Abstract:The results of investigation of DNA-protein complexes by two independent structural methods, namely, molecular dynamics (MD) and small-angle X-ray scattering (SAXS), were compared. Molecular dynamics is a computational method enabling the visualization of the behavior of macromolecules in real media, which is based on the laws of physics, but it is limited by numerous simplifications. Small-angle X-ray scattering is an X-ray method, which allows the reconstruction of the three-dimensional structure of a system in solution from a one-dimensional small-angle scattering profile, but it faces the problem of ambiguity in solving inverse problems. The use of structural characteristics of the complexes determined by SAXS for the validation of 3D structural models generated by MD simulations made it possible to significantly reduce the ambivalence of theoretical predictions and demonstrated the efficiency of a combination of MD simulations and SAXS for solving problems of structural biology.

Abstract:Bioinformatics has become an interdisciplinary subject due to its universal role in molecular biology research. The current status of Russia's bioinformatics research in Russia is not known. Here, we review the history of bioinformatics in Russia, present the current landscape, and highlight future directions and challenges. Bioinformatics research in Russia is driven by four major industries: information technology, pharmaceuticals, biotechnology, and agriculture. Over the past three decades, despite a delayed start, the field has gained momentum, especially in protein and nucleic acid research. Dedicated and shared centers for genomics, proteomics, and bioinformatics are active in different regions of Russia. Present-day bioinformatics in Russia is characterized by research issues related to genetics, metagenomics, OMICs, medical informatics, computational biology, environmental informatics, and structural bioinformatics. Notable developments are in the fields of software (tools, algorithms, and pipelines), use of high computation power (e.g. by the Siberian Supercomputer Center), and large-scale sequencing projects (the sequencing of 100 000 human genomes). Government funding is increasing, policies are being changed, and a National Genomic Information Database is being established. An increased focus on eukaryotic genome sequencing, the development of a common place for developers and researchers to share tools and data, and the use of biological modeling, machine learning, and biostatistics are key areas for future focus. Universities and research institutes have started to implement bioinformatics modules. A critical mass of bioinformaticians is essential to catch up with the global pace in the discipline.

Abstract:The development and formation of X-ray crystallography of macromolecules, or protein crystallography, is one of the most important achievements of science in the 20th century. The possibility of establishing the three-dimensional structures of macromolecules of proteins and nucleic acids at atomic level has ensured the rapid development of molecular biology, biochemistry, bioengineering, and biotechnology and allowed researchers to reach the modern level of pharmacology. The review considers the results of studies of protein structures performed at the Shubnikov Institute of Crystallography of the Russian Academy of Sciences from the 1960s up to now.

Abstract:Single-molecule biophysics has transformed our understanding of biology, but also of the physics of life. More exotic than simple soft matter, biomatter lives far from thermal equilibrium, covering multiple lengths from the nanoscale of single molecules to up to several orders of magnitude higher in cells, tissues and organisms. Biomolecules are often characterized by underlying instability: multiple metastable free energy states exist, separated by levels of just a few multiples of the thermal energy scale k <sub>B</sub> T, where k <sub>B</sub> is the Boltzmann constant and T absolute temperature, implying complex inter-conversion kinetics in the relatively hot, wet environment of active biological matter. A key benefit of single-molecule biophysics techniques is their ability to probe heterogeneity of free energy states across a molecular population, too challenging in general for conventional ensemble average approaches. Parallel developments in experimental and computational techniques have catalysed the birth of multiplexed, correlative techniques to tackle previously intractable biological questions. Experimentally, progress has been driven by improvements in sensitivity and speed of detectors, and the stability and efficiency of light sources, probes and microfluidics. We discuss the motivation and requirements for these recent experiments, including the underpinning mathematics. These methods are broadly divided into tools which detect molecules and those which manipulate them. For the former we discuss the progress of super-resolution microscopy, transformative for addressing many longstanding questions in the life sciences, and for the latter we include progress in 'force spectroscopy' techniques that mechanically perturb molecules. We also consider in silico progress of single-molecule computational physics, and how simulation and experimentation may be drawn together to give a more complete understanding. Increasingly, combinatorial techniques are now used, including correlative atomic force microscopy and fluorescence imaging, to probe questions closer to native physiological behaviour. We identify the trade-offs, limitations and applications of these techniques, and discuss exciting new directions.

