Abstract:Natural selection is believed to universally work to lower mutation rates (MR) due to the negative impact of mutations on individual fitness. Mutator alleles can be co-selected by genetic linkage with adaptive alleles in asexual organisms. However, sexual reproduction disrupts genetic linkage, allowing selection to efficiently eradicate mutator alleles, lowering MR to the extent limited by the overall selection efficiency. In the present paper, we apply Monte Carlo experimentation to study MR evolution in sexually reproducing populations. We demonstrate that both higher and lower MR can evolve depending on the mode of selection acting on adaptive phenotypic traits. We reveal a previously unreported co-selective process that determines the direction of MR evolution. We show that MR evolution is substantially influenced by multigenic inheritance of both MR and adaptive traits. Our study corroborates that MR evolution is significantly impacted by genetic drift; however, its primary source appears to be the amount of standing genetic variation, with a lesser role for population size. Based on our study, we propose an expanded population genetics theory of MR evolution in sexually reproducing populations, with potential implications for understanding rapid adaptive speciation and related macroevolutionary patterns, as well as for human health.

Abstract:The mutation rate is a pivotal biological characteristic, intricately governed by natural selection and historically garnering considerable attention. Recent advances in high-throughput sequencing and analytical methodologies have profoundly transformed our understanding in this domain, ushering in an unprecedented era of mutation rate research. This paper aims to provide a comprehensive overview of the key concepts and methodologies frequently employed in the study of mutation rates. It examines various types of mutations, explores the evolutionary dynamics and associated theories, and synthesizes both classical and contemporary hypotheses. Furthermore, this review comprehensively explores recent advances in understanding germline and somatic mutations in animals and offers an overview of experimental methodologies, mutational patterns, molecular mechanisms, and driving forces influencing variations in mutation rates across species and tissues. Finally, it proposes several potential research directions and pressing questions for future investigations.
Estimating the rate of adaptive molecular evolution in the presence of slightly deleterious mutations and population size change

Abstract:The prevalence of adaptive evolution relative to genetic drift is a central problem in molecular evolution. Methods to estimate the fraction of adaptive nucleotide substitutions (alpha) have been developed, based on the McDonald-Kreitman test, that contrast polymorphism and divergence between selectively and neutrally evolving sites. However, these methods are expected to give downwardly biased estimates of alpha if there are slightly deleterious mutations, because these inflate polymorphism relative to divergence. Here, we estimate alpha by simultaneously estimating the distribution of fitness effects of new mutations at selected sites from the site frequency spectrum and the number of adaptive substitutions. We test the method using simulations. If data meet the assumptions of the analysis model, estimates of alpha show little bias, even when there is little or no recombination. However, population size differences between the divergence and polymorphism phases may cause alpha to be over or underestimated by a predictable factor that depends on the magnitude of the population size change and the shape of the distribution of effects of deleterious mutations. We analyze several data sets of protein-coding genes and noncoding regions from hominids and Drosophila. In Drosophila genes, we estimate that approximately 50% of amino acid substitutions and approximately 20% of substitutions in introns are adaptive. In protein-coding and noncoding data sets of humans, comparison to macaque sequences reveals little evidence for adaptive substitutions. However, the true frequency of adaptive substitutions in human-coding DNA could be as high as 40%, because estimates based on current polymorphism may be strongly downwardly biased by a decrease in the effective population size along the human lineage.

Abstract:It has been hypothesized that evolution tunes spontaneous mutation rates in sexual species towards population optimal values. By comparing substitution rates at nonsynonymous and synonymous sites in the genomes of a number of related eukaryotic species pairs the approximate range of some key mutation related parameters is determined. For eukaryotes, the rate of occurrence of beneficial, or adaptive, mutational prospects that can subsequently mutate and fix is found to typically be in the range 10 to 10 population wide prospective sites per sexual generation. Deleterious, or negative, sites are typically created at the rate 10 to 10 sites per haploid genome per sexual generation. And the spontaneous mutation rate is typically in the range 10 to 10 mutations per base pair per sexual generation. Using the values of these parameters, implied population sizes are computed based on the assumption of population optimal spontaneous mutation rates. Implied population sizes appear highly reasonable. This adds evidence to the hypothesis that macroevolution tunes spontaneous mutation rates towards population optimal values.

