Abstract:In June 2023, the proteomics community was electrified by the launch of the first conceptually novel mass analyzer in a commercial instrument since 2005, announced at the annual meeting of the American Society for Mass Spectrometry. The addition of a so-called Asymmetric Track Lossless (Astral) mass analyzer into an Orbitrap instrument affords high data acquisition speed, sensitivity, resolution and mass accuracy. Writing in Nature Biotechnology , Guzman et al. 1 have now explored the analytical merits of this new instrument and shown that the depth of proteome analysis reaches exhaustive comprehensiveness and, at the same time, makes it feasible to analyze 48 human proteomes or 100 yeast proteomes in 1 day. The study also reveals that the instrument dissolves the differences between data-dependent acquisition and data-independent acquisition modes by combining the best of both worlds: both systematic and narrow selection of peptides for sequencing across the most productive mass range. In other words, scientists no longer have to decide up front whether they plan to discover unknown proteins in a sample — the strength of data-dependent acquisition — or consistently assay proteins presumed to be present in a sample — the strength of data-independent acquisition.

Abstract:Mass spectrometry‐based approaches to assess protein conformation have become widely utilized due to their sensitivity, low sample requirements, and broad applicability to proteins regardless of size and environment. Their wide applicability and sensitivity also make these techniques suitable for the analysis of complex mixtures of proteins, and thus, they have been applied at the cell and even the simple organism levels. These works are impressive, but they predominately employ "bottom‐up" workflows and require proteolytic digestion prior to analysis. Once digested, it is not possible to distinguish the proteoform from which any single peptide is derived and therefore, one cannot associate distal—in primary structure—concurrent post‐translational modifications (PTMs) or covalent labels, as they would be found on separate peptides. Thus, analyses via bottom‐up proteomics report the average PTM status and higher‐order structure (HOS) of all existing proteoforms. Second, these works predominately employ promiscuous reagents to probe protein HOS. While this does lead to improved conformational resolution, the formation of many products can divide the signal associated with low‐copy number proteins below signal‐to‐noise thresholds and complicate the bioinformatic analysis of these already challenging systems. In this perspective, I further detail these limitations and discuss the positives and negatives of top‐down proteomics as an alternative.

De Novo Sequencing of Peptides from Tandem Mass Spectra and Applications in Proteogenomics

Abstract:The changes in protein expression are hallmarks of development and disease. Protein expression can be established qualitatively and quantitatively using mass spectrometry (MS). Samples are prepared, proteins extracted and then analyzed using MS and MS/MS. The resulting spectra need to be processed computationally to assign peptide spectrum match. Database searches employ sequence databases or spectral libraries for matching possible peptides with the measured spectra. This route is well established but fails when peptides are not found in sequence repositories. In this case, de novo sequencing of MS/MS spectra can be employed. Many computational algorithms that establish the peptide sequence from MS/MS spectrum alone are available. While de novo sequencing assigns a sequence to an MS/MS spectrum, this assignment can be used in further processes for genome annotation. For example, novel exons can be assigned, known exons can be extended, and splice sites can be validated at the protein level. We compiled an extensive list of such algorithms, grouped them, and discussed the selected approaches. We also provide a roadmap of how de novo sequencing can enter mainstream proteogenomic analysis. In the future, de novo predictions can be added to sample-specific protein databases, including RNA-seq translations. These enriched databases can then be used for proteogenomics studies with existing pipelines.

Abstract:▪ Abstract A decade after the discovery of electrospray and matrix-assisted laser desorption ionization (MALDI), methods that finally allowed gentle ionization of large biomolecules, mass spectrometry has become a powerful tool in protein analysis and the key technology in the emerging field of proteomics. The success of mass spectrometry is driven both by innovative instrumentation designs, especially those operating on the time-of-flight or ion-trapping principles, and by large-scale biochemical strategies, which use mass spectrometry to detect the isolated proteins. Any human protein can now be identified directly from genome databases on the basis of minimal data derived by mass spectrometry. As has already happened in genomics, increased automation of sample handling, analysis, and the interpretation of results will generate an avalanche of qualitative and quantitative proteomic data. Protein-protein interactions can be analyzed directly by precipitation of a tagged bait followed by mass spectrometric identification of its binding partners. By these and similar strategies, entire protein complexes, signaling pathways, and whole organelles are being characterized. Posttranslational modifications remain difficult to analyze but are starting to yield to generic strategies.

