Abstract:In addition to their applications in genome editing and gene expression regulation, programmable DNA recognition systems, including both CRISPR and TALE, have been recently engineered for the visualization of endogenous genomic elements in living cells. This capability greatly helps the study of genome function regulation by its physical organization and interaction with other nuclear structures. This chapter first discusses the general considerations in designing and implementing the imaging system. The subsequent sections provide detailed protocols to use the CRISPR/Cas9 system to label and image specific genomic loci, including the establishment of expression systems for dCas9-GFP and sgRNA, the procedure to label repetitive sequences of telomeres and protein-coding genes, the simultaneous expression of many sgRNAs to label a nonrepetitive locus, and the verification of signal specificity by FISH.

In this elegant study, the authors describe the identification and characterization of two deleterious mutations in the zebrafish topoisomerase III alpha (top3a) gene that reveal an unexpected tissue-specific requirement of top3a function in developing thymocytes. In the forefront, the structure of the E. coli Top3 protein in complex with ssDNA substrate is depicted. In the background, the image depicts a lateral view of rag1-specific RNA in situ hybridization in a 5-day post-fertilization zebrafish embryo, allowing for the detection of differentiating thymocytes.

Abstract:We created a cancer imaging and therapy platform (CITP) consisting of software and multi-spectral cryo-imaging to support innovations in preclinical cancer research. Cryo-imaging repeatedly sections and tiles microscope images of the tissue block face, providing anatomical episcopic color and molecular fluorescence, enabling 3D microscopic imaging of the entire mouse with single metastatic cell sensitivity. Our platform allows tumor molecular imaging validation with MRI and cryo images registration, GFP metastatic tumor segmentation and quantitative analysis, all of which are important processes in the CITP visualization/analysis pipeline. Our standard approach to register MRI to the cryo color volume involves preprocess Æ affine Æ B-spline non-rigid 3D mutual information registration. We further developed modified mask registration to allow improved registration quality within the created 3D cuboid mask on the organ of interest. In 3 mice kidneys, standard and mask registration yields Dice index of 84% ± 2% and 90% ± 2%, respectively. To segment big metastases in GFP, we use marker based watershed with intensity thresholding. For small metastases, we apply Laplacian of Gaussian filtering to get candidate metastases and use morphological features and support vector machine to classify the candidates. In a test mouse, sensitivity/specificity for metastases detection was 94.1%/99.82% as compared with manual segmentation of 202 metastases. Quantitative analysis of molecular MR imaging agent CREKA-Gd using Rose SNR in the lung of a test mouse showed that all micro-metastases ≥ 0.25 mm2 were detectable with Rose SNR ≥ 4 and around 36% of micro-metastases < 0.25 mm2 were detectable.

Abstract:Improving effector activity of antigen-specific T cells is a major goal in cancer immunotherapy. Despite the identification of several effector T cell (T EFF)-driving transcription factors (TFs), the transcriptional coordination of T EFF biology remains poorly understood. We developed an in vivo T cell CRISPR screening platform and identified a key mechanism restraining T EFF biology through the ETS family TF, Fli1. Genetic deletion of Fli1 enhanced T EFF responses without compromising memory or exhaustion precursors. Fli1 restrained T EFF lineage differentiation by binding to cis-regulatory elements of effector-associated genes. Loss of Fli1 increased chromatin accessibility at ETS:RUNX motifs, allowing more efficient Runx3-driven T EFF biology. CD8 + T cells lacking Fli1 provided substantially better protection against multiple infections and tumors. These data indicate that Fli1 safeguards the developing CD8 + T cell transcriptional landscape from excessive ETS:RUNX-driven T EFF cell differentiation. Moreover, genetic deletion of Fli1 improves T EFF differentiation and protective immunity in infections and cancer.