Abstract:This special issue of Biophysical Reviews contains the materials presented at the VII Congress of Biophysicists of Russia, held from 17 to 23 April in Krasnodar. We believe that we have managed to prepare a selection of articles that well reflects the current state of biophysical science in Russia and its place in the world science. The VII Russian Congress on Biophysics was held in Krasnodar in April 2023, continuing the tradition of the series of biophysics conferences held every 4 years. The congress discussed physical principles and mechanisms of biological processes occurring at different life levels-from molecular to cellular and population levels. The results of fundamental and applied research in molecular biophysics, cell biophysics, and biophysics of complex systems were presented at plenary, sectional, and poster sessions. The works in the field of medical biophysics and neurobiology were especially widely presented. The structure and dynamics of biopolymers and fundamental mechanisms underlying the effects of physicochemical factors on biological systems, membrane, and transport processes were actively discussed. Much attention was paid to new experimental methods of biophysical research, methods of bioinformatics, computer, and mathematical modeling as necessary tools of the research at all levels of living systems. Along with fundamental problems of studying biophysical mechanisms of regulation of processes at the molecular, subcellular, and cellular levels, much attention was paid to applied research in the field of biotechnology and environmental monitoring. The Congress has formed the National Committee of Russian biophysicists.

Abstract:The internal dynamics of strongly interacting systems and that of biomolecules such as proteins display several important analogies, despite the huge difference in their characteristic energy and length scales. For example, in all such systems, collective excitations, cooperative transitions and phase transitions emerge as the result of the interplay of strong correlations with quantum or thermal fluctuations. In view of such an observation, some theoretical methods initially developed in the context of theoretical nuclear physics have been adapted to investigate the dynamics of biomolecules. In this talk, we review some of our recent studies performed along this direction. In particular, we discuss how the path integral formulation of the molecular dynamics allows to overcome some of the long-standing problems and limitations which emerge when simulating the protein folding dynamics at the atomistic level of detail.

Abstract:This Research Topic highlights diverse biophysical approaches, methods and tools available for a better understanding of structure-function relationships in proteins. Protein biophysics is crucial for understanding how proteins are formed and function. Proteins are the most complex and versatile molecules known to us. They can be controlled by a broad range of mechanisms, which, in turn can regulate a variety of biological processes (Abdulla et al., 2023; Bryant, 2023; Durham et al., 2023; Elofsson, 2023). Biophysics can exploit and uncover new knowledge on such biological processes that range in scale from the sub-molecular to the systems level. However, optimizing the available methodology and techniques could be challenging. The area of protein biophysics is growing steadily and has become increasingly important. This is emphasized by the increasing number of published articles (review and research articles) on this area. For instance, analysis of the deposited articles in the biomedical literature published between 1980 and 2023, using data from the PUBMED database (https://pubmed.ncbi.nlm.nih.gov/) showed that the publication rate of ‘protein biophysics’ articles has increased exponentially during the past decades (Figure 1). In the first article, Fuchigami and Takada have applied a flexible-fitting molecular dynamics (MD) simulation method on a molecular motor protein, myosin V. The MD method allowed the authors to obtain atomic-resolution structural information by superimposing a structural model on high-speed atomic force microscopy (HS-AFM) image. The authors investigated whether flexible fitting MD simulation could be used to infer a conformationally different state from an HS-AFM picture. To achieve this goal, the authors have implemented an effective two-step approach. First, they built models of myosin V bound to the actin filament in two conformational states, the “down-up” and “downdown” states. In the next step, for the obtained HS-AFM image of myosin bound to the actin filament, a flexible-fitting MD simulations using the two states were conducted. By comparing the fitting results, the authors were able to infer the conformational and chemical states of myosin V from the AFM image. The next article, by Alnabati et al., focuses on cryo-electron microscopy (cryo-EM) (Fukuda et al., 2023). Abstract:A brief retrospective of the development of laboratory X-ray microtomography at the Shubnikov Institute of Crystallography of the Russian Academy of Sciences (IC RAS) is given. The main methods and approaches that made it possible to increase the informativeness of microtomography measurements—the use of monochromatic radiation, phase-contrast method, and diffraction tomography (topo-tomography)—are reported. Designs of the instruments developed and currently functioning at the IC RAS are described, and some experimental results obtained on them are presented.

