Abstract:Natural selection has been criticized as a tautology. This would be a major problem for evolutionary biology, if true, because tautological statements can't be falsified and, therefore, can't be scientific. There is merit to this critique insofar as the theory of natural selection is indeed generally described in a tautological manner. However, natural selection can be described non-tautologically if we're careful. Natural selection should be defined as the theory that attempts to predict and retrodict evolutionary change through environmental forces acting upon organisms. However, this re-framing comes at a cost: it reveals, based on our current knowledge of evolutionary forces, the lack of ability to make accurate predictions about expected changes except in the most simple of circumstances. I suggest that evolutionary biologists should work to develop "principles of evolution," based on an expanded and more focused research program designed to identify common trends in evolution, which will ultimately allow us to make more accurate predictions and retrodictions about evolution.

Abstract:Natural selection successfully explains how organisms accumulate adaptive change despite that traits acquired over a lifetime are eliminated at the end of each generation. However, in some domains that exhibit cumulative, adaptive change -- e.g., cultural evolution, and earliest life -- acquired traits are retained; these domains do not face the problem that Darwin's theory was designed to solve. Lack of transmission of acquired traits occurs when germ cells are protected from environmental change, due to a self-assembly code used in two distinct ways: (i) actively interpreted during development to generate a soma, and (ii) passively copied without interpretation during reproduction to generate germ cells. Early life and cultural evolution appear not to involve a self-assembly code used in these two ways. We suggest that cumulative, adaptive change in these domains is due to a lower-fidelity evolutionary process, and model it using Reflexively Autocatalytic and Foodset-generated networks. We refer to this more primitive evolutionary process as Self-Other Reorganisation (SOR) because it involves internal self-organising and self-maintaining processes within entities, as well as interaction between entities. SOR encompasses learning but in general operates across groups. We discuss the relationship between SOR and Lamarckism, and illustrate a special case of SOR without variation.

Abstract:From the analysis of the existing problems of the prevalent theories of evolution, this paper discussed the motive force of evolution based on the knowledge of the principle of organismal adjustment evolution to get a new understanding of the evolution mechanism. In the guide of Schrodinger's theory - "life feeds on negative entropy", the author proposed that "negative entropy flow" actually includes material flow, energy flow and information flow, and the "negative entropy flow" is the motive force for living and development. By modifying my own theory of principle of organismal adjustment evolution (not adaptation evolution), a new theory of "regulation system of organismal adjustment evolution involved in DNA, RNA and protein interacting with environment" is proposed. According to the view that phylogenetic development is the "integral" of individual development, the difference of negative entropy flow between organisms and environment is considered to be a motive force for evolution, which is a new understanding of the mechanism of evolution. Based on such understanding, evolution is regarded as "a changing process that one subsystem passes all or part of its genetic information to the next generation in a larger system, and during the adaptation process produces some new elements, stops some old ones, and thereby lasts in the larger system". Some other controversial questions related to evolution are also discussed.

Abstract:Abstract We describe the ubiquity of teleological language and thinking throughout biology, as a context for understanding how students think about evolution, as well. Examples can be found in molecular biology, physiology, ecology, and taxonomy, at least. Recent research documents a deep human psychological tendency to attribute purpose or intent (and thus normative meaning) to natural phenomena. We present a possible evolutionary explanation. Still, these cognitive habits help foster scientific errors of projecting human norms onto natural phenomena (what we have elsewhere termed the naturalizing error). Subsequent appeals to “nature” are used (inappropriately) to justify cultural ideologies. Accordingly, we advocate explicit learning about teleological dispositions and their cultural consequences as an essential countermeasure.

Abstract:Darwinian fitness describes the capacity of an organism to appropriate resources from the environment and to convert these resources into net-offspring production. Studies of competition between related types indicate that fitness is analytically described by entropy, a statistical measure which is positively correlated with population stability, and describes the number of accessible pathways of energy flow between the individuals in the population. Directionality theory is a mathematical model of the evolutionary process based on the concept evolutionary entropy as the measure of fitness. The theory predicts that the changes which occur as a population evolves from one non-equilibrium steady state to another are described by the following directionality principle–fundamental theorem of evolution: (a) an increase in evolutionary entropy when resource composition is diverse, and resource abundance constant; (b) a decrease in evolutionary entropy when resource composition is singular, and resource abundance variable. Evolutionary entropy characterizes the dynamics of energy flow between the individual elements in various classes of biological networks: (a) where the units are individuals parameterized by age, and their age-specific fecundity and mortality; where the units are metabolites, and the transitions are the biochemical reactions that convert substrates to products; (c) where the units are social groups, and the forces are the cooperative and competitive interactions between the individual groups. % This article reviews the analytical basis of the evolutionary entropic principle, and describes applications of directionality theory to the study of evolutionary dynamics in two biological systems; (i) social networks–the evolution of cooperation; (ii) metabolic networks–the evolution of body size. Statistical thermodynamics is a mathematical model of macroscopic behavior in inanimate matter based on entropy, a statistical measure which describes the number of ways the molecules that compose the a material aggregate can be arranged to attain the same total energy. This theory predicts an increase in thermodynamic entropy as the system evolves towards its equilibrium state. We will delineate the relation between directionality theory and statistical thermodynamics, and review the claim that the entropic principle for thermodynamic systems is the limit, as the resource production rate tends to zero, and population size tends to infinity, of the entropic principle for evolutionary systems.

