Abstract:In the last decade, solid state nanopores nanogaps have attracted significant interest in the rapid detection of DNA nucleotides. However, reducing the noise through the controlled translocating of the DNA nucleobases is a central issue for the developing nanogap nanopore based DNA sequencing to achieve single nucleobase resolution. Furthermore, the high reactivity of the graphene pores gaps exhibits clogging of the pore gap, leading to the blockage of the pores gaps, yielding sticking, and irreversible pore closure. To address the prospective of functionalization of carbon nanostructure and for accomplishing this objective, herein, we have studied the performance of functionalized closed end cap carbon nanotube CNT nanogap embedded electrodes which can improve the coupling through nonbonding electrons and may provide the possibility of N and O and H pi interaction with nucleotides, as single stranded DNA is transmigrated across. We have investigated the effect of functionalizing the closed end cap CNT6,6 electrodes with purine adenine, guanine and pyrimidine thymine, cytosine molecules. Weak hydrogen bonds formed between the probe molecule and target DNA nucleobase enhance the electronic coupling and temporarily stabilize the translocating nucleobase against the orientational fluctuations, which may reduce noise in the current signal during experimental measurements. The findings of our density functional theory and non equilibrium Greens function based study indicates that this modeled setup could allow DNA nucleotide sequencing with a better and reliable yield, giving current traces that differ by at least 1 order of current magnitude for all four target nucleotides. Thus, we feel that functionalized CNT nanogap embedded electrodes may be utilized for controlled DNA sequencing.

What problem does this paper attempt to address?
The problem that this paper attempts to solve is to reduce noise in DNA sequencing by controlling the transmission of DNA nucleotides, thereby achieving DNA sequencing with single - nucleotide resolution. Specifically, the paper focuses on how to use functionalized carbon nanotube electrodes to improve the accuracy and reliability of DNA sequencing. ### Background and Problem In the past decade, solid - state nanopore / nanogap technologies have attracted wide attention due to their ability to rapidly detect DNA nucleotides. However, reducing noise by controlling the transmission of DNA nucleotides is a key issue in achieving nanopore / nanogap - based DNA sequencing. In addition, graphene - based nanopores / nanogaps are prone to clogging due to their high reactivity, resulting in pore closure and affecting the sequencing effect. ### Solution To solve these problems, the paper proposes a functionalized closed - end - capped carbon nanotube (CNT) nanogap electrode. This electrode can enhance electron coupling through the coupling of non - bonding electrons and the N / O - H···π interaction with nucleotides, and temporarily stabilize the nucleotides in transit, thereby reducing the noise in the current signal. Specifically, the effects of functionalizing purine (adenine, guanine) and pyrimidine (thymine, cytosine) molecules on the closed - end - capped CNT (6, 6) electrode were studied. ### Main Findings 1. **Weak Hydrogen Bond Formation**: The weak hydrogen bonds formed between the functionalized probe molecules and the target DNA nucleotides can enhance electron coupling, temporarily stabilize the nucleotides in transit, reduce directional fluctuations, and thus reduce the noise in experimental measurements. 2. **Differences in Current Signals**: Studies of density functional theory (DFT) and non - equilibrium Green's functions (NEGF) show that this model setup can achieve DNA nucleotide sequencing, with differences in current signals for different nucleotides of at least one order of magnitude. 3. **High Sensitivity**: The functionalized closed - end - capped CNT (6, 6) nanogap electrode can significantly improve the sensitivity of nucleotide detection, especially in the low - bias region, where the differences in current signals for different nucleotides are obvious. ### Conclusion The paper concludes that the functionalized closed - end - capped CNT (6, 6) nanogap electrode can enhance electron coupling by forming temporary hydrogen bonds, temporarily stabilize the nucleotides in transit, reduce noise, and provide a longer time for different electrical measurements. These characteristics make this electrode highly applicable in DNA sequencing, especially for achieving single - nucleotide - resolution sequencing.
