Abstract:Tryptophan (Trp) plays a critical role in the regulation of protein structure, interactions and functions through its π system and indole N–H group. A generalizable method for blocking and rescuing Trp interactions would enable the gain-of-function manipulation of various Trp-containing proteins in vivo, but generating such a platform remains challenging. Here we develop a genetically encoded N 1 -vinyl-caged Trp capable of rapid and bioorthogonal decaging through an optimized inverse electron-demand Diels–Alder reaction, allowing site-specific activation of Trp on a protein of interest in living cells. This chemical activation of a genetically encoded caged-tryptophan (Trp-CAGE) strategy enables precise activation of the Trp of interest underlying diverse important molecular interactions. We demonstrate the utility of Trp-CAGE across various protein families, such as catalase-peroxidases and kinases, as translation initiators and posttranslational modification readers, allowing the modulation of epigenetic signalling in a temporally controlled manner. Coupled with computer-aided prediction, our strategy paves the way for bioorthogonal Trp activation on more than 28,000 candidate proteins within their native cellular settings.
A Rapid and Specific Colorimetric Method for Free Tryptophan Quantification.

Abstract:Tryptophan is one of the eight essential amino acids and plays an important role in many biological processes. For its interaction with human health, environment and relevant commercial interest in biotechnology-based production, rapid and specific quantification method for this molecule accessible to common laboratories is badly needed. We herein reported a simple colorimetric method for free tryptophan quantification with 96-well-plate-level throughput. Our protocol firstly converted tryptophan to indole enzymatically by purified tryptophanases and then used reactivity of indole with hydroxylamine to form pink product with absorption peak at 530nm, enabling the quantification of tryptophan with simple spectrometry in just two hours. We presented that this method exhibited a linear detection range from 100μM to 600μM (R2 = 0.9969) with no detection towards other naturally occurring tryptophan analogs or tryptophan residues in proteins. It was very robust in complicated biological samples, as demonstrated by quantifying the titer of 36 mutated tryptophan-producing strains with Pearson correlation coefficient of 0.93 in contrast to that measured by high performance liquid chromatography (HPLC). Our method should be potent for routine free tryptophan quantification in a high-throughput manner, facilitating studies in medicine, microbiology, food chemistry, metabolic engineering, etc.

Abstract:Intracellular pH (pHi) is an important parameter associated with cellular behaviors and pathological conditions. Sensing pHi and monitoring its changes in live cells are essential but challenging due to the lack of effective probes. We herein report a pH-sensitive fluorogen for pHi sensing and tracking. The dye is a tetraphenylethene-cyanine adduct (TPE-Cy). It is biocompatible and cell-permeable. Upon diffusing into cells, it responds sensitively to pHi in the entire physiological range, visualizing the acidic and basic compartments with intense red and blue emissions, respectively. The ratiometric signal of the red and blue channels can thus serve as an indicator for local proton concentration. The utility of TPE-Cy in pHi imaging and monitoring is demonstrated with the use of confocal microscopy, ratiometric analysis, and flow cytometry.

Abstract:Tryptophan is an essential amino acid involved in many cellular processes in vertebrates. Systemic and quantitative measurement of tryptophan is crucial for evaluating its essential role as a precursor of serotonin and kynurenine, key neuromodulators affecting neural and immune functions. We utilized a robust and highly responsive ratiometric indicator for tryptophan (GRIT) to quantitatively measure tryptophan dynamics in bacteria, mitochondria of mammalian cell cultures, and human serum. At the cellular scale, these analyses uncovered differences in tryptophan dynamics across cell types and organelles. At the whole-organism scale, we revealed that inflammation-induced tryptophan concentration increases in zebrafish brain led to elevated tryptophan metabolites serotonin and kynurenine levels, which is associated with the prolonged sleep duration. The reduction of zebrafish plasma tryptophan was mirrored in patients with inflammation symptoms and could serve as a biochemical marker of inflammation. In summary, this study introduces GRIT as a powerful method for studying tryptophan metabolism and functions across scales and species and suggests that tryptophan metabolic processes link the immune response and animal behavior.

