Abstract:In many situations bacteria move in complex environments, as for example in soils, oceans or the human gut-track microbiome. In these natural environments, carrier fluids such as mucus or reproductive fluids show complex structure associated with non-Newtonian rheology. Many fundamental questions concerning the the ability to navigate in such environments remain unsolved due to the inherent complexity of the natural surroundings. Recently, the interaction of swimming bacteria with nematic liquid crystals has attracted lot of attention. In these structured fluids, the kinetics of bacterial motion is constrained by the orientational molecular order of the liquid crystal (or director field) and novel spatio-temporal patterns arise from this orientational constraint, as well as from the interactions with topological defects. A question unaddressed so far is how bacteria are able to change swimming direction in such an environment. In this work, we study the swimming mechanism of a single bacterium, E. coli, constrained to move along the director field of a lyotropic chromonic liquid crystal (LCLC) that is confined to a planar cell. In such an environment, the spontaneous run and tumble motion of the bacterium gets frustrated: the elasticity of the liquid crystal prevents flagella from unbundling. Interestingly, in order to change direction, bacteria execute a reversal motion along the director field, driven by the relocation of a single flagellum to the other side of the bacterial body, coined as a frustrated tumble. We present a detailed experimental characterization of this phenomenon, exploiting exceptional spatial and temporal resolution of bacteria and flagella dynamics during swimming, obtained using a two color Lagrangian tracking technique. We suggest a possible mechanism behind the frustrated run and tumble motion, accounting for these observations.
Oscillatory surface rheotaxis of swimming E. coli bacteria

Abstract:Bacterial contamination of biological conducts, catheters or water resources is a major threat to public health and can be amplified by the ability of bacteria to swim upstream. The mechanisms of this rheotaxis, the reorientation with respect to flow gradients, often in complex and confined environments, are still poorly understood. Here, we follow individual E. coli bacteria swimming at surfaces under shear flow with two complementary experimental assays, based on 3D Lagrangian tracking and fluorescent flagellar labelling and we develop a theoretical model for their rheotactic motion. Three transitions are identified with increasing shear rate: Above a first critical shear rate, bacteria shift to swimming upstream. After a second threshold, we report the discovery of an oscillatory rheotaxis. Beyond a third transition, we further observe coexistence of rheotaxis along the positive and negative vorticity directions. A full theoretical analysis explains these regimes and predicts the corresponding critical shear rates. The predicted transitions as well as the oscillation dynamics are in good agreement with experimental observations. Our results shed new light on bacterial transport and reveal new strategies for contamination prevention.

Abstract:We studied the swimming of \textit{Escherichia coli} bacteria in the vicinity of the critical point in a solution of the non-ionic surfactant \chem{C_{12}E_{5}} in buffer solution. In phase contrast microscopy, each swimming cell produces a transient trail behind itself lasting several seconds. Comparing quantitative image analysis with simulations show that these trails are due to local phase re-organisation triggered by differential adsorption. This contrasts with similar trails seen in bacteria swimming in liquid crystals, which are due to shear effects. We show how our trails are controlled, and use them to probe the structure and dynamics of critical fluctuations in the fluid medium.

Abstract:Bacteria thrive in anisotropic media such as biofilms, biopolymer solutions, and soil pores. In strongly mechanically anisotropic media, physical interactions force bacteria to swim along a preferred direction rather than to execute the three-dimensional random walk due to their run-and-tumble behavior. Despite their ubiquity in nature and importance for human health, there is little understanding of bacterial mechanisms to navigate these media while constrained to one-dimensional motion. Using a biocompatible liquid crystal, we discovered two mechanisms used by bacteria to switch directions in anisotropic media. First, the flagella assemble in bundles that work against each other from opposite ends of the cell body, and the dominating side in this flagellar “Tug-of-Oars” propels the bacterium along the nematic direction. Bacteria frequently revert their swimming direction 180 ∘ by a mechanism of flagellar buckling and reorganization on the opposite side of the cell. The Frank elastic energies of the liquid crystal dictate the minimum compression for the Euler buckling of a flagellum. Beyond a critical elasticity of the medium, flagellar motors cannot generate the necessary torque for flagellar buckling, and bacteria are stuck in their configuration. However, we found that bacteria can still switch swimming directions using a second mechanism where individual bundles alternate their rotation. Our results shed light on bacterial strategies to navigate anisotropic media and give rise to questions about sensing environmental cues and adapting at the level of flagellar bundles. The two adaptation mechanisms found here support the use of biocompatible liquid crystals as a synthetic model for bacterial natural environments. Published by the American Physical Society 2024

Abstract:Bacteria such as Escherichia coli swim along circular trajectories adjacent to surfaces. Thereby, the orientation (clockwise, counterclockwise) and the curvature depend on the surface properties. We employ mesoscale hydrodynamic simulations of a mechano-elastic model of E. coli , with a spherocylindrical body propelled by a bundle of rotating helical flagella, to study quantitatively the curvature of the appearing circular trajectories. We demonstrate that the cell is sensitive to nanoscale changes in the surface slip length. The results are employed to propose a novel approach to directing bacterial motion on striped surfaces with different slip lengths, which implies a transformation of the circular motion into a snaking motion along the stripe boundaries. The feasibility of this approach is demonstrated by a simulation of active Brownian rods, which also reveals a dependence of directional motion on the stripe width.

