Abstract:Age and longevity are key parameters for demography and life-history evolution of organisms. In clonal species, a widespread life history among animals, plants, macroalgae and fungi, the sexually produced offspring (genet) grows indeterminately by producing iterative modules, or ramets, and so obscure their age. Here we present a novel molecular clock based on the accumulation of fixed somatic genetic variation that segregates among ramets. Using a stochastic model, we demonstrate that the accumulation of fixed somatic genetic variation will approach linearity after a lag phase, and is determined by the mitotic mutation rate, without direct dependence on asexual generation time. The lag phase decreased with lower stem cell population size, number of founder cells for the formation of new modules, and the ratio of symmetric versus asymmetric cell divisions. We calibrated the somatic genetic clock on cultivated eelgrass Zostera marina genets (4 and 17 years respectively). In a global data set of 20 eelgrass populations, genet ages were up to 1,403 years. The somatic genetic clock is applicable to any multicellular clonal species where the number of founder cells is small, opening novel research avenues to study longevity and, hence, demography and population dynamics of clonal species.

Comparative analysis of epigenetic aging clocks from CpG characteristics to functional associations

Abstract:To date, a number of epigenetic clocks have been developed using DNA methylation data, aimed at approximating biological aging in multiple tissues/cells. However, despite the assumption that these clocks are meant to capture the same phenomenon-aging, their correlations with each other are weak, and there is a lack of consistency in their associations with outcomes of aging. Therefore, the goal of this study was to compare and contrast the molecular characteristics and functional associations of 11 existing epigenetic clocks, using data from diverse human tissue and cell types. Results suggest that the CpGs comprised in the various clocks differ in regards to the consistency of their age correlations across tissues/cells. Using microarray expression data from purified CD14+ monocytes, we found that six clocks—Yang, Hannum, Lin, Levine, Horvath1, and Horvath2—has relatively similar transcriptional profiles. Network analysis revealed nine co-expression modules, most of which display robust correlations across various clocks. One significant module—turquoise is involved in mitochondrial translation, gene expression, respiratory chain complex assembly, and oxidative phosphorylation. Finally, using data from 143B cells with chronically depleted mtDNA (rho0) and 143B controls, we found that rho0 cells have more than a three-standard deviation increase in epigenetic age for Levine (p=0.006), Lin (p=0.012), and Yang (p=0.013). In summary, these results demonstrate the shared and contrasting features of existing epigenetic clocks, in regards to the CpG characteristic, tissue specificity, and co-regulatory gene network signatures, and suggesting a link between two hallmarks of aging—epigenetic alterations and mitochondrial dysfunction.

Abstract:Background Epigenetic clocks are promising tools for the study of aging in humans. The clocks quantify biological aging above and beyond chronological age, demonstrate systematic associations with risk factors that accelerate aging, and predict age-related morbidity and mortality. There is interest in using them as surrogate endpoints in intervention studies. However, the large number of clocks, decentralized publication and explosive popularity in the last decade has made for poor accessibility and standardization. This has hampered the abilities of new researchers to conduct truly hypothesis driven research—whether by not knowing about the best available clocks for a given question, or by systematically testing many or all as they become available. Results We report a centralized R package which can be installed and run locally on the user’s machine, and provides a standardized syntax for epigenetic clock calculation. The package includes a set of helper functions to assist with navigating clock literature and selecting clocks for analysis, as well as affording the user with the details of clock calculation. We describe each clock’s resilience to missing CpG information, combined with functionality to assess the need for imputation in the user’s own data. Furthermore, we demonstrate that while CpGs may not be shared among clocks with similar outputs, many clocks have highly correlated outputs. Conclusions Due to the previous decentralization of epigenetic clocks, gathering code and performing systematic analysis, particularly in protected datasets, has required significant information gathering effort. Here, we offer an R package with standardized implementation and potential for future growth and clock incorporation to assist with hypothesis driven investigation of aging as measured by epigenetic clocks. We show the potential of this package to drive the user to think globally about signals captured by epigenetic clocks, as well as to properly identify the potential and limitations of each clock in their current research.

