Abstract:This paper examines an early phase of the controversy over the hazards of recombinant DNA technology in the United States in the period 1976-78, during which agreement was reached within the biomedical community that these hazards were minimal. The proceedings of three scientific meetings that are generally agreed to have been central events in the emergence of this new perception of recombinant DNA hazards are examined. Techniques previously used to examine policy making on non-technical issues are applied here to analyze the formation of this scientific consensus. These techniques are used to show how certain social characteristics of the meetings-the sponsorship and organization of the meetings, informal processes affecting the scope of the proceedings, and the dissemination of the results-acted as `social filters' for the complex set of perceptions of recombinant DNA hazards with which the scientific community started. In contrast to the received view of the recombinant DNA controversy, according to which the issue was resolved at a technical level, this paper argues that social dimensions of the decision process were crucial to the outcome.

Abstract:The present politically correct consensus is that increased exchange of scientific insight, knowledge, practitioners and skills at the global level brings significant benefits to all. The quantifiable scientometric changes during the last decade, however, suggest that many areas of knowledge are evolving in the opposite direction. Despite an increase during the last decade of the numbers of journals and academic articles published, increases in the number of citations the published articles receive, and increases in the number of countries participating; important parts of the academic activity are becoming more nationalistic. In addition, international collaboration is decreasing in several subject areas, and in several geographic regions. For example, countries in Asia are becoming scientifically more isolated; and academics working in the humanities in all the regions of the world are very nationalistic and are becoming more so. The precise consequences of this dynamics are difficult to predict, but it certainly will have reverberations beyond academia. The tendency of the humanities to become more provincial will certainly not help in reducing international conflicts arising from poor understanding of cultural differences and of diverging sociopolitical world views. More and better data on these trends should give us a better understanding for eventually improving academic policies worldwide. The debate, initially focused on the amount of within-species polymorphism and constancy of the substitution rate, has spread, matured, and now underlies a wide range of topics and questions. The neutralist/selectionist controversy has structured the field and influences the way molecular evolutionary scientists conceive their research.

Conflict(s) of interest in peer review: its origins and possible solutions

Abstract:Scientific communication takes place at two registers: first, interactions with colleagues in close proximity-members of a network, school of thought or circle; second, depersonalised transactions among a potentially unlimited number of scholars can be involved (e.g., author and readers). The interference between the two registers in the process of peer review produces a drift toward conflict of interest. Three particular cases of peer review are differentiated: journal submissions, grant applications and applications for tenure. The current conflict of interest policies do not cover all these areas. Furthermore, they have a number of flaws, which involves an excessive reliance on scholars' personal integrity. Conflicts of interest could be managed more efficiently if several elements and rules of the judicial process were accepted in science. The analysis relies on both primary and secondary data with a particular focus on Canada.
Biotechnology and the new right: neoconservatism's red menace

Abstract:Although the neoconservative movement has come to dominate American conservatism, this movement has its origins in the old Marxist Left. Communists in their younger days, as the founders of neoconservatism, inverted Marxist doctrine by arguing that moral values and not economic forces were the primary movers of history. Yet the neoconservative critique of biotechnology still borrows heavily from Karl Marx and owes more to the German philosopher Martin Heidegger than to the Scottish philosopher and political economist Adam Smith. Loath to identify these sources--or perhaps unaware of them--neoconservatives do not acknowledge these intellectual underpinnings or their implications. Thus, in the final analysis, their critique is incoherent and even internally inconsistent. By not acknowledging and embracing their intellectual roots, neoconservatives are left with a deeply ambivalent and often confused view of biotechnology and the society that gives rise to it.

