Abstract:Due to their morphology, the dynamics of bacteria suspended in media can exhibit complex behaviors. In the presence of a shear, swimming bacteria experience a drift perpendicular to the shear plane. This drift, termed rheotaxis, is studied here semi-analytically, numerically and experimentally. We find the dependency of bacterial orientation and bacterial speed on the shear rate, in the presence of rotational diffusion. This enables us to show that the drift speed of bacteria perpendicular to the shear is predominantly due to bacterial propulsion, and not rheotactic forces. Comparing the drift speed of bacteria and diffusion leads to the definition of a Péclet number. The rheotactic effect increases with the shear, reaching a plateau at very large Péclet numbers, in good agreement with experiments of rheotaxis performed in microfluidic droplets.

Asymmetric bistability of chiral particle orientation in viscous shear flows

Abstract:The migration of helical particles in viscous shear flows plays a crucial role in chiral particle sorting. Attaching a non-chiral head to a helical particle leads to a rheotactic torque inducing particle reorientation. This phenomenon is responsible for bacterial rheotaxis observed for flagellated bacteria as Escherichia coli in shear flows. Here we use a high-resolution microprinting technique to fabricate micro-particles with controlled and tunable chiral shape consisting of a spherical head and helical tails of various pitch and handedness. By observing the fully time-resolved dynamics of these micro-particles in microfluidic channel flow, we gain valuable insights into chirality-induced orientation dynamics. Our experimental model system allows us to examine the effects of particle elongation, chirality, and head-heaviness for different flow rates on the orientation dynamics, while minimizing the influence of Brownian noise. Through our model experiments we demonstrate the existence of asymmetric bistability of the particle orientation perpendicular to the flow direction. We quantitatively explain the particle equilibrium orientations as a function of particle properties, initial conditions and flow rates, as well as the time-dependence of the reorientation dynamics through a theoretical model. The model parameters are determined using boundary element simulations and excellent agreement with experiments is obtained without any adjustable parameters. Our findings lead to a better understanding of chiral particle transport, bacterial rheotaxis and might allow the development of targeted delivery applications.

Dynamics of Multicellular Swirling on Micropatterned Substrates.

Abstract:Chirality plays a crucial role in biology, as it is highly conserved and fundamentally important in the developmental process. To better understand the relationship between the chirality of individual cells and that of tissues and organisms, we develop a generalized mechanics model of chiral polarized particles to investigate the swirling dynamics of cell populations on substrates. Our analysis reveals that cells with the same chirality can form distinct chiral patterns on ring-shaped or rectangular substrates. Interestingly, our studies indicate that an excessively strong or weak individual cellular chirality hinders the formation of such chiral patterns. Our studies also indicate that there exists the influence distance of substrate boundaries in chiral patterns. Smaller influence distances are observed when cell-cell interactions are weaker. Conversely, when cell-cell interactions are too strong, multiple cells tend to be stacked together, preventing the formation of chiral patterns on substrates in our analysis. Additionally, we demonstrate that the interaction between cells and substrate boundaries effectively controls the chiral distribution of cellular orientations on ring-shaped substrates. This research highlights the significance of coordinating boundary features, individual cellular chirality, and cell-cell interactions in governing the chiral movement of cell populations and provides valuable mechanics insights into comprehending the intricate connection between the chirality of single cells and that of tissues and organisms.
Cell aspect ratio important for bacterial rheotaxis

Abstract:When placed in flows with local shear, flagellated bacteria commonly display reorientations towards the local vorticity direction, a chirality-induced rheotactic behavior of great importance for many biological functions. As the observed reorientational dynamics arises from the interplay between the Jeffery dynamics controlled by the cell aspect ratio and the chirality-induced reorientation controlled by the chiral strength, in this work we quantitatively study how cell aspect ratio can become a key factor in tuning the reorientational dynamics, through numerical and theoretical analysis. Our results reveal that, for sphere-like bacteria the rheotactic behavior sensitively depends on the cell aspect ratio and totally disappears in the limiting case with cell aspect ratio being 1, in very good agreement with our predicted analytic functional form. For needle-like bacteria with cell aspect ratio much larger than 1, the rheotactic behavior becomes insensitive to cell aspect ratio, in agreement with previous experimental observations.