Abstract:Abstract Phylogenomic data provide valuable opportunities for studying evolutionary rates and timescales. These analyses require theoretical and statistical tools based on molecular clocks. We present ClockstaRX, a flexible platform for exploring and testing evolutionary rate signals in phylogenomic data. Here, information about evolutionary rates in branches across gene trees is placed in Euclidean space, allowing data transformation, visualization, and hypothesis testing. ClockstaRX implements formal tests for identifying groups of loci and branches that make a large contribution to patterns of rate variation. This information can then be used to test for drivers of genomic evolutionary rates or to inform models for molecular dating. Drawing on the results of a simulation study, we recommend forms of data exploration and filtering that might be useful prior to molecular-clock analyses.

Abstract:All multicellular organisms embed endogenous circadian oscillators or clocks that rhythmically regulate a wide variety of processes in response to daily environmental cycles. Previous molecular studies using rhythmic mutants for several model systems have identified a set of genes responsible for rhythmic activities and illustrated the molecular mechanisms underlying how disruptions in circadian rhythms are associated with the sort of aberrant cell cycling. However, the wide use of these forward genetic studies is impaired by a limited number of mutations that can be identified or induced only in a single genome, limiting the identification of many other conserved or non-conserved clock genes. Genetic linkage or association mapping provides an unprecedented glimpse into the genome-wide scanning and characterization of genes underlying circadian rhythms. The implementation of sophisticated statistical models into genetic mapping studies can not only identify key clock genes or clock quantitative trait loci (cQTL) but also, more importantly, reveal a complete atlas of the genetic control mechanisms constituted by gene interactomes. Here, we introduce and review an advanced statistical mechanics framework for coalescing all possible clock genes into intricate but well-organized interaction networks that regulate rhythmic cycles. The application of this framework to widely available mapping populations will reshape and further our understanding of the genetic signatures behind circadian rhythms for an enlarged range of species including microbes, plants, and humans.

Abstract:Abstract Biological age is typically estimated using biomarkers whose states have been observed to correlate with chronological age. A persistent limitation of such aging clocks is that it is difficult to establish how the biomarker states are related to the mechanisms of aging. Somatic mutations could potentially form the basis for a more fundamental aging clock since the mutations are both markers and drivers of aging and have a natural timescale. Cell lineage trees inferred from these mutations reflect the somatic evolutionary process, and thus, it has been conjectured, the aging status of the body. Such a timer has been impractical thus far, however, because detection of somatic variants in single cells presents a significant technological challenge. Here, we show that somatic mutations detected using single-cell RNA sequencing (scRNA-seq) from thousands of cells can be used to construct a cell lineage tree whose structure correlates with chronological age. De novo single-nucleotide variants (SNVs) are detected in human peripheral blood mononuclear cells using a modified protocol. A default model based on penalized multiple regression of chronological age on 31 metrics characterizing the phylogenetic tree gives a Pearson correlation of 0.81 and a median absolute error of ~4 years between predicted and chronological ages. Testing of the model on a public scRNA-seq dataset yields a Pearson correlation of 0.85. In addition, cell tree age predictions are found to be better predictors of certain clinical biomarkers than chronological age alone, for instance glucose, albumin levels, and leukocyte count. The geometry of the cell lineage tree records the structure of somatic evolution in the individual and represents a new modality of aging timer. In addition to providing a numerical estimate of “cell tree age,” it unveils a temporal history of the aging process, revealing how clonal structure evolves over life span. Cell Tree Rings complements existing aging clocks and may help reduce the current uncertainty in the assessment of geroprotective trials.

Abstract:Epigenetic clocks are widely used aging biomarkers calculated from DNA methylation data, but this data can be surprisingly unreliable. Here we show technical noise produces deviations up to 9 years between replicates for six prominent epigenetic clocks, limiting their utility. We present a computational solution to bolster reliability, calculating principal components from CpG-level data as input for biological age prediction. Our retrained principal-component versions of six clocks show agreement between most replicates within 1.5 years, improved detection of clock associations and intervention effects, and reliable longitudinal trajectories in vivo and in vitro. This method entails only one additional step compared to traditional clocks, requires no replicates or prior knowledge of CpG reliabilities for training, and can be applied to any existing or future epigenetic biomarker. The high reliability of principal component-based clocks is critical for applications to personalized medicine, longitudinal tracking, in vitro studies, and clinical trials of aging interventions.