Abstract:Tryptamines, an important family of new psychoactive substances, have attracted special attention from the international community owing to their abuse and corresponding influence on human health and social stabilization. However, realizing the on-site analysis of tryptamines with rapid and precise responses remains a great challenge, especially if these are present in their disguised form. A highly sensitive and specific analytical method was developed herein, driven by a dual noncovalent interaction towards tryptamines. An optical probe was designed to specifically recognize tryptamines via π–π stacking and hydrogen bond effect to produce significant optical responses for both colorimetric and fluorescent modes. The detection limits were calculated as 4.1 nM (fluorescent mode) and 17.2 μM (colorimetric mode), respectively, with an excellent specificity towards 16 interfering substances within 0.6 s. Based on the excellent detection performances of the proposed probe, a portable and operable sensor was developed and demonstrated with the rapid and accurate analysis capability towards the controlled α -methyl-tryptamine in complicated scenarios. We expect the portable sensor equipped with this optical probe would provide a powerful tool for trace tryptamine detection and effective technical support for real-time monitoring of other new psychoactive substances in complicated media.

Abstract:Cyano-tryptophans (CN-Trp) are privileged multimodal reporters on protein structure. They are similar in size to the canonical amino acid tryptophan and some of them exhibit bright fluorescence which responds sensitively to changes in the environment. We selected aminoacyl-tRNA synthetases specific for 4-, 5-, 6-, and 7-CN-Trp for high-yield in vivo production of proteins with a single, site-specifically introduced nitrile label. The absorption maximum of 4-CN-Trp is distinct from Trp, allowing the selective excitation of its intense fluorescence. 4-CN-Trp features bright fluorescence in the visible range. Crystal structures of maltose binding protein demonstrate near-complete structural conservation when a native buried Trp residue is replaced by 4-CN-Trp. Besides presenting an inconspicuous tag for live cell microscopy, the high fluorescence of 4-CN-Trp enables measurements of subnanomolar ligand binding affinities in isotropic solution, as demonstrated by the complex between rapamycin and the peptidyl–prolyl isomerase FKBP12 furnished with a 4-CN-Trp residue in the substrate binding pocket. Furthermore, 4-CN-Trp residues positioned at different locations of a protein containing multiple tryptophan residues permits using fluorescence quenching experiments to detect the proximity of individual Trp residues to the binding site of aromatic ligands.

Abstract:A new tryptophan detection sensor utilizing molecularly imprinted ferrocene‐functionalized carbon nanotubes has been rationally designed. It features a broad detection range from 1 μM to 45 μM and from 45 μM to 330 μM, with an ultra‐low detection limit of 0.44 μM for tryptophan. This sensor has successfully detected tryptophan in real samples, including human serum and amino acid oral liquid, yielding excellent results. Molecular imprinting is an advanced technology in the fabrication of novel chemical sensors recently applied, enabling rapid responses and highly selective binding to specific molecules, thereby enabling efficient detection of material constituents. In this study, a new molecularly imprinted electrochemical sensor (MIES) utilizing ferrocene‐functionalized carbon‐nanotubes (Fc‐CNTs) was developed for the determination of tryptophan (Trp). The formation of molecularly imprinted polymer (MIP) involves polymerization in dimethyl sulfoxide (DMSO) using Trp, methacrylic acid (MAA) and ethylene glycol dimethacrylate (EGDMA) as the template molecules, functional monomers, and cross‐linking agents, respectively. Due to the modification of MIPs, the sensor achieves high performance. The sensor demonstrates a linear range from 1 to 45 μM and from 45 to 330 μM, with the limit of detection of 0.44 μM, exceeding that of the majority of sensors reported in the literature. Furthermore, the sensor can effectively detect Trp in real samples, including human serum and amino acid oral liquid. The recovery rate of Trp in human serum samples is 94.2 % to 105.30 %, and in amino acid oral liquid is 94.3 % to 101.68 %. This study provides a promising approach for the effective detection and analysis of tryptophan constituents.

Abstract:A water stable metal-organic framework, ZJU-108, was designed and successfully synthesized as a luminescent turn-up sensor, and it can discriminate tryptophan from other natural amino acids in aqueous solution. Because of the apparent lower singlet level of tryptophan compared with other amino acids, the singlet-singlet Förster energy transfer mechanism was applied to design a luminescent sensor. As a result, a selective MOF sensor for tryptophan was realized by choosing the ligand with the appropriate singlet energy level. As expected, ZJU-108 shows an excellent luminescence enhancement response to tryptophan over other natural amino acids with a detection limit of 42.9 nM. This work presents a new insight for designing turn-up MOF sensors and demonstrates the potential of ZJU-108 as a luminescent probe for the detection of tryptophan.