Unidirectional Rotation of Circles Driven by Chiral Active Particles

Abstract:The dynamics of two-dimensional rigid circles filled with chiral active particles are investigated by employing the overdamped Langevin dynamics simulations. Unidirectional rotation of rigid circles is observed, and the rotational angular velocity (omega') relies mainly on the length (l), the number (n(B)), and tilt angle (gamma) of boards, and the angular velocity (omega) and area fraction (rho) of chiral active particles. There are optimum values for these parameters at which the average angular velocity of circle reaches its maximum. The center-of-mass mean square displacement for circles drops by about two orders of magnitude for large angular velocity omega of chiral active particles with oscillations in the short-time regime. Our work demonstrates that nanofabricated objects with suitable designs immersed in a bath of chiral active particles can extract and rectify energy in a unidirectional motion.
Oscillatory surface rheotaxis of swimming E. coli bacteria

Abstract:Bacterial contamination of biological conducts, catheters or water resources is a major threat to public health and can be amplified by the ability of bacteria to swim upstream. The mechanisms of this rheotaxis, the reorientation with respect to flow gradients, often in complex and confined environments, are still poorly understood. Here, we follow individual E. coli bacteria swimming at surfaces under shear flow with two complementary experimental assays, based on 3D Lagrangian tracking and fluorescent flagellar labelling and we develop a theoretical model for their rheotactic motion. Three transitions are identified with increasing shear rate: Above a first critical shear rate, bacteria shift to swimming upstream. After a second threshold, we report the discovery of an oscillatory rheotaxis. Beyond a third transition, we further observe coexistence of rheotaxis along the positive and negative vorticity directions. A full theoretical analysis explains these regimes and predicts the corresponding critical shear rates. The predicted transitions as well as the oscillation dynamics are in good agreement with experimental observations. Our results shed new light on bacterial transport and reveal new strategies for contamination prevention.

Abstract:We perform discrete element simulations of homogeneous shearing of frictionless cylinders and show that the particles are characterized by orientational order and form a granular liquid crystal. For elongated and flat cylinders, the alignment is in the plane of shearing, while cylinders having an aspect ratio equal to 1 and 0.8 show no orientational order. We show that the particle pressure is insensitive to the cylinder aspect ratio and well predicted by the kinetic theory of granular gases, with a singularity in the radial distribution function at contact different from that for frictionless spheres. The numerical results quantitatively agree with physical experiments on different geometries. The particle shear stress is affected by orientational anisotropy. We postulate that, for frictionless cylinders, the viscosity is roughly due to the motion of the orientationally disordered fraction of the particles, and show that it is proportional, through the order parameter, to the expression of kinetic theory. Finally, we suggest that the orientational order is the result of the competing effects of the shear rate, which induces alignment, and the granular temperature, which ramdomizes.
Enhancement of bacterial rheotaxis in non-Newtonian fluids

Abstract:Bacteria often exhibit upstream swimming, which can cause the contamination of biomedical devices and the infection of organs including the urethra or lungs. This process, called rheotaxis, has been studied extensively in Newtonian fluids. However, most microorganisms thrive in non-Newtonian fluids that contain suspended polymers such as mucus and biofilms. Here, we investigate the rheotatic behavior of E. coli near walls in non-Newtonian fluids. Our experiments demonstrate that bacterial upstream swimming is enhanced by an order of magnitude in shear-thinning polymeric fluids relative to Newtonian fluids. This result is explained by direct numerical simulations, revealing a torque that promotes the alignment of bacteria against the flow. From this analysis, we develop a theoretical model that accurately describes experimental rheotatic data in both Newtonian and shear-thinning fluids.