Abstract:The proteome, or collection of proteoforms expressed in a biological system, is dynamic and heterogeneous. As our appreciation for the complexity of the proteome has evolved, so have the technologies we use to interrogate its composition. More than three decades ago, a rapid expansion in the field of proteomics was driven by the advent of soft ionization techniques focusing on capturing protein sequence information using mass spectrometry (MS). As tools to automate peptide and protein sequencing with tandem MS (MS/MS) matured, our field recognized the limits of qualitatively cataloguing gene products. This realization drove a multi-pronged expansion of MS-centric technologies that seek to capture various aspects of proteins, including their abundance, modification states, conformation and structure, and spatiotemporal relationships. Here we review innovations in MS-based instrumentation that continue to expand our ability to survey the proteome with ever increasing sensitivity, speed, and flexibility. The march of progress in MS instrumentation has been steady over the better half of the past century, but our discussion here focuses on developments within the past five years that have ushered in an exciting era in proteomics, where MS is poised to be the dominant platform for exploring biological phenotypes in basic and translational sciences for the foreseeable future.

Algorithmic study on mass spectrometry and proteomics

Abstract:Tandem mass spectrometry has emerged to be one of the most powerful high-throughput techniques for protein identification and proteomics study. We aimed to improve existing algorithms and develop new algorithms for tandem mass spectrometry data analysis. We carried out three studies: (1) De novo peptide sequencing via tandem mass spectrometry is of interest in various situations. We developed a dynamic-programming-based suboptimal algorithm for de novo peptide sequencing. We transform an experimental spectrum into a matrix spectrum graph. We then give a polynomial time suboptimal algorithm that finds all the suboptimal solutions (candidate peptide sequences). The algorithm has been implemented and tested on experimental data; (2) A major known problem for protein and peptide identification using mass spectrometry database search is that the speed of database search is too slow, especially when searching against a large sequence database. To cope with this situation, we designed speedup algorithms for the searching process. We employed an approach combining suffix tree data structure and spectrum graph. The basic idea is to use the suffix tree data structure to capture repeat information in the protein database and use the spectrum graph to eliminate peptide candidates so that the correct peptide can be selected more easily by a scoring function. The algorithms can be further extended for database search with post-translational modifications. The algorithms were implemented and tested on experimental data; (3) The biological inference from proteomics data generated by mass spectrometers is a challenging problem. In this study, we first introduce some difficult issues in proteomics data analysis and then we show how we managed and visualized proteomics data by using both in-house and publicly available software tools.

Abstract:There are multiple reasons why the next generation of biological and medical studies require increasing numbers of samples. First, many conditions need to be considered to produce generalisable results. For example, biological systems are dynamic, and the effect of a perturbation depends on the genetic background and environment. Moreover, human population and clinical studies only reach sufficient statistical power if conducted at scale and with precise measurement methods. Finally, many proteins remain without sufficient functional annotations, because they have not been systematically studied under a broad range of conditions. In this review, we discuss the latest technical developments in mass spectrometry‐based proteomics that facilitate large‐scale studies by fast and efficient chromatography, fast scanning mass spectrometers, data‐independent acquisition (DIA), and new software. We further highlight recent studies which demonstrate how high‐throughput proteomics can be applied to capture biological diversity, annotate gene functions or to generate predictive and prognostic models for human disease. Abstract:Quantitative proteome profiling using mass spectrometry and stable isotope dilution is being widely applied for the functional analysis of biological systems and for the detection of clinical, diagnostic or prognostic marker proteins. Because of the enormous complexity of proteomes, their comprehensive analysis is unlikely to be routinely achieved in the near future. However, in recent years, significant progress has been achieved focusing quantitative proteomic analyses on specific protein classes or subproteomes that are rich in biologically or clinically important information. Such projects typically combine the use of chemical probes that are specific for a targeted group of proteins and may contain stable isotope signatures for accurate quantification with automated tandem mass spectrometry and bioinformatics tools for data analysis. In this review, we summarize technical and conceptual advances in quantitative subproteome profiling based on tandem mass spectrometry and chemical probes.

