Abstract:Long-read sequencing can enable the detection of base modifications, such as CpG methylation, in single molecules of DNA. The most commonly used methods for long-read sequencing are nanopore developed by Oxford Nanopore Technologies (ONT) and single molecule real-time (SMRT) sequencing developed by Pacific Bioscience (PacBio). In this study, we systematically compare the performance of CpG methylation detection from long-read sequencing.

What problem does this paper attempt to address?
The paper attempts to address the issue of comparing the performance of different long-read sequencing methods in detecting CpG methylation in the human genome. Specifically, the researchers systematically compared the performance of Oxford Nanopore Technologies (ONT) and Pacific Biosciences (PacBio) Single Molecule Real-Time (SMRT) sequencing in detecting CpG methylation, and contrasted these with the traditional oxidative bisulfite sequencing (oxBS) method. ### Main research questions include: 1. **Accuracy of different sequencing methods**: Evaluate the accuracy and consistency of nanopore sequencing and SMRT sequencing in detecting CpG methylation. 2. **Impact of quality filtering**: Introduce quality filters to improve the accuracy of CpG methylation detection and assess the effectiveness of these filters. 3. **Detection performance across different genomic features**: Analyze the detection performance across different genomic features (such as promoters, gene bodies, etc.) and different CpG methylation rates. 4. **Improvements with the latest technologies**: Evaluate the improvements in methylation detection with the latest R10.4 nanopore flow cell chemistry and base-calling algorithms. 5. **Consistency across samples**: Assess the consistency of CpG methylation measurements in the same DNA samples using different sequencing methods. Through these studies, the paper aims to provide researchers with recommendations on the advantages and disadvantages of different long-read sequencing methods for detecting modified bases on a genomic scale, as well as standardized tools.
