavior would be of great utility for the rational discovery of selective modulators. We synthesized truncated nucleoside derivatives and discovered 6c (Ki = 2.40 nM) as a potent human A3 adenosine receptor (hA3AR) agonist, and subtle chemical modification induced a shift from antagonist to agonist. We elucidated this shift by developing new hA3AR homology models that consider the pharmacological profiles of the ligands. Taken together with molecular dynamics (MD) simulation and three-dimensional (3D) structural network analysis of the receptor–ligand complex, the results indicated that the hydrogen bonding with Thr943.36 and His2727.43 could make a stable interaction between the 3'-amino group with TM3 and TM7, and the corresponding induced-fit effects may play important roles in rendering the agonistic effect. Our results provide a more precise understanding of the compounds' actions at the atomic level and a rationale for the design of new drugs with specific pharmacological profiles.This article has not yet been cited by other publications.

Insights into ET(A) Subtype Selectivity of Benzodiazepine Endothelin Receptor Antagonists by 3D-QSAR Approaches.

Abstract:ET(A) subtype selective antagonists constitute a novel and potentially important class of agents for the treatment of pulmonary hypertension, heart failure, and other pathological conditions. In this paper, 60 benzodiazepine derivatives displaying potent activities against ET(A) and ET(B) subtypes of endothelin receptor were selected to establish the 3D-QSAR models using CoMFA and CoMSIA approaches. These models show excellent internal predictability and consistency, external validation using test-set 19 compounds yields a good predictive power for antagonistic potency. Statistical parameters of models were obtained with CoMFA-ET(A) (q (2) = 0.787, r (2) = 0.935, r (2) ( pred ) = 0.901), CoMFA-ET(B) (q (2) = 0.842, r (2) = 0.984, r (2) ( pred ) = 0.941), CoMSIA-ET(A) (q (2) = 0.762, r (2) = 0.971, r (2) ( pred ) = 0.958) and CoMSIA-ET(B) (q (2) = 0.771, r (2) = 0.974, r (2) ( pred ) = 0.953) respectively. Field contour maps (CoMFA and CoMSIA) corresponding to the ET(A) and ET(B) subtypes reflects the characteristic similarities and differences between these types. The results of this paper provide valuable information to facilitate structural modifications of the title compounds to increase the inhibitory potency and subtype selectivity of endothelin receptor.

Abstract:The authors wish to correct the following statement in their manuscript: “In summary, two new organic dyes, M1 and M2, containing flexible TPE and rigid PI units were designed and synthesized”. However, M2 is identical to compound 3a reported by Rajneesh Misra et al. in 2014 (Chem. Commun. 2014, 50, 9076). Therefore, the sentence should be corrected as “In summary, two organic dyes, M1 and M2, containing flexible TPE and rigid PI units were synthesized”. In the earlier manuscript, Misra et al. reported the reversible mechanochromic behavior of compound 3a with contrasting colors between sky-blue and yellow-green. This is different to this study, which reported a supra-amplification piezochromic effect of M2 in high-pressure experiments, where M2 displayed higher piezochromic contrast (102 nm) and better sensitivity (11.19 nm GPa−1) than M1 (69 nm and 6.12 nm GPa−1). The two studies are therefore quite different and, thus, the results in this manuscript are still valid. The authors wish to apologize for the error and for any inconvenience caused, as it was not their intention to mislead readers about the novelty of the reported compounds.
Exploring the Structural Determinants of Novel Xanthine Derivatives As A2B Adenosine Receptor Antagonists: a Computational Study

Abstract:Adenosine is a ubiquitous endogenous nucleoside that controls numerous physiological functions via interacting with its specific G-coupled receptors. Activation of adenosine receptors (AdoRs), particularly A(2B) AdoRs promotes the release of inflammatory cytokines; reduces vascular permeabilization and induces angiogenesis, thereby making A(2B) AdoR becomes a potentially pharmacological target for drug development. Presently, for investigating the structural determinants of 164 xanthine derivatives as A(2B) AdoR antagonists, we performed an in silico study integrating with 3D-QSAR, docking and molecular dynamics (MD) simulation. The obtained optimal model shows strong predictability (Q(2) = 0.647, R-ncv(2) = 0.955, and R-pred(2) = 0.848). Additionally, to explore the binding mode of the ligand with A(2B) AdoR and to understand their binding mechanism, docking analysis, MD simulations (20 ns), and the calculation of binding free energy were also carried out. Finally, the structural determinants of these xanthine derivatives were identified and a total of 20 novel A(2B) AdoR antagonists with improved potency were computationally designed, and their synthetic feasibility and selectivity were also evaluated. The information derived from the present study offers a better appreciation for exploring the interaction mechanism of the ligand with A(2B) AdoR, which could be helpful for designing novel potent A(2B) AdoR antagonists.
