Abstract:The innovations in mass spectrometry-based investigations in proteome biology enable systematic characterization of molecular details in pathophysiological phenotypes. However, the process of delineating large-scale raw proteomic datasets into a biological context requires high-throughput data acquisition and processing. A spectral library search engine makes use of previously annotated experimental spectra as references for subsequent spectral analyses. This workflow delivers many advantages, including elevated analytical efficiency and specificity as well as reduced demands in computational capacity. In this study, we created a spectral matching engine to address challenges commonly associated with a library search workflow. Particularly, an improved sliding dot product algorithm, that is robust to systematic drifts of mass measurement in spectra, is introduced. Furthermore, a noise management protocol distinguishes spectra correlation attributed from noise and peptide fragments. It enables elevated separation between target spectral matches and false matches, thereby suppressing the possibility of propagating inaccurate peptide annotations from library spectra to query spectra. Moreover, preservation of original spectra also accommodates user contributions to further enhance the quality of the library. Collectively, this search engine supports reproducible data analyses using curated references, thereby broadening the accessibility of proteomics resources to biomedical investigators. Abstract:What Stirs Beneath. Understanding protein–specific interactomes, or localization, is crucial for decoding protein function. New biotinylation methods can do just that even in live organisms. However, these methods have some limitations as they are intrinsically unable to directly probe function. Here new methods that can investigate locale–specific reactivity, are discussed, opening routes to locale–specific perturbation of function. Borrowing some quotes from Harper Lee's novel "To Kill A Mockingbird" to help frame our manuscript, we discuss methods to profile local proteomes. We initially focus on chemical biology regimens that function in live organisms and use reactive biotin species for this purpose. We then consider ways to add new dimensions to these experimental regimens, principally by releasing less reactive (i. e., more selective) (preter)natural electrophiles. Although electrophile release methods may have lower resolution and label fewer proteins than biotinylation methods, their ability to probe simultaneously protein function and locale raises new and interesting possibilities for the field.

Abstract:An automated high-throughput, high-resolution deuterium exchange HPLC-MS method (DXMS) was used to extend previous hydrogen exchange studies on the position and energetic role of regulatory structure changes in hemoglobin. The results match earlier highly accurate but much more limited tritium exchange results, extend the analysis to the entire sequence of both hemoglobin subunits, and identify some energetically important changes. Allosterically sensitive amide hydrogens located at near amino acid resolution help to confirm the reality of local unfolding reactions and their use to evaluate resolved structure changes in terms of allosteric free energy.

Abstract:Abstract We present a hydrogen/deuterium exchange workflow coupled to tandem mass spectrometry (HX-MS 2 ) that supports the acquisition of peptide fragment ions alongside their peptide precursors. The approach enables true auto-curation of HX data by mining a rich set of deuterated fragments, generated by collisional-induced dissociation (CID), to simultaneously confirm the peptide ID and authenticate MS 1 -based deuteration calculations. The high redundancy provided by the fragments supports a confidence assessment of deuterium calculations using a combinatorial strategy. The approach requires data-independent acquisition (DIA) methods that are available on most MS platforms, making the switch to HX-MS 2 straightforward. Importantly, we find that HX-DIA enables a proteomics-grade approach and wide-spread applications. Considerable time is saved through auto-curation and complex samples can now be characterized and at higher throughput. We illustrate these advantages in a drug binding analysis of the ultra-large protein kinase DNA-PKcs, isolated directly from mammalian cells.

Abstract:The engagement of Citizen Scientists with the <a class="link-external link-http" href="http://HiggsHunters.org" rel="external noopener nofollow">this http URL</a> citizen science project is investigated through analysis of behaviour, discussion, and survey data. More than 37,000 Citizen Scientists from 179 countries participated, classifying 1,500,000 features of interest on about 39,000 distinct images. While most Citizen Scientists classified only a handful of images, some classified hundreds or even thousands. Analysis of frequently-used terms on the dedicated discussion forum demonstrated that a high level of scientific engagement was not uncommon. Evidence was found for a emergent and distinct technical vocabulary developing within the Citizen Science community. A survey indicates a high level of engagement and an appetite for further LHC-related citizen science projects.

Abstract:Science, especially large-scale basic research, is a collaborative endeavor, often drawing on the skills of people from a wide variety of disciplines. These people include not just scientists, but also administrators, engineers, and many others. Fermilab, a Department of Energy National Laboratory and the United States' premier particle physics laboratory, exemplifies this kind of research; many of its high-energy physics experiments involve hundreds of collaborators from all over the world. The Fermilab Archives seeks to document the history of the lab and the unique scientific research its staff and visitors perform. Adequately documenting the lab's work often requires us to go far beyond things like the writings and correspondence of scientists to also capture the administrative and social histories of the experiments and the context in which they were performed. At Fermilab, we have sought to capture these elements of the lab's activities through an oral history program that focuses on support staff as well as physicists and collection development choices that recognize the importance of records documenting the cultural life of the lab. These materials are not merely supplementary, but rather essential documentation of the many types of labor that go into the planning and execution of an experiment or the construction of an accelerator and the context in which this work is performed.