Abstract:We investigate an unusual class of medium-scale traveling ionospheric disturbances (MS TIDs) of the nonwave type, isolated ionospheric disturbances (IIDs) that manifest themselves in total electron content (TEC) variations in the form of single aperiodic negative TEC disturbances of a duration of about 10 min (the total electron content spikes, TECS). It was found that TECS are observed in no more than 1-2 % of the total number of radio paths. We present the results derived from analyzing the dependence of TECS parameters on local time, and on the level of geomagnetic activity. The TECS amplitude exceeds at least one order of magnitude the TEC fluctuation intensity under "background" conditions. To analyze TECS dynamic characteristics the event of 5 October, 2001 was used.

Abstract:A growing body of empirical work supports and informs the role of genetic variation and contemporary evolution in shaping ecological dynamics at the population, community and ecosystem levels. Although much progress has been made, I contend that reliance on several common empirical and inferential approaches is limiting forward progress in key areas, which leads me to several suggestions. More studies should focus on revealing eco‐evolutionary dynamics as they play out in the “real world,” as opposed to laboratories and mesocosms. At the community and ecosystem levels, increasing effort should be directed towards the importance of evolution acting through population density, as opposed to only direct per‐capita effects. More work should be directed towards the effects of whole‐community evolution, as opposed to the evolution of only particular focal species. New and innovative approaches are needed for studying how natural selection resists evolutionary and ecological change, thus generating cryptic eco‐evolutionary dynamics. Although simultaneous improvement on all of these fronts is perhaps impossible for any single research programme, even advances in one or more areas could dramatically improve our understanding of the prevalence, power and relevance of eco‐evolutionary dynamics. Abstract:How difficult is it to ‘discover’ an evolutionary adaptation or innovation? I here suggest that information theory, in combination with high-throughput DNA sequencing, can help answer this question by quantifying a new phenotype's information content. I apply this framework to compute the phenotypic information associated with novel gene regulation and with the ability to use novel carbon sources. The framework can also help quantify how DNA duplications affect evolvability, estimate the complexity of phenotypes and clarify the meaning of ‘progress’ in Darwinian evolution. This article is part of the themed issue ‘Process and pattern in innovations from cells to societies’.

Abstract:The central conclusions of "The Gene: An Appraisal" are that genetic variance does not underpin biological evolution, and, therefore, that genes are not Mendel's units of inheritance. In this response, I will address the criticisms I have received via commentaries on that paper by defending the following statements: 1. Epistasis does not explain the power-law fitness profile of the Long-Term Evolution Experiment (LTEE). The data from the evolution of natural systems displays the power-law form ubiquitously. Epistasis plays no role in evolution. 2. The common characteristics of living things (natural systems) are described by the principle of least action in de Maupertuis's original form, which is synonymous with the 2nd law of thermodynamics and Newton's 2nd law of motion in its complete form, i.e., F = dp/dt. Organisms strive to achieve free energy balance with their environments. 3. Based on an appraisal of the scientific environment between 1880 and 1911, I conclude that Johannsen's genotype conception was perhaps, the only option available to him. 4. The power-law fitness profile of the LTEE falsifies Fisher's Genetical Theory of Natural Selection, Johannsen's genotype conception, and the idea that 'Darwinian evolution' is an exception to the generic thermodynamic process of evolution in natural systems. 5. The use of the technique of genome-wide association to identify the causes and the likelihoods of inherited common diseases and behavioural traits is a 'wild goose chase' because genes are not the units of inheritance.

Abstract:Species coexistence is one of the central themes in modern ecology. Coexistence is a prerequisite of biological diversity. However, the question arises how biodiversity can be reconciled with the statement of competition theory, which asserts that competing species cannot coexist. To solve this problem natural selection theory is rejected because it contradicts kinetic models of interacting populations. Biological evolution is presented as a process equivalent to a chemical reaction. The main point is that interactions occur between self-replicating units. Under these assumptions biodiversity is possible if and only if species are identical with respect to the patterns of energy flow in which individuals are involved.

