Abstract:Organisms have evolved a broad array of complex signaling mechanisms that allow them to survive in a wide range of environmental conditions. They are able to sense external inputs and produce an output response by computing the information. Synthetic biology attempts to rationally engineer biological systems in order to perform desired functions. Our increasing understanding of biological systems guides this rational design, while the huge background in electronics for building circuits defines the methodology. In this context, biocomputation is the branch of synthetic biology aimed at implementing artificial computational devices using engineered biological motifs as building blocks. Biocomputational devices are defined as biological systems that are able to integrate inputs and return outputs following pre-determined rules. Over the last decade the number of available synthetic engineered devices has increased exponentially; simple and complex circuits have been built in bacteria, yeast and mammalian cells. These devices can manage and store information, take decisions based on past and present inputs, and even convert a transient signal into a sustained response. The field is experiencing a fast growth and every day it is easier to implement more complex biological functions. This is mainly due to advances in in vitro DNA synthesis, new genome editing tools, novel molecular cloning techniques, continuously growing part libraries as well as other technological advances. This allows that digital computation can now be engineered and implemented in biological systems. Simple logic gates can be implemented and connected to perform novel desired functions or to better understand and redesign biological processes. Synthetic biological digital circuits could lead to new therapeutic approaches, as well as new and efficient ways to produce complex molecules such as antibiotics, bioplastics or biofuels. Biological computation not only provides possible biomedical and biotechnological applications, but also affords a greater understanding of biological systems.

Abstract:Provided that there is no theoretical frame for complex engineered systems (CES) as yet, this paper claims that bio-inspired engineering can help provide such a frame. Within CES bio-inspired systems play a key role. The disclosure from bio-inspired systems and biological computation has not been sufficiently worked out, however. Biological computation is to be taken as the processing of information by living systems that is carried out in polynomial time, i.e., efficiently; such processing however is grasped by current science and research as an intractable problem (for instance, the protein folding problem). A remark is needed here: P versus NP problems should be well defined and delimited but biological computation problems are not. The shift from conventional engineering to bio-inspired engineering needs bring the subject (or problem) of computability to a new level. Within the frame of computation, so far, the prevailing paradigm is still the Turing-Church thesis. In other words, conventional engineering is still ruled by the Church-Turing thesis (CTt). However, CES is ruled by CTt, too. Contrarily to the above, we shall argue here that biological computation demands a more careful thinking that leads us towards hypercomputation. Bio-inspired engineering and CES thereafter, must turn its regard toward biological computation. Thus, biological computation can and should be taken as the ground for engineering complex non-linear systems. Biological systems do compute in terms of hypercomputation, indeed. If so, then the focus is not algorithmic or computational complexity but computation-beyond-the-Church-Turing-barrier. We claim that we need a new computational theory that encompasses biological processes wherein the Turing-Church thesis is but a particular case.

Abstract:The applicability of computational models to the biological world is an active topic of debate. We argue that a useful path forward results from abandoning hard boundaries between categories and adopting an observer-dependent, pragmatic view. Such a view dissolves the contingent dichotomies driven by human cognitive biases (e.g., tendency to oversimplify) and prior technological limitations in favor of a more continuous, gradualist view necessitated by the study of evolution, developmental biology, and intelligent machines. Efforts to re-shape living systems for biomedical or bioengineering purposes require prediction and control of their function at multiple scales. This is challenging for many reasons, one of which is that living systems perform multiple functions in the same place at the same time. We refer to this as "polycomputing" - the ability of the same substrate to simultaneously compute different things. This ability is an important way in which living things are a kind of computer, but not the familiar, linear, deterministic kind; rather, living things are computers in the broad sense of computational materials as reported in the rapidly-growing physical computing literature. We argue that an observer-centered framework for the computations performed by evolved and designed systems will improve the understanding of meso-scale events, as it has already done at quantum and relativistic scales. Here, we review examples of biological and technological polycomputing, and develop the idea that overloading of different functions on the same hardware is an important design principle that helps understand and build both evolved and designed systems. Learning to hack existing polycomputing substrates, as well as evolve and design new ones, will have massive impacts on regenerative medicine, robotics, and computer engineering.

