Abstract:We propose a model for motor proteins based on a hierarchical Hamiltonian that we have previously introduced to describe protein folding. The proposed motor model has high efficiency and is consistent with a linear load-velocity response. The main improvement with respect to previous models is that this description suggests a connection between folding and function of allosteric proteins.

Abstract:Molecular motors are essential for the movement and transportation of macromolecules in living organisms. Among them, rotatory motors are particularly efficient. In this study, we investigated the long-term dynamics of the designed left-handed alpha/alpha toroid (PDB: 4YY2), the RBM2 flagellum protein ring from Salmonella (PDB: 6SD5), and the V-type Na+-ATPase rotor in Enterococcus hirae (PDB: 2BL2) using microcanonical and canonical molecular dynamics simulations with the coarse-grained UNRES force field, including a lipid-membrane model, on a millisecond laboratory time scale. Our results demonstrate that rotational motion can occur with zero total angular momentum in the microcanonical regime and that thermal motions can be converted into net rotation in the canonical regime, as previously observed in simulations of smaller cyclic molecules. For 6SD5 and 2BL2, net rotation (with a ratcheting pattern) occurring only about the pivot of the respective system was observed in canonical simulations. The extent and direction of the rotation depended on the initial conditions. This result suggests that rotatory molecular motors can convert thermal oscillations into net rotational motion. The energy from ATP hydrolysis is required probably to set the direction and extent of rotation. Our findings highlight the importance of molecular-motor structures in facilitating movement and transportation within living organisms.

Abstract:Biological functions in each animal cell depend on coordinated operations of a wide variety of molecular motors. Some of the these motors transport cargo to their respective destinations whereas some others are mobile workshops which synthesize macromolecules while moving on their tracks. Some other motors are designed to function as packers and movers. All these motors require input energy for performing their mechanical works and operate under conditions far from thermodynamic equilibrium. The typical size of these motors and the forces they generate are of the order of nano-meters and pico-Newtons, respectively. They are subjected to random bombardments by the molecules of the surrounding aqueous medium and, therefore, follow noisy trajectories. Because of their small inertia, their movements in the viscous intracellular space exhibits features that are characteristics of hydrodynamics at low Reynold's number. In this article we discuss how theoretical modeling and computer simulations of these machines by physicists are providing insight into their mechanisms which engineers can exploit to design and control artificial nano-motors.

Considerable progress has been made in the past two years by a combination of biophysical techniques and theoretical analysis. Single-molecule studies have played a spectacular role for a variety of motors including kinesin, myosin, and polymerases. The understanding of F1-ATPase, the smallest biomolecular rotary motor, has made particular progress by the interplay of experimental and theoretical studies; the latter have provided information not available from experiment.

Abstract:Molecular motors are studied in vitro to understand their Biophysics and Cell Biology. Most mechanical studies of myosin and other molecular motors have utilized surface-immobilized motors or filaments, which impact their range of motion. One way of avoiding surface immobilization of the filament and motor is to suspend filaments from fixed supports, giving the motor or the motor-coated cargo unimpeded freedom of motion about its track (Ali et al., Nat Struct Biol. 9:464, 2002). We used dielectrophoresis at 4-12 V, 2 MHz to stretch and suspend actin filaments across a 2 x 7 um2 trench etched between two gold electrodes patterned on a glass slide. Optical tweezers were used to bring a myosin-coated bead into close proximity to a pre-selected, suspended actin filament, facilitating bead attachment to the filament in motility buffer. Using defocused images, the bead's three-dimensional position was tracked as a function of time to obtain its trajectory on the actin. Experiments were carried out with myosin V and myosin X. Both motor proteins followed left-handed helical paths with 1.5 - 2 um pitch. Variants of this technique will enable types of higher complexity found in cells to be addressed with in vitro experiments. We thank Drs. Abstract:Motor proteins, also known as biological molecular motors, are active enzymatic molecules that support a variety of fundamental biological processes, including cellular transport, cell division, and cell motility. They usually function by transforming chemical energy into mechanical motion, which propels them along linear structures such as protein filaments and nucleic acids. Recent single-molecule experiments measured with high-precision distributions of various dynamic properties of molecular motors. However, it is difficult to utilize these observations to obtain a better description of molecular mechanisms in motor proteins because of the lack of corresponding theoretical methods. To fill this gap, we developed a new theoretical framework to describe the distributions of dynamic properties of biological molecular motors. It is based on the method of first-passage processes. To illustrate our approach, the distributions of run lengths of motor proteins are analyzed. It is found that these distributions depend on the finite length of linear tracks along which the motors move, on the initial position of the motor proteins along the filaments, and on the intermediate chemical transitions during the enzymatic cycle. The physical mechanisms of the observed phenomena are discussed.