Abstract:Abstract Molecular clocks that record cell ancestry mutate too slowly to measure the short-timescale dynamics of cell renewal in adult tissues. Here, we show that fluctuating DNA methylation marks can be used as clocks in cells where ongoing methylation and demethylation cause repeated ‘flip–flops’ between methylated and unmethylated states. We identify endogenous fluctuating CpG (fCpG) sites using standard methylation arrays and develop a mathematical model to quantitatively measure human adult stem cell dynamics from these data. Small intestinal crypts were inferred to contain slightly more stem cells than the colon, with slower stem cell replacement in the small intestine. Germline APC mutation increased the number of replacements per crypt. In blood, we measured rapid expansion of acute leukemia and slower growth of chronic disease. Thus, the patterns of human somatic cell birth and death are measurable with fluctuating methylation clocks (FMCs).

Next Generation Aging Clock: A Novel Approach to Decoding Human Aging Through Over 3000 Cellular Pathways

Abstract:This paper introduces 'Next Generation Aging Clock Models,' a new approach aimed at improving disease prediction by defining aging clocks for specific cellular components or pathways, rather than giving a single value for the entire human body. The methodology consists of two stages: a pre-training stage that creates 3,028 generic pathway aging models by integrating genome-wide DNA methylation data with gene ontology and pathway databases, and a fine-tuning stage that produces 30,280 disease-specific pathway aging models using DNA methylation profiles from 3,263 samples across 10 age-related diseases. Our findings show the model's predictive power for various diseases. For example, the aging index of blood vessel endothelial cell migration can predict Atherosclerosis with an odds ratio of 80. Alzheimer's disease can be predicted by the aging index of response to DNA damage stimulus, Major Depressive Disorder by the organization of the mitochondrion, breast cancer by DNA repair, and the severity of COVID-19 by neutrophil degranulation, with an odds ratio of 8.5. Additionally, a global analysis revealed that aging-related diseases can be categorized into nucleus aging (such as Alzheimer's disease) and cytoplasm aging (such as Parkinson's disease). This model provides a comprehensive view of aging from the organelle to the organ level using just a blood or saliva sample. This innovative approach is expected to be a valuable tool for research into aging-related diseases and for personalized aging interventions.

Abstract:Key Points Using combined approaches of genetics, biochemistry, molecular biology and functional genomics, the field of circadian biology has identified hundreds of new clock genes and modifiers during the past decade. Our understanding of the clock mechanism has advanced from a simple transcriptional–translational feedback loop to a extensive networks. These networks are composed of multiple regulatory layers ranging from transcriptional circuits to protein modifications, small molecule feedback and systemic control of the whole organism. Mathematical modelling and synthetic approaches provide useful tools to reconstruct clock networks, generate simulations, and predict outcomes of designed experiments. Features of circadian network structure and essential properties have been elucidated. The clock provides adaptive advantage to organisms, such as benefits to plants from using energy sources efficiently and conferring enhanced fitness in day–night cycles. Human physiology and metabolic homeostasis are tightly regulated by the clock. Malfunctions of the clock cause various human diseases such as sleep disorders and metabolic syndromes, and pharmaceutical manipulation of circadian attributes may provide a new way to treat these diseases. Future studies combining structural biology, chemical biology, systems and synthetic biology will broaden our knowledge of circadian rhythms.
Development of an epigenetic clock resistant to changes in immune cell composition

Abstract:Epigenetic clocks are age predictors that use machine-learning models trained on DNA CpG methylation values to predict chronological or biological age. Increases in predicted epigenetic age relative to chronological age (epigenetic age acceleration) are connected to aging-associated pathologies, and changes in epigenetic age are linked to canonical aging hallmarks. However, epigenetic clocks rely on training data from bulk tissues whose cellular composition changes with age. Here, we found that human naive CD8+ T cells, which decrease in frequency during aging, exhibit an epigenetic age 15-20 years younger than effector memory CD8+ T cells from the same individual. Importantly, homogenous naive T cells isolated from individuals of different ages show a progressive increase in epigenetic age, indicating that current epigenetic clocks measure two independent variables, aging and immune cell composition. To isolate the age-associated cell intrinsic changes, we created an epigenetic clock, the IntrinClock, that did not change among 10 immune cell types tested. IntrinClock shows a robust predicted epigenetic age increase in a model of replicative senescence in vitro and age reversal during OSKM-mediated reprogramming.
A Genome-Wide RNAi Screen for Modifiers of the Circadian Clock in Human Cells.