Abstract:Biology has taken strong steps towards becoming a computer science aiming at reprogramming nature after the realisation that nature herself has reprogrammed organisms by harnessing the power of natural selection and the digital prescriptive nature of replicating DNA. Here we further unpack ideas related to computability, algorithmic information theory and software engineering, in the context of the extent to which biology can be (re)programmed, and with how we may go about doing so in a more systematic way with all the tools and concepts offered by theoretical computer science in a translation exercise from computing to molecular biology and back. These concepts provide a means to a hierarchical organization thereby blurring previously clear-cut lines between concepts like matter and life, or between tumour types that are otherwise taken as different and may not have however a different cause. This does not diminish the properties of life or make its components and functions less interesting. On the contrary, this approach makes for a more encompassing and integrated view of nature, one that subsumes observer and observed within the same system, and can generate new perspectives and tools with which to view complex diseases like cancer, approaching them afresh from a software-engineering viewpoint that casts evolution in the role of programmer, cells as computing machines, DNA and genes as instructions and computer programs, viruses as hacking devices, the immune system as a software debugging tool, and diseases as an information-theoretic battlefield where all these forces deploy. We show how information theory and algorithmic programming may explain fundamental mechanisms of life and death.

Abstract:This paper discusses the meaning and scope of biological hypercomputation (BH). The framework here is computational, and from the outset it should be clear that life is not a standard Turing Machine. Living systems hypercompute, but the distinction is made between classical and non-classical hypercomputation. We argue that living processes are non-classical hypercomputation. Yet, BH entails new computational models, for it does not correspond, any longer, to the Turing Machine model of computation. Hence, we introduce BH having a twofold scope, thus: on the one hand, it implies new computational models, while on the other hand we aim at understanding life not by what it is, but rather by what it does. From a computational point of view, life hypercomputes. At the end we sketch out the possibilities, stances and reach of BH. The aim of BH is basically help understanding life from a computational standpoint.

Abstract:Although the term 'Biocomputing' may bring to mind biological replacements of silicon processors; this type of application is far in the future. Use of bacteria-based Biocomputing for biosensors and industrial fermentation control, however, is presently attainable by using genetically-engineered bacterial cells that can process signals in a logical operation via one or a few pathways. Here, we refer to these systems as 'Cellular Computing Circuits' and focus on their possible future implementations. We also briefly discuss concepts from Synthetic Biology and enzyme-based Biocomputing because they will be important during future development. Our lab has already transformed an idea from enzyme-based Biocomputing into a bacteria-based Boolean logic gate with a digital output signal of direct electric current and we suggest future applications in this perspective. We predict useful functions for Cellular Computing Circuits in the near future.

Abstract:<p>An astonishingly diverse biomolecular circuitry orchestrates the functioning machinery underlying every living cell. These biomolecules and their circuits have been engineered not only for various industrial applications but also to perform other atypical functions that they were not evolved for—including computation. Various kinds of computational challenges, such as solving NP-complete problems with many variables, logical computation, neural network operations, and cryptography, have all been attempted through this unconventional computing paradigm. In this review, we highlight key experiments across three different ''eras'' of molecular computation, beginning with molecular solutions, transitioning to logic circuits and ultimately, more complex molecular networks. We also discuss a variety of applications of molecular computation, from solving NP-hard problems to self-assembled nanostructures for delivering molecules, and provide a glimpse into the exciting potential that molecular computing holds for the future.</p>

Abstract:One of the defining features of living systems is their adaptability to changing environmental conditions. This requires organisms to extract temporal and spatial features of their environment, and use that information to compute the appropriate response. In the last two decades, a growing body or work, mainly coming from the machine learning and computational neuroscience fields, has shown that such complex information processing can be performed by recurrent networks. In those networks, temporal computations emerge from the interaction between incoming stimuli and the internal dynamic state of the network. In this article we review our current understanding of how recurrent networks can be used by biological systems, from cells to brains, for complex information processing. Rather than focusing on sophisticated, artificial recurrent architectures such as long short-term memory (LSTM) networks, here we concentrate on simpler network structures and learning algorithms that can be expected to have been found by evolution. We also review studies showing evidence of naturally occurring recurrent networks in living organisms. Lastly, we discuss some relevant evolutionary aspects concerning the emergence of this natural computation paradigm.

