Abstract:In each cell cycle, chromosomes go through dramatic large-scale structural changes, oscillating between being relatively open at interphase and highly compact at metaphase. However, little is known about how they change between the two extremes. Therefore it is desirable to monitor the long-term dynamics of chromosome structure in live cells. Here we use a modified CRISPR system to directly image specific genomic loci in hundreds of live cells with high temporal and spatial resolution. By following dozens of diffraction-limited fluorescence spots sparsely decorating a single chromosome, specific genomic elements can be localized with a precision of ∼30 nm. We study how topological domains and long range interactions between chromosome loci are maintained or re-established through cell cycle. As CRISPR imaging allows us flexibility and specificity in imaging any genomic loci, the method developed here could be easily adapted to explore other systems where long-term live cell imaging is required.

Abstract:The three-dimensional organization of the genome plays important roles in regulating the functional output of the genome and even in the maintenance of epigenetic inheritance and genome stability. Here, we review and compare a number of newly developed methods-especially those that utilize the CRISPR (clustered regularly interspaced short palindromic repeat)-Cas9 (CRISPR-associated protein 9) system-that enable the direct visualization of specific, endogenous DNA sequences in living cells. We also discuss the practical considerations in implementing the CRISPR imaging technique to achieve sufficient signal-to-background levels, high specificity, and high labeling efficiency. These DNA labeling methods enable tracking of the copy number, localization, and movement of genomic elements, and we discuss the potential applications of these methods in understanding the searching and targeting mechanism of the Cas9-sgRNA complex, investigating chromosome organization, and visualizing genome instability and rearrangement.

Abstract:Visualization of specific molecules and their interactions in real time and space is essential to delineate how cellular dynamics and the signaling circuit are orchestrated. Spatial regulation of conformational dynamics and structural plasticity of protein interactions is required to rewire signaling circuitry in response to extracellular cues. We introduce a method for optically imaging intracellular protein interactions at nanometer spatial resolution in live cells, using photoactivatable complementary fluorescent (PACF) proteins. Subsets of complementary fluorescent protein molecules were activated, localized, and then bleached; this was followed by the assembly of superresolution images from aggregate position of sum interactive molecules. Using PACF, we obtained precise localization of dynamic microtubule plus-end hub protein EB1 dimers and their distinct distributions at the leading edges and in the cell bodies of migrating cells. We further delineated the structure-function relationship of EB1 by generating EB1-PACF dimers (EB1(wt):EB1(wt), EB1(wt):EB1(mt), and EB1(mt):EB1(mt)) and imaging their precise localizations in culture cells. Surprisingly, our analyses revealed critical role of a previously uncharacterized EB1 linker region in tracking microtubule plus ends in live cells. Thus PACF provides a unique approach to delineating spatial dynamics of homo- or heterodimerized proteins at the nanometer scale and establishes a platform to report the precise regulation of protein interactions in space and time in live cells.

Abstract:DNA-interacting proteins have roles multiple processes, many operating as molecular machines which undergo dynamic metastable transitions to bring about their biological function. To fully understand this molecular heterogeneity, DNA and the proteins that bind to it must ideally be interrogated at a single molecule level in their native in vivo environments, in a time-resolved manner fast to sample the molecular transitions across the free energy landscape. Progress has been made over the past decade in utilising cutting-edge tools of the physical sciences to address challenging biological questions concerning the function and modes of action of several different proteins which bind to DNA. These physiologically relevant assays are technically challenging, but can be complemented by powerful and often more tractable in vitro experiments which confer advantages of the chemical environment with enhanced detection single-to-noise of molecular signatures and transition events. Here, we discuss a range of techniques we have developed to monitor DNA-protein interactions in vivo, in vitro and in silico. These include bespoke single-molecule fluorescence microscopy techniques to elucidate the architecture and dynamics of the bacterial replisome and the structural maintenance of bacterial chromosomes, as well as new computational tools to extract single-molecule molecular signatures from live cells to monitor stoichiometry, spatial localization and mobility in living cells. We also discuss recent developments from our lab made in vitro, complementing these in vivo studies, which combine optical and magnetic tweezers to manipulate and image single molecules of DNA, with and without bound protein, in a new superresolution fluorescence microscope.

