Abstract:Atomically thin nanopore membranes are considered to be a promising approach to achieve single base resolution with the ultimate aim of rapid and cheap DNA sequencing. Molybdenum disulfide (MoS2) is newly emerging as a material complementary to graphene due to its semiconductive nature and other interesting physical properties that can enable a wide range of potential sensing and nanoelectronics applications. Here, we demonstrate that monolayer or few-layer thick exfoliated MoS2 with subnanometer thickness can be transferred and suspended on a predesigned location on the 20 nm thick SiNx membranes. Nanopores in MoS2 are further sculpted with variable sizes using a transmission electron microscope (TEM) to drill through suspended portions of the MoS2 membrane. Various types of double-stranded (ds) DNA with different lengths and conformations are translocated through such a novel architecture, showing improved sensitivity (signal-to-noise ratio>10) compared to the conventional silicon nitride (SiNx) nanopores with tens of nanometers thickness. Unlike graphene nanopores, no special surface treatment is needed to avoid hydrophobic interaction between DNA and the surface. Our results imply that MoS2 membranes with nanopore can complement graphene nanopore membranes and offer potentially better performance in transverse detection.

Abstract:DNA methylation discrimination is often challenged by complicated pretreatment, insufficient sensitivity, and suboptimal accuracy. Here, single-molecule readout of DNA methylation is reported using single-layer MoS2 nanopores. By tuning pore dimension, the sensitivity of MoS2 nanopores is manipulated, empowering both labeling and labeling-free strategies for DNA methylation discrimination. With methyl-CpG-binding domain protein 1 (MBD1)-labeled methylated DNA translocation in customized nanopores, multiple methylated sites with distance as short as 70 bp in double strand DNA can be resolved. To further improve spatial resolution, small MoS2 nanopores are engineered with single-nucleotide sensitivity, realizing labeling-free methylation detection with single-nucleotide resolution to recognize two nucleotides with only one methyl difference. This study demonstrates the availability of engineered MoS2 nanopores in DNA methylation detection, underscoring their potential for epigenetic alteration research at the single-molecule level.
Computational Investigation on DNA Sequencing Using Functionalized Graphene Nanopores

Abstract:Fast, low-cost and reliable DNA sequencing is one of the most desirable innovations in recent years, which can pave the way for high throughput, label-free and inexpensive personalized genome sequencing techniques. Although graphene-based nanopore devices hold great promise for next-generation DNA sequencing, it is still a challenging problem to detect different DNA sequences efficiently and accurately. In the present work, the translocation of four homogeneous DNA strands (i. e., poly(A)(20), poly(C)(20), poly(G)(20), and poly(T) 20) through the functionalized graphene nanopores is investigated by all-atom molecular dynamic simulations. Interestingly, it is found that the four types of bases could be identified by different ionic currents when they pass through the hydrogenated and hydroxylated pores. For the hydrogenated nanopore, the difference in the ionic current for the four bases is mainly attributed to the different electrostatic interactions between the base and the ion. For the hydroxylated nanopore, apart from the electrostatic interactions, the position of a nucleotide inside the nanopore and the dwell time of an ion around the nucleotide also play an important role in the ionic current. The present study could be helpful to better design a novel device for DNA sequencing in the future.

Abstract:High-fidelity DNA sequencing using solid-state nanopores remains a big challenge, partly due to difficulties related to efficient molecular capture and subsequent control of the dwell time. To help address these issues, here we propose a sequencing platform consisting of stacked two-dimensional materials with tailored structures containing a funnel-shaped step defect and a nanopore drilled inside the nanochannel. Our all-atom molecular dynamics (MD) simulations showed that, assisted by the step defect, single-stranded DNA (ssDNA) can be transported to the nanopore in a deterministic way by pulsed transversal electric fields. Furthermore, different types of DNA bases can reside in the pore for a sufficiently long time which can be successfully differentiated by longitudinal ionic currents. By using the decoupled driving forces for ssDNA transport and ionic current measurements, this approach holds potential for high-fidelity DNA sequencing.

