Abstract:For refining and designing protein structures, it is essential to have an efficient protein folding and docking framework that generates a protein 3D structure based on given constraints. In this study, we introduce OPUS-Fold3 as a gradient-based, all-atom protein folding and docking framework, which accurately generates 3D protein structures in compliance with specified constraints, such as a potential function as long as it can be expressed as a function of positions of heavy atoms. Our tests show that, for example, OPUS-Fold3 achieves performance comparable to pyRosetta in backbone folding, and significantly better in side-chain modeling. Developed using Python and TensorFlow 2.4, OPUS-Fold3 is user-friendly for any source-code level modifications and can be seamlessly combined with other deep learning models, thus facilitating collaboration between the biology and AI communities. The source code of OPUS-Fold3 can be downloaded from http://github.com/OPUS-MaLab/opus_fold3. It is freely available for academic usage.

Abstract:Abstract The AlphaFold Protein Structure Database (AlphaFold DB, https://alphafold.ebi.ac.uk) is an openly accessible, extensive database of high-accuracy protein-structure predictions. Powered by AlphaFold v2.0 of DeepMind, it has enabled an unprecedented expansion of the structural coverage of the known protein-sequence space. AlphaFold DB provides programmatic access to and interactive visualization of predicted atomic coordinates, per-residue and pairwise model-confidence estimates and predicted aligned errors. The initial release of AlphaFold DB contains over 360,000 predicted structures across 21 model-organism proteomes, which will soon be expanded to cover most of the (over 100 million) representative sequences from the UniRef90 data set.

Abstract:The AlphaFold Database Protein Structure Database (AlphaFold DB, https://alphafold.ebi.ac.uk) has significantly impacted structural biology by amassing over 214 million predicted protein structures, expanding from the initial 300k structures released in 2021. Enabled by the groundbreaking AlphaFold2 artificial intelligence (AI) system, the predictions archived in AlphaFold DB have been integrated into primary data resources such as PDB, UniProt, Ensembl, InterPro and MobiDB. Our manuscript details subsequent enhancements in data archiving, covering successive releases encompassing model organisms, global health proteomes, Swiss-Prot integration, and a host of curated protein datasets. We detail the data access mechanisms of AlphaFold DB, from direct file access via FTP to advanced queries using Google Cloud Public Datasets and the programmatic access endpoints of the database. We also discuss the improvements and services added since its initial release, including enhancements to the Predicted Aligned Error viewer, customisation options for the 3D viewer, and improvements in the search engine of AlphaFold DB.

Abstract:The AlphaFold series has transformed protein structure prediction with remarkable accuracy, often matching experimental methods. AlphaFold2, AlphaFold-Multimer, and the latest AlphaFold3 represent significant strides in predicting single protein chains, protein complexes, and biomolecular structures. While AlphaFold2 and AlphaFold-Multimer are open-sourced, facilitating rapid and reliable predictions, AlphaFold3 remains partially accessible through a limited online server and has not been open-sourced, restricting further development. To address these challenges, the PaddleHelix team is developing HelixFold3, aiming to replicate AlphaFold3's capabilities. Using insights from previous models and extensive datasets, HelixFold3 achieves an accuracy comparable to AlphaFold3 in predicting the structures of conventional ligands, nucleic acids, and proteins. The initial release of HelixFold3 is available as open source on GitHub for academic research, promising to advance biomolecular research and accelerate discoveries. Abstract:Recent breakthroughs on protein structure prediction, namely AlphaFold, have led to unprecedented new possibilities in related areas. However, the lack of training utilities in its current open-source code hinders the community from further developing or adapting the model. Here we present Uni-Fold as a thoroughly open-source platform for developing protein folding models beyond AlphaFold. We reimplemented AlphaFold and AlphaFold-Multimer in the PyTorch framework, and successfully reproduced their from-scratch training processes with equivalent or better accuracy. Based on various optimizations, Uni-Fold achieves about 2.2 times training acceleration compared with AlphaFold under similar hardware configuration. On a benchmark using recently released multimeric protein structures, Uni-Fold outperforms AlphaFold-Multimer by approximately 2% on the TM-Score. Uni-Fold is currently the only open-source repository that supports both training and inference of multimeric protein models. The source code, model parameters, test data, and web server of Uni-Fold are publicly available.

Abstract:AlphaFold, an artificial intelligence (AI)-based tool for predicting the 3D structure of proteins, is now widely recognized for its high accuracy and versatility in the folding of human proteins. AlphaFold is useful for understanding structure-function relationships from protein 3D structure models and can serve as a template or a reference for experimental structural analysis including X-ray crystallography, NMR and cryo-EM analysis. Its use is expanding among researchers, not only in structural biology but also in other research fields. Researchers are currently exploring the full potential of AlphaFold-generated protein models. Predicting disease severity caused by missense mutations is one such application. This article provides an overview of the 3D structural modeling of AlphaFold based on deep learning techniques and highlights the challenges in predicting the pathogenicity of missense mutations.