Abstract:During mitosis, vertebrate chromosomes compact into X-shapes that are approximately four orders of magnitude shorter than the contour length of the DNA-molecule they consist of. Visualizing the internal structure of these chromosomes is difficult because of their high compaction, though some light has been shed on this problem using (super-resolution) fluorescence microscopy and Hi-C experiments. We developed an optical tweezers method to manipulate mitotic chromosomes and ‘unravel’ them starting from the telomeres, in a way reminiscent of unraveling a woolen sweater by pulling on a thread. The DNA-threads that are pulled from the chromosome are coated by different proteins that are involved in mitotic chromosome architecture (histones, condensins, topoisomerases). Unraveling the chromosome in this way allows us to image its contents without running into problems with the limited resolution of light microscopy, and without resorting to harsh treatments like chromosome fixation. Using immunostaining, we label several different proteins on chromosome threads, and like so, determine their distribution along the chromosomal DNA. While imaging, we measure the force exerted on the chromosome and thread by our optical tweezers. The well-defined overstretching reaction of double-stranded DNA, which occurs at ∼65pN, helps us to determine the number of parallel DNA strands in the unraveled DNA-thread. These DNA-threads show a wide range of thicknesses, with on one end of the spectrum sturdy fiber-like chromatin structures, and on the other end, fragile singular DNA strands. Imaging chromosomal proteins on both these structures will help elucidate the internal structure of mitotic chromosomes. Furthermore, observing the force-extension behavior while unravelling the chromosome gives insight in the folding structure of chromatin in mitotic chromosomes.

Abstract:DNA-based tension probes with precisely programmable force response provide important insights into cellular mechanosensing. However, their degradability in cell culture limits their use for long-term imaging, for instance, when cells migrate, divide, and differentiate. This is a critical limitation for providing insights into mechanobiology for these longer-term processes. Here, we present DNA-based tension probes that are entirely designed based on the stereoisomer of biological D-DNA, i.e., L-DNA. We demonstrate that L-DNA tension probes are essentially indestructible by nucleases and provide days-long imaging without significant loss in image quality. We also show their superiority already for short imaging times commonly used for classical D-DNA tension probes. We showcase the potential of these resilient probes to image minute movements, and for generating long term force maps of single cells and for the first time, of collectively migrating cell populations.

Abstract:Now, Matthew Peters and colleagues at the University of Victoria, Canada, and Nottingham Trent University, United Kingdom, have demonstrated real-time image tracking (see image) of unmodified proteins down to 14 kDa ( ACS Nanosci. Au . https://doi.org/10.1021/acsnanoscienceau.3c00045 (2023)). This was achieved by interference imaging enhanced by surface plasmons, using just an optical microscope, an 850-nm laser, a gold metal film, and without the aid of fluorescence. The team also trapped diffusing proteins with a nanoaperture on the metal film and rapidly characterized the protein via power spectral density and noise amplitude analysis.

Abstract:Chromosomes are highly flexible structures that undergo dramatic structural changes during the cell cycle. The highly condensed characteristic X-shape that chromosomes adopt during mitosis suggest that shape and mechanical properties are essential for correct segregation. However, how chromosome segregation is regulated and how chromosome structure supports correct segregation is still poorly understood. Moreover, many questions concerning the exact composition and structure of the mitotic chromosome and about how they are formed are still open. To answer these questions, we have developed a technique that allows for the in vitro manipulation and imaging of individual human chromosomes. This technique relies on the attachment of chromosomes - at their telomeres or centromeres - to microspheres that we can manipulate with an optical tweezers setup. We show that we can apply and measure forces up to 1 nN either from the attachment site of microtubules at the kinetochore or from telomeres at the ends of the chromosome arms. At the same time, our setup allows for quick buffer exchange and fluorescent imaging. This enables us to measure not only the mechanics of chromosomes but also image specific proteins within or interacting with the chromosomes. We provide a proof of principle of this new approach as well as data on the effect of external agents on chromosome condensation and structure.
Polymer simulations guide the detection and quantification of chromatin loop extrusion by imaging

Abstract:Genome-wide chromosome conformation capture (Hi-C) has revealed the organization of chromatin into topologically associating domains (TADs) and loops, which are thought to help regulate genome functions. TADs and loops are understood as the result of DNA extrusion mediated by the cohesin complex. However, despite recent efforts, direct visualization and quantification of this process in single cells remains an open challenge. Here, we use polymer simulations and dedicated analysis methods to explore if, and under which conditions, DNA loop extrusion can be detected and quantitatively characterized by imaging pairs of fluorescently labeled loci located near loop or TAD anchors in fixed or living cells. We find that under realistic conditions, extrusion can be detected and the frequency of loop formation can be quantified from fixed cell images alone, while the lifetime of loops and the speed of extrusion can be estimated from dynamic live-cell data. Our delineation of appropriate imaging conditions and the proposed analytical methods lay the groundwork for a systematic quantitative characterization of loop extrusion in fixed or living cells.