Abstract:Two decades of research identified more than a dozen clock genes and defined a biochemical feedback mechanism of circadian oscillator function. To identify additional clock genes and modifiers, we conducted a genome-wide small interfering RNA screen in a human cellular clock model. Knockdown of nearly 1000 genes reduced rhythm amplitude. Potent effects on period length or increased amplitude were less frequent; we found hundreds of these and confirmed them in secondary screens. Characterization of a subset of these genes demonstrated a dosage-dependent effect on oscillator function. Protein interaction network analysis showed that dozens of gene products directly or indirectly associate with known clock components. Pathway analysis revealed these genes are overrepresented for components of insulin and hedgehog signaling, the cell cycle, and the folate metabolism. Coupled with data showing many of these pathways are clock regulated, we conclude the clock is interconnected with many aspects of cellular function.

Abstract:Cellular dynamics and fate decision in early human embryogenesis remain largely unknown owing to the challenges of performing studies in human embryos1. Here, we explored whole-genomes of 334 single-cell colonies and targeted deep sequences of 379 bulk tissues obtained from various anatomical locations of seven recently deceased adult human donors. Using somatic mutations as an intrinsic barcode, we reconstructed early cellular phylogenies that demonstrate (1) an endogenous mutational rate that is higher in the first cell division but decreases to approximately one per cell per cell division later in life; (2) universal unequal contribution of early cells to embryo proper, resulting from early cellular bottlenecks that stochastically set aside epiblast cells within the embryo; (3) examples of varying degrees of early clonal imbalances between tissues on the left and right sides of the body, different germ layers and specific anatomical parts and organs; (4) emergence of a few ancestral cells that will substantially contribute to adult cell pools in blood and liver; and (5) presence of mitochondrial DNA heteroplasmy in the fertilized egg. Our approach also provides insights into the age-related mutational processes and loss of sex chromosomes in normal somatic cells. In sum, this study provides a foundation for future studies to complete cellular phylogenies in human embryogenesis.

Clockor2: Inferring Global and Local Strict Molecular Clocks Using Root-to-Tip Regression

Abstract:Molecular sequence data from rapidly evolving organisms are often sampled at different points in time. Sampling times can then be used for molecular clock calibration. The root-to-tip (RTT) regression is an essential tool to assess the degree to which the data behave in a clock-like fashion. Here, we introduce Clockor2, a client-side web application for conducting RTT regression. Clockor2 allows users to quickly fit local and global molecular clocks, thus handling the increasing complexity of genomic datasets that sample beyond the assumption of homogeneous host populations. Clockor2 is efficient, handling trees of up to the order of 104 tips, with significant speed increases compared with other RTT regression applications. Although clockor2 is written as a web application, all data processing happens on the client-side, meaning that data never leave the user's computer. Abstract:Understanding the biochemistry behind whole-organism traits such as flowering time is a longstanding challenge, where mathematical models are critical. Very few models of plant gene circuits use the absolute units required for comparison to biochemical data. We refactor two detailed models of the plant circadian clock from relative to absolute units. Using absolute RNA quantification, a simple model predicted abundant clock protein levels in Arabidopsis thaliana, up to 100,000 proteins per cell. NanoLUC reporter protein fusions validated the predicted levels of clock proteins in vivo. Recalibrating the detailed models to these protein levels estimated their DNA-binding dissociation constants (Kd). We estimate the same Kd from multiple results in vitro, extending the method to any promoter sequence. The detailed models simulated the Kd range estimated from LUX DNA-binding in vitro but departed from the data for CCA1 binding, pointing to further circadian mechanisms. Our analytical and experimental methods should transfer to understand other plant gene regulatory networks, potentially including the natural sequence variation that contributes to evolutionary adaptation.