Abstract:Forster resonance energy transfer (FRET) is a well-established method for studying macromolecular interactions and conformational changes within proteins. Such a method normally uses fluorescent proteins or chemical-labeling methods which are often only accessible to surface-exposed residues and risk-disturbing target protein structures. Here, we demonstrate that the genetic incorporation of a synthetic fluorescent amino acid, L-(7-hydroxycoumarin-4-yl) ethylglycine (Cou) and natural endogenous fluorophore Tryptophan (Trp) residues of a protein could serve as an efficient FRET pair to monitor protein interactions, using the signaling transducer beta-arrestin-1 as a model system. We used this technology to record the dynamic spectra in both binding and competition experiments of beta-arrestin-1, the contribution of each specific phosphate in ternary complex formation, in a rapid and efficient manner. The determined K-d value for the association between the active arrestin and Fab30 is 0.68 mu M in the three-component interaction system. Moreover, we were able to determine the contributions of the site 3 phospho-site and the site 6 phospho-site binding, each contributing to the high affinity ternary complex assembly as 2.7 fold and 15.5 fold, respectively, which were never determined before. These results thus highlighted the potential usage of this new method in measurement of the allosteric-induced enhanced affinity with small amount proteins and in a fast manner and in a complex system. Collectively, our newly developed Trp:Cou FRET system based on genetic expansion technology has extended the molecular toolboxes available for biochemical and structural biology studies.
Abrogation of species specificity for activation of tumoricidal properties in macrophages by recombinant mouse or human interferon-gamma encapsulated in liposomes.

Abstract:Highly purified human blood monocytes, isolated by continuous Percoll density gradients under endotoxin-free conditions, and mouse peritoneal exudate macrophages (PEM) were activated in vitro by the combination of muramyl dipeptide (MDP) and recombinant interferon-gamma (r-IFN-gamma) to become tumoricidal against their respective tumorigenic target cells. The activation of human monocytes or mouse PEM by free unencapsulated r-IFN-gamma and MDP was species specific: human r-IFN-gamma activated human blood monocytes to lyse allogeneic melanoma cells, but did not activate mouse PEM. Mouse r-IFN-gamma activated mouse PEM to lyse syngeneic melanoma cells, but did not activate cytotoxic properties in human monocytes. The encapsulation of either mouse or human r-IFN-gamma with MDP within the same liposome preparation produced synergistic activation of cytotoxic properties in both PEM and monocytes without apparent species specificity. The activation of tumoricidal properties in macrophages by r-IFN-gamma and MDP occurred as a consequence of intracellular interaction. We base this conclusion on the data showing that whereas free r-IFN-gamma and MDP did not activate macrophages pretreated with pronase, liposome-encapsulated r-IFN-gamma and MDP did. Moreover, the i.v. injection of liposomes containing human or mouse r-IFN-gamma and MDP produced in vivo activation of mouse alveolar macrophages. These data suggest that in contrast to activation with free r-IFN-gamma, which requires binding to macrophage surface receptors, the intracellular interaction of r-IFN-gamma, which produces tumoricidal activity in macrophages, is not species specific.

This platform enables systematic, proteome-wide identification of tryptophan residues, which can form a bond (called cation–π interaction) with positively charged molecules. Such interactions are key in many biochemical processes, including protein-mediated phase separation. A Molecular Imprinting Electrochemical Sensor for L-Tryptophan Determination

Abstract:A molecular imprinting electrochemical sensor for the determination of L-tryptophan was developed.The molecular imprinting polymer(MIP) was fabricated by the polymerization reaction of ethyl silicate(TEOS),phenyltrimethoxysilane(PTMOS) and phenyltrimethoxysilane(MTMOS).The presence and removal of the template molecule of L-tryptophan in the MIP film were confirmed by cyclic voltammetry.The sensor showed an excellent selectivity and a high sensitivity for L-tryptophan detection,with a linear range from 1.0×10-9 to 1.0×10-5 mol/L(r=0.9958) and a limit of detection as low as 1.0×10-12 mol/L.The sensor was successfully applied to the determination L-tryptophan in the serum samples and the recoveries were in the range of 80.0%~104%.