Abstract:The dynamic three-dimensional structures of chromatin and extrachromosomal DNA molecules regulate fundamental cellular processes and beyond. However, the visualization of specific DNA sequences in live cells, especially nonrepetitive sequences accounting for most of the genome, is still vastly challenging. Here, we introduce a robust CRISPR -mediated f luorescence i n s itu h ybridization amplifi er (CRISPR FISHer) system, which exploits engineered sgRNA and protein trimerization domain-mediated, phase separation-based exponential assembly of fluorescent proteins in the CRISPR-targeting locus, conferring enhancements in both local brightness and signal-to-background ratio and thus achieving single sgRNA-directed visualization of native nonrepetitive DNA loci in live cells. In one application, by labeling and tracking the broken ends of chromosomal fragments, CRISPR FISHer enables real-time visualization of the entire process of chromosome breakage, separation, and subsequent intra- or inter-chromosomal ends rejoining in a single live cell. Furthermore, CRISPR FISHer allows the movement of small extrachromosomal circular DNAs (eccDNAs) and invading DNAs to be recorded, revealing substantial differences in dynamic behaviors between chromosomal and extrachromosomal loci. With the potential to track any specified self or non-self DNA sequences, CRISPR FISHer dramatically broadens the scope of live-cell imaging in biological events and for biomedical diagnoses.

Abstract:Synergistic developments in advanced fluorescent imaging and labeling techniques enable direct visualization of the chromatin structure and dynamics at the nanoscale level and in live cells. Super-resolution imaging encompasses a class of constantly evolving techniques that break the diffraction limit of fluorescence microscopy. Structured illumination microscopy provides a twofold resolution improvement and can readily achieve live multicolor imaging using conventional fluorophores. Single-molecule localization microscopy increases the spatial resolution by approximately 10-fold at the expense of slower acquisition speed. Stimulated emission-depletion microscopy generates a roughly fivefold resolution improvement with an imaging speed proportional to the scanning area. In parallel, advanced labeling strategies have been developed to "light up" global and sequence-specific DNA regions. DNA binding dyes have been exploited to achieve high labeling densities in single-molecule localization microscopy and enhance contrast in correlated light and electron microscopy. New-generation Oligopaint utilizes bioinformatics analyses to optimize the design of fluorescence in situ hybridization probes. Through sequential and combinatorial labeling, direct characterization of the DNA domain volume and length as well as the spatial organization of distinct topologically associated domains has been reported. In live cells, locus-specific labeling has been achieved by either inserting artificial loci next to the gene of interest, such as the repressor-operator array systems, or utilizing genome editing tools, including zinc finer proteins, transcription activator-like effectors, and the clustered regularly interspaced short palindromic repeats systems. Combined with single-molecule tracking, these labeling techniques enable direct visualization of intra- and inter-chromatin interactions. Abstract:Biological phenomena, from enzymatic catalysis to synaptic transmission, originate in the structural transformations of biomolecules and biomolecular assemblies in liquid water. However, directly imaging these nanoscopic dynamics without probes or labels has been a fundamental methodological challenge. Here, we developed an approach for "electron videography"—combining liquid phase electron microscopy with molecular modeling—with which we filmed the nanoscale structural fluctuations of individual, suspended, and unlabeled membrane protein nanodiscs in liquid. Systematic comparisons with biochemical data and simulation indicate the graphene encapsulation involved can afford sufficiently reduced effects of the illuminating electron beam for these observations to yield quantitative fingerprints of nanoscale lipid–protein interactions. Our results suggest that lipid–protein interactions delineate dynamically modified membrane domains across unexpectedly long ranges. Moreover, they contribute to the molecular mechanics of the nanodisc as a whole in a manner specific to the protein within. Overall, this work illustrates an experimental approach to film, quantify, and understand biomolecular dynamics at the nanometer scale.

Abstract:The structure, regulation, and maintenance of DNA are critical to cellular function. Detailed molecular insights into these processes are essential for understanding their associated pathological conditions, establishing and validating biological models, and developing novel therapeutics. As a result, direct, real‐time observations of individual proteins and biomolecular condensates interacting with DNA are needed to obtain a thorough understanding of their mechanisms and dynamics, and to validate and complete the current biological models. Technologies, such as the C‐Trap, offer an unique opportunity to meet these challenges by enabling researchers to observe DNA processes in real‐time at the single‐molecule level. Here, we present our efforts for further enabling discoveries in the field of DNA‐protein interactions using the combination of optical tweezers with correlative confocal fluorescence microscopy. We present several examples in which our technologies enhance the understanding of DNA repair mechanisms, chromatin structure and stability, DNA replication, DNA editing tools (e.g. CRISPR/Cas), and biomolecular condensates. Importantly, we show that advances in single‐molecule technologies can be turned into easy‐to‐use instruments that enable discoveries to all biologists previously reserved for the world’s most specialized biophysics labs. This approach complements current structural or cell biology methods and provides key insights to complete the molecular mechanisms and models describing essential DNA‐binding processes.