Abstract:In this article authors reconstruct the image of Russian science and scientists, broadcasted on the pages of the journal “Science and Life” in the 1940 - mid 1960s. The characteristic features of the Russian/Soviet scientist are examined through the prism of anniversary. The main source of research is the popular scientific journal “Science and Life”, which also acts as the object of research. The subject field is the popularization of Soviet science. The structure of the article presents 4 parts: the historiography of the problem; the thematic focus of the journal in the dynamics of social order and editorial policy; the broadcast image of science and the scientist; conclusions. The authors used the method of content- analysis and the developments of intellectual history, with close attention to the context. A frontal review of the material allowed us to conclude that during these years the predominant attention was paid to the problems of natural science (74 %), the share of technical sciences accounted for 11 % of publications, humanities - 8 %. 7 % of all articles were publications devoted to the commemorative practices of the Soviet scientific community. The factors of this orientation of the publication are revealed. Popularization policy of the journal is examined in the context of the general change in the image of science in the middle of the 19th century, the scientific policy of the Soviet state in the 1940s-1960s and the positions of the scientific community. The authors came to the conclusion that despite the constant changes in the scientific policy of the state, the editorial board of the journal focused its readers on the importance of fundamental research and the connection between Soviet science and Soviet scientists, both with pre-revolutionary and world science. The image of Soviet scientists reflected both the ideals of the “new Soviet man” and the general scientific values associated with creative activity.

Abstract:Efficient collection and detection of fluorescence coupled with careful minimization of background from impurities and Raman scattering now enable routine optical microscopy and study of single molecules in complex condensed matter environments. This ultimate method for unraveling ensemble averages leads to the observation of new effects and to direct measurements of stochastic fluctuations. Experiments at cryogenic temperatures open new directions in molecular spectroscopy, quantum optics, and solid-state dynamics. Room-temperature investigations apply several techniques (polarization microscopy, single-molecule imaging, emission time dependence, energy transfer, lifetime studies, and the like) to a growing array of biophysical problems where new insight may be gained from direct observations of hidden static and dynamic inhomogeneity.

Abstract:The article describes the formation of bioethics — a complex scientific discipline — in our country. The emergence of bioethics in the world dates back to the 1970s of the 20th century, in the Soviet Union it began to take shape during the period of perestroika as part of the activities of Academician Ivan Timofeevich Frolov (1929–1999). Bioethics deals with ethical issues that arise during the introduction of the latest biomedical technologies into practice, the solution of which can have various medical, cultural, legal, and financial consequences. The latest biomedical technologies open up new possibilities for a person (heredity management, genetic passport, etc.) and put a person in a situation of choice. Their future depends on what choice people will make, and this choice is determined by the state of the culture of society. In the field of bioethics, regulation is crucial and should be comprehensive and multi-stage. Philosophers, culturologists, and ethicists formulate general principles of regulation based on the ideology of humanism. Further on, scientists consider these recommendations and develop appropriate codes of conduct, while lawyers consolidate the new understanding within the legal system. The formation of such an integrated approach in Russia took place within the framework of scientific structures created by Academician I. T. Frolov, — the AllUnion Interdepartmental Center for Human Sciences, the Institute of Man of the Russian Academy of Sciences, the Russian National Committee on Bioethics (RNKB), the Russian Committee on Bioethics under the Commission of the Russian Federation for UNESCO. In these structures, expert work was carried out on the main documents related to the interaction of the Russian Federation with the Council of Europe in the field of bioethics. RNKB prepared expert opinions for the Department of European Cooperation of the Ministry of Foreign Affairs of the Russian Federation and the Department for International Humanitarian Cooperation and Human Rights of the Ministry of Foreign Affairs of the Russian Federation regarding Russia's accession to international conventions on bioethics.