Abstract:In the present article the recent works to formulate laws in Darwinian evolutionary dynamics are discussed. Although there is a strong consensus that general laws in biology may exist, opinions opposing such suggestion are abundant. Based on recent progress in both mathematics and biology, another attempt to address this issue is made in the present article. Specifically, three laws which form a mathematical framework for the evolutionary dynamics in biology are postulated. The second law is most quantitative and is explicitly expressed in the unique form of a stochastic differential equation. Salient features of Darwinian evolutionary dynamics are captured by this law: the probabilistic nature of evolution, ascendancy, and the adaptive landscape. Four dynamical elements are introduced in this formulation: the ascendant matrix, the transverse matrix, the Wright evolutionary potential, and the stochastic drive. The first law may be regarded as a special case of the second law. It gives the reference point to discuss the evolutionary dynamics. The third law describes the relationship between the focused level of description to its lower and higher ones, and defines the dichotomy of deterministic and stochastic drives. It is an acknowledgement of the hierarchical structure in biology. A new interpretation of Fisher\u0027s fundamental theorem of natural selection is provided in terms of the F-theorem. The proposed laws are based on continuous representation in both time and population. Their generic nature is demonstrated through their equivalence to classical formulations. The present three laws appear to provide a coherent framework for the further development of the subject.
A variational synthesis of evolutionary and developmental dynamics

Abstract:This paper introduces a variational formulation of natural selection, paying special attention to the nature of "things" and the way that different "kinds" of "things" are individuated from - and influence - each other. We use the Bayesian mechanics of particular partitions to understand how slow phylogenetic processes constrain - and are constrained by - fast, phenotypic processes. The main result is a formulation of adaptive fitness as a path integral of phenotypic fitness. Paths of least action, at the phenotypic and phylogenetic scales, can then be read as inference and learning processes, respectively. In this view, a phenotype actively infers the state of its econiche under a generative model, whose parameters are learned via natural (bayesian model selection). The ensuing variational synthesis features some unexpected aspects. Perhaps the most notable is that it is not possible to describe or model a population of conspecifics per se. Rather, it is necessary to consider populations - and nested meta-populations - of different natural kinds that influence each other. This paper is limited to a description of the mathematical apparatus and accompanying ideas. Subsequent work will use these methods for simulations and numerical analyses - and identify points of contact with related mathematical formulations of evolution.

Evolutionary dynamics from deterministic microscopic ecological processes: A toy model for evolutionary processes

Abstract:The central goal of a dynamical theory of evolution is to abstract the mean evolutionary trajectory in the trait space by considering ecological processes at the level of the individual. In this work, we develop such a theory for a new class of deterministic individual based models describing individual births and deaths, which captures the essential features of standard stochastic individual-based models and become identical with the latter under maximal competition. The key motivation is to derive the canonical equation of adaptive dynamics from this microscopic ecological model, which can be regarded as a "toy model" for evolution, in a simple way and give it an intuitive geometric interpretation. Another goal is to study evolution and sympatric speciation under "maximal" competition. We show that these models, in the deterministic limit of adaptive dynamics, lead to the same equations that describe the unraveling of the mean evolutionary trajectory as those obtained from the standard stochastic models. We further study conditions under which these models lead to evolutionary branching and find them to be similar with those obtained from the standard stochastic models. We find that though deterministic models result in a strong competition that leads to a speed up in the temporal dynamics of a population cloud in the phenotypic space as well as an increase in the rate of generation of biodiversity, it does not seem to result in an absolute increase in biodiversity as far as total number of species are concerned. Hence, the "toy model" essentially captures all the features of the standard stochastic model. Interestingly, the notion of a fitness function does not explicitly enter in our derivation of the canonical equation, thereby advocating a mechanistic view of evolution.

Abstract:Evolution has fascinated quantitative and physical scientists for decades: how can the random process of mutation, recombination, and duplication of genetic information generate the diversity of life? What determines the rate of evolution? Are there quantitative laws that govern and constrain evolution? Is evolution repeatable or predictable? Historically, the study of evolution involved classifying and comparing species, typically based on morphology. In addition to phenotypes on the organismal and molecular scales, we now use whole-genome sequencing to uncover not only the differences between species but also to characterize genetic diversity within-species in unprecedented detail. This diversity can be compared to predictions of quantitative models of evolutionary dynamics. Here, we review key theoretical models of population genetics and evolution along with examples of data from lab evolution experiments, longitudinal sampling of viral populations, microbial communities and the studies of immune repertoires. In all these systems, evolution is shaped by often variable biological and physical environments. While these variable environments can be modeled implicitly in cases such as host-pathogen co-evolution, the dynamic environment, and emerging ecology often cannot be ignored. Integrating dynamics on different scales, both in terms of observation and theoretical models, remains a major challenge towards a better understanding of evolution.

