Abstract:Single-cell technologies are revolutionizing biology but are today mainly limited to imaging and deep sequencing. However, proteins are the main drivers of cellular function and in-depth characterization of individual cells by mass spectrometry (MS)-based proteomics would thus be highly valuable and complementary. Here, we develop a robust workflow combining miniaturized sample preparation, very low flow-rate chromatography, and a novel trapped ion mobility mass spectrometer, resulting in a more than 10-fold improved sensitivity. We precisely and robustly quantify proteomes and their changes in single, FACS-isolated cells. Arresting cells at defined stages of the cell cycle by drug treatment retrieves expected key regulators. Furthermore, it highlights potential novel ones and allows cell phase prediction. Comparing the variability in more than 430 single-cell proteomes to transcriptome data revealed a stable-core proteome despite perturbation, while the transcriptome appears stochastic. Our technology can readily be applied to ultra-high sensitivity analyses of tissue material, posttranslational modifications, and small molecule studies from small cell counts to gain unprecedented insights into cellular heterogeneity in health and disease.

Abstract:Protein phosphorylation plays an essential role in modulating cell signalling and its downstream transcriptional and translational regulations. Until recently, protein phosphorylation has been studied mostly using low-throughput biochemical assays. The advancement of mass spectrometry (MS)-based phosphoproteomics transformed the field by enabling measurement of proteome-wide phosphorylation events, where tens of thousands of phosphosites are routinely identified and quantified in an experiment. This has brought a significant challenge in analysing large-scale phosphoproteomic data, making computational methods and systems approaches integral parts of phosphoproteomics. Previous works have primarily focused on reviewing the experimental techniques in MS-based phosphoproteomics, yet a systematic survey of the computational landscape in this field is still missing. Here, we review computational methods and tools, and systems approaches that have been developed for phosphoproteomics data analysis. We categorise them into four aspects including data processing, functional analysis, phosphoproteome annotation and their integration with other omics, and in each aspect, we discuss the key methods and example studies. Lastly, we highlight some of the potential research directions on which future work would make a significant contribution to this fast-growing field. We hope this review provides a useful snapshot of the field of computational systems phosphoproteomics and stimulates new research that drives future development.

Abstract:Recent advances in mass spectrometry (MS)-based proteomics have enabled tremendous progress in the understanding of cellular mechanisms, disease progression, and the relationship between genotype and phenotype. Though many popular bioinformatics methods in proteomics are derived from other omics studies, novel analysis strategies are required to deal with the unique characteristics of proteomics data. In this review, we discuss the current developments in the bioinformatics methods used in proteomics and how they facilitate the mechanistic understanding of biological processes. We first introduce bioinformatics software and tools designed for mass spectrometry-based protein identification and quantification, and then we review the different statistical and machine learning methods that have been developed to perform comprehensive analysis in proteomics studies. We conclude with a discussion of how quantitative protein data can be used to reconstruct protein interactions and signaling networks.

Abstract:Mass spectrometry‐based approaches to assess protein conformation have become widely utilized due to their sensitivity, low sample requirements, and broad applicability to proteins regardless of size and environment. Their wide applicability and sensitivity also make these techniques suitable for the analysis of complex mixtures of proteins, and thus, they have been applied at the cell and even the simple organism levels. These works are impressive, but they predominately employ "bottom‐up" workflows and require proteolytic digestion prior to analysis. Once digested, it is not possible to distinguish the proteoform from which any single peptide is derived and therefore, one cannot associate distal—in primary structure—concurrent post‐translational modifications (PTMs) or covalent labels, as they would be found on separate peptides. Thus, analyses via bottom‐up proteomics report the average PTM status and higher‐order structure (HOS) of all existing proteoforms. Second, these works predominately employ promiscuous reagents to probe protein HOS. While this does lead to improved conformational resolution, the formation of many products can divide the signal associated with low‐copy number proteins below signal‐to‐noise thresholds and complicate the bioinformatic analysis of these already challenging systems. In this perspective, I further detail these limitations and discuss the positives and negatives of top‐down proteomics as an alternative.

