Abstract:Visualization of specific molecules and their interactions in real time and space is essential to delineate how cellular dynamics and the signaling circuit are orchestrated. Spatial regulation of conformational dynamics and structural plasticity of protein interactions is required to rewire signaling circuitry in response to extracellular cues. We introduce a method for optically imaging intracellular protein interactions at nanometer spatial resolution in live cells, using photoactivatable complementary fluorescent (PACF) proteins. Subsets of complementary fluorescent protein molecules were activated, localized, and then bleached; this was followed by the assembly of superresolution images from aggregate position of sum interactive molecules. Using PACF, we obtained precise localization of dynamic microtubule plus-end hub protein EB1 dimers and their distinct distributions at the leading edges and in the cell bodies of migrating cells. We further delineated the structure-function relationship of EB1 by generating EB1-PACF dimers (EB1(wt):EB1(wt), EB1(wt):EB1(mt), and EB1(mt):EB1(mt)) and imaging their precise localizations in culture cells. Surprisingly, our analyses revealed critical role of a previously uncharacterized EB1 linker region in tracking microtubule plus ends in live cells. Thus PACF provides a unique approach to delineating spatial dynamics of homo- or heterodimerized proteins at the nanometer scale and establishes a platform to report the precise regulation of protein interactions in space and time in live cells.

Abstract:The architecture of protein assemblies and their remodeling during physiological processes is fundamental to cells. Therefore, providing high-resolution snapshots of macromolecular complexes in their native environment is of major importance for understanding the molecular biology of the cell. Cellular structural biology by means of cryo-electron tomography (cryo-ET) offers unique insights into cellular processes at an unprecedented resolution. Recent technological advances have enabled the detection of single impinging electrons and improved the contrast of electron microscopic imaging, thereby significantly increasing the sensitivity and resolution. Moreover, various sample preparation approaches have paved the way to observe every part of a eukaryotic cell, and even multicellular specimens, under the electron beam. Imaging of macromolecular machineries at high resolution directly within their native environment is thereby becoming reality. In this review, we discuss several sample preparation and labeling techniques that allow the visualization and identification of macromolecular assemblies in situ, and demonstrate how these methods have been used to study eukaryotic cellular landscapes.

Abstract:Most life scientists would agree that understanding how cellular processes work requires structural knowledge about the macromolecules involved. For example, deciphering the double-helical nature of DNA revealed essential aspects of how genetic information is stored, copied and repaired. Yet, being reductionist in nature, structural biology requires the purification of large amounts of macromolecules, often trimmed off larger functional units. The advent of cryogenic electron microscopy (cryo-EM) greatly facilitated the study of large, functional complexes and generally of samples that are hard to express, purify and/or crystallize. Nevertheless, cryo-EM still requires purification and thus visualization outside of the natural context in which macromolecules operate and coexist. Conversely, cell biologists have been imaging cells using a number of fast-evolving techniques that keep expanding their spatial and temporal reach, but always far from the resolution at which chemistry can be understood. Thus, structural and cell biology provide complementary, yet unconnected visions of the inner workings of cells. Here we discuss how the interplay between cryo-EM and cryo-electron tomography, as a connecting bridge to visualize macromolecules in situ, holds great promise to create comprehensive structural depictions of macromolecules as they interact in complex mixtures or, ultimately, inside the cell itself.

Abstract:A founding principle of structural biology is that, once researchers can directly observe macromolecules at sufficient resolution, it should be possible to understand how their 3D structures confer their biological functions. In two studies published concurrently in the October 2020 issue of the journal Nature, Yip et al. [1] and Nakane et al.[2] reported the sharpest images yet obtained by using single-particle cryo-EM, enabling the location of individual atoms in a protein to be determined for the first time. Both teams used improved hardware that broke the previous resolution limitations of cryo-EM imaging. With the development of these technologies, the increased signal-to-noise ratio of cryo-EM images will expand the technique's applicability. Combining these technologies may make it possible to determine biological structures with cryo-EM at a resolution even beyond 1 Å (0.1 nm) - an achievement that was near impossible in the past.