Rotational tumbling of Escherichia coli aggregates under shear

Abstract:Growing living cultures of Escherichia coli bacteria were investigated using real-time in situ rheology and rheo-imaging measurements. In the early stages of growth (lag phase), and when subjected to a constant stationary shear, the viscosity slowly increases with the cell's population. As the bacteria reach the exponential phase of growth, the viscosity increases rapidly, with sudden and temporary abrupt decreases and recoveries. At a certain stage, corresponding grossly to the late phase of growth, when the population stabilises, the viscosity also keeps its maximum constant value, with drops and recoveries, for a long period of time. This complex rheological behaviour, which was observed to be shear strain dependent, is a consequence of two coupled effects: the cell density continuous increase and its changing interacting properties. Particular attention was given to the late phase of growth of E. coli populations under shear. Rheo-imaging measurements revealed, near the static plate, a rotational motion of E. coli aggregates, collectively tumbling and flowing in the shear direction. To explain this behaviour, we introduce a simple theoretical model, in which the individual cells are transported by the flow, but remain rigidly attached to the other cells of the aggregate.

Bacterial Filamentation Drives Colony Chirality

Abstract:Chirality is ubiquitous in nature, with consequences at the cellular and tissue scales. As Escherichia coli colonies expand radially, an orthogonal component of growth creates a pinwheel-like pattern that can be revealed by fluorescent markers. To elucidate the mechanistic basis of this colony chirality, we investigated its link to left-handed, single-cell twisting during E. coli elongation. While chemical and genetic manipulation of cell width altered single-cell twisting handedness, colonies ceased to be chiral rather than switching handedness, and anaerobic growth altered colony chirality without affecting single-cell twisting. Chiral angle increased with increasing temperature even when growth rate decreased. Unifying these findings, we discovered that colony chirality was associated with the propensity for cell filamentation. Inhibition of cell division accentuated chirality under aerobic growth and generated chirality under anaerobic growth. Thus, regulation of cell division is intrinsically coupled to colony chirality, providing a mechanism for tuning macroscale spatial patterning. IMPORTANCE Chiral objects, such as amino acids, are distinguishable from their mirror image. For living systems, the fundamental mechanisms relating cellular handedness to chirality at the multicellular scale remain largely mysterious. Here, we use chemical, genetic, and environmental perturbations of Escherichia coli to investigate whether pinwheel patterns in bacterial colonies are directly linked to single-cell growth behaviors. We discover that chirality can be abolished without affecting single-cell twisting; instead, the degree of chirality was linked to the proportion of highly elongated cells at the colony edge. Inhibiting cell division boosted the degree of chirality during aerobic growth and even introduced chirality to otherwise achiral colonies during anaerobic growth. These findings reveal a fascinating connection between cell division and macroscopic colony patterning.
Generalised Taylor dispersion of chiral microswimmers

Abstract:Transport phenomena of microswimmers in fluid flows play a crucial role in various biological processes, including bioconvection and cell sorting. In this paper, we investigate the dispersion behavior of chiral microswimmers in a simple shear flow utilizing the generalized Taylor dispersion (GTD) theory, motivated by biased locomotion of bacterial swimmers known as bacterial rheotaxis. We thus focus on the influence of shear-induced torque effects due to particle chirality, employing an extended Jeffery equation for individual deterministic dynamics. We then numerically calculate macroscopic parameters including averaged swimming velocity and effective diffusion tensor using spherical harmonic expansion, and argue the obtained results based on the fixed points and their stability of the orientational dynamical systems. Our results reveal that chiral effects induce biased locomotion and we observe qualitative transitions in the orientational distribution with increasing Peclét number, aligning with previous experimental findings. The diffusion tensor analysis highlights significant reduction in the diffusion coefficient perpendicular to the flow plane due to chirality. This suggests potential applications in flow-mediated cell separation and we numerically demonstrate such chirality-induced fluid transportation. The presented methods will be useful in predicting and controlling dispersion behaviors of such chiral microswimmers.

Edge Current and Pairing Order Transition in Chiral Bacterial Vortex

Abstract:We report the selective stabilization of chiral rotational direction of bacterial vortices, from turbulent bacterial suspension, in achiral circular microwells sealed by an oil-water interface. This broken-symmetry, originating from the intrinsic chirality of bacterial swimming near hydrodynamically different top and bottom surfaces, generates a chiral edge current of bacteria at lateral boundary and grows stronger as bacterial density increases. We demonstrate that chiral edge current favors co-rotational configurations of interacting vortices, enhancing their ordering. The interplay between the intrinsic chirality of bacteria and the geometric properties of the boundary is a key-feature for the pairing order transition of active turbulence.

