Abstract:Can one design and automate a computational and experimental platform such that each platform iteratively guides and drives the other to achieve a pre-determined goal? Rapp and colleagues (2024) describe just this possibility in a paper that details a prototype of a self-driven laboratory that can navigate autonomously to yield an engineered enzyme with a desired attribute. This laboratory, rather, the automated protocol, is referred to by an acronym - SAMPLE. This refers to Self-driving Autonomous Machines for Protein Landscape Exploration. The paper describes a prototype involving the engineering of a glycoside hydrolase for enhanced thermostability. The 'brain', the computational component behind this automated system, was designed to learn protein sequence- function relationships from a curated dataset. These designer proteins were then evaluated by a fully automated robotic system that could synthesize and experimentally characterize the designed protein and provide feedback to the agent, i.e., the computational component, to fine-tune its understanding of the system. The SAMPLE agents were thus designed to continually refine their understanding of the protein landscape by actively acquiring information in the search process. As this intelligent agent learns protein sequence-function relationships from a curated, diverse dataset, this feedback is crucial to refine landscape exploration and the design of new proteins based on the updated hypothesis. In this prototype, four SAMPLE agents were tasked with this goal. The goal of each of these agents was to navigate the glycoside hydrolase landscape and identify enzymes with enhanced thermal tolerance. Differences in the search behavior of individual agents primarily arise from experimental measurement noise. However, despite differences in their search behavior, all four agents could converge on a thermostable glycoside hydrolase - a remarkable feat as it apparently did not need any human intervention.

Abstract:As genomic databases expand and artificial intelligence tools advance, there is a growing demand for efficient characterization of large numbers of proteins. To this end, here we describe a generalizable pipeline for high-throughput protein purification using small-scale expression in E. coli and an affordable liquid-handling robot. This low-cost platform enables the purification of 96 proteins in parallel with minimal waste and is scalable for processing hundreds of proteins weekly per user. We demonstrate the performance of this method with the expression and purification of the leading poly(ethylene terephthalate) hydrolases reported in the literature. Replicate experiments demonstrated reproducibility and enzyme purity and yields (up to 400 μg) sufficient for comprehensive analyses of both thermostability and activity, generating a standardized benchmark dataset for comparing these plastic-degrading enzymes. The cost-effectiveness and ease of implementation of this platform render it broadly applicable to diverse protein characterization challenges in the biological sciences.

Abstract:Laboratories in chemistry, biochemistry, and materials science are at the leading edge of technology, discovering molecules and materials to unlock capabilities in energy, catalysis, biotechnology, sustainability, electronics, and more. Yet, most modern laboratories resemble factories from generations past, with a large reliance on humans manually performing synthesis and characterization tasks. Robotics and automation can enable scientific experiments to be conducted faster, more safely, more accurately, and with greater reproducibility, allowing scientists to tackle large societal problems in domains such as health and energy on a shorter timescale. We define five levels of laboratory automation, from laboratory assistance to full automation. We also introduce robotics research challenges that arise when increasing levels of automation and when increasing the generality of tasks within the laboratory. Robots are poised to transform science labs into automated factories of discovery that accelerate scientific progress.

Abstract:Recent advances in machine learning (ML) and artificial intelligence have provided an exciting opportunity to computerize the fundamental and applied studies of complex reaction systems via self-driving laboratories. Autonomous robotic experimentation can enable time-, material-, and resource-efficient exploration and/or optimization of high-dimensional space reaction systems. Furthermore, interpretation of the ML models trained on the experimental data can unveil the underlying reaction mechanisms. In this article, we discuss different elements of a self-driving lab, and present recent efforts in autonomous reaction modeling and optimization. Further development and adoption of ML-guided closed-loop experimentation strategies can realize the full potential of autonomous chemical science and engineering to accelerate the discovery and development of advanced materials and molecules.