Abstract:With the aim of improving nanopore-based DNA sequencing, we explored the effects of functionalizing the embedded gold electrodes with purine and pyrimidine molecules. Hydrogen bonds formed between the molecular probe and target bases stabilize the scanned DNA unit against thermal fluctuations and thus greatly reduce noise in the current signal. The results of our first-principles study indicate that this proposed scheme could allow DNA sequencing with a robust and reliable yield, producing current signals that differ by at least 1 order of magnitude for the different bases.

Abstract:In this Letter we assess the effect of graphene nanopore geometries on DNA sequencing by considering DNA fragments including A, T, C, G, and 5-methylcytosine (MC) pulled out of graphene nanopores of different geometries with diameters down to ∼1 nm. Using steered molecular dynamics simulations it is demonstrated that the bases (A, T, C, G, and MC) can be indentified at single-base resolution through the characteristic peaks on the force profile in a circular graphene nanopore but not in nanopores with other asymmetric geometries. Our study suggests that the graphene nanopore surface should be modified as symmetrically as possible in order to sequence DNA by atomic force microscopy or optical tweezers.

Abstract:The improvement of the resolution of DNA sequencing by nanopore technology is very important for its real-life application. In this paper, we report our work on using molecular dynamics simulation to study the dependence of DNA sequencing on the translocation time of DNA through a graphene nanopore, using the single-strand DNA fragment translocation through graphene nanopores with diameters down to similar to 2 nm as examples. We found that A, T, C, and G could be identified by the difference in the translocation time between different types of nucleotides through 2 nm graphene nanopores. In particular, the recognition of the graphene nanopore for different nucleotides can be greatly enhanced in a low electric field. Our study suggests that the recognition of a graphene nanopore by different nucleotides is the key factor for sequencing DNA by translocation time. Our study also indicates that the surface of a graphene nanopore can be modified to increase the recognition of nucleotides and to improve the resolution of DNA sequencing based on the DNA translocation time with a suitable electric field.

Abstract:In the last decade, solid state nanopores nanogaps have attracted significant interest in the rapid detection of DNA nucleotides. However, reducing the noise through the controlled translocating of the DNA nucleobases is a central issue for the developing nanogap nanopore based DNA sequencing to achieve single nucleobase resolution. Furthermore, the high reactivity of the graphene pores gaps exhibits clogging of the pore gap, leading to the blockage of the pores gaps, yielding sticking, and irreversible pore closure. To address the prospective of functionalization of carbon nanostructure and for accomplishing this objective, herein, we have studied the performance of functionalized closed end cap carbon nanotube CNT nanogap embedded electrodes which can improve the coupling through nonbonding electrons and may provide the possibility of N and O and H pi interaction with nucleotides, as single stranded DNA is transmigrated across. We have investigated the effect of functionalizing the closed end cap CNT6,6 electrodes with purine adenine, guanine and pyrimidine thymine, cytosine molecules. Weak hydrogen bonds formed between the probe molecule and target DNA nucleobase enhance the electronic coupling and temporarily stabilize the translocating nucleobase against the orientational fluctuations, which may reduce noise in the current signal during experimental measurements. The findings of our density functional theory and non equilibrium Greens function based study indicates that this modeled setup could allow DNA nucleotide sequencing with a better and reliable yield, giving current traces that differ by at least 1 order of current magnitude for all four target nucleotides. Thus, we feel that functionalized CNT nanogap embedded electrodes may be utilized for controlled DNA sequencing.