Generalised Jeffery's equations for rapidly spinning particles. Part 2: Helicoidal objects with chirality

Abstract:In this two-part study, we investigate the motion of rigid, active objects in shear Stokes flow, focusing on bodies that induce rapid rotation as part of their activity. In Part 2, we derive and analyse governing equations for rapidly spinning complex-shaped particles - general helicoidal objects with chirality. Using the multiscale framework we develop in Part 1 (<a class="link-https" data-arxiv-id="2301.11311" href="https://arxiv.org/abs/2301.11311">arXiv:2301.11311</a>), we systematically derive emergent equations of motion for the angular and translational dynamics of these chiral spinning objects. We show that the emergent dynamics due to rapid rotation can be described by effective generalised Jeffery's equations, which differ from the classic versions via the inclusion of additional terms that account for chirality and other asymmetries. Furthermore, we use our analytic results to characterise and quantify the explicit effect of rotation on the effective hydrodynamic shape of the chiral objects, significantly expanding the scope of Jeffery's seminal study.

Looking for a varying $α$ in the Cosmic Microwave Background

Abstract:We perform a likelihood analysis of the recently released BOOMERanG and MAXIMA data, allowing for the possibility of a time-varying fine-structure constant. We find that in general this data prefers a value of $\alpha$ that was smaller in the past (which is in agreement with measurements of $\alpha$ from quasar observations). However, there are some interesting degeneracies in the problem which imply that strong statements about $\alpha$ can not be made using this method until independent accurate determinations of $\Omega_b h^2$ and $H_0$ are available. We also show that a preferred lower value of $\alpha$ comes mainly from the data points around the first Doppler peak, whereas the main effect of the high-$\ell$ data points is to increase the preferred value for $\Omega_b h^2$ (while also tightening the constraints on $\Omega_0$ and $H_0$). We comment on some implications of our results.

Abstract:In many situations, bacteria move in complex environments, as soils, oceans or the human gut-track, where carrier fluids show complex structures associated with non-Newtonian rheology. Many fundamental questions concerning the ability to navigate in such environments remain unsolved. Recently, it has been shown that the kinetics of bacterial motion in structured fluids as liquid crystals (LCs) is constrained by the orientational molecular order (or director field) and that novel spatio-temporal patterns arise. A question unaddressed so far is how bacteria change swimming direction in such an environment. In this work, we study the swimming mechanism of a single bacterium, Esherichia coli, constrained to move along the director field of a lyotropic chromonic liquid crystal confined to a planar cell. Here, the spontaneous 'run and tumble' motion of the bacterium gets frustrated: the elasticity of the LC prevents flagella from unbundling. Interestingly, to change direction, bacteria execute a reversal motion along the director field, driven by the relocation of a single flagellum, a 'frustrated tumble'. We characterize this phenomenon in detail experimentally, exploiting exceptional spatial and temporal resolution of bacterial and flagellar dynamics, using a two colour Lagrangian tracking technique. We suggest a possible mechanism accounting for these observations.

Abstract:By developing a molecular dynamics model of bacterial chemotaxis, we present the first investigation of tracer statistics in bacterial suspensions where chemotactic effects are considered. We demonstrate that the non-Gaussian statistics of full-coated tracer arises from the athermal bacterial noise. Moreover, Janus (half-coated) tracer performs a composite random walk combining power-law-tail distributed L\'{e}vy flights with Brownian jiggling at low coating concentration, but turns to an enhanced directional transport (EDT) when coating concentration is high. Unlike conventional self-propelled particles, upon increasing coating concentration, the direction of EDT counterintuitively reverses from along to against the tracer orientation. Both these transitions are identified to be second-order, with the phase boundaries meeting at a triple point. A theoretical modeling that reveals the origin of such anomalous transport behaviors is proposed. Our findings reveal the fundamental nonequilibrium physics of active matter under external stimuli, and underscore the crucial role of asymmetrical environment in regulating the transport processes in biological systems.

