Abstract:Advances in understanding the process of species formation require an integrated perspective that includes the evaluation of spatial, ecological and genetic components. One approach is to focus on multiple stages of divergence within the same species. Species that comprise phenotypically different populations segregated in apparently distinct habitats, in which range is presently continuous but was putatively geographically isolated provide an interesting system to study the mechanisms of population divergence. Here, we attempt to elucidate the role of ecology and geography in explaining observed morphological and genetic variation in an understorey-dwelling bird endemic to southeastern Africa, where two subspecies are recognized according to phenotype and habitat affinity. We carried out a range-wide analysis of climatic requirements, morphological and genetic variation across southeast Africa to test the hypothesis that the extent of gene flow among populations of the brown scrub-robin are influenced by their distinct climatic niches. We recovered two distinct trends depending on whether our analyses were hierarchically structured at the subspecies or at the within subspecies level. Between subspecies we found pronounced morphological differentiation associated with strong reproductive isolation (no gene flow) between populations occupying divergent climatic niches characterized by changes in the temperature of the warmest and wettest month. In contrast, within subspecies, we recovered continuous morphological variation with extensive gene flow among populations inhabiting the temperate and sub-tropical forests of southern Africa, despite divergence along the climate axis that is mainly determined by minimum temperature and precipitation of the coldest months. Our results highlight the role of niche divergence as a diversifying force that can promote reproductive isolation in vertebrates.

Abstract:The role of geography and ecology in speciation are often discussed in the context of phylogenetic niche conservatism (PNC), the propensity of lineages to retain ancestral niche related traits. However, a recent paradigm shift focuses instead on measuring divergence of these traits in conjunction with patterns of speciation. Under this framework, we analyzed the diversification of North America's third most diverse family, Cyperaceae ("sedges"), using a modified Parsimony Analysis of Endemicity approach to identify floristic regions and ordination statistics to quantify species distribution in a continuous manner. Utilizing over 200,000 georeferenced specimens, we characterized the geographical distribution and climatic and edaphic niche space occupied by each species. We constructed a supermatrix phylogeny of the North American sedge flora, aided in part by the sequencing of all sedges of Wisconsin, and employed a multifaceted approach to assess the role of geographical and ecological divergence on lineage diversification. In addition to measuring phylogenetic signal for these traits, we also measured pairwise phylogenetic distance of species within floristic regions, calculated rates of speciation, and tested for correlations of speciation rate to tempo of geographical and ecological evolution. Our analyses consistently show that evolutionarily related species tend to be geographically unrelated. Rates of geographical and ecological diversification are closely linked to tempo of speciation, and exploration of geographical place coincides with divergence in ecological niche space. We highlight the benefits of treating geography in a continuous manner, and stress the importance of employing a diverse suite of analytical approaches in testing hypotheses regarding the evolution of range and niche.

Abstract:Over the past 3 million years, humans have expanded their ecological niche and adapted to more diverse environments. The temporal evolution and underlying drivers behind this niche expansion remain largely unknown. By combining archeological findings with landscape topographic data and model simulations of the climate and biomes, we show that human sites clustered in areas with increased terrain roughness, corresponding to higher levels of biodiversity. We find a gradual increase in human habitat preferences toward rough terrains until about 1.1 million years ago (Ma), followed by a 300 thousand-year-long contraction of the ecological niche. This period coincided with the Mid-Pleistocene Transition and previously hypothesized ancestral population bottlenecks. Our statistical analysis further reveals that from 0.8 Ma onward, the human niche expanded again, with human species (e.g., H. heidelbergensis , H. neanderthalensis , and H. sapiens ) adapting to rougher terrain, colder and drier conditions, and toward regions of higher ecological diversity.