An Exact, Time-Independent Approach to Clone Size Distributions in Normal and Mutated Cells

Abstract:Biological tools such as genetic lineage tracing, three dimensional confocal microscopy and next generation DNA sequencing are providing new ways to quantify the distribution of clones of normal and mutated cells. Population-wide clone size distributions in vivo are complicated by multiple cell types, and overlapping birth and death processes. This has led to the increased need for mathematically informed models to understand their biological significance. Standard approaches usually require knowledge of clonal age. We show that modelling on clone size independent of time is an alternative method that offers certain analytical advantages; it can help parameterize these models, and obtain distributions for counts of mutated or proliferating cells, for example. When applied to a general birth-death process common in epithelial progenitors this takes the form of a gamblers ruin problem, the solution of which relates to counting Motzkin lattice paths. Applying this approach to mutational processes, an alternative, exact, formulation of the classic Luria Delbruck problem emerges. This approach can be extended beyond neutral models of mutant clonal evolution, and also describe some distributions relating to sub-clones within a tumour. The approaches above are generally applicable to any Markovian branching process where the dynamics of different "coloured" daughter branches are of interest.

Some of these transformations act over a very long time scale on the cell population level, up to the entire lifespan of the organism.ResultsIn this work, we aim at linking cellular decisions taking place on a time scale of years to decades with the biochemical dynamics in signal transduction and gene regulation, occuring on a time scale of minutes to hours. We show that a stochastic bistable switch forms a viable biochemical mechanism to implement decision processes on long time scales. As a case study, the mechanism is applied to model the initiation of follicle growth in mammalian ovaries, where the physiological time scale of follicle pool depletion is on the order of the organism's lifespan. We construct a simple mathematical model for this process based on experimental evidence for the involved genetic mechanisms.ConclusionsDespite the underlying stochasticity, the proposed mechanism turns out to yield reliable behavior in large populations of cells subject to the considered decision process. Our model explains how the physiological time constant may emerge from the intrinsic stochasticity of the underlying gene regulatory network. Apart from ovarian follicles, the proposed mechanism may also be of relevance for other physiological systems where cells take binary decisions over a long time scale.
Biological Clocks: Why We Need Them, Why We Cannot Trust Them, How They Might Be Improved

Abstract:Late in life, the body is at war with itself. There is a program of self-destruction (phenoptosis) implemented via epigenetic and other changes. I refer to these as type (1) epigenetic changes. But the body retains a deep instinct for survival, and other epigenetic changes unfold in response to a perception of accumulated damage (type (2)). In the past decade, epigenetic clocks have promised to accelerate the search for anti-aging interventions by permitting prompt, reliable, and convenient measurement of their effects on lifespan without having to wait for trial results on mortality and morbidity. However, extant clocks do not distinguish between type (1) and type (2). Reversing type (1) changes extends lifespan, but reversing type (2) shortens lifespan. This is why all extant epigenetic clocks may be misleading. Separation of type (1) and type (2) epigenetic changes will lead to more reliable clock algorithms, but this cannot be done with statistics alone. New experiments are proposed. Epigenetic changes are the means by which the body implements phenoptosis, but they do not embody a clock mechanism, so they cannot be the body's primary timekeeper. The timekeeping mechanism is not yet understood, though there are hints that it may be (partially) located in the hypothalamus. For the future, we expect that the most fundamental measurement of biological age will observe this clock directly, and the most profound anti-aging interventions will manipulate it.

Abstract:Biological processes are fundamentally dynamic, yet existing methods for capturing these temporal changes are limited. We present scDynaBar, a novel approach that integrates CRISPR-Cas9 dynamic barcoding with single-cell sequencing to enable the recording of temporal cellular events. In this system, genetic barcodes accumulate mutations over a 4-week timeframe and then are sequenced together with the transcriptome of each single cell. We propose that this gradual accumulation of genetic diversity can be exploited to create a time-ordered record of cellular events. To demonstrate this, we apply the system to track the transition from a pluripotent state to a two-cell (2C)-like state in mouse embryonic stem cells (mESCs). The results provide compelling evidence for the transient nature of the 2C-like state. Additionally, our system shows consistent mutation rates across diverse cell types in a mouse gastruloid model, underscoring its robustness and versatility across various biological contexts. This technique not only improves our ability to study cellular dynamics but also creates exciting new opportunities for future applications based on recording temporal signals at the single-cell level, in other words, using dynamic barcoding as a molecular clock.