Abstract:Quantitative proteomics involves the identification and quantitation of protein components in various biological systems. Stable isotope labelling technology, by both metabolic and chemical methods, has been the most commonly used approach for global proteome-wide profiling. Recently, its capability has been extended from labelled pairs to multiple labels, allowing for the simultaneous quantification of multiplex samples. The ion intensity-based quantitative approach has progressively gained more popularity as mass spectrometry performance has improved significantly. Although some success has been reported, it remains difficult comprehensively to characterise the global proteome, due to its enormous complexity and dynamic range. The use of sub-proteome fractionation techniques permits a simplification of the proteome and provides a practical step towards the ultimate dissection of the entire proteome. Further development of the technology for targeting sub-proteomes on a functional basis - such as selecting proteins with differential expression profiles from mass spectrometric analyses, for further mass spectrometric sequencing in an intelligent manner--is expected in the near future.

Abstract:In the last decade, single-cell RNA sequencing routinely performed on large numbers of single cells has greatly advanced our understanding of the underlying heterogeneity of complex biological systems. Technological advances have also enabled protein measurements, further contributing to the elucidation of cell types and states present in complex tissues. Recently, there have been independent advances in mass spectrometric techniques bringing us one step closer to characterizing single-cell proteomes. Here we discuss the challenges of detecting proteins in single cells by both mass spectrometry and sequencing-based methods. We review the state of the art for these techniques and propose that there is a space for technological advancements and complementary approaches that maximize the advantages of both classes of technologies.

Abstract:Protein post‐translational modifications (PTMs) are chemical modifications on proteins. PTMs play a key role in many cellular processes by influencing the structure of proteins and dynamical regulating their functions. Therefore, characterizing PTMs at proteome level is critical to provide invaluable insight into the functions of proteins underlying different biological processes. Advances in modern proteomics technologies including sample preparation, chromatography separation as well as mass spectrometry have propelled the PTMs proteome to further depths. During the past decade, to better examine the PTMs with high sensitivity and selectivity, our group have developed series of MS‐based novel analytical approaches to study the protein PTMs. Herein, we mainly introduce these approaches developed by our group and discuss how to overcome the technical obstacles of studying various protein PTMs with mass spectrometry.This article is protected by copyright. Abstract:Proteins are crucial for every cellular activity and unraveling their sequence and structure is a crucial step to fully understand their biology. Early methods of protein sequencing were mainly based on the use of enzymatic or chemical degradation of peptide chains. With the completion of the human genome project and with the expansion of the information available for each protein, various databases containing this sequence information were formed. De novo protein sequencing, shotgun proteomics and other mass-spectrometric techniques, along with the various software are currently available for proteogenomic analysis. Emphasis is placed on the methods for de novo sequencing, together with potential and shortcomings using databases for interpretation of protein sequence data.As mass-spectrometry sequencing performance is improving with better software and hardware optimizations, combined with user-friendly interfaces, de-novo protein sequencing becomes imperative in shotgun proteomic studies. Issues regarding unknown or mutated peptide sequences, as well as, unexpected post-translational modifications (PTMs) and their identification through false discovery rate searches using the target/decoy strategy need to be addressed. Ideally, it should become integrated in standard proteomic workflows as an add-on to conventional database search engines, which then would be able to provide improved identification.

Abstract:Recent achievements in genomics have created an infrastructure of biological information. The enormous success of genomics promptly induced a subsequent explosion in proteomics technology, the emerging science for systematic study of proteins in complexes, organelles, and cells. Proteomics is developing powerful technologies to identify proteins, to map proteomes in cells, to quantify the differential expression of proteins under different states, and to study aspects of protein-protein interaction. The dynamic nature of protein expression, protein interactions, and protein modifications requires measurement as a function of time and cellular state. These types of studies require many measurements and thus high throughput protein identification is essential. This review will discuss aspects of mass spectrometry with emphasis on methods and applications for large-scale protein identification, a fundamental tool for proteomics.