Abstract:Today's biodiversity crisis fundamentally threatens the habitability of the planet, thus ranking among the primary human challenges of our time. Much emphasis is currently placed on the loss of biodiversity in the Anthropocene, yet these debates often portray biodiversity as a purely natural phenomenon without much consideration of its human dimensions and frequently lack long-term vistas. This paper offers a deep-time perspective on the key role of the evolving human niche in ecosystem functioning and biodiversity dynamics. We summarize research on past hunter–gatherer ecosystem contributions and argue that human–environment feedback systems with important biodiversity consequences are probably a recurrent feature of the Late Pleistocene, perhaps with even deeper roots. We update current understandings of the human niche in this light and suggest that the formation of palaeo-synanthropic niches in other animals proffers a powerful model system to investigate recursive interactions of foragers and ecosystems. Archaeology holds important knowledge here and shows that ecosystem contributions vary greatly in relation to different human lifeways, some of which are lost today. We therefore recommend paying more attention to the intricate relationship between biodiversity and cultural diversity, contending that promotion of the former depends on fostering the latter. Abstract:In this Special feature, we assemble studies that illustrate phylogenetic approaches to studying salient questions regarding the effect of specialization on lineage diversification. The studies use an array of techniques involving a wide-ranging collection of biological systems (plants, butterflies, fish and amphibians are all represented). Their results reveal that macroevolutionary examination of specialization provides insight into the patterns of trade-offs in specialized systems; in particular, the genetic mechanisms of trade-offs appear to extend to very different aspects of life history in different groups. In turn, because a species may be a specialist from one perspective and a generalist in others, these trade-offs influence whether we perceive specialization to have effects on the evolutionary success of a lineage when we examine specialization only along a single axis. Finally, how geographical range influences speciation and extinction of specialist lineages remains a question offering much potential for further insight.
Studying morphological integration and modularity at multiple levels: concepts and analysis

Abstract:Although most studies on integration and modularity have focused on variation among individuals within populations or species, this is not the only level of variation for which integration and modularity exist. Multiple levels of biological variation originate from distinct sources: genetic variation, phenotypic plasticity resulting from environmental heterogeneity, fluctuating asymmetry from random developmental variation and, at the interpopulation or interspecific levels, evolutionary change. The processes that produce variation at all these levels can impart integration or modularity on the covariance structure among morphological traits. In turn, studies of the patterns of integration and modularity can inform about the underlying processes. In particular, the methods of geometric morphometrics offer many advantages for such studies because they can characterize the patterns of morphological variation in great detail and maintain the anatomical context of the structures under study. This paper reviews biological concepts and analytical methods for characterizing patterns of variation and for comparing across levels. Because research comparing patterns across level has only just begun, there are relatively few results, generalizations are difficult and many biological and statistical questions remain unanswered. Nevertheless, it is clear that research using this approach can take advantage of an abundance of new possibilities that are so far largely unexplored.

Abstract:Molecular approaches have opened new windows on a host of ecological and evolutionary disciplines, ranging from population genetics and behavioral ecology to conservation biology and systematics. Molecular Markers, Natural History and Evolution summarizes the multi-faceted discoveries about organisms in nature that have stemmed from analyses of genetic markers provided by polymorphic proteins and DNAs. The first part of the book introduces rationales for the use of molecular markers, provides a history of molecular phylogenetics, and describes a wide variety of laboratory methods and interpretative tools in the field. The second and major portion of the book provides a cornucopia of biological applications for molecular markers, organized along a scale from micro-evolutionary topics (such as forensics, parentage, kinship, population structure, and intra-specific phylogeny) to macro-evolutionary themes (including species relationships and the deeper phylogenetic structure in the tree of life). Unlike most prior books in molecular evolution, the focus is on organismal natural history and evolution, with the macromolecules being the means rather than the ends of scientific inquiry. Morphological evolution and niche conservatism across a continental radiation of Australian blindsnakes