Abstract:In nature, bacteria often swim in complex fluids, but our understanding of the interactions between bacteria and complex surroundings is still evolving. In this work, rod-like Bacillus subtilis swims in a quasi-2D environment with aqueous liquid-liquid interfaces, i.e., the isotropic-nematic coexistence phase of an aqueous chromonic liquid crystal. Focusing on the bacteria motion near and at the liquid-liquid interfaces, we collect and quantify bacterial trajectories ranging across the isotropic to the nematic phase. Despite its small magnitude, the interfacial tension of the order of 10 μN m-1 at the isotropic-nematic interface justifies our observations that bacteria swimming more perpendicular to the interface have a higher probability of crossing the interface. Our force-balance model, considering the interfacial tension, further predicts how the length and speed of the bacteria affect their crossing behaviors. Investigating how a phase change affects bacterial motion, we also find, as soon as the bacteria cross the interface and enter the nematic phase, they wiggle less, but faster, and that this occurs as the flagellar bundles aggregate within the nematic phase. Given the ubiquity of multi-phases in biological environments, our findings will help to understand active transport across various phases.

Swimming in circles: Motion of bacteria near solid boundaries

Abstract:Near a solid boundary, E. coli swims in clockwise circular motion. We provide a hydrodynamic model for this behavior. We show that circular trajectories are natural consequences of force-free and torque-free swimming, and the hydrodynamic interactions with the boundary, which also leads to a hydrodynamic trapping of the cells close to the surface. We compare the results of the model with experimental data and obtain reasonable agreement. In particular, we show that the radius of curvature of the trajectory increases with the length of the bacterium body.

Abstract:Using a 3D Lagrangian tracking technique, we determine experimentally the trajectories of non-tumbling E. coli mutants swimming in a Poiseuille flow. We identify a typology of trajectories in agreement with a kinematic "active Bretherton-Jeffery" model, featuring an axi-symmetric self-propelled ellipsoid. In particular, we recover the "swinging" and "shear tumbling" kinematics predicted theoretically by Zöttl et al. Moreover using this model, we derive analytically new features such as quasi-planar piece-wise trajectories, associated with the high aspect ratio of the bacteria, as well as the existence of a drift angle around which bacteria perform closed cyclic trajectories. However, the agreement between the model predictions and the experimental results remains local in time, due to the presence of Brownian rotational noise.

Abstract:We characterize the full spatiotemporal gait of populations of swimming Escherichia coli using renewal processes to analyze the measurements of intermediate scattering functions. This allows us to demonstrate quantitatively how the persistence length of an engineered strain can be controlled by a chemical inducer and to report a controlled transition from perpetual tumbling to smooth swimming. Dynamics of swimming bacteria at complex interfaces

Abstract:Flagellated bacteria exploiting helical propulsion are known to swim along circular trajectories near surfaces. Fluid dynamics predicts this circular motion to be clockwise (CW) above a rigid surface (when viewed from inside the fluid) and counter-clockwise (CCW) below a free surface. Recent experimental investigations showed that complex physicochemical processes at the nearby surface could lead to a change in the direction of rotation, both at solid surfaces absorbing slip-inducing polymers and interfaces covered with surfactants. Motivated by these results, we use a far-field hydrodynamic model to predict the kinematics of swimming near three types of interfaces: clean fluid-fluid interface, slipping rigid wall, and a fluid interface covered by incompressible surfactants. Representing the helical swimmer by a superposition of hydrodynamic singularities, we first show that in all cases the surfaces reorient the swimmer parallel to the surface and attract it, both of which are a consequence of the Stokes dipole component of the swimmer flow field. We then show that circular motion is induced by a higher-order singularity, namely a rotlet dipole, and that its rotation direction (CW vs. CCW) is strongly affected by the boundary conditions at the interface and the bacteria shape. Our results suggest thus that the hydrodynamics of complex interfaces provide a mechanism to selectively stir bacteria.

Abstract:Most motile bacteria use supramolecular motility machinery called bacterial flagellum, which converts the chemical energy gained from ion flux into mechanical rotation. Bacterial cells sense their external environment through a two-component regulatory system consisting of a histidine kinase and response regulator. Combining these systems allows the cells to move toward favorable environments and away from their repellents. A representative example of flagellar motility is run-and-tumble swimming in Escherichia coli, where the counter-clockwise (CCW) rotation of a flagellar bundle propels the cell forward, and the clockwise (CW) rotation undergoes cell re-orientation (tumbling) upon switching the direction of flagellar motor rotation from CCW to CW. In this mini review, we focus on several types of chemotactic behaviors that respond to changes in flagellar shape and direction of rotation. Moreover, our single-cell analysis demonstrated back-and-forth swimming motility of an original E. coli strain. We propose that polymorphic flagellar changes are required to enhance bacterial movement in a structured environment as a colony spread on an agar plate.