Abstract:Cryo-electron microscopy (cryo-EM) has become a widely used technology in biophysics. In recent years, with the application of the direct electron detector device camera and continuous innovations in the single-particle reconstruction algorithms, cryo-EM has made tremen-dous progress. Macromolecular structures can now be determined with near atomic resolution (<4 ?) with this technique. As more and more proteins and complexes with important biomedical implica-tions are being revealed with high-resolution, structural biology is undergoing a gradual revolution. Cryo-EM is attracting worldwide attention. In this article we describe its development and sin-gle-particle analysis techniques, taking the inflammasome complex and splicesome as examples to demonstrate the latest advances.

Abstract:Cell biology emerges from spatiotemporally coordinated molecular processes. Recent advances in live-cell microscopy, fueled by a surge in optical, molecular, and computational technologies, have enabled dynamic observations from single molecules to whole organisms. Despite technological leaps, there is still an untapped opportunity to fully leverage their capabilities toward biological insight. We highlight how single-molecule imaging has transformed our understanding of biological processes, with a focus on chromatin organization and transcription in the nucleus. We describe how this was enabled by the close integration of new imaging techniques with analysis tools and discuss the challenges to make a comparable impact at larger scales from organelles to organisms. By highlighting recent successful examples, we describe an outlook of ever-increasing data and the need for seamless integration between dataset visualization and quantification to realize the full potential warranted by advances in new imaging technologies.

Abstract:Cryo-electron tomography (cryo-ET) has begun to provide intricate views of cellular architecture at unprecedented resolutions. Considerable efforts are being made to further optimize and automate the cryo-ET workflow, from sample preparation to data acquisition and analysis, to enable visual proteomics inside of cells. Here, we will discuss the latest advances in cryo-ET that go hand in hand with their application to the actin cytoskeleton. The development of deep learning tools for automated annotation of tomographic reconstructions and the serial lift-out sample preparation procedure will soon make it possible to perform high-resolution structural biology in a whole new range of samples, from multicellular organisms to organoids and tissues.

Abstract:Previous studies on the activity of bio-molecules in a cell were mostly performed on the basis of ensemble averaging.However,with the advent of new technology,especially optical and fluorescence techniques,it is now possible to visualize the dynamics and kinetics of a single bio-molecule in the living cell in real time.From the methodological aspect,many techniques are now available:fluorescent resonance energy transfer,atomic force microscopy,total internal reflection fluorescence,fluorescence correlation microscopy,and so forth.The investigation of single molecule behavior will probably open a new horizon in the future biological study.However,still many technical limitations existed,for example,the lack of small molecule fluorescent probes and new types of microscope with higher resolution beyond diffraction barrier,the difficulties in visualizing small fluorescent spot in the cell interior.

Abstract:After gradually moving away from preparation methods prone to artefacts such as plastic embedding and negative staining for cell sections and single particles, the field of cryo electron microscopy (cryo-EM) is now heading off at unprecedented speed towards high-resolution analysis of biological objects of various sizes. This 'revolution in resolution' is happening largely thanks to new developments of new-generation cameras used for recording the images in the cryo electron microscope which have much increased sensitivity being based on complementary metal oxide semiconductor devices. Combined with advanced image processing and 3D reconstruction, the cryo-EM analysis of nucleoprotein complexes can provide unprecedented insights at molecular and atomic levels and address regulatory mechanisms in the cell. These advances reinforce the integrative role of cryo-EM in synergy with other methods such as X-ray crystallography, fluorescence imaging or focussed-ion beam milling as exemplified here by some recent studies from our laboratory on ribosomes, viruses, chromatin and nuclear receptors. Such multi-scale and multi-resolution approaches allow integrating molecular and cellular levels when applied to purified or in situ macromolecular complexes, thus illustrating the trend of the field towards cellular structural biology.

Abstract:Key PointsMovies, acquired by time-lapse microscopy, provide a powerful way to analyse the dynamics of genetic circuits at the level of individual cells.The combination of time-lapse microscopy, quantitative image analysis and fluorescent protein reporters has enabled direct observation of various cellular components over time in individual cells. In conjunction with mathematical modelling, these techniques are now providing powerful insights into genetic circuit behaviour in diverse microbial systems.Movies have proved crucial for our understanding of how phenotypic variability is generated in clonal populations, through noise in gene expression, heritability of cellular states, ageing and other mechanisms.Movies allow researchers to analyse the dynamics of biochemical events, such as the production of mRNA and protein, down to the level of individual molecules.Using strains engineered to produce fluorescent protein reporters for key genetic circuit components, researchers are now able to analyse the genetic circuits that give rise to differentiation and stress responses at the single-cell level.

