Abstract:Normality is the main assumption for analyzing dependent data in several time series models, and tests of normality have been widely studied in the literature, however, the implementations of these tests are limited. The \textbf{nortsTest} package performs the tests of \textit{Lobato and Velasco, Epps, Psaradakis and Vavra} and \textit{random projection} for normality of stationary processes. In addition, the package offers visual diagnostics for checking stationarity and normality assumptions for the most used time series models in several \R packages. The aim of this work is to show the functionality of the package, presenting each test performance with simulated examples, and the package utility for model diagnostic in time series analysis.

Abstract:This chapter will introduce a number of the more frequently used network analysis techniques, many of which trace their origins from Leontief’s (1936) economic input-output analysis and Shannon’s information theory (1948). We begin by presenting a standard format for recording all of the flow data related to the ecosystem in a network representation. Having constructed the representation, the direct and indirect relationships that exist among the different components can then be examined in depth using a suite of network analyses that have been developed through the years by a number of researchers. These analyses consist of calculating a number of measures which synthesise some part of the information about flows of energy or materials through an ecosystem. These measures and analytical techniques cover from the microscopic level, the level of a component, right up to the macroscopic level, the level of the whole ecosystem. The measures are presented in a gradation from micro to macroscopic. The set of measures described herein provides a very rich description of an ecosystem; a description which looks at the system from many different perspectives. Clearly anyone applying these measures will have need for only those which reflect the perspectives of interest to the researcher.

Abstract:Modelling biological associations or dependencies using linear regression is often complicated when the analyzed data-sets are high-dimensional and less observations than variables are availableling this issue. Recently proposed regression models utilize prior knowledge on dependencies, e.g. in the form of graphs, arguing that this information will lead to more reliable estimates for regression coefficients. However, none of the proposed models for multivariate genomic response variables have been implemented as a computationally efficient, freely available library. In this paper we propose netReg, a package for graph-penalized regression models that use large networks and thousands of variables. netReg incorporates a priori generated biological graph information into linear models yielding sparse or smooth solutions for regression coefficients. netReg is implemented as both R-package and C ++ commandline tool. The main computations are done in C ++, where we use Armadillo for fast matrix calculations and Dlib for optimization. The R package is freely available on https://bioconductor.org/packages/netReg. The command line tool can be installed using the conda channel Bioconda. Installation details, issue reports, development versions, documentation and tutorials for the R and C ++ versions and the R package vignette can be found on GitHub ext-link-type="https://dirmeier.github.io/netReg/. The GitHub page also contains code for benchmarking and example datasets used in this paper.
Community detection in networks: A user guide

Abstract:Community detection in networks is one of the most popular topics of modern network science. Communities, or clusters, are usually groups of vertices having higher probability of being connected to each other than to members of other groups, though other patterns are possible. Identifying communities is an ill-defined problem. There are no universal protocols on the fundamental ingredients, like the definition of community itself, nor on other crucial issues, like the validation of algorithms and the comparison of their performances. This has generated a number of confusions and misconceptions, which undermine the progress in the field. We offer a guided tour through the main aspects of the problem. We also point out strengths and weaknesses of popular methods, and give directions to their use.
A Toolbox for Refined Information-Theoretic Analyses with Applications

Abstract:This monograph offers a toolbox of mathematical techniques, which have been effective and widely applicable in information-theoretic analysis. The first tool is a generalization of the method of types to Gaussian settings, and then to general exponential families. The second tool is Laplace and saddle-point integration, which allow to refine the results of the method of types, and are capable of obtaining more precise results. The third is the type class enumeration method, a principled method to evaluate the exact random-coding exponent of coded systems, which results in the best known exponent in various problem settings. The fourth subset of tools aimed at evaluating the expectation of non-linear functions of random variables, either via integral representations, or by a refinement of Jensen's inequality via change-of-measure, by complementing Jensen's inequality with a reversed inequality, or by a class of generalized Jensen's inequalities that are applicable for functions beyond convex/concave. Various application examples of all these tools are provided along this monograph.

Abstract:The R package econet provides methods for estimating parameter-dependent network centrality measures with linear-in-means models. Both nonlinear least squares and maximum likelihood estimators are implemented. The methods allow for both link and node heterogeneity in network effects, endogenous network formation and the presence of unconnected nodes. The routines also compare the explanatory power of parameter-dependent network centrality measures with those of standard measures of network centrality. Benefits and features of the econet package are illustrated using data from Battaglini and Patacchini (2018) and Battaglini, Leone Sciabolazza, and Patacchini (2020).

Abstract:Computational statistics is now an increasingly popular method of analysis for researchers that combines a vast array of algorithms, statistical methods, and the power of functional coding. The R programming language, in particular, has benefitted from this development alongside of traditional graphical user interface (GUI) software. Today, it has become the language of choice for empirical researchers. In this chapter, we introduce the R programming language as well as its popular development environment in the form of RStudio. We walk the reader through downloading both the R language and the RStudio integrated development environment (IDE). Then, we discuss the software layout and demonstrate how to interact with the software. Finally, we address creating and managing R projects and scripts, gaining access to documentation and help via various sources. This chapter is not intended as a tutorial on the writing of code in the R programming language. We do, however, provide useful open-source resources for learning R, which can be accessed from the R console RStudio environment.
Temporal network analysis: Introduction, methods and detailed tutorial with R

Abstract:Learning involves relations, interactions and connections between learners, teachers and the world at large. Such interactions are essentially temporal and unfold in time. Yet, researchers have rarely combined the two aspects (the temporal and relational aspects) in an analytics framework. Temporal networks allow modeling of the temporal learning processes i.e., the emergence and flow of activities, communities, and social processes through fine-grained dynamic analysis. This can provide insights into phenomena like knowledge co-construction, information flow, and relationship building. This chapter introduces the basic concepts of temporal networks, their types and techniques. A detailed guide of temporal network analysis is introduced in this chapter, that starts with building the network, visualization, mathematical analysis on the node and graph level. The analysis is performed with a real-world dataset. The discussion chapter offers some extra resources for interested users who want to expand their knowledge of the technique.