Abstract:BackgroundMolecular chaperones help to restore the native states of proteins after their destabilization by external stress. It has been proposed that another function of chaperones is to maintain the activity of proteins destabilized by mutation, weakening the selection against suboptimal protein variants. This would allow for the accumulation of genetic variation which could then be exposed during environmental perturbation and facilitate rapid adaptation.ResultsWe focus on studies describing interactions of chaperones with mutated polypeptides. There are some examples that chaperones can alleviate the deleterious effects of mutations through increased assistance of destabilized proteins. These experiments are restricted to bacteria and typically involve overexpression of chaperones. In eukaryotes, it was found that the malfunctioning of chaperones aggravated phenotypic aberrations associated with mutations. This effect could not be linked to chaperone-mediated stabilization of mutated proteins. More likely, the insufficient activity of chaperones inflicted a deregulation of multiple cellular systems, including those responsible for signaling and therefore important in development. As to why the assistance of mutated proteins by chaperones seems difficult to demonstrate, we note that chaperone-assisted folding can often co-exist with chaperone-assisted degradation. There is growing evidence that some chaperones, including those dependent on Hsp90, can detect potentially functional but excessively unstable proteins and direct them towards degradation instead of folding. This implies that at least some mutations are exposed rather than masked by the activity of molecular chaperones.ConclusionIt is at present impossible to determine whether molecular chaperones are mostly helpers or examiners of mutated proteins because experiments showing either of these roles are very few. Depending on whether assistance or disposal prevails, molecular chaperones could speed up or slow down evolution of protein sequences. Similar uncertainties arise when the concept of chaperones (mostly Hsp90) as general regulators of evolvability is considered. If the two roles of chaperones are antagonistic, then any (even small) modification of the chaperone activities to save mutated polypeptides could lead to increased misfolding and aggregation of other proteins. This would be a permanent burden, different from the stochastic cost arising from indiscriminate buffering of random mutations of which many are maladaptive.ReviewersThis article was reviewed by A. Abstract:The disciplinary identity of molecular biology has frequently been called into question. Although the debates might sometimes have been more about creating or debunking myths, defending intellectual territory and the distribution of resources, there are interesting underlying questions about this area of biology and how it is conceptually organized. By looking at the history of molecular biology, its origins and development, I examine the possible criteria for its status as a scientific discipline. Doing so allows us to answer the title question in such a way that offers a reasonable middle ground, where molecular biology can be properly viewed as a viable interdisciplinary program that can very well be called a discipline in its own right, even if no strict boundaries can be established. In addition to this historical analysis, a couple of systematic issues from a philosophy of science perspective allow for some assessment of the current situation and the future of molecular biology.

A review of the literature on ethical issues related to scientific authorship

Abstract:The article at hand presents the results of a literature review on the ethical issues related to scientific authorship. These issues are understood as questions and/or concerns about obligations, values or virtues in relation to reporting, authorship and publication of research results. For this purpose, the Web of Science core collection was searched for English resources published between 1945 and 2018, and a total of 324 items were analyzed. Based on the review of the documents, ten ethical themes have been identified, some of which entail several ethical issues. Ranked on the basis of their frequency of occurrence these themes are: 1) attribution, 2) violations of the norms of authorship, 3) bias, 4) responsibility and accountability, 5) authorship order, 6) citations and referencing, 7) definition of authorship, 8) publication strategy, 9) originality, and 10) sanctions. In mapping these themes, the current article explores major ethical issue and provides a critical discussion about the application of codes of conduct, various understandings of culture, and contributing factors to unethical behavior.
The Boscombe Valley mystery: A lesson in the perils of dogmatism in science

Abstract:The central dogma enunciated by Francis Crick and the postulate that sequence defines protein structure and function put forth by Christian Anfinsen (also referred to as the Thermodynamics Hypothesis) are some of the most fundamental tenets of molecular biology that have had very profound influences and implications. They were formulated based on observations (evidence) that was obvious to the preceptors. However, as is well known, exception is the rule in biology and several works in the literature cite examples that appear to challenge these dogmas suggesting that being dogmatic can be perilous. In this perspective, using the Boscombe Valley Mystery from Sir Arthur Conan Doyle's fabled Sherlock Holmes stories as a paradigm, I ponder the necessity to revise the two dogmas in light of new evidence, especially concerning prions and intrinsically disordered proteins, much like the call for revising the Modern Synthesis to enunciate the Extended Evolutionary Synthesis.

Abstract:Cellular metabolism and environmental interactions generate molecular damage affecting all levels of biological organization. Accumulation of this damage over time is thought to have a central role in the aging process. Insufficient attention has been paid to the role of molecular damage in aging-related phenotypes, particularly in humans, in part because of the difficulty in measuring its various forms. Recently, omics approaches have been developed that begin to address this challenge, because they can assess a sizable proportion of age-related damage at the level of small molecules, proteins, RNA, DNA, organelles and cells. This Review describes the concept of molecular damage in aging and discusses its diverse aspects from theoretical models to experimental approaches. Measurement of multiple types of damage enables studies of the role of damage in aging and lays a foundation for testing interventions that reduce the burden of molecular damage, thereby targeting aging.