Abstract:In a letter published in Molecular Biology Evolution [10], Chen and Zhang argue that the variation of the mutation rate along the Escherichia coli genome that we recently reported [3] cannot be evolutionarily optimised. To support this claim they first attempt to calculate the selective advantage of a local reduction in the mutation rate and conclude that it is not strong enough to be favoured by selection. Second, they analyse the distribution of 166 mutations from a wild-type E. coli K12 MG1655 strain and 1,346 mutations from a repair-deficient strain, and claim to find a positive association between transcription and mutation rate rather than the negative association that we reported. Here we respond to this communication. Briefly, we explain how the long-standing theory of mutation-modifier alleles supports the evolution of local mutation rates within a genome by mechanisms acting on sufficiently large regions of a genome, which is consistent with our original observations [3,4]. We then explain why caution must be exercised when comparing mutations from repair deficient strains to data from wild-type strains, as different mutational processes dominate these conditions. Finally, a reanalysis of the data used by Zhang and Chen with an alternative expression dataset reveals that their conclussions are unreliable.

Abstract:When mutation rates are low, natural selection remains effective, and increasing the mutation rate can give rise to an increase in adaptation rate. When mutation rates are high to begin with, however, increasing the mutation rate may have a detrimental effect because of the overwhelming presence of deleterious mutations. Indeed, if mutation rates are high enough: 1) adaptation rate can become negative despite the continued availability of adaptive and/or compensatory mutations, or 2) natural selection may be disabled because adaptive and/or compensatory mutations -- whether established or newly-arising -- are eroded by excessive mutation and decline in frequency. We apply these two criteria to a standard model of asexual adaptive evolution and derive mathematical expressions -- some new, some old in new guise -- delineating the mutation rates under which either adaptive evolution or natural selection is neutralized. The expressions are simple and require no \emph{a priori} knowledge of organism- and/or environment-specific parameters. Our discussion connects these results to each other and to previous theory, showing convergence or equivalence of the different results in most cases.

Criticality in the Luria-Delbrück model with an arbitrary mutation rate

Abstract:The Luria-Delbrück model is a classic model of population dynamics with random mutations, that has been used historically to prove that random mutations drive evolution. In typical scenarios, the relevant mutation rate is exceedingly small, and mutants are counted only at the final time point. Here, inspired by recent experiments on DNA repair, we study a mathematical model that is formally equivalent to the Luria-Delbrück setup, with the repair rate $p$ playing the role of mutation rate, albeit taking on large values, of order unity per cell division. We find that although at large times the fraction of repaired cells approaches one, the variance of the number of repaired cells undergoes a phase transition: when $p>1/2$ the variance decreases with time, but, intriguingly, for $p<1/2$ even though the fraction of repaired cells approaches 1, the variance in number of repaired cells increases with time. Analyzing DNA-repair experiments, we find that in order to explain the data the model should also take into account the probability of a successful repair process once it is initiated. Taken together, our work shows how the study of variability can lead to surprising phase-transitions as well as provide biological insights into the process of DNA-repair.

Abstract:Mutation rate is a key determinant of the pace as well as outcome of evolution, and variability in this rate has been shown in different scenarios to play a key role in evolutionary adaptation and resistance evolution under stress caused by selective pressure. Here we investigate the dynamics of resistance fixation in a bacterial population with variable mutation rates and show that evolutionary outcomes are most sensitive to mutation rate variations when the population is subject to environmental and demographic conditions that suppress the evolutionary advantage of high-fitness subpopulations. By directly mapping a biophysical fitness function to the system-level dynamics of the population we show that both low and very high, but not intermediate, levels of stress in the form of an antibiotic result in a disproportionate effect of hypermutation on resistance fixation. We demonstrate how this behavior is directly tied to the extent of genetic hitchhiking in the system, the propagation of high-mutation rate cells through association with high-fitness mutations. Our results indicate a substantial role for mutation rate flexibility in the evolution of antibiotic resistance under conditions that present a weak advantage over wildtype to resistant cells.