Many fundamental questions concerning the the ability to navigate in such environments remain unsolved due to the inherent complexity of the natural surroundings. Recently, the interaction of swimming bacteria with nematic liquid crystals has attracted lot of attention. In these structured fluids, the kinetics of bacterial motion is constrained by the orientational molecular order of the liquid crystal (or director field) and novel spatio-temporal patterns arise from this orientational constraint, as well as from the interactions with topological defects. A question unaddressed so far is how bacteria are able to change swimming direction in such an environment. In this work, we study the swimming mechanism of a single bacterium, E. coli, constrained to move along the director field of a lyotropic chromonic liquid crystal (LCLC) that is confined to a planar cell. In such an environment, the spontaneous run and tumble motion of the bacterium gets frustrated: the elasticity of the liquid crystal prevents flagella from unbundling. Interestingly, in order to change direction, bacteria execute a reversal motion along the director field, driven by the relocation of a single flagellum to the other side of the bacterial body, coined as a frustrated tumble. We present a detailed experimental characterization of this phenomenon, exploiting exceptional spatial and temporal resolution of bacteria and flagella dynamics during swimming, obtained using a two color Lagrangian tracking technique. We suggest a possible mechanism behind the frustrated run and tumble motion, accounting for these observations.
Swimming bacteria in Poiseuille flow: the quest for active Bretherton-Jeffery trajectories

Abstract:Using a 3D Lagrangian tracking technique, we determine experimentally the trajectories of non-tumbling E. coli mutants swimming in a Poiseuille flow. We identify a typology of trajectories in agreement with a kinematic "active Bretherton-Jeffery" model, featuring an axi-symmetric self-propelled ellipsoid. In particular, we recover the "swinging" and "shear tumbling" kinematics predicted theoretically by Zöttl et al. Moreover using this model, we derive analytically new features such as quasi-planar piece-wise trajectories, associated with the high aspect ratio of the bacteria, as well as the existence of a drift angle around which bacteria perform closed cyclic trajectories. However, the agreement between the model predictions and the experimental results remains local in time, due to the presence of Brownian rotational noise.

Zonal flows and reversals of cortically confined active suspensions

Abstract:At sufficiently high concentrations, motile bacteria suspended in fluids exhibit a range of ordered and disordered collective motions. Here we explore the combined effects of confinement, periodicity and curvature induced by the active motion of E. coli bacteria in a thin spherical shell (cortex) of an oil-water-oil (O/B/O) double emulsion drop. Confocal microscopy of the bacterial flow fields shows that at high density and activity, they exhibit azimuthal zonal flows which oscillate between counterclockwise and clockwise circulating states. We characterize these oscillatory patterns via their Fourier spectra and the distributions of their circulation persistence times. To explain our observations, we used numerical simulations of active particles and characterize the two-dimensional phase space of bacterial packing fraction and activity associated with persistent collective motions. All together, our study shows how geometric effects lead to new types of collective dynamics.

Directed collective motion of bacteria under channel confinement

Abstract:Dense suspensions of swimming bacteria are known to exhibit collective behaviour arising from the interplay of steric and hydrodynamic interactions. Unconfined suspensions exhibit transient, recurring vortices and jets, whereas those confined in circular domains may exhibit order in the form of a spiral vortex. Here we show that confinement into a long and narrow macroscopic ‘racetrack’ geometry stabilises bacterial motion to form a steady unidirectional circulation. This motion is reproduced in simulations of discrete swimmers that reveal the crucial role that bacteria-driven fluid flows play in the dynamics. In particular, cells close to the channel wall produce strong flows which advect cells in the bulk against their swimming direction. We examine in detail the transition from a disordered state to persistent directed motion as a function of the channel width, and show that the width at the crossover point is comparable to the typical correlation length of swirls seen in the unbounded system. Our results shed light on the mechanisms driving the collective behaviour of bacteria and other active matter systems, and stress the importance of the ubiquitous boundaries found in natural habitats.