Abstract:Emphasis herein is on the early years of my scientific life, primarily in graduate school and at the McCollum-Pratt Institute, Johns Hopkins University, as techniques learned and research performed then became the basis for future scientific endeavors. Studies on the mechanism of conversion of light energy into chemical free energy were a logical consequence of earlier investigations on enzyme-catalyzed hydrogen transfer reactions and pyridine nucleotide coenzyme biochemistry. Identification of several protein factors involved in pyridine nucleotide reduction by illuminated chloroplasts is described and, hopefully, adequately and honestly referenced to complementary research in other laboratories. Coupled with progress were changes in nomenclature of the protein factors and are so noted. In particular, David Wharton proposed the descriptive name, ferredoxin, for the non-heme iron and labile sulfide-containing proteins which serve as redox cofactors in a variety of energy conserving reactions. The inclusion of "Lessons" is adapted from Efraim Racker (1976, A new look at mechanisms in bioenergetics. Academic Press, NY). They are lessons that I learned and are included herein solely for graduate students.

Abstract:Mass spectrometry benefits from a flexible definition which equates it with many aspects of the science of matter in the ionized state. The field continues to expand rapidly, not only to encompass larger and more complex molecules through more powerful instruments, but simultaneously towards in-situ measurements made using smaller, more flexible and just-sufficiently-powerful instruments. The senior author has been fortunate to work in mass spectrometry from 1967 to the present and has been involved in a wide range of efforts which have covered analytical, biological, organic, instrumental and physical aspects of the subject. This effort has been made in the company of a remarkable set of colleagues. From this vantage, it is possible to look both backwards and forwards in this prospective and retrospective piece. This presentation involves a personal look at places, people, instruments and concepts engaged in along a path through Mass Spectrometry. The journey goes from Natal, South Africa, via Cambridge, UK, through Kansas and on to Purdue University, in the great state of Indiana. It starts with natural products chemistry and moves to the physical chemistry of fragmentation and energy partitioning on to complex mixture analysis by tandem mass spectrometry and, hence, to the concepts of thermochemical determination by the kinetic method, preparation of materials by ion soft landing, the possible role of amino acid clusters in the origin of homochiral life and the elaboration of a set of ambient ionization methods for chemical analysis performed using samples in their native state. Special attention is given to novel concepts and instrumentation and to the emerging areas of ambient ionization, molecular imaging and miniature mass spectrometers. Personal mass spectrometers appear to be just over the horizon as is the large-scale use of mass spectrometry in field-based analysis, including point-of-care medical diagnostics.

Abstract:Hydrogen deuterium‐exchange mass spectrometry (HDX‐MS) is commonly used in the study of protein dynamics and protein interactions. By measuring the isotopic exchange of backbone amide hydrogens in solution, HDX‐MS offers valuable structural insights into challenging biological systems. Traditional HDX‐MS approaches utilize bottom–up (BU) proteomics, in which deuterated proteins are digested before MS analysis. BU‐HDX enables the characterization of proteins with various sizes in simple protein mixtures or complex biological samples such as cell lysates. However, BU methods are inherently limited by the inability to resolve protein sub‐populations arising from different protein conformations, such as those arising from post‐translational modifications (PTMs). Alternatively, top–down (TD) HDX‐MS detects the global deuterium uptake at the intact proteoform level, allowing direct probing of structural changes due to protein–protein interactions, PTMs, or conformational changes. Combining TD‐HDX‐MS with electron‐based fragmentation techniques, such as electron capture dissociation (ECD) and electron transfer dissociation (ETD), has demonstrated the feasibility of studying intact protein interactions with amino acid‐level resolution. Here, we present a brief overview of methodologies, limitations, and applications of TD‐HDX‐MS using direct infusion techniques and LC‐based approaches. Furthermore, we conclude with a perspective on the future directions for TD‐HDX‐MS.