Abstract:Background: Acceleration of adaptation dynamics by stress-induced hypermutation has been found experimentally. Evolved evolvability is a prominent explanation. We investigate a more generally applicable explanation by a physical constraint. Methods and Results: A generic thermodynamical analysis of genetic information storage obviates physical constraints on the integrity of genetic information. The capability to employ metabolic resources is found as a major determinant of mutation probability in stored genetic information. Incorporation into a non-recombinant, asexual adaptation toy model predicts cases of markedly accelerated adaptation, driven by a transient increase of mutation rate. No change in the mutation rate as a genetic trait is required. The mutation rate of one and the same genotype varies dependent on stress level. Implications: Stress-dependent mutation rates are physically necessary and challenge a condition-independent genotype to mutation rate mapping. This holds implications for evolutionary theory and pathogen and cancer evolution.

Abstract:Ecological and demographic factors can significantly shape the evolution of microbial populations both directly and indirectly, as when changes in the effective population size affect the efficiency of natural selection on the mutation rate. However, it remains unclear how rapidly the mutation-rate responds evolutionarily to the entanglement of ecological and population-genetic factors over time. Here, we directly assess the mutation rate and spectrum of Escherichia coli clones isolated from populations evolving in response to 1000 days of different transfer volumes and resource-replenishment intervals. The evolution of mutation rates proceeded rapidly in response to demographic and/or environmental changes, with substantial bidirectional shifts observed as early as 59 generations. These results highlight the remarkable rapidity by which mutation rates are shaped in asexual lineages in response to environmental and population-genetic forces, and are broadly consistent with the drift-barrier hypothesis for the evolution of mutation rates, while also highlighting situations in which mutator genotypes may be promoted by positive selection.
The McDonald-Kreitman Test and its Extensions under Frequent Adaptation: Problems and Solutions

Abstract:Population genomic studies have shown that genetic draft and background selection can profoundly affect the genome-wide patterns of molecular variation. We performed forward simulations under realistic gene-structure and selection scenarios to investigate whether such linkage effects impinge on the ability of the McDonald-Kreitman (MK) test to infer the rate of positive selection (\alpha) from polymorphism and divergence data. We find that in the presence of slightly deleterious mutations, MK estimates of \alpha\ severely underestimate the true rate of adaptation even if all polymorphisms with population frequencies under 50% are excluded. Furthermore, already under intermediate rates of adaptation, genetic draft substantially distorts the site frequency spectra at neutral and functional sites from the expectations under mutation-selection-drift balance. MK-type approaches that first infer demography from synonymous sites and then use the inferred demography to correct the estimation of \alpha\ obtain almost the correct \alpha\ in our simulations. However, these approaches typically infer a severe past population expansion although there was no such expansion in the simulations, casting doubt on the accuracy of methods that infer demography from synonymous polymorphism data. We suggest a simple asymptotic extension of the MK test that should yield accurate estimates of \alpha\ even in the presence of linkage effects.

Mutation bias alters the distribution of fitness effects of mutations

Abstract:Mutation bias is an important factor determining the diversity of genetic variants available for selection, and can therefore constrain the genetic paths to adaptation. An additional constraint emerges over the course of evolution. As adaptation proceeds and some beneficial mutations are fixed, new beneficial mutations become rare, limiting further adaptation. Recent theoretical work predicts that these constraints may be alleviated by a change in the direction of mutation bias (i.e., a bias reversal). As populations sample previously underexplored types of mutations, the distribution of fitness effects (DFE) of mutations should shift towards more beneficial mutations. Here, we test this prediction using , which has a transition mutation bias, with ∼55% of single-nucleotide mutations being transitions compared to the unbiased expectation of ∼33% transitions. We generated mutant strains with a wide range of mutation biases from 96% transitions to 98% transversions, either reinforcing or reversing the wild type transition bias. Quantifying DFEs of hundreds of single mutations obtained from mutation accumulation experiments for each strain, we find strong support for the theoretical prediction. Strains that oppose the ancestral bias (i.e., with a strong transversion bias) have DFEs with the highest proportion of beneficial mutations, whereas strains that exacerbate the ancestral transition bias have up to 10-fold fewer beneficial mutations. Such dramatic differences in the DFE should drive large variation in the rate and outcome of adaptation. Our results thus strongly suggest an important and generalized evolutionary role for mutation bias shifts.