Abstract:Current proteomics workflows are very diverse in terms of experimental approaches, methods of extracting quantitative information, and how this quantitative information is utilized in the experiment. This presentation will start with a brief overview of quantitative proteomics, with a focus on label-free strategies and accurate computational analysis of the data. We will discuss both continuous (e.g. peptide intensity-based) and count-based (spectral counting) quantitative strategies. In comparing these two approaches, we will focus on practical aspects of quantitative proteomics, such as most critical data analysis steps, computational strategies and tools that are available, and how various factors (e.g. mass accuracy) affect the quality of quantitative data. We will also discuss specific challenges of quantitative proteomic experiments, including: 1) The problem of small number of replicates, and how it affects the accuracy of quantitation; 2) How to use quantitative information from shared peptides, i.e. peptides whose sequence is present in multiple proteins. 3) How to determine where to draw the threshold for calling a protein to be enriched/differentially expressed 4) Methods to estimate false discovery rates in the context of quantitation. To address these challenges, we developed a suite of freely available computational tools. These tools include ABACUS and QSPEC for processing and statistically modeling spectral count data, and more recently QPROT for continuous data. QPROT extends the Bayesian hierarchical model of QSPEC for applications to precursor ion intensity data as well as continuously normalized count data, while accounting for the missing data properly. We demonstrate QPROT and perform comparisons with other methods using data from a recent clinical proteomic technology assessment for cancer (CPTAC) study. We will also present the results of comparative analysis of different label-free quantitation methods, and comparative analysis of absolute protein and mRNA data, using publicly available proteomic and transcriptomic data on mouse mitochondria.

Abstract:The proteome, or collection of proteoforms expressed in a biological system, is dynamic and heterogeneous. As our appreciation for the complexity of the proteome has evolved, so have the technologies we use to interrogate its composition. More than three decades ago, a rapid expansion in the field of proteomics was driven by the advent of soft ionization techniques focusing on capturing protein sequence information using mass spectrometry (MS). As tools to automate peptide and protein sequencing with tandem MS (MS/MS) matured, our field recognized the limits of qualitatively cataloguing gene products. This realization drove a multi-pronged expansion of MS-centric technologies that seek to capture various aspects of proteins, including their abundance, modification states, conformation and structure, and spatiotemporal relationships. Here we review innovations in MS-based instrumentation that continue to expand our ability to survey the proteome with ever increasing sensitivity, speed, and flexibility. The march of progress in MS instrumentation has been steady over the better half of the past century, but our discussion here focuses on developments within the past five years that have ushered in an exciting era in proteomics, where MS is poised to be the dominant platform for exploring biological phenotypes in basic and translational sciences for the foreseeable future.

Abstract:Tandem mass spectrometry has emerged to be one of the most powerful high-throughput techniques for protein identification and proteomics study. We aimed to improve existing algorithms and develop new algorithms for tandem mass spectrometry data analysis. We carried out three studies: (1) De novo peptide sequencing via tandem mass spectrometry is of interest in various situations. We developed a dynamic-programming-based suboptimal algorithm for de novo peptide sequencing. We transform an experimental spectrum into a matrix spectrum graph. We then give a polynomial time suboptimal algorithm that finds all the suboptimal solutions (candidate peptide sequences). The algorithm has been implemented and tested on experimental data; (2) A major known problem for protein and peptide identification using mass spectrometry database search is that the speed of database search is too slow, especially when searching against a large sequence database. To cope with this situation, we designed speedup algorithms for the searching process. We employed an approach combining suffix tree data structure and spectrum graph. The basic idea is to use the suffix tree data structure to capture repeat information in the protein database and use the spectrum graph to eliminate peptide candidates so that the correct peptide can be selected more easily by a scoring function. The algorithms can be further extended for database search with post-translational modifications. The algorithms were implemented and tested on experimental data; (3) The biological inference from proteomics data generated by mass spectrometers is a challenging problem. In this study, we first introduce some difficult issues in proteomics data analysis and then we show how we managed and visualized proteomics data by using both in-house and publicly available software tools.
Improving the success rate of proteome analysis by modeling protein-abundance distributions and experimental designs

Abstract:Truly comprehensive proteome analysis is highly desirable in systems biology and biomarker discovery efforts. But complete proteome characterization has been hindered by the dynamic range and detection sensitivity of experimental designs, which are not adequate to the very wide range of protein abundances. Experimental designs for comprehensive analytical efforts involve separation followed by mass spectrometry–based identification of digested proteins. Because results are generally reported as a collection of identifications with no information on the fraction of the proteome that was missed, they are difficult to evaluate and potentially misleading. Here we address this problem by taking a holistic view of the experimental design and using computer simulations to estimate the success rate for any given experiment. Our approach demonstrates that simple changes in typical experimental designs can enhance the success rate of proteome analysis by five- to tenfold.