Mechanisms of Ageing and Development

Abstract:At a recent symposium on aging biology, a debate was held as to whether or not we know what biological aging is. Most of the participants were struck not only by the lack of consensus on this core question, but also on many basic tenets of the field. Accordingly, we undertook a systematic survey of our 71 participants on key questions that were raised during the debate and symposium, eliciting 37 responses. The results confirmed the impression from the symposium: there is marked disagreement on the most fundamental questions in the field, and little consensus on anything other than the heterogeneous nature of aging processes. Areas of major disagreement included what participants viewed as the essence of aging, when it begins, whether aging is programmed or not, whether we currently have a good understanding of aging mechanisms, whether aging is or will be quantifiable, whether aging will be treatable, and whether many non-aging species exist. These disagreements lay bare the urgent need for a more unified and cross-disciplinary paradigm in the biology of aging that will clarify both areas of agreement and disagreement, allowing research to proceed more efficiently. We suggest directions to encourage the emergence of such a paradigm.

Abstract:How to ensure the coexistence of relativism and validity of science is what puzzles all relativists.Epistemological relativism's ( such as Social Constructivism) standpoint that science is socially constructed inevitably leads to a contradiction between relativism and validity of science which has far from been resolved in a debate between Richard Dawkins as scientist and David Bloor as sociologist.What is necessary for solving this problem is: to substitute(1) social constructivism with practical constructivism; ( 2) epistemological relativism with ontological relativism; and(3) ontologized science with the science as an epistemological concept.

Abstract:Molecular biology, broadly defined as the investigation of complex biomolecules in the laboratory, is a rapidly advancing field and as such the technologies available to investigators are constantly evolving. This constant advancement has obvious advantages because it allows students and researchers to perform more complex experiments in shorter periods of time. One challenge with such a rapidly advancing field is that techniques that had been vital for students to learn how to perform are now not essential for a laboratory scientist. For example, while cloning a gene in the past could have led to a publication and form the bulk of a PhD thesis project, technology has now made this process only a step toward one of these larger goals and can, in many cases, be performed by a company or core facility. As teachers and mentors, it is imperative that we understand that the technologies we teach in the lab and classroom must also evolve to match these advancements. In this perspective, we discuss how the rapid advances in gene synthesis technologies are affecting curriculum and how our classrooms should evolve to ensure our lessons prepare students for the world in which they will do science.

Abstract:Abstract Advances in DNA sequencing technology have vastly improved the ability of researchers to explore the microbial inhabitants of the human body. Unfortunately, while these studies have uncovered the importance of these microbial communities to our health, they often do not result in similar findings. One possible reason for the disagreement in these results is due to the multitude of systemic biases that are introduced during sequence-based microbiome studies. These biases begin with sample collection and continue to be introduced throughout the entire experiment leading to an observed community that is significantly altered from the true underlying microbial composition. In this review, we will highlight the various steps in typical sequence-based human microbiome studies where significant bias can be introduced, and we will review the current efforts within the field that aim to reduce the impact of these biases.

Abstract:We consider scientific integrity to constitute a new theory of morality of science , in a very specific deontological sense. Indeed, at least in practice, scientific integrity extends beyond scientific concerns, seeking to develop specific moral duties and/or procedures based on general moral values and/or standards, leading to common moral frameworks for usual scientific practices. This is, of course, necessary. Contemporary history has shown us only too well that usual scientific practices need common moral frameworks, especially in medicine and biology . However, like scientific practices, and medical and biological practices in particular, the persistence of certain moral values and/or standards and the priority attributed to them, can change significantly, due to changes in society, people, the times and/or environments, and they may be under strong tension. We therefore believe that a new theory of ethics of science , in a very specific teleological sense, may be required in this case, particularly in medicine and biology , in addition to scientific integrity . This ethical theory, through research, professionals and structures in ethics of science also called medical ethics , research ethics or bioethics in the fields of medicine and biology , should seek to identify and find specific ethical solutions to these tensions, applicable at a particular place and time, based on common ethical purposes and/or consequences. As a result, these specific ethical solutions may, or may not, lead to an evolution of common moral frameworks, which may, or may not, be developed on the basis of scientific integrity. In the fields of medicine and biology, this ethical theory is closely related to another theory, global bioethics, but with a number of new conceptual and methodological developments.

Abstract:Since a significant time ago, although time runs very fast,nanotechnology transformed from one of the most promising scientific hopes in uncountable human domains into a marvelous certainty. Innumerable scientific studies in several areas of knowledge were made since nanoscale emergence, carrying their contribution to the nanoscience development, leading to a great development of technical and scientific knowledge but also raising numerous problems in the ethical field. In this work, nanotechnology is discussed both in terms of ethics and in terms of borders that nanotechnology applications must satisfy and concluding notes are presented, highlighting the results of the analysis. Significant considerations are made on the close connection between ethics and the nanotechnology and the effects over the society and values.