Abstract:SARS-CoV-2 evolves rapidly in part because of its high mutation rate. Here we examine whether this mutational process itself has changed during viral evolution. To do this, we quantify the relative rates of different types of single nucleotide mutations at four-fold degenerate sites in the viral genome across millions of human SARS-CoV-2 sequences. We find clear shifts in the relative rates of several types of mutations during SARS-CoV-2 evolution. The most striking trend is a roughly two-fold decrease in the relative rate of G→T mutations in Omicron versus early clades, as was recently noted by Ruis et al (2022). There is also a decrease in the relative rate of C→T mutations in Delta, and other subtle changes in the mutation spectrum along the phylogeny. We speculate that these changes in the mutation spectrum could arise from viral mutations that affect genome replication, packaging, and antagonization of host innate-immune factors—although environmental factors could also play a role. Interestingly, the mutation spectrum of Omicron is more similar than that of earlier SARS-CoV-2 clades to the spectrum that shaped the long-term evolution of sarbecoviruses. Overall, our work shows that the mutation process is itself a dynamic variable during SARS-CoV-2 evolution, and suggests that human SARS-CoV-2 may be trending towards a mutation spectrum more similar to that of other animal sarbecoviruses.

Abstract:Polymerase errors during DNA replication are a major source of point mutations in genomes. The resulting rate of spontaneous mutation also depends on the counteracting activity of DNA repair mechanisms, with mutator phenotypes appearing constantly and allowing for periods of rapid evolution in nature and in the laboratory. Here, we use the Gram-positive model bacterium to disentangle the contributions of DNA polymerase initial nucleotide selectivity, DNA polymerase proofreading, and mismatch repair (MMR) to the mutation rate. To achieve this, we constructed several conditional hypermutators with a proofreading-deficient allele of and/or a deficient allele of and performed mutation accumulation experiments. With their wide range of mutation rates and contrasting mutation profiles, these conditional hypermutators enrich the synthetic biology toolbox for directed evolution. Using mathematical models, we investigated how to interpret the apparent probabilities with which errors escape MMR and proofreading, highlighting the difficulties of working with counts that aggregate potentially heterogeneous mutations and with unknowns about the pathways leading to mutations in the wild-type. Aware of these difficulties, the analysis shows that proofreading prevents partial saturation of the MMR in and that an inherent drawback of proofreading is to skew the net polymerase error rates by amplifying intrinsic biases in nucleotide selectivity.

Abstract:Mutation has traditionally been regarded as an important operator in evolutionary algorithms. In particular, there have been many experimental studies which showed the effectiveness of adapting mutation rates for various static optimization problems. Given the perceived effectiveness of adaptive and self-adaptive mutation for static optimization problems, there have been speculations that adaptive and self-adaptive mutation can benefit dynamic optimization problems even more since adaptation and self-adaptation are capable of following a dynamic environment. However, few theoretical results are available in analyzing rigorously evolutionary algorithms for dynamic optimization problems. It is unclear when adaptive and self-adaptive mutation rates are likely to be useful for evolutionary algorithms in solving dynamic optimization problems. This paper provides the first rigorous analysis of adaptive mutation and its impact on the computation times of evolutionary algorithms in solving certain dynamic optimization problems. More specifically, for both individual-based and population-based EAs, we have shown that any time-variable mutation rate scheme will not significantly outperform a fixed mutation rate on some dynamic optimization problem instances. The proofs also offer some insights into conditions under which any time-variable mutation scheme is unlikely to be useful and into the relationships between the problem characteristics and algorithmic features (e.g., different mutation schemes).

Reversions mask the contribution of adaptive evolution in microbiomes

Abstract:When examining bacterial genomes for evidence of past selection, the results obtained depend heavily on the mutational distance between chosen genomes. Even within a bacterial species, genomes separated by larger mutational distances exhibit stronger evidence of purifying selection as assessed by dN/dS, the normalized ratio of nonsynonymous to synonymous mutations. Here, we show that the classical interpretation of this scale-dependence, weak purifying selection, leads to problematic mutation accumulation when applied to available gut microbiome data. We propose an alternative, adaptive reversion model with exactly opposite implications for dynamical intuition and applications of dN/dS. Reversions that occur and sweep within-host populations are nearly guaranteed in microbiomes due to large population sizes, short generation times, and variable environments. Using analytical and simulation approaches, we show that adaptive reversion can explain the dN/dS decay given only dozens of locally-fluctuating selective pressures, which is realistic in the context of Bacteroides genomes. The success of the adaptive reversion model argues for interpreting low values of dN/dS obtained from long-time scales with caution, as they may emerge even when adaptive sweeps are frequent. Our work thus inverts the interpretation of an old observation in bacterial evolution, illustrates the potential of mutational reversions to shape genomic landscapes over time, and highlights the importance of studying bacterial genomic evolution on short time scales.