Abstract:Tryptophan (Trp) is one of the essential amino acids in human body, which is important for human health. Therefore, convenient strategies for the detection of Trp are very significant. Coordination polymers (CPs) have presented great importance as fluorescent sensors in recent years. Herein, two Cd(II) CPs were synthesized as fluorescent sensors for turn-on and red-shift sensing of tryptophan, namely, {[Cd(1,4-bbix) 2 (1,5-NDS)]·(H 2 O) 2 } n ( 1 ) and {[Cd(bmbp) 2 (H 2 O) 2 ]·(1,5NDS)(H 2 O) 4 } n ( 2 ), (1,5-NDS = 1,5-naphthalenedisulfonate, 1,4-bbix = 1,4-bis(benzimidazol-1-yl-methyl)benzene, bmbp = 4,4′-bis(2-methylimidazole-1-yl-methyl)biphenyl). 1 shows a three-dimensional (3D) structure with 6-connected pcu topology. 2 shows a 1D chain, which is connected by hydrogen-bonds to form the 3D supramolecular structure. Both CPs can effectively detect Trp via fluorescence enhancement and red-shift in aqueous solution with the limits of detection being 1.11 μM and 0.69 μM for 1 and 2 , respectively. Two CPs also can be applied for the detection of Trp in milk with good sensitivity. The sensing mechanisms toward Trp were investigated via experimental and theoretical calculation methods. The test films were prepared for the visual detection of Trp.

Abstract:L-tryptophan (Trp) is an essential amino acid for humans and plays crucial roles in many metabolic functions. Trp levels can be used for diagnosing different kinds of metabolic disorders and the symptoms associated with those diseases. Herein, a novel, simple and sensitive sensor based on 3D peony-like bimetallic conductive MOFs (Co–Ni-MOFs) was fabricated for the electrochemical determination of Trp. The bimetallic conductive MOFs were synthesized by a facile one-pot hydrothermal process. On account of the synergy between the Ni2+ and Co2+ ions, the bimetallic Co–Ni-MOFs showed excellent electrochemical performance, including good conductivity, large effective surface areas, and high electrocatalytic reactivity toward the oxidation of Trp. Consequently, the Co–Ni-MOFs-modified electrodes obtained a wide linear range from 10 nmol L−1 to 300 μmol L−1 and a low detection limit of 8.7 nmol L−1 (S/N = 3) for Trp. Additionally, the prepared sensor also displayed high selectivity, long-term stability and reproducibility. Moreover, the proposed sensor was successfully applied to determine the levels of Trp in the plasma of mice after cadmium intoxication.

Abstract:<p>A novel dual-emission nitrogen doped carbon dots/gold nanohybrid (NCDs-Au) was designed for specific and sensitive ratiometric detection of intracellular temperature and tyrosine. In this probe, a reductive NCDs was successfully prepared with the use of natural biomass <em>Dendrobium officinale</em> as precursor. The new prepared NCDs acted as both reducers and stabilizers to synthesize a novel NCDs-Au nanohybrid by a facile one-step procedure along with a quantum yield of 14.3%. The prepared nanoprobe showed characteristic fluorescence emissions of NCDs and Au NCs with single-wavelength excitation. Notably, the nanoprobe shows an interesting wavelength-dependent dual response to temperature (448 nm) and tyrosine (660 nm), enabling the two targets to be detected proportionally. As an effective temperature sensor, the nanoprobe exhibited good temperature-dependent fluorescence with a sensational linear response from 5 to 75 °C. In addition, the sensor has a linear response toward tyrosine in the range of 0.5–175 μM with a detection limit of 0.19 μM. Moreover, the fluorescent nanoprobe was successfully applied to ratiometricly monitor the variation of temperature or tyrosine level in cells because of the low cytotoxicity, chemical stability and excellent fluorescence properties. These results suggested that the nanoprobe here has provided the possibility for rapidly biosensing with the acceptable selectivity and sensitivity.</p>

Abstract:Simple and selective: Tyrosine phosphorylation is a pivotal post-translational modification which regulates the enzymatic activity, protein conformation, and protein-protein interactions. The highly efficient genetic incorporation of 3,5-difluorotyrosine (F2Y) in E. coli and the use of F2Y as a 19F NMR probe for the tyrosine phosphorylation are reported (see picture). © 2013 WILEY-VCH Verlag GmbH & Co.