Communication Methods and Measures

Abstract:Computational text analysis has become an exciting research field with many applications in communication research. It can be a difficult method to apply, however, because it requires knowledge of various techniques, and the software required to perform most of these techniques is not readily available in common statistical software packages. In this teacher’s corner, we address these barriers by providing an overview of general steps and operations in a computational text analysis project, and demonstrate how each step can be performed using the R statistical software. As a popular open-source platform, R has an extensive user community that develops and maintains a wide range of text analysis packages. We show that these packages make it easy to perform advanced text analytics.

Abstract:Network science is the field dedicated to the investigation and analysis of complex systems via their representations as networks. We normally model such networks as graphs: sets of nodes connected by sets of edges and a number of node and edge attributes. This deceptively simple object is the starting point of never-ending complexity, due to its ability to represent almost every facet of reality: chemical interactions, protein pathways inside cells, neural connections inside the brain, scientific collaborations, financial relations, citations in art history, just to name a few examples. If we hope to make sense of complex networks, we need to master a large analytic toolbox: graph and probability theory, linear algebra, statistical physics, machine learning, combinatorics, and more. This book aims at providing the first access to all these tools. It is intended as an "Atlas", because its interest is not in making you a specialist in using any of these techniques. Rather, after reading this book, you will have a general understanding about the existence and the mechanics of all these approaches. You can use such an understanding as the starting point of your own career in the field of network science. This has been, so far, an interdisciplinary endeavor. The founding fathers of this field come from many different backgrounds: mathematics, sociology, computer science, physics, history, digital humanities, and more. Abstract:This new edition of Numerical Ecology with R guides readers through an applied exploration of the major methods of multivariate data analysis, as seen through the eyes of three ecologists. It provides a bridge between a textbook of numerical ecology and the implementation of this discipline in the R language. The book begins by examining some exploratory approaches. It proceeds logically with the construction of the key building blocks of most methods, i.e. association measures and matrices, and then submits example data to three families of approaches: clustering, ordination and canonical ordination. The last two chapters make use of these methods to explore important and contemporary issues in ecology: the analysis of spatial structures and of community diversity. The aims of methods thus range from descriptive to explanatory and predictive and encompass a wide variety of approaches that should provide readers with an extensive toolbox that can address a wide palette of questions arising in contemporary multivariate ecological analysis. The second edition of this book features a complete revision to the R code and offers improved procedures and more diverse applications of the major methods. It also highlights important changes in the methods and expands upon topics such as multiple correspondence analysis, principal response curves and co-correspondence analysis. Abstract:Network data are becoming increasingly available, and so there is a need to develop suitable methodology for statistical analysis. Networks can be represented as graph Laplacian matrices, which are a type of manifold-valued data. Our main objective is to estimate a regression curve from a sample of graph Laplacian matrices conditional on a set of Euclidean covariates, for example in dynamic networks where the covariate is time. We develop an adapted Nadaraya-Watson estimator which has uniform weak consistency for estimation using Euclidean and power Euclidean metrics. We apply the methodology to the Enron email corpus to model smooth trends in monthly networks and highlight anomalous networks. Another motivating application is given in corpus linguistics, which explores trends in an author's writing style over time based on word co-occurrence networks.

Abstract:Over the past decade, there has been an explosion of interest in network research across the physical and social sciences. For social scientists, the theory of networks has been a gold mine, yielding explanations for social phenomena in a wide variety of disciplines from psychology to economics. Here, we review the kinds of things that social scientists have tried to explain using social network analysis and provide a nutshell description of the basic assumptions, goals, and explanatory mechanisms prevalent in the field. We hope to contribute to a dialogue among researchers from across the physical and social sciences who share a common interest in understanding the antecedents and consequences of network phenomena.

gen3DNet: An R Package for Generating 3D Network Models

Abstract:Motivation: Networks are ubiquitous to organize and represent data in the real world such as the biomedical networks, social networks, etc. Due to the attractive property of networks which can explicitly capture the rich relationships among data samples, there is an increasing demand to transform linkage-free data to graph-structure data for efficient downstream analyses. Existing works typically focus on representing a single data object like gene expression profile in a homogeneous 2D network, which fail to deal with situations where two different data objects are involved to create a 3D heterogeneous network. In this paper, we introduce an R package, gen3DNet (a generic version of the iPhDNet), for generating 3D network models from two correlated objects with shared common factors. Specifically, gen3DNet builds the relationships between samples and shared factors using the non-negative matrix factorization, where three clustering techniques are evaluated to determine the number of functional modules. In addition, it builds the relationships between samples from the two distinct data objects based on a partial least squares regression model. Usage of the package is illustrated through a real-world application.