Direct Determination of the Mutation Rate in the Bumblebee Reveals Evidence for Weak Recombination-Associated Mutation and an Approximate Rate Constancy in Insects

Abstract:Accurate knowledge of the mutation rate provides a base line for inferring expected rates of evolution, for testing evolutionary hypotheses and for estimation of key parameters. Advances in sequencing technology now permit direct estimates of the mutation rate from sequencing of close relatives. Within insects there have been three prior such estimates, two in nonsocial insects (Drosophila: 2.8 × 10−9 per bp per haploid genome per generation; Heliconius: 2.9 × 10−9) and one in a social species, the honeybee (3.4 × 10−9). Might the honeybee’s rate be ∼20% higher because it has an exceptionally high recombination rate and recombination may be directly or indirectly mutagenic? To address this possibility, we provide a direct estimate of the mutation rate in the bumblebee (Bombus terrestris), this being a close relative of the honeybee but with a much lower recombination rate. We confirm that the crossover rate of the bumblebee is indeed much lower than honeybees (8.7 cM/Mb vs. 37 cM/Mb). Importantly, we find no significant difference in the mutation rates: we estimate for bumblebees a rate of 3.6 × 10−9 per haploid genome per generation (95% confidence intervals 2.38 × 10−9 and 5.37 × 10−9) which is just 5% higher than the estimate that of honeybees. Both genomes have approximately one new mutation per haploid genome per generation. While we find evidence for a direct coupling between recombination and mutation (also seen in honeybees), the effect is so weak as to leave almost no footprint on any between-species differences. The similarity in mutation rates suggests an approximate constancy of the mutation rate in insects.
No evidence that natural selection has been less effective at removing deleterious mutations in Europeans than in West Africans

Abstract:Non-African populations have experienced major bottlenecks in the time since their split from West Africans, which has led to the hypothesis that natural selection to remove weakly deleterious mutations may have been less effective in non-Africans. To directly test this hypothesis, we measure the per-genome accumulation of deleterious mutations across diverse humans. We fail to detect any significant differences, but find that archaic Denisovans accumulated non-synonymous mutations at a higher rate than modern humans, consistent with the longer separation time of modern and archaic humans. We also revisit the empirical patterns that have been interpreted as evidence for less effective removal of deleterious mutations in non-Africans than in West Africans, and show they are not driven by differences in selection after population separation, but by neutral evolution.

Abstract:The persistence of life requires populations to adapt at a rate commensurate with the dynamics of their environment. Successful populations that inhabit highly variable environments have evolved mechanisms to increase the likelihood of successful adaptation. We introduce a $64 \times 64$ matrix to quantify base-specific mutation potential, analyzing four different replicative systems, error-prone PCR, mouse antibodies, a nematode, and Drosophila. Mutational tendencies are correlated with the structural evolution of proteins. In systems under strong selective pressure, mutational biases are shown to favor the adaptive search of space, either by base mutation or by recombination. Such adaptability is discussed within the context of the genetic code at the levels of replication and codon usage.

Abstract:Adaptive mutation, the phenomenon where organisms appear to increase beneficial mutation rates in response to environmental stress, has challenged the traditional understanding of random mutations in evolutionary biology. Here, we present a novel computational model, the Entangled Evolution Model, which integrates quantum game theory and quantum walks to provide a new approach to understanding mutation dynamics. By applying the Clauser-Horne-Shimony-Holt (CHSH) quantum game within a modified Lotka-Volterra framework, we simulate how quantum entanglement can accelerate the rate of adaptive mutations in populations. Our simulations reveal that entangled bacterial populations achieve successful adaptive mutations with an 85% probability, significantly surpassing the classical theoretical maximum. These results introduce a new perspective on computational approaches to evolutionary adaptation, offering an efficient algorithmic framework to explore the role of quantum effects in biological systems.