Abstract:Visualizing the nanoscale intracellular structures formed by nucleic acids, such as chromatin, in nonperturbed, structurally and dynamically complex cellular systems, will help expand our understanding of biological processes and open the next frontier for biological discovery. Traditional superresolution techniques to visualize sub-diffractional macromolecular structures formed by nucleic acids require exogenous labels that may perturb cell function and change the very molecular processes they intend to study, especially at the extremely high label densities required for superresolution. However, despite tremendous interest and demonstrated need, label-free optical superresolution imaging of nucleotide topology under native nonperturbing conditions has never been possible. Here we investigate a photoswitching process of native nucleotides and present the demonstration of subdiffraction-resolution imaging of cellular structures using intrinsic contrast from unmodified DNA based on the principle of single-molecule photon localization microscopy (PLM). Using DNA-PLM, we achieved nanoscopic imaging of interphase nuclei and mitotic chromosomes, allowing a quantitative analysis of the DNA occupancy level and a subdiffractional analysis of the chromosomal organization. This study may pave a new way for label-free superresolution nanoscopic imaging of macromolecular structures with nucleotide topologies and could contribute to the development of new DNA-based contrast agents for superresolution imaging.

Abstract:Radiation damage is considered to be the major problem that still prevents imaging an individual biological molecule for structural analysis. So far, all known mapping techniques using sufficient short wave-length radiation, be it X-rays or high energy electrons, circumvent this problem by averaging over many molecules. Averaging, however, leaves conformational details uncovered. Even the anticipated use of ultra-short but extremely bright X-ray bursts of a Free Electron Laser shall afford averaging over 10^6 molecules to arrive at atomic resolution. Here we present direct experimental evidence for non-destructive imaging of individual DNA molecules. In fact, we show that DNA withstands coherent low energy electron radiation with deBroglie wavelength in the Angstrom regime despite a vast dose of 10^8 electrons/nm^2 accumulated over more than one hour.

Abstract:Biological cells in suspension are manipulated using an optical stretcher and imaged using X‐ray phase‐contrast tomography.X‐rays can penetrate deeply into biological cells and thus allow for examination of their internal structures with high spatial resolution. In this study, X‐ray phase‐contrast imaging and tomography is combined with an X‐ray‐compatible optical stretcher and microfluidic sample delivery. Using this setup, individual cells can be kept in suspension while they are examined with the X‐ray beam at a synchrotron. From the recorded holograms, 2D phase shift images that are proportional to the projected local electron density of the investigated cell can be calculated. From the tomographic reconstruction of multiple such projections the 3D electron density can be obtained. The cells can thus be studied in a hydrated or even living state, thus avoiding artifacts from freezing, drying or embedding, and can in principle also be subjected to different sample environments or mechanical strains. This combination of techniques is applied to living as well as fixed and stained NIH3T3 mouse fibroblasts and the effect of the beam energy on the phase shifts is investigated. Furthermore, a 3D algebraic reconstruction scheme and a dedicated mathematical description is used to follow the motion of the trapped cells in the optical stretcher for multiple rotations.

Abstract:In our cells, DNA is organized in chromosomes, complex structures of DNA condensed by proteins. Over the last few decades, the fundamental structure of DNA and chromatin has been revealed by analyzing the mechanical responses of the molecules using optical tweezers. However, for investigating the higher-level structural organization, it still remains a major challenge to visualize and probe the dense and complex molecular architecture of chromosomes. In the present study, we combined optical tweezers with 3D stimulated emission depletion (STED) and confocal fluorescence microscopy for simultaneously capturing the structure and mechanical properties of chromosomes. Our previous 1D STED optical tweezers system was updated to 3D by employing a spatial light modulator as wave-front controlling element that enables both 3D STED nanoscopy and sensor-less adaptive optics. We present proof-of-principle results on force-extension analysis of optically trapped DNA/human chromosomes as well as their confocal/STED images. The proposed method can provide superior means to uncover the biological structure and kinetics of vital processes of chromosomes such as their spatial organization during replication.