Abstract:Every protein in our cells has evolved to fold into a specific structure to perform its functions. However, determining these structures experimentally is often challenging, in some cases taking years. Recently, machine-learning algorithms have been designed to predict a protein’s structure directly from its amino acid sequence in minutes to hours. Since the release of the first of these algorithms, AlphaFold and RoseTTAFold, several more have been developed. These have been complemented by tools that leverage the outputs to give structural context to biochemical data, screen for novel protein–protein interactions or even help solve experimental structures. In addition, several public resources have incorporated the predictions into their databases, making the data open to all. Here, we provide a user-focused perspective on machine-learning protein structure prediction, covering some of the popular applications and highlighting caveats. Used effectively, predictive programs offer the potential to speed up research and guide experimental design.

Abstract:Abstract Proteins are essential to life, and understanding their structure can facilitate a mechanistic understanding of their function. Through an enormous experimental effort 1–4 , the structures of around 100,000 unique proteins have been determined 5 , but this represents a small fraction of the billions of known protein sequences 6,7 . Structural coverage is bottlenecked by the months to years of painstaking effort required to determine a single protein structure. Accurate computational approaches are needed to address this gap and to enable large-scale structural bioinformatics. Predicting the three-dimensional structure that a protein will adopt based solely on its amino acid sequence—the structure prediction component of the ‘protein folding problem’ 8 —has been an important open research problem for more than 50 years 9 . Despite recent progress 10–14 , existing methods fall far short of atomic accuracy, especially when no homologous structure is available. Here we provide the first computational method that can regularly predict protein structures with atomic accuracy even in cases in which no similar structure is known. We validated an entirely redesigned version of our neural network-based model, AlphaFold, in the challenging 14th Critical Assessment of protein Structure Prediction (CASP14) 15 , demonstrating accuracy competitive with experimental structures in a majority of cases and greatly outperforming other methods. Underpinning the latest version of AlphaFold is a novel machine learning approach that incorporates physical and biological knowledge about protein structure, leveraging multi-sequence alignments, into the design of the deep learning algorithm.

Abstract:Since its public release in 2021, AlphaFold2 (AF2) has made investigating biological questions, by using predicted protein structures of single monomers or full complexes, a common practice. ColabFold-AF2 is an open-source Jupyter Notebook inside Google Colaboratory and a command-line tool that makes it easy to use AF2 while exposing its advanced options. ColabFold-AF2 shortens turnaround times of experiments because of its optimized usage of AF2's models. In this protocol, we guide the reader through ColabFold best practices by using three scenarios: (i) monomer prediction, (ii) complex prediction and (iii) conformation sampling. The first two scenarios cover classic static structure prediction and are demonstrated on the human glycosylphosphatidylinositol transamidase protein. The third scenario demonstrates an alternative use case of the AF2 models by predicting two conformations of the human alanine serine transporter 2. Users can run the protocol without computational expertise via Google Colaboratory or in a command-line environment for advanced users. Using Google Colaboratory, it takes <2 h to run each procedure. Abstract:Abstract Breakthrough achievements in protein structure prediction have occurred recently, mostly due to the advent of sophisticated machine learning methods and significant advancements in algorithmic approaches. The most recent version of the AlphaFold model, known as “AlphaFold-latest,” which expands the functionalities of the groundbreaking AlphaFold2, is the subject of this article. The goal of this novel model is to predict the three-dimensional structures of various biomolecules, such as ions, proteins, nucleic acids, small molecules, and non-standard residues. We demonstrate notable gains in precision, surpassing specialized tools across multiple domains, including protein–ligand interactions, protein–nucleic acid interactions, and antibody–antigen predictions. In conclusion, this AlphaFold framework has the ability to yield atomically-accurate structural predictions for a variety of biomolecular interactions, hence facilitating advancements in drug discovery.

Abstract:ColabFold offers accelerated prediction of protein structures and complexes by combining the fast homology search of MMseqs2 with AlphaFold2 or RoseTTAFold. ColabFold's 40−60-fold faster search and optimized model utilization enables prediction of close to 1,000 structures per day on a server with one graphics processing unit. Coupled with Google Colaboratory, ColabFold becomes a free and accessible platform for protein folding. ColabFold is open-source software available at https://github.com/sokrypton/ColabFold and its novel environmental databases are available at https://colabfold.mmseqs.com.

Abstract:Despite the immense utility of AlphaFold2 in predicting protein structure, the official implementation excludes code for its training procedure and the associated required data. This makes it difficult to study the model's learning behavior and to create variants that can perform new tasks. Writing in Nature Methods , AlQuraishi and colleagues now report OpenFold, a trainable and open-source implementation of AlphaFold2 that provides insights into its learning mechanisms and capacity for generalization. OpenFold was trained from scratch using OpenProteinSet — an open-source reproduction of AlphaFold2's training dataset — and was shown to match AlphaFold2 in accuracy. To understand specific properties of the architecture (such as data efficiency), the authors trained OpenFold in a series of runs that used progressively fewer data, which showed that it can achieve high accuracy using datasets as small as 1,000 protein chains. OpenFold was then trained with out-of-distribution data to evaluate its capacity for generalization, which revealed that the model appears to learn from local patterns of multiple sequence alignments and/or sequence–structure correlations rather than from patterns at the global fold level. Analysis of intermediate structures further revealed that although the model ultimately predicts global structure almost as accurately as local structure, it starts with learning the latter.