Abstract:Protocols in the academic life science laboratory are heavily reliant on the manual manipulation of tools, reagents and instruments by a host of research staff and students. In contrast to industrial and clinical laboratory environments, the usage of automation to augment or replace manual tasks is limited. Causes of this 'automation gap' are unique to academic research, with rigid short-term funding structures, high levels of protocol variability and a benevolent culture of investment in people over equipment. Automation, however, can bestow multiple benefits through improvements in reproducibility, researcher efficiency, clinical translation, and safety. Less immediately obvious are the accompanying limitations, including obsolescence and an inhibitory effect on the freedom to innovate. Growing the range of automation options suitable for research laboratories will require more flexible, modular and cheaper designs. Academic and commercial developers of automation will increasingly need to design with an environmental awareness and an understanding that large high-tech robotic solutions may not be appropriate for laboratories with constrained financial and spatial resources. To fully exploit the potential of laboratory automation, future generations of scientists will require both engineering and biology skills. Automation in the research laboratory is likely to be an increasingly critical component of future research programs and will continue the trend of combining engineering and science expertise together to answer novel research questions.

Abstract:In most small laboratories, many processes are not yet automated because existing laboratory automation solutions are usually expensive and inflexible to use. Examples of this are autosamplers that are only compatible with one specific laboratory instrument or larger liquid handling stations that are expensive and usually self-contained. A flexible and inexpensive way to automate laboratory processes would be to automate existing laboratory equipment with the help of suitable robotic arms. In this study, we investigate the feasibility of such a strategy based on a low-cost 4-axis robot and freely available software. We used the scripting language AutoIt that automates any Windows-based instrument control software. Using these tools, we automated three fundamentally different laboratory processes: a pipetting process, a use as an autosampler for an atomic absorption spectroscopy instrument, and a more complex process involving the inoculation of bacterial cultures. We also integrated a conventional webcam for 2D barcode recognition. Compared to a trained professional who performed all experiments manually, all setups showed no significant differences in accuracy and precision. In summary, the tested system consisting of a 4-axis robot and freely available software is suitable for flexible automation and has potential for even more complex laboratory processes. Limitations such as a lack of collaboration and speed will be addressed in follow-up studies. The system thus represents a well-suited flexible laboratory automation system for both research and teaching purposes.

Abstract:The automation of organic compound synthesis is pivotal for expediting the development of such compounds. In addition, enhancing development efficiency can be achieved by incorporating autonomous functions alongside automation. To achieve this, we developed an autonomous synthesis robot that harnesses the power of artificial intelligence (AI) and robotic technology to establish optimal synthetic recipes. Given a target molecule, our AI initially plans synthetic pathways and defines reaction conditions. It then iteratively refines these plans using feedback from the experimental robot, gradually optimizing the recipe. The system performance was validated by successfully determining synthetic recipes for three organic compounds, yielding that conversion rates that outperform existing references. Notably, this autonomous system is designed around batch reactors, making it accessible and valuable to chemists in standard laboratory settings, thereby streamlining research endeavors.

Abstract:The ability to design efficient enzymes from scratch would have a profound effect on chemistry, biotechnology and medicine. Rapid progress in protein engineering over the past decade makes us optimistic that this ambition is within reach. The development of artificial enzymes containing metal cofactors and noncanonical organocatalytic groups shows how protein structure can be optimized to harness the reactivity of nonproteinogenic elements. In parallel, computational methods have been used to design protein catalysts for diverse reactions on the basis of fundamental principles of transition state stabilization. Although the activities of designed catalysts have been quite low, extensive laboratory evolution has been used to generate efficient enzymes. Structural analysis of these systems has revealed the high degree of precision that will be needed to design catalysts with greater activity. To this end, emerging protein design methods, including deep learning, hold particular promise for improving model accuracy. Here we take stock of key developments in the field and highlight new opportunities for innovation that should allow us to transition beyond the current state of the art and enable the robust design of biocatalysts to address societal needs.

Abstract:We describe the application of robotics to the purification and isolation of synthetic oligodeoxyribonucleotides. Starting with commercially available components, we have designed and programmed a robot based system that can isolate oligonucleotides from polyacrylamide gel slices, prepare oligonucleotides for purification by polyacrylamide gel electrophoresis and execute a rapid purification protocol on a disposable C–18 reverse phase column. Each operation has been fully automated, including evaporative centrifugation, such that the system can execute any two procedures simultaneously with a throughput of 12 samples in about six hours.