Abstract:The present article proceeds from the premises that living forms and abstract formalization come into being by similar mechanisms (e.g., random variation, selection, conventions) and have similar properties (e.g., semiosis, stasis and complexity). These convergences justify the comparative analysis of form's development, evolution and action in both fields. Here we shall focus on the notion of "endless forms" advanced by Darwin's seminal work in evolutionary biology "On The Origin of Species" to discuss the various ways in which it relates to biological formation. I shall explore the idea of "infinitude of evolved forms" through the lens of the five connotations of the word "endless" provided by the Merriam-Webster Thesaurus dictionary, which are: perpetual; incomputable; manifold; unfinished; steady. From each synonym chosen, a new iteration of dictionary search was made to produce a list of terms that are used in the reviewed literature to describe biological morphogenetic features, which are respectively: reproducible, unpredictable, additive, undetermined, the end of their own formation. In conclusion, I propose a tentative mapping between each of these five connotations and the biological processes at work in their making, which are, respectively: 1) copying organic information; coding organic signs; manufacturing organic meaning 2) natural variation, natural selection, natural conventions; 3) multilevel organization, differentiation/development, complexity; 4) ambiguity, degeneracy, semiotic thresholds; 5) homeostasis, autopoiesis, codepoiesis. The processes discussed here gained salience as developments, additions, or nuances to Darwin's original theory. It must be noted that, even though the discussion is mainly framed by Code Biology as a source of conceptualization, inputs from a wide range of theoretical perspectives will be given emphasis when suitable.

Abstract:A natural process is defined as an act, by which a system organizes itself with time. Any natural process drives a system to a state of greater organization. Organization is a progressive change, while evolution is expressed in the effects of accumulating marks acquired from contingent encounters. Co-existence of the system in states of maximum organization as well as maximum action forms the core idea of the paper. Major influences have been drawn from the Principle of Least Action. This allows us to see how this most basic law of physics determines the development of the system towards states with less action i.e. organized states. Based on this, it has been proposed, that the development of a system towards states of greater organization is cyclic in nature and thus evolution is a cyclic process.

Abstract:The Tangled Nature Model of biological and cultural evolution features interacting agents which compete for limited resources and reproduce in an error prone fashion and at a rate depending on the `tangle' of interactions they maintain with others. The set of interactions linking a TNM individual to others is key to its reproductive success and arguably constitutes its most important property. Yet, in many studies, the interactions of an individual and those of its mutated off-spring are unrelated, a rather unrealistic feature corresponding to a point mutation turning a giraffe into an elephant. To bring out the structural and dynamical effects of trait inheritance , we introduce and numerically analyze a family of TNM models where a positive integer $K$ parametrises correlations between the interactions of an agent and those of its mutated offspring. For $K=1$ a single point mutation randomizes all the interactions, while increasing $K$ up to the length of the genome ensures an increasing level of trait inheritance. We show that the distribution of the interactions generated by our rule is nearly independent of the value of $K$. Changing $K$ strengthens the core structure of the ecology, leads to population abundance distributions which are better approximated by log-normal probability densities and increases the probability that a species extant at time $t_{\rm w}$ is also extant at a later time $t$. In particular, survival probabilities are shown to decay as powers of the ratio $t/t_{\rm w}$, similarity to the pure aging behaviour approximately describing glassy systems of physical origin. Increasing the value of $K$ decreases the numerical value of the decay exponent of the power law, which is a clear quantitative dynamical effect of trait inheritance.

Abstract:Evolution is a highly complex multilevel process and mathematical modeling of evolutionary phenomenon requires proper abstraction and radical reduction to essential features. Examples are natural selection, Mendel’s laws of inheritance, optimization by mutation and selection, and neutral evolution. An attempt is made to describe the roots of evolutionary theory in mathematical terms. Evolution can be studied in vitro outside cells with polynucleotide molecules. Replication and mutation are visualized as chemical reactions that can be resolved, analyzed, and modeled at the molecular level, and straightforward extension eventually results in a theory of evolution based upon biochemical kinetics. Error propagation in replication commonly results in an error threshold that provides an upper bound for mutation rates. Appearance and sharpness of the error threshold depend on the fitness landscape, being the distribution of fitness values in genotype or sequence space. In molecular terms, fitness landscapes are the results of two consecutive mappings from sequences into structures and from structures into the (nonnegative) real numbers. Some properties of genotype–phenotype maps are illustrated well by means of sequence–structure relations of RNA molecules. Neutrality in the sense that many RNA sequences form the same (coarse grained) structure is one of these properties, and characteristic for such mappings. Evolution cannot be fully understood without considering fluctuations—each mutant originates form a single copy, after all. The existence of neutral sets of genotypes called neutral networks, in particular, necessitates stochastic modeling, which is introduced here by simulation of molecular evolution in a kind of flowreactor.