Abstract:The ways in which microorganisms behave in their confined environment remain unclear. To understand the dynamics of microorganisms swimming in geometric confinement, a fictitious domain method is applied to study the collective motions of squirmers in viscoelastic fluids confined by circular chambers at low Reynolds numbers. It is observed that both pushers and pullers accumulate near the walls, which is enhanced by fluid elasticity. The results show that wall accumulations slow down their swimming speeds. At high concentrations, the pullers not only form significant multilayer structures near the boundary but also aggregate into clusters in the central area. It seems both behaviors compete with each other. Upon further analysis, it is found that the squirmer orientations incline toward the walls, strengthened by fluid elasticity. It is believed that this is connected with the wall accumulations.

Abstract:A flagellated bacterium navigates fluid environments by rotating its helical flagellar bundle. The wobbling of the bacterial body significantly influences its swimming behavior. To quantify the three underlying motions--precession, nutation, and spin, we extract the Euler angles from trajectories generated by mesoscale hydrodynamics simulations, which is experimentally unattainable. In contrast to the common assumption, the cell body does not undergo complete cycles of spin, a general result for multiflagellated bacteria. Our simulations produce apparent wobbling periods that closely match the results of {\it E. coli} obtained from experiments and reveal the presence of two kinds of precession modes, consistent with theoretical analysis. Small-amplitude yet periodic nutation is also observed in the simulations.

Abstract:Microorganisms can efficiently navigate in anisotropic complex fluids, but the precise swimming mechanisms remain largely unexplored. Their dynamics is determined by the interplay between multiple effects, including the fluid's orientation order, swimmer's undulatory gait and the finite length. Here, we extend the numerical study of the two-dimensional undulatory motions of a flexible swimmer in lyotropic liquid-crystalline polymers (LCPs) by Lin et al. (J. Fluid Mech., vol. 921, 2021, p. A25) to the scenario of arbitrary swimming directions with respect to the nematic director. The swimmer is modelled as a nearly inextensible yet flexible fibre with imposed travelling-wave-like actuation. We investigate the orientation-dependent swimming behaviours in nematic LCPs for an infinitely long sheet (i.e. Taylor's swimming sheet model) and finite-length swimmers. We demonstrate that the swimmer must be sufficiently stiff to produce undulatory deformations to gain net motions. Moreover, a motile finite-length swimmer can reorient itself to swim parallel with the nematic director, due to a net body torque arising from the asymmetric distribution of the polymer force along the body.

Abstract:Microorganisms often encounter anisotropy, for example in mucus and biofilms. We study how anisotropy and elasticity of the ambient fluid affects the speed of a swimming microorganism with a prescribed stroke. Motivated by recent experiments on swimming bacteria in anisotropic environments, we extend a classical model for swimming microorganisms, the Taylor swimming sheet, actuated either by transverse or longitudinal traveling waves in a three-dimensional nematic liquid crystal without twist. We calculate the swimming speed and entrained volumetric flux as a function of the swimmer's stroke properties as well as the elastic and rheological properties of the liquid crystal. The behavior is quantitatively and qualitatively well-approximated by a hexatic liquid crystal except in the cases of small Ericksen number and in a nematic fluid with tumbling parameter near the transition to a flow-aligning nematic, where anisotropic effects dominate. We also propose a novel method of swimming or pumping in a nematic fluid by passing a traveling wave of director oscillation along a rigid wall.

Abstract:Bacteria in bulk fluids swim collectively and display fascinating emergent dynamics. Although bacterial collective swimming in three-dimensional (3D) geometries has been well studied, its counterpart in confined two-dimensional (2D) geometries relevant to natural habitats of bacteria is still poorly understood. Here, through carefully designed experiments on Escherichia coli in Hele-Shaw chambers, we show that a small change in the degree of confinement leads to a drastic change in bacterial collective swimming. While long-range nematic order emerges for bacteria that can cross during encounters, a slight decrease of the chamber height prevents the crossing, leading to the formation of bacterial clusters with short-range polar order. By tracking the swimming kinetics of individual bacteria, we reveal the microscopic origins of the two collective phases. Our study provides important insights into bacterial collective swimming under confinement and demonstrates a convenient way to control the emergent symmetry of collective phases.

Abstract:A hallmark of bacteria is their so-called "run-and-tumble" motion, consisting of a sequence of linear directed "runs" and random rotations that constantly alternate due to biochemical feedback. It plays a crucial role in the ability of bacteria to move through chemical gradients and inspired a fundamental active particle model. Nevertheless, synthetic active particles generally do not exhibit run-and-tumble motion but rather active Brownian motion. We show in experiments that ellipsoidal thermophoretic Janus particles, propelling along their short axis, can yield run-and-tumble-like motion even without feedback. Their hydrodynamic wall interactions under strong confinement give rise to an effective double-well potential for the declination of the short axis. The geometry-induced timescale separation of the in-plane rotational dynamics and noise-induced transitions in the potential then yields run-and-tumble-like motion.