Abstract:Continuous flow chemical synthesis is already known to have many attributes that give it superiority over batch processes in several respects. To expand these advantages with those from automation will only drive such enabling technologies further into the faster producing, more efficient 21st century chemical world. In this report we present several examples of algorithmic chemical search, along with flow platforms that link hardware and digital chemical operations on software. This enables organic syntheses to be automatically carried out and optimised with as little human intervention as possible. By applying such enabling technologies to the production of small organic molecules and pharmaceutical compounds in end-to-end multistep processes, a range of reaction types can be accessed and, thus, the flexibility of these single, compact flow designs may be revealed. Automated systems can allow several reactions to take place on the same setup, enabling direct comparison of reactions under different conditions. Moreover, the production of new and known target compounds can be made faster and more efficient, the recipes of which can then be stored as digital files. Some of the automating software has employed machine-powered learning to assist the chemist in developing intelligent algorithms and artificial intelligence (AI) driven synthetic route planning. This ultimately produces a continuous flow platform that can design its own viable pathway to a particular molecule and then carry it out on its own, allowing the chemists, at the same time, to apply their expertise to other pressing challenges in their fields.

Abstract:Self-driving laboratories can accelerate materials discovery by achieving scientific objectives hundreds of times faster than automation alone. However, a self-driving laboratory can take years to adapt to a new study. We contend that effective self-driving laboratories must (1) work faster than automation alone, and (2) be readily adapted to new studies. Here, we examine the characteristics of effective self-driving laboratories and highlight the challenges of reusing these laboratories for new studies. We then provide strategies for building effective self-driving laboratories that accelerate the discovery of new materials.

Abstract:It is essential to increase the number of autonomous agents bioprocess development for biopharma innovation to shorten time and resource utilization in the path from product to process. While robotics and machine learning have significantly accelerated drug discovery and initial screening, the later stages of development have seen improvement only in the experimental automation but lack advanced computational tools for experimental planning and execution. For instance, during development of new monoclonal antibodies, the search for optimal upstream conditions (feeding strategy, pH, temperature, media composition, etc.) is often performed in highly advanced high-throughput (HT) mini-bioreactor systems. However, the integration of machine learning tools for experiment design and operation in these systems remains underdeveloped. In this study, we introduce an integrated framework composed by a Bayesian experimental design algorithm, a cognitive digital twin of the cultivation system, and an advanced 24 parallel mini-bioreactor perfusion experimental setup. The result is an autonomous experimental machine capable of 1. embedding existing process knowledge, 2. learning during experimentation, 3. Using information from similar processes, 4. Notifying events in the near future, and 5. Autonomously operating the parallel cultivation setup to reach challenging objectives. As a proof of concept, we present experimental results of 27 days long cultivations operated by an autonomous software agent reaching challenging goals as are increasing the VCV and maximizing the viability of the cultivation up to its end.

Genesis: Towards the Automation of Systems Biology Research

Abstract:The cutting edge of applying AI to science is the closed-loop automation of scientific research: robot scientists. We have previously developed two robot scientists: `Adam' (for yeast functional biology), and `Eve' (for early-stage drug design)). We are now developing a next generation robot scientist Genesis. With Genesis we aim to demonstrate that an area of science can be investigated using robot scientists unambiguously faster, and at lower cost, than with human scientists. Here we report progress on the Genesis project. Genesis is designed to automatically improve system biology models with thousands of interacting causal components. When complete Genesis will be able to initiate and execute in parallel one thousand hypothesis-led closed-loop cycles of experiment per-day. Here we describe the core Genesis hardware: the one thousand computer-controlled $\mu$-bioreactors. For the integrated Mass Spectrometry platform we have developed AutonoMS, a system to automatically run, process, and analyse high-throughput experiments. We have also developed Genesis-DB, a database system designed to enable software agents access to large quantities of structured domain information. We have developed RIMBO (Revisions for Improvements of Models in Biology Ontology) to describe the planned hundreds of thousands of changes to the models. We have demonstrated the utility of this infrastructure by developed two relational learning bioinformatic projects. Finally, we describe LGEM+ a relational learning system for the automated abductive improvement of genome-scale metabolic models.