Abstract:<p>Structural biologists have traditionally approached cellular complexity in a reductionist manner in which the cellular molecular components are fractionated and purified before being studied individually. This 'divide and conquer' approach has been highly successful. However, awareness has grown in recent years that biological functions can rarely be attributed to individual macromolecules. Most cellular functions arise from their concerted action and there is thus a need for methods enabling structural studies performed <i>in situ</i>, ideally in unperturbed cellular environments. Cryo‐electron tomography combines the power of three‐dimensional molecular level imaging with the best structural preservation that is physically possible to achieve. Thus, it has a unique potential to reveal the supramolecular architecture or 'molecular sociology' of cells and to discover the unexpected. Here we review state‐of‐the‐art cryo‐electron tomography workflows, provide examples of biological applications and discuss what is needed to realize the full potential of cryo‐electron tomography.</p>

Abstract:This Research Topic highlights diverse biophysical approaches, methods and tools available for a better understanding of structure-function relationships in proteins. Protein biophysics is crucial for understanding how proteins are formed and function. Proteins are the most complex and versatile molecules known to us. They can be controlled by a broad range of mechanisms, which, in turn can regulate a variety of biological processes (Abdulla et al., 2023; Bryant, 2023; Durham et al., 2023; Elofsson, 2023). Biophysics can exploit and uncover new knowledge on such biological processes that range in scale from the sub-molecular to the systems level. However, optimizing the available methodology and techniques could be challenging. The area of protein biophysics is growing steadily and has become increasingly important. This is emphasized by the increasing number of published articles (review and research articles) on this area. For instance, analysis of the deposited articles in the biomedical literature published between 1980 and 2023, using data from the PUBMED database (https://pubmed.ncbi.nlm.nih.gov/) showed that the publication rate of ‘protein biophysics’ articles has increased exponentially during the past decades (Figure 1). In the first article, Fuchigami and Takada have applied a flexible-fitting molecular dynamics (MD) simulation method on a molecular motor protein, myosin V. The MD method allowed the authors to obtain atomic-resolution structural information by superimposing a structural model on high-speed atomic force microscopy (HS-AFM) image. The authors investigated whether flexible fitting MD simulation could be used to infer a conformationally different state from an HS-AFM picture. To achieve this goal, the authors have implemented an effective two-step approach. First, they built models of myosin V bound to the actin filament in two conformational states, the “down-up” and “downdown” states. In the next step, for the obtained HS-AFM image of myosin bound to the actin filament, a flexible-fitting MD simulations using the two states were conducted. By comparing the fitting results, the authors were able to infer the conformational and chemical states of myosin V from the AFM image. The next article, by Alnabati et al., focuses on cryo-electron microscopy (cryo-EM) (Fukuda et al., 2023). Abstract:Ten years ago, the term "resolution revolution" was used for the first time to describe how cryogenic electron microscopy (cryo-EM) marked the beginning of a new era in the field of structural biology, enabling the investigation of previously unsolvable protein targets. The success of cryo-EM was recognized with the 2017 Chemistry Nobel Prize and has become a widely used method for the structural characterization of biological macromolecules, quickly catching up to x-ray crystallography. Bioenergetics is the division of biochemistry that studies the mechanisms of energy conversion in living organisms, strongly focused on the molecular machines (enzymes) that carry out these processes in cells. As bioenergetic enzymes can be arranged in complexes characterized by conformational heterogeneity/flexibility, they represent challenging targets for structural investigation by crystallography. Over the last decade, cryo-EM has therefore become a powerful tool to investigate the structure and function of bioenergetic complexes; here, we provide an overview of the main achievements enabled by the technique. We first summarize the features of cryo-EM and compare them to x-ray crystallography, and then, we present the exciting discoveries brought about by cryo-EM, particularly but not exclusively focusing on the oxidative phosphorylation system, which is a crucial energy-converting mechanism in humans.