Abstract:MXenes' distance‐dependent energy transfer properties are examined using single‐molecule fluorescence microscopy and DNA origami nanopositioners. The findings reveal MXenes as short‐distance spectroscopic nanorulers, achieving 50% energy transfer efficiency at 2.7 nm with a cubic power law dependency. Single‐molecule leaflet‐resolved dye sensing of lipid bilayers are demonstrated with MXene energy transfer due to MXenes' sensitivity at the interface. Despite their growing popularity, many fundamental properties and applications of MXene materials remain underexplored. Here, the nonradiative energy transfer properties of 2D titanium carbide MXene are investigated and their application in single‐molecule biosensing is explored for the first time. DNA origami positioners are used for single dye placement immobilized by a specific chemistry based on glycine‐MXene interactions, allowing precise control of their orientation on the surface. Each DNA origami structure carries a single dye molecule at predetermined heights. Single‐molecule fluorescence confocal microscopy reveals that energy transfer of an organic emitter (ATTO 542) on transparent thin films made of spincast Ti3C2Tx flakes follows a cubic distance dependence, where 50% of energy transfer efficiency is reached at 2.7 nm (d0). MXenes are applied as short‐distance spectroscopic nanorulers, determining z distances of dye‐labeled supported lipid bilayers fused on MXene's hydrophilic surface. Hydration layer (2.1 nm) and lipid bilayer thickness (4.5 nm) values that agree with the literature are obtained. These results highlight titanium carbide MXenes as promising substrates for single‐molecule biosensing of ultrathin assemblies, owing to their sensitivity near the interface, a distance regime that is typically inaccessible to other energy transfer tools.

Abstract:Abstract Nanopores have been proven to be novel and versatile single-molecule sensors for individual unlabeled biopolymer detection and characterization. In the present study, a relatively large silicon nitride (Si 3 N 4 ) nanopore with a diameter of approximately 60 nm was fabricated successfully using a focused Ga ion beam (FIB). We demonstrated a simple ex situ silanization procedure to control the size and functionality of solid-state nanopores. The presented results show that by varying the silanization time, it is possible to adjust the efficiency of probe molecule attachment, thus shrinking the pore to the chosen size, while introducing selective sensing probes. The functionalization of nanopores was verified by analysis of field-emission scanning electron microscopy (FESEM), energy-dispersive X-ray spectroscopy (EDS), and electrical measurements. Based on this study, we envision that the functionalized silicon nitride nanopores with the DNA probe might provide a biosensing platform for the detection and discrimination of a short single-stranded DNA oligomer of unknown sequences in the future.

Abstract:Solid-state nanopore devices have emerged as promising tools for single-molecule analysis by measuring the temporal fluctuations in ionic current as molecules pass through the nanopores. In recent years, nanopores in two-dimensional materials (designated as 2D) offer the potential for high spatial resolution in DNA sequencing due to their sub-nanometer thickness. This review provides an overview of 2D nanopores based on different 2D materials, such as graphene, hexagonal boron nitride (h-BN), tungsten disulfide (WS 2 ), titanium carbide (MXene), metal-organic frameworks (MOFs), and covalent-organic frameworks (COFs). We also analyze the fabrication methods, advantages and disadvantages of these nanopores, and discuss the challenges in their applications, including rapid DNA translocation speed, low signal-to-noise ratio, and DNA fluctuations. Furthermore, the potential and challenges of ultra-thin COFs nanopores in DNA and protein sequencing are highlighted.

Abstract:The emergence of MoS2 nanopores has provided a new avenue for high performance DNA sequencing, which is critical for modern chemical/biological research and applications. Herein, molecular dynamics simulations were performed to design a conceptual device to sequence DNA with MoS2 nanopores of different structures (e.g., pore rim contained Mo atoms only, S atoms only, or both Mo and S atoms), where various unfolded single-stranded DNAs (ssDNAs) translocated through the nanopores driven by transmembrane bias; the sequence content was identified by the associating ionic current. All ssDNAs adsorbed onto the MoS2 surface and translocated through the nanopores by transmembrane electric field in a stepwise manner, where the pause between two permeation events was long enough for the DNA fragments in the nanopore to produce well-defined ionic blockage current to deduce the DNA'sbase sequence. The transmembrane bias and DNA-MoS2 interaction could regulate the speed of the translocation process. Furthermore, the structure (atom constitution of the nanopore rim) of the nanopore considerably regulated both the translocate process and the ionic current. Thus, MoS2 nanopores could be employed to sequence DNA with the flexibility to regulate the translocation process and ionic current to yield the optimal sequencing performance.