Abstract:Understanding how continental radiations are assembled across space and time is a major question in macroevolutionary biology. Here, we use a phylogenomic-scale phylogeny, a comprehensive morphological dataset, and environmental niche models to evaluate the relationship between trait and environment and assess the role of geography and niche conservatism in the continental radiation of Australian blindsnakes. The Australo-Papuan blindsnake genus, Anilios, comprises 47 described species of which 46 are endemic to and distributed across various biomes on continental Australia. Although we expected blindsnakes to be morphologically conserved, we found considerable interspecific variation in all morphological traits we measured. Absolute body length is negatively correlated with mean annual temperature, and body shape ratios are negatively correlated with soil compactness. We found that morphologically similar species are likely not a result of ecological convergence. Age-overlap correlation tests revealed niche similarity decreased with the relative age of speciation events. We also found low geographical overlap across the phylogeny, suggesting that speciation is largely allopatric with low rates of secondary range overlap. Our study offers insights into the eco-morphological evolution of blindsnakes and the potential for phylogenetic niche conservatism to influence continental scale radiations.
Early research on anther‐smut disease: A fuller view of science?

Abstract:This paper shows by example that developing new research directions in ecology and evolution is not an impersonal process of sequential hypothesis testing but necessarily includes a strong human dimension where timelines and diversity of people and places play major roles. These aspects cannot be deduced from the published literature. This account will be useful for teachers and aspiring scientists and challenge standard perceptions about how science operates in reality. The anther‐smut host–pathogen system has provided extensive insights into the evolutionary ecology of disease resistance, transmission modes, host shifts, pathogen specialization, and disease evolution in metapopulations. It also has led to unexpected insights into sex ratio distorters, sex chromosome evolution, and transposable elements in fungi. In addition, anther‐smut disease played a major role in Linnaeus' germ theory and the correspondence on parasitic castration between Darwin and Becker, one of the first female botanists. Here, we explicitly highlight some of the realities in the process of science, using an unusual autobiographical approach to describe how we came to collaborate on this system in the 1980s. Using perspectives from our different career stages, we present a surprising narrative that could not be deduced from merely reading the published papers. While our work was grounded in previous ecological and evolutionary theory, it was the product as much of empirical failures and intellectual roadblocks, as the result of a progressive scientific method. Our experiences illustrate not only the "human dimension of science" but more importantly show that linear sequences of hypothesis testing do not necessarily lead to new study systems and new ideas. We suggest there is a need to re‐evaluate the scientific method in ecology and evolution, especially where the challenge is to engage in a productive dialog between natural history and theory.

Abstract:Research on the dynamics of biodiversity has progressed tremendously over recent years, although in two separate directions - ecological, to determine change over space at a given time, and evolutionary, to understand change over time. Integration of these approaches has remained elusive. Archipelagoes with a known geological chronology provide an opportunity to study ecological interactions over evolutionary time. Here, I focus on the Hawaiian archipelago and summarize the development of ecological and evolutionary research; I emphasize spiders because they have attributes allowing analysis of ecological affinities in concert with diversification. Within this framework, I highlight recent insights from the island chronosequence, in particular the importance of (i) selection and genetic drift in generating diversity; (ii) fusion and fission in fostering diversification; and (iii) variability upon which selection can act. Insights into biodiversity dynamics at the nexus of ecology and evolution are now achievable by integrating new tools, in particular (i) ecological metrics (interaction networks, maximum entropy inference) across the chronosequence to uncover community dynamics and (ii) genomic tools to understand contemporaneous microevolutionary change. The work can inform applications of invasion and restoration ecology by elucidating the importance of changes in abundances, interaction strengths, and rates of evolutionary response in shaping biodiversity.

Abstract:There is general consensus among evolutionary biologists that natural selection drives phenotypic modifications within populations over generational time. How to reconstruct this historical process, however, has been discussed mostly in theoretical terms, and recommendations and explanations on how to translate such theoretical insights into practice are needed. The present study aims at providing a theory-supported practical guide on how to reconstruct historical evolutionary processes by applying a morphology-centered approach through a series of interdependent steps of descriptive morphology, functional analysis, ecological observation, integration of paleoecological data, and evolutionary synthesis. Special attention is given to the development of tests regarding the accuracy, closeness to reality, and plausibility of the hypotheses at every level of the reconstructive process. This morphology-centered approach had its beginnings in the wake of the evolutionary synthesis and is part of the scientifically necessary process of reciprocal testing of hypotheses generated by different methods and data for the reconstruction of evolutionary history.