Abstract:The esteemed physicist Erwin Schrödinger, whose name is associated with the most notorious equation of quantum mechanics, also wrote a brief essay entitled ‘What is Life?’, asking: ‘How can the events in space and time which take place within the spatial boundary of a living organism be accounted for by physics and chemistry?’ The 60+ years following this seminal work have seen enormous developments in our understanding of biology on the molecular scale, with physics playing a key role in solving many central problems through the development and application of new physical science techniques, biophysical analysis and rigorous intellectual insight. The early days of single-molecule biophysics research was centred around molecular motors and biopolymers, largely divorced from a real physiological context. The new generation of single-molecule bioscience investigations has much greater scope, involving robust methods for understanding molecular-level details of the most fundamental biological processes in far more realistic, and technically challenging, physiological contexts, emerging into a new field of ‘single-molecule cellular biophysics’. Here, I outline how this new field has evolved, discuss the key active areas of current research and speculate on where this may all lead in the near future.

Abstract:The objective of the current review is to summarize the current state of optical methods in redox biology. It consists of two parts, the first is dedicated to genetically encoded fluorescent indicators and the second to Raman spectroscopy. In the first part, we provide a detailed classification of the currently available redox biosensors based on their target analytes. We thoroughly discuss the main architecture types of these proteins, the underlying engineering strategies for their development, the biochemical properties of existing tools and their advantages and disadvantages from a practical point of view. Particular attention is paid to fluorescence lifetime imaging microscopy as a possible readout technique, since it is less prone to certain artifacts than traditional intensiometric measurements. In the second part, the characteristic Raman peaks of the most important redox intermediates are listed, and examples of how this knowledge can be implemented in biological studies are given. This part covers such fields as estimation of the redox states and concentrations of Fe–S clusters, cytochromes, other heme-containing proteins, oxidative derivatives of thiols, lipids, and nucleotides. Finally, we touch on the issue of multiparameter imaging, in which biosensors are combined with other visualization methods for simultaneous assessment of several cellular parameters.

Progress and perspectives in single-molecule optical spectroscopy

Abstract:We review some of the progress of single-molecule optical experiments in the past 20 years and propose some perspectives for the coming years. We particularly focus on methodological advances in fluorescence, super-resolution, photothermal contrast, and interferometric scattering and briefly discuss a few of the applications. These advances have enabled the exploration of new emitters and quantum optics; the chemistry and biology of complex heterogeneous systems, nanoparticles, and plasmonics; and the detection and study of non-fluorescing and non-absorbing nano-objects. We conclude by proposing some ideas for future experiments. The field will move toward more and better signals of a broader variety of objects and toward a sharper view of the surprising complexity of the nanoscale world of single (bio-)molecules, nanoparticles, and their nano-environments.

Abstract:This article presents a bibliometric study of 1.38 million Russian publications indexed in Web of Science as of May 2022 without any restrictions as to document types, time periods, scientific disciplines, etc. From this perspective, the present analysis reflects Russian research’s true presence and visibility in the most prestigious scientific literature database. The main results obtained are: a) There was a rapid increase in research production in the 2010s, but the share of the Russian output in the global research production is still below 3%. b) International collaborative publications account for about 30% of Russian papers but around 70% of Russian citations. c) Physics, chemistry, and engineering are the most productive Russian research areas, but their citation impact is below the world average in those respective fields. d) The most frequently collaborating countries are the United States, Germany, and France, but Canada and Switzerland consistently contribute to the greatest relative citation impact of collaborative papers in the top ten research areas.