Abstract:DNA-functionalized gold nanoparticles are one of the most versatile bionanomaterials for biomedical and clinical diagnosis. Herein, we discovered that the performance of DNAzyme cleaving the substrate is highly related to its length. This intriguing phenomenon only appears at the interfaces of DNA-functionalized gold nanoparticles. We systematically investigated the causes of this phenomenon. We conjectured that the DNAzyme with extended nucleotides that do not match its substrate strand is vulnerable to non-specific adsorption, electrostatic repulsion, and steric hindrance. Based on our improved understanding of this phenomenon, we have successfully developed a highly sensitive and specific amplifiable biosensor to detect human apurinic/apyrimidinic endonuclease 1.

Abstract:The knowledge on the mechanisms of DNA interfacing with nanoparticles holds great potential for the design, assembly and usage of DNA in biological applications. A wave of understanding and exploitation of the mechanisms in DNA-nanoparticles interfacial phenomenon has raised. Although some previous reviews have been reported, systematic and detailed reviews are rare. To achieve a better understanding of the mechanisms in the interaction between DNA and nanoparticles, here, we summarized the recent progresses on the fundamental principles regarding the DNA-nanoparticle interactions and their applications in biosensing. Special focus was put on inorganic nanoparticles such as metal nanoparticles, carbon-based materials, metal oxides and quantum dots. For each material, the surface properties, the interfacing mechanisms, and the kinetics and spatial control of DNA adsorption were summarized and discussed. We also highlighted some of the recent technologies based on DNA-NPs interactions for biomolecules detection. Finally, the challenges and future directions were discussed and proposed. This review provides a systematic understanding of the mechanisms in the interaction of DNA-nanoparticles, which, in turn, can inspire new insights for designing biosensors with improved properties.

Abstract:DNA methylation is an important feature of gene epigenetics that affects the metabolic process of organisms. Although surface-enhanced Raman spectroscopy (SERS) has demonstrated great potential in label-free DNA detection, discriminating the various processes involved in DNA methylation remains a challenge. DNA molecules fold themselves, wrapping the hydrophobic bases, thus making it difficult for traditional methods to detect single-base signals. In this study, we develop a SERS platform for detecting DNA via modifying silver nanoparticles by zirconium ions to obtain the DNA fingerprint information of base methylations (N6-methylated adenine and 5-methylated cytosine). Zirconium ions open the folded DNA molecules, enabling SERS signals of the four DNA bases (A, C, G, T) to be obtained as well as identification of the subtle differences between normal and methylated DNA with single base-level sensitivity. Moreover, the identifying information of DNA methylation was obtained by combining principal component analysis (PCA) with 2D correlation spectroscopy analysis. The findings of this study provide a substantial progress for current platforms for DNA sequencing, genetic testing, and gene-disease treatment.

Abstract:We propose an improvement for nanopore-based DNA analysis via transverse transport using graphene as transverse electrodes. Our simulation results show conspicuous distinction of tunneling current during translocation of different nucleotides through nanopore. Applying the single-atom thickness property of graphene, our findings demonstrate the feasibility of using graphene as transverse electrodes in future rapid and low-cost genome sequencing.

Abstract:Several studies suggest strong correlation between different types of cancer and the relative concentration of short circulating RNA sequences (miRNA). Because of short length and low concentration, miRNA detection is not easy. Standard methods such as RT-PCR require both the standard PCR amplification step and a preliminary additional step of reverse transcription. In this paper, we investigate the use of DNA nanopores as a tool to detect short oligonucleotide sequences at the single molecule level. These nanostructures show two different conformations depending on the presence of DNA analogues of miRNA sequences. By monitoring current across a lipid bilayer, we show that this change of conformation translates to different levels of conductivity.