Abstract:While several paths have emerged in microelectronics and computing as follow-ons to Turing architectures, and have been implemented using essentially silicon circuits, very little beyond Moore research has considered: (1) first biological processes instead of sequential instructions, and, (2) the implementation of these processes exploiting particle physics interactions. This last combination enables native spatial-temporal integration and correlation, but also powerful interference filtering, gating, splitting and more. These biological functions, their realization by quantum and charge carrier interactions, allow proposing a novel computing architecture, with interfaces, information storage, and programmability. The paper presents the underlying biological processes, the particle physics phenomena which are exploited, and the proposed architecture, as well as an algebraic design formalism.

Abstract:Artificial cells have generated much interest since the concept was introduced by Aleksandr Oparin in the 1920s, and they have had an impact on the pharmaceutical and biotechnology industry in various areas, including potential therapeutic applications. Here, we discuss the development of small-scale, bio-inspired artificial cell components that recreate the function of key cellular and physiological systems. We describe artificial cells, selected current applications and how small-scale biology could be used to provide what might be a next-generation approach in this area. We believe that this type of work is in its infancy and that exploiting small-scale biological inspiration in the field of artificial cells has great potential for successes in the future.
Embodied Biocomputing Sequential Circuits with Data Processing and Storage for Neurons-on-a-chip

Abstract:With conventional silicon-based computing approaching its physical and efficiency limits, biocomputing emerges as a promising alternative. This approach utilises biomaterials such as DNA and neurons as an interesting alternative to data processing and storage. This study explores the potential of neuronal biocomputing to rival silicon-based systems. We explore neuronal logic gates and sequential circuits that mimic conventional computer architectures. Through mathematical modelling, optimisation, and computer simulation, we demonstrate the operational capabilities of neuronal sequential circuits. These circuits include a neuronal NAND gate, SR Latch flip-flop, and D flip-flop memory units. Our approach involves manipulating neuron communication, synaptic conductance, spike buffers, neuron types, and specific neuronal network topology designs. The experiments demonstrate the practicality of encoding binary information using patterns of neuronal activity and overcoming synchronization difficulties with neuronal buffers and inhibition strategies. Our results confirm the effectiveness and scalability of neuronal logic circuits, showing that they maintain a stable metabolic burden even in complex data storage configurations. Our study not only demonstrates the concept of embodied biocomputing by manipulating neuronal properties for digital signal processing but also establishes the foundation for cutting-edge biocomputing technologies. Our designs open up possibilities for using neurons as energy-efficient computing solutions. These solutions have the potential to become an alternate to silicon-based systems by providing a carbon-neutral, biologically feasible alternative.

Abstract:The construction of artificial cells from inanimate molecular building blocks is one of the grand challenges of our time. In addition to being used as simplified cell models to decipher the rules of life, artificial cells have the potential to be designed as micromachines deployed in a host of clinical and industrial applications. The attractions of engineering artificial cells from scratch, as opposed to re‐engineering living biological cells, are varied. However, it is clear that artificial cells cannot currently match the power and behavioural sophistication of their biological counterparts. Given this, many in the synthetic biology community have started to ask: is it possible to interface biological and artificial cells together to create hybrid living/synthetic systems that leverage the advantages of both? This article will discuss the motivation behind this cellular bionics approach, in which the boundaries between living and non‐living matter are blurred by bridging top‐down and bottom‐up synthetic biology. It details the state of play of this nascent field and introduces three generalised hybridisation modes that have emerged.

Abstract:System and synthetic biology are rapidly evolving systems, but both lack tools such as those used in engineering environments to shift the their focus from the design of parts (details) to the design of systems (behaviors); to aggravate, there are insufficient theoretical justifications on the computational limits of biological systems. To diminish these deficiencies, we present theoretical results over the Turing-equivalence of metabolic systems, defines rules for translations of algorithms into metabolic P systems and presents a software tool to assist the task in an automatic way.