Abstract:Simulating South American biodiversity The emergence, distribution, and extinction of species are driven by interacting factors—spatial, temporal, physical, and biotic. Rangel et al. simulated the past 800,000 years of evolution in South America, incorporating these factors into a spatially explicit dynamic model to explore the geographical generation of diversity. Their simulations, based on a paleoclimate model on a 5° latitude-longitude scale, result in shifting maps of speciation, persistence, and extinction (or cradles, museums, and graves). The simulations culminate in a striking resemblance to contemporary distribution patterns across the continent for birds, mammals, and plants—despite having no target patterns and no empirical data parameterizing them. Abstract:The study of sexual dichromatism has generally focused on sexual selection for conspicuous males, ignoring the potential role played by selection in females. To address this problem, Price et al. took into account evolutionary changes in both males and females when investigating the evolution of plumage dichromatism across the New World blackbirds (Icteridae). They found that sexual dichromatism was repeatedly and rapidly lost as females evolved male-like plumage traits. The evolutionary dynamics in plumage coloration were drastically different in males and females, highlighting the importance of considering both perspectives in trait evolution.
Human behaviour as a long-term ecological driver of non-human evolution

Abstract:Due to our intensive subsistence and habitat-modification strategies-including broad-spectrum harvesting and predation, widespread landscape burning, settlement construction, and translocation of other species-humans have major roles as ecological actors who influence fundamental trophic interactions. Here we review how the long-term history of human-environment interaction has shaped the evolutionary biology of diverse non-human, non-domesticated species. Clear examples of anthropogenic effects on non-human morphological evolution have been documented in modern studies of substantial changes to body size or other major traits in terrestrial and aquatic vertebrates, invertebrates, and plants in response to selective human harvesting, urbanized habitats, and human-mediated translocation. Meanwhile, archaeological records of harvested marine invertebrates and terrestrial vertebrates suggest that similar processes extend considerably into prehistory, perhaps to 50,000 yr BP or earlier. These results are consistent with palaeoenvironmental and other records that demonstrate long-term human habitat modification and intensive harvesting practices. Thus, while considerable attention has been focused on recent human impacts on 'natural' habitats, integrated evidence from modern biology and archaeology suggests a deep history of human entanglement with our ecosystems including substantial effects on the evolutionary biology of non-human taxa. The number and magnitude of such effects will probably increase given the continued intensification of anthropogenic activities and ecosystem impacts, including climate change and direct genetic modification.

Abstract:How ecological niche breadth evolves is central to adaptation and speciation and has been a topic of perennial interest. Niche breadth evolution research has occurred within environmental, ecological, evolutionary, and biogeographical contexts, and although some generalities have emerged, critical knowledge gaps exist. Performance breadth trade-offs, although long invoked, may not be common determinants of niche breadth evolution or limits. Niche breadth can expand or contract from specialist or generalist lineages, and so specialization need not be an evolutionary dead end. Whether niche breadth determines diversification and distribution breadth and how niche breadth is partitioned among individuals and populations within a species are important but particularly understudied topics. Molecular genetic and phylogenetic techniques have greatly expanded understanding of niche breadth evolution, but field studies of how niche breadth evolves are essential for providing mechanistic details and allowing the development of comprehensive theory and improved prediction of biological responses under global change.

Abstract:Scientific natural history, which addresses all biological aspects of individual species, one species at a time, then compares many together, is as important to science as any of the umbrella biological disciplines. With most species yet undiscovered and the vast majority of those known yet unstudied, most biological phenomena are probably also unknown and unimagined. Closing this gap calls for a renewed emphasis on the disciplines of the taxonomic -ologies, treating each species as an evolutionary epic, summoning information from all of the umbrella disciplines. We argue from the example of the once-obscure red fire ant, Solenopsis invicta, whose economic importance made it a model species for research on the superorganism, offering excellent opportunities for addressing many profound questions about superorganism organization, function, development, and ecology. Had scientific natural history been properly emphasized in recent research, theory testing in areas such as competition and kin-based selection would not have led to decades of distraction.