Abstract:Cryo-electron tomography (cryo-ET) is a three-dimensional imaging technique that makes it possible to analyse the structure of complex and dynamic biological assemblies in their native conditions. The latest technological and image processing developments demonstrate that it is possible to obtain structural information at nanometre resolution. The sample preparation required for the cryo-ET technique does not require the isolation of a protein and other macromolecular complexes from its native environment. Therefore, cryo-ET is emerging as an important tool to study the structure of membrane-associated proteins including pores. Abstract:During respiration, adenosine triphosphate (ATP) synthases harness the electrochemical proton motive force (PMF) generated by the electron transport chain (ETC) to synthesize ATP. These macromolecular machines operate by a remarkable rotary catalytic mechanism that couples transmembrane proton translocation to rotation of a rotor subcomplex, and rotation to ATP synthesis. Initially, x-ray crystallography, nuclear magnetic resonance (NMR) spectroscopy, and cross-linking were the only ways to gain insights into the three-dimensional (3D) structures of ATP synthases and, in particular, provided ground-breaking insights into the soluble parts of the complex that explained the catalytic mechanism by which rotation is coupled to ATP synthesis. In contrast, early electron microscopy was limited to studying the overall shape of the assembly. However, advances in electron cryomicroscopy (cryoEM) have allowed determination of high-resolution structures, including the membrane regions of ATP synthases. These studies revealed the high-resolution structures of the remaining ATP synthase subunits and showed how these subunits work together in the intact macromolecular machine. CryoEM continues to uncover the diversity of ATP synthase structures across species and has begun to show how ATP synthases can be targeted by therapies to treat human diseases.

Abstract:A comprehensive description of the protein should include its structure, thermodynamics, and kinetic properties. The recent rise of cryo-EM technology provides new opportunities for the research of thermodynamics and kinetics of proteins. There has been some research that not only applies cryo-EM to resolve the high-resolution structure of proteins but also analyzes the conformational distribution of proteins to infer their thermodynamic properties based on data processing methods. However, it is still unclear whether cryo-EM can be used to directly quantify the kinetics of proteins. In this paper, an ideal protein system, cyanobacterial circadian clock protein, is selected to explore the potential of applying cryo-EM to analyze the non-equilibrium process of proteins. Previous research has illustrated that cryo-EM can be applied to infer the thermodynamic information about the KaiC protein such as the intersubunit interaction within the hexamers. Here, we extend the equilibrium Ising model of KaiC hexamers to a non-equilibrium statistical physics model, revealing the properties of the non-equilibrium process of KaiC hexamers. Based on the non-equilibrium model and previous biochemical research, we find that the intrinsic properties of KaiC protein allow its nonequilibrium conformational distribution to be measured by cryoEM.

Abstract:Protein dynamics play a crucial role in biological function, encompassing motions ranging from atomic vibrations to large-scale conformational changes. Recent advancements in experimental techniques, computational methods, and artificial intelligence have revolutionized our understanding of protein dynamics. Nuclear magnetic resonance spectroscopy provides atomic-resolution insights, while molecular dynamics simulations offer detailed trajectories of protein motions. Computational methods applied to X-ray crystallography and cryo-electron microscopy (cryo-EM) have enabled the exploration of protein dynamics, capturing conformational ensembles that were previously unattainable. The integration of machine learning, exemplified by AlphaFold2, has accelerated structure prediction and dynamics analysis. These approaches have revealed the importance of protein dynamics in allosteric regulation, enzyme catalysis, and intrinsically disordered proteins. The shift towards ensemble representations of protein structures and the application of single-molecule techniques have further enhanced our ability to capture the dynamic nature of proteins. Understanding protein dynamics is essential for elucidating biological mechanisms, designing drugs, and developing novel biocatalysts, marking a significant paradigm shift in structural biology and drug discovery.

Abstract:The advent of room-temperature single-molecule imaging and spectroscopy in the early 1990s made it possible to follow biochemical reactions and conformational dynamics of an individual enzyme molecule in real time, yielding new information about the working of enzymes in vitro. This eventually led to the recent success of probing single-molecule biochemical reactions in a living cell with high specificity, millisecond time resolution, and nanometer spatial precision. We have studied how gene expression and regulation occur at the single-molecule level in living bacterial cells. The examples herein illustrate the impact of the single-molecule approach on biological discovery, as well as prospects for medicine.