Abstract:Top-down proteomics has improved over the past decade despite the significant challenges presented by the analysis of large protein ions. Here, the detection of these high mass species by electrospray-based mass spectrometry (MS) is examined from a theoretical perspective to understand the mass-dependent increases in the number of charge states, isotopic peaks, and interfering species present in typical protein mass spectra. Integrating these effects into a quantitative model captures the reduced ability to detect species over 25 kDa with the speed and sensitivity characteristic of proteomics based on <3 kDa peptide ions. The model quantifies the challenge that top-down proteomics faces with respect to current MS instrumentation and projects that depletion of (13)C and (15)N isotopes can improve detection at high mass by only <2-fold at 100 kDa whereas the effect is up to 5-fold at 10 kDa. Further, we find that supercharging electrosprayed proteins to the point of producing <5 charge states at high mass would improve detection by more than 20-fold.

Abstract:Mammalian cells have about 30,000-fold more protein molecules than mRNA molecules. This larger number of molecules and the associated larger dynamic range have major implications in the development of proteomics technologies. We examine these implications for both liquid chromatography-tandem mass spectrometry (LC-MS/MS) and single-molecule counting and provide estimates on how many molecules are routinely measured in proteomics experiments by LC-MS/MS. We review strategies that have been helpful for counting billions of protein molecules by LC-MS/MS and suggest that these strategies can benefit single-molecule methods, especially in mitigating the challenges of the wide dynamic range of the proteome. We also examine the theoretical possibilities for scaling up single-molecule and mass spectrometry proteomics approaches to quantifying the billions of protein molecules that make up the proteomes of our cells.

Abstract:The emergence of proteomics has led to major technological advances in mass spectrometry (MS). These advancements not only benefitted MS-based high-throughput proteomics but also increased the impact of mass spectrometry on the field of structural and molecular biology. Here, we review how state-of-the-art MS methods, including native MS, top-down protein sequencing, cross-linking-MS, and hydrogen-deuterium exchange-MS, nowadays enable the characterization of biomolecular structures, functions, and interactions. In particular, we focus on the role of mass spectrometry in integrated structural and molecular biology investigations of biological macromolecular complexes and cellular machineries, highlighting work on CRISPR-Cas systems and eukaryotic transcription complexes.

Abstract:Proteoforms are all forms of protein molecules from the same gene because of variations at the DNA, RNA, and protein levels, e.g., alternative splicing and post-translational modifications (PTMs). Delineation of proteins in a proteoform-specific manner is crucial for understanding their biological functions. Mass spectrometry (MS)-intensive top-down proteomics (TDP) is promising for comprehensively characterizing intact proteoforms in complex biological systems. It has achieved substantial progress in technological development, including sample preparation, proteoform separations, MS instrumentation, and bioinformatics tools. In a single TDP study, thousands of proteoforms can be identified and quantified from a cell lysate. It has also been applied to various biomedical research to better our understanding of protein function in regulating cellular processes and to discover novel proteoform biomarkers of diseases for early diagnosis and therapeutic development. This review covers the most recent technological development and biomedical applications of MS-intensive TDP.

Abstract:American Society for Mass Spectrometry Sanibel meeting on top-down mass spectrometry St Pete Beach, FL, USA, 24-27 January 2013 Top-down mass spectrometry involves analysis of intact proteins, typically using electrospray ionization, as multiple charging enhances dissociation and thus identification by comparison of precursor and product ion masses with protein sequence databases. Traditionally a low-throughput, precision technology performed on high-resolution Fourier-transform ion cyclotron resonance mass analyzers, top-down proteomics aims to increase throughput for whole proteome analysis while preserving the inherent value of an intact protein mass measurement. This years' American Society for Mass Spectrometry Sanibel meeting brought together established scientists who have demonstrated the viability of the top-down approach and its applicability to virtually all segments of the proteome, mixing them with researchers from diverse areas and with the common interest of advancing top-down into the high-throughput proteomics mainstream. Advances in instrumentation including the orbitrap analyzer, ionization mechanisms, dissociation strategies and informatics, as well as a wide variety of applications, were discussed in depth, leading to the inescapable conclusion that the future for top-down is bright.