Abstract:An idealized version of a label-free discovery mass spectrometry proteomics experiment would provide absolute abundance measurements for a whole proteome, across varying conditions. Unfortunately, this ideal is not realized. Measurements are made on peptides requiring an inferential step to obtain protein level estimates. The inference is complicated by experimental factors that necessitate relative abundance estimation and result in widespread non-ignorable missing data. Relative abundance on the log scale takes the form of parameter contrasts. In a complete-case analysis, contrast estimates may be biased by missing data and a substantial amount of useful information will often go unused. To avoid problems with missing data, many analysts have turned to single imputation solutions. Unfortunately, these methods often create further difficulties by hiding inestimable contrasts, preventing the recovery of interblock information and failing to account for imputation uncertainty. To mitigate many of the problems caused by missing values, we propose the use of a Bayesian selection model. Our model is tested on simulated data, real data with simulated missing values, and on a ground truth dilution experiment where all of the true relative changes are known. The analysis suggests that our model, compared with various imputation strategies and complete-case analyses, can increase accuracy and provide substantial improvements to interval coverage.

Abstract:Mass-spectrometry-based proteomics has become an important component of biological research. Numerous proteomics methods have been developed to identify and quantify the proteins in biological and clinical samples1, identify pathways affected by endogenous and exogenous perturbations2, and characterize protein complexes3. Despite successes, the interpretation of vast proteomics datasets remains a challenge. There have been several calls for improvements and standardization of proteomics data analysis frameworks, as well as for an application-programming interface for proteomics data access4,5. In response, we have developed the ProteoWizard Toolkit, a robust set of open-source, software libraries and applications designed to facilitate proteomics research. The libraries implement the first-ever, non-commercial, unified data access interface for proteomics, bridging field-standard open formats and all common vendor formats. In addition, diverse software classes enable rapid development of vendor-agnostic proteomics software. Additionally, ProteoWizard projects and applications, building upon the core libraries, are becoming standard tools for enabling significant proteomics inquiries.

Abstract:In computational proteomics, machine learning (ML) has emerged as a vital tool for enhancing data analysis. Despite significant advancements, the diversity of ML model architectures and the complexity of proteomics data present substantial challenges in the effective development and evaluation of these tools. Here, we highlight the necessity for high-quality, comprehensive datasets to train ML models and advocate for the standardization of data to support robust model development. We emphasize the instrumental role of key datasets like ProteomeTools and MassIVE-KB in advancing ML applications in proteomics and discuss the implications of dataset size on model performance, highlighting that larger datasets typically yield more accurate models. To address data scarcity, we explore algorithmic strategies such as self-supervised pretraining and multi-task learning. Ultimately, we hope that this discussion can serve as a call to action for the proteomics community to collaborate on data standardization and collection efforts, which are crucial for the sustainable advancement and refinement of ML methodologies in the field.

Abstract:Top-down mass spectrometry (MS)-based proteomics is a powerful technology for comprehensively characterizing proteoforms to decipher post-translational modifications (PTMs) together with genetic variations and alternative splicing isoforms toward a proteome-wide understanding of protein functions. In the past decade, top-down proteomics has experienced rapid growth benefiting from groundbreaking technological advances, which have begun to reveal the potential of top-down proteomics for understanding basic biological functions, unraveling disease mechanisms, and discovering new biomarkers. However, many challenges remain to be comprehensively addressed. In this Account & Perspective, we discuss the major challenges currently facing the top-down proteomics field, particularly in protein solubility, proteome dynamic range, proteome complexity, data analysis, proteoform-function relationship, and analytical throughput for precision medicine. We specifically review the major technology developments addressing these challenges with an emphasis on our research group's efforts, including the development of top-down MS-compatible surfactants for protein solubilization, functionalized nanoparticles for the enrichment of low-abundance proteoforms, strategies for multidimensional chromatography separation of proteins, and a new comprehensive user-friendly software package for top-down proteomics. We have also made efforts to connect proteoforms with biological functions and provide our visions on what the future holds for top-down proteomics.

Abstract:The analysis of tandem mass (MS/MS) data to identify and quantify proteins is hampered by the heterogeneity of file formats at the raw spectral data, peptide identification, and protein identification levels. Different mass spectrometers output their raw spectral data in a variety of proprietary formats, and alternative methods that assign peptides to MS/MS spectra and infer protein identifications from those peptide assignments each write their results in different formats. Here we describe an MS/MS analysis platform, the Trans-Proteomic Pipeline, which makes use of open XML file formats for storage of data at the raw spectral data, peptide, and protein levels. This platform enables uniform analysis and exchange of MS/MS data generated from a variety of different instruments, and assigned peptides using a variety of different database search programs.