A Sydney proteome story

Abstract:This is the story of the experience of a multidisciplinary group at Macquarie University in Sydney as we participated in, and impacted upon, major currents that washed through protein science as the field of Proteomics emerged. The large scale analysis of proteins became possible. This is not a history of the field. Instead we have tried to encapsulate the stimulating personal ride we had transiting from conventional academe, to a Major National Research Facility, to the formation of Proteomics company Proteome Systems Ltd. There were lots of blind alleys, wrong directions, but we also got some things right and our efforts, along with those of many other groups around the world, did change the face of protein science. While the transformation is by no means yet complete, protein science is very different from the field in the 1990s. Reinvestigating the Correctness of Decoy-Based False Discovery Rate Control in Proteomics Tandem Mass Spectrometry

Abstract:Traditional database search methods for the analysis of bottom-up proteomics tandem mass spectrometry (MS/MS) data are limited in their ability to detect peptides with post-translational modifications (PTMs). Recently, "open modification" database search strategies, in which the requirement that the mass of the database peptide closely matches the observed precursor mass is relaxed, have become popular as ways to find a wider variety of types of PTMs. Indeed, in one study, Kong et al. reported that the open modification search tool MSFragger can achieve higher statistical power to detect peptides than a traditional "narrow window" database search. We investigated this claim empirically and, in the process, uncovered a potential general problem with false discovery rate (FDR) control in the machine learning postprocessors Percolator and PeptideProphet. This problem might have contributed to Kong et al.'s report that their empirical results suggest that false discovery (FDR) control in the narrow window setting might generally be compromised. Indeed, reanalyzing the same data while using a more standard form of target-decoy competition-based FDR control, we found that, after accounting for chimeric spectra as well as for the inherent difference in the number of candidates in open and narrow searches, the data does not provide sufficient evidence that FDR control in proteomics MS/MS database search is inherently problematic.

Abstract:ABSTRACT This is a personal, non-linear summary of the discovery of the homeobox, a short DNA sequence encoding a DNA-binding domain conserved in developmental control genes. It is based on our recollections, a few decaying lab notebooks and letters, the early research papers we published, and conversations with a few colleagues who were in Basel at the time. It presents a simple story, when the research we did was anything but, with failed experiments, blind alleys and dumb ideas. Homeobox DNA sequences were independently discovered by Matt Scott and Amy Weiner in Thomas Kaufmann's lab at Indiana University ( Scott and Weiner, 1984). The accompanying Perspective from Scott (2024), provides their fascinating story.

Abstract:In 1964, a new particle was proposed by several groups to answer the question of where the masses of elementary particles come from; this particle is usually referred to as the Higgs particle or the Higgs boson. In July 2012, this Higgs particle was finally found experimentally, a feat accomplished by the ATLAS Collaboration and the CMS Collaboration using the Large Hadron Collider at CERN. It is the purpose of this review to give my personal perspective on a brief history of the experimental search for this particle since the '80s and finally its discovery in 2012. Besides the early searches, those at the LEP collider at CERN, the Tevatron Collider at Fermilab, and the Large Hadron Collider at CERN are described in some detail. This experimental discovery of the Higgs boson is often considered to be one of the most important advances in particle physics in the last half a century, and some of the possible implications are briefly discussed. This review is based on a talk presented by the author at the conference "OCPA8 International Conference on Physics Education and Frontier Physics", the 8th Joint Meeting of Chinese Physicists Worldwide, Nanyang Technological University, Singapore, June 23-27, 2014.

Abstract:Background and Aims: The low cancer specificity of serum Prostate-Specific Antigen (PSA), the principal biomarker for prostate cancer detection, leads to a high frequency of unwarranted prostate biopsies. To alleviate this deficit, we executed a proteomic discovery study seeking PSA reflex signatures using the ProteographTM Product Suite, a multi-nanoparticle-based deep plasma/serum proteomics workflow (Seer, Inc.), with timsTOF Pro mass spectrometry (Bruker) to interrogate over 900 serum specimens from patients that underwent prostate biopsy due to elevated PSA and/or abnormal digital rectal exam. Methods: Our study followed rigorous design principles including uniform collection, randomization and blinding of specimens, all of which were processed with the Proteograph Product Suite. Liquid chromatography-mass spectrometry (LC-MS) analyses leveraged the Bruker timsTOF Pro MS platform utilizing 30-minute reversed-phase chromatography and a label-free dia-PASEF (data independent acquisition - parallel accumulation serial fragmentation) data acquisition method. Peptides deriving from a chosen subset of specimens designed to maximize peptide diversity were pooled, fractionated and analyzed using DDA (data-dependent acquisition)-PASEF to build a spectral reference library. Results: The DIA-NN algorithm was employed through the cloud-based Proteograph Analysis Suite (PAS) to search LC-MS data. Leveraging our study-specific spectral library proteomic depth achieved was approximately 3600 protein groups identified (median) per patient serum specimen and more than 4400 in at least 25% of samples across the study. Customized machine learning workflows and the SeerML pipeline were used to identify and assess diagnostic power of new proteomic signatures. Conclusions: Our data demonstrate the remarkable proteomic depth achievable in a scaled patient serum specimen discovery study using a combination of Proteograph and timsTOF platforms. This significant effort revealed serum proteomic signatures with increased diagnostic performance over that provided by PSA blood measurement and traditional patient-associated metadata alone, providing a foundation for future clinical tests aimed to reduce the current high frequency of unnecessary prostate biopsy.