Abstract:This series presents an approach to mathematical biology which makes precise the function of biological molecules. Because biological systems compute, the theory is a general purpose computer language. I build a language for efficiently representing the function of protein-like molecules in a cell. The first paper only presents the kinematic part of the formalism, but this is already useful for representing large-scale protein networks. The full formalism allows us to investigate the properties of protein interaction models, ultimately yielding an estimate of the random-access memory of the proteins, a measure of their capacity for computation.

Abstract:Biomolecular computers, along with quantum computers, may be a future alternative for traditional, silicon-based computers. Main advantages of biomolecular computers are massive parallel processing of data, expanded capacity of storing information and compatibility with living organisms (first attempts of using biomolecular computers in cancer therapy through blocking of improper genetic information are described in Benenson et al.(2004). However, biomolecular computers have several drawbacks including time-consuming procedures of preparing of input, problems in detecting output signals and interference with by-products. Due to these obstacles, there are few laboratory implementations of theoretically designed DNA computers (like the Turing machine and pushdown automaton), but there are many implementations of DNA computers for particular problems. The first practical laboratory implementation of the general theoretical model of a machine performing DNA-based calculations was a simple two-symbol two-state finite automaton established by Benenson et al.(2001). In the present work, we propose a new attitude, extending the capability of DNA-based finite automaton, by employing two or potentially more restriction enzymes instead of one used in other works. This creates an opportunity to implement in laboratories of more complex finite automata and other theoretical models of computers: pushdown automata, Turing machines.

Abstract:Synthetic biology aims to engineer and redesign biological systems for useful real-world applications in biomanufacturing, biosensing and biotherapy following a typical design-build-test cycle. Inspired from computer science and electronics, synthetic gene circuits have been designed to exhibit control over the flow of information in biological systems. Two types are Boolean logic inspired TRUE or FALSE digital logic and graded analog computation. Key principles for gene circuit engineering include modularity, orthogonality, predictability and reliability. Initial circuits in the field were small and hampered by a lack of modular and orthogonal components, however in recent years the library of available parts has increased vastly. New tools for high throughput DNA assembly and characterization have been developed enabling rapid prototyping, systematic in situ characterization, as well as automated design and assembly of circuits. Recently implemented computing paradigms in circuit memory and distributed computing using cell consortia will also be discussed. Finally, we will examine existing challenges in building predictable large-scale circuits including modularity, context dependency and metabolic burden as well as tools and methods used to resolve them. These new trends and techniques have the potential to accelerate design of larger gene circuits and result in an increase in our basic understanding of circuit and host behaviour.

Abstract:In living systems, we often see the emergence of the ingredients necessary for computation -- the capacity for information transmission, storage, and modification -- begging the question of how we may exploit or imitate such biological systems in unconventional computing applications. What can we gain from artificial life in the advancement of computing technology? Artificial life provides us with powerful tools for understanding the dynamic behavior of biological systems and capturing this behavior in manmade substrates. With this approach, we can move towards a new computing paradigm concerned with harnessing emergent computation in physical substrates not governed by the constraints of Moore's law and ultimately realize massively parallel and distributed computing technology. In this paper, we argue that the lens of artificial life offers valuable perspectives for the advancement of high-performance computing technology. We first present a brief foundational background on artificial life and some relevant tools that may be applicable to unconventional computing. Two specific substrates are then discussed in detail: biological neurons and ensembles of nanomagnets. These substrates are the focus of the authors' ongoing work, and they are illustrative of the two sides of the approach outlined here -- the close study of living systems and the construction of artificial systems to produce life-like behaviors. We conclude with a philosophical discussion on what we can learn from approaching computation with the curiosity inherent to the study of artificial life. The main contribution of this paper is to present the great potential of using artificial life methodologies to uncover and harness the inherent computational power of physical substrates toward applications in unconventional high-performance computing.

Abstract:We describe software and a language for quasibiological computations. Its theoretical basis is a unified theory of complex (adaptive) systems where all laws are regularities of relations between things or agents, and dynamics is made from ``atomic constituents'' called enzymes.The notion is abstracted from biochemistry. The software can be used to simulate physical systems as well as basic life processes. Systems can be constructed and manipulated by mouse click and there is an automatic translation of all operations into a LISP-like scripting language, so that one may compose code by mouse click.