Abstract:Life is driven by awe-inspiring coordinated movements observed in cells and tissues. In each cell, nm-size molecular motor proteins contribute to these movements as they power numerous mechanical processes with precision and complex orchestration. For the multiple functions that an eukaryotic cell accomplish, motility is essential both at molecular and cellular scales. Tissue morphogenesis, cell migration, cell division or cell differentiation are all controlled by the precise action of such nanomotors that work on cytoskeletal tracks using ATP as fuel. The study of motility has a long history and scientists of all disciplines have contributed to its understanding. The first part of this review compares myosin and kinesin motors to describe the principles underlying how motors convert chemical energy into mechanical movement. In a second part, I will describe how sequence differences selected through evolution can lead to distinct force production output despite a common mechanism. Motors within a superfamily can thus carry out distinct functions in cells. Such differences give rise to their individual, specific motility properties, including reversal of directionality or ability to organize cytoskeletal tracks. The power of structural biology to reveal unexpected and surprising structures, with certainty when visualized at atomic resolution, has been a great advantage for this field. The critical insights gained from the structures can be carefully tested with functional experiments, leading to progress in defining the role motors play in cells. Last, I will describe how targeting these motors can be beneficial for human health. Allosteric sites for specific small molecules can act as activators or inhibitors of the force produced by these nanomotors. While frequent sites of mutations in these motors can lead to disease phenotypes, high therapeutic potential of allosteric effectors is now established for heart muscle diseases and should be extended to treat other pathologies.

Abstract:Molecular motor is a nanoscale machine that consumes energy to produce work via the unidirectional and controlled movement. They are universal in nature and essential to numerous processes of life. When mounted onto solid surfaces, scanning tunneling microscopy (STM) is a powerful technique to characterize the molecular rotors and motors due to the atomic-scale resolution coupled with its ability to track the motion of molecular rotor and motor over time. Moreover, the molecular rotors and motors can be powered by STM tip through injecting tunneling electrons. This review addresses recent advances in the STM studies of the structure, motion, and manipulation of molecular rotors and motors. The developments of surface-mounted azimuthal and altitudinal rotor and motors, large-scale array of molecular rotors, as well as the molecular motors with translational motion will be addressed.

Abstract:Molecular motors are biogenic force generators acting in the nanometer range. They convert chemical energy into mechanical work and move along filamentous structures. In this research, we will discuss the velocity of molecular motors, in framework of a mechanochemical network theory. Our network model is based on the distinct mechanochemical states of molecular motors. It can be regarded as a generalization of the one used by Steffen Liepelt and Reinhard Lipowsky (PRL 98, 258102 (2007)). The method used in this research is similar as the one used by Michael E. Abstract:A molecular motor is made of either a single macromolecule or a macromolecular complex. Just like their macroscopic counterparts, molecular motors "transduce" input energy into mechanical work. All the nano-motors considered here operate under isothermal conditions far from equilibrium. Moreover, one of the possible mechanisms of energy transduction, called Brownian ratchet, does not even have any macroscopic counterpart. But, molecular motor is not synonymous with Brownian ratchet; a large number of molecular motors execute a noisy power stroke, rather than operating as Brownian ratchet. We review not only the structural design and stochastic kinetics of individual single motors, but also their coordination, cooperation and competition as well as the assembly of multi-module motors in various intracellular kinetic processes. Although all the motors considered here execute mechanical movements, efficiency and power output are not necessarily good measures of performance of some motors. Among the intracellular nano-motors, we consider the porters, sliders and rowers, pistons and hooks, exporters, importers, packers and movers as well as those that also synthesize, manipulate and degrade "macromolecules of life". We review mostly the quantitative models for the kinetics of these motors. We also describe several of those motor-driven intracellular stochastic processes for which quantitative models are yet to be developed. In part I, we discuss mainly the methodology and the generic models of various important classes of molecular motors. In part II, we review many specific examples emphasizing the unity of the basic mechanisms as well as diversity of operations arising from the differences in their detailed structure and kinetics. Multi-disciplinary research is presented here from the perspective of physicists.

Abstract:We investigate the dependence of the displacements of a molecular motor embedded inside a glassy material on its folding characteristic time. We observe two different time regimes. For slow foldings (regime I) the diffusion evolves very slowly with the folding time, while for rapid foldings (regime II) the diffusion increases strongly with the folding time suggesting two different physical mechanisms. We find that in regime I the motor displacement during the folding process is counteracted by a reverse displacement during the unfolding, while in regime II this counteraction is much weaker. We notice that regime I behavior is reminiscent of the scallop theorem that holds for larger motors in a continuous medium. We find that the difference in the efficiency of the motor motion explains most of the observed difference between the two regimes. For fast foldings the motor trajectories differ significantly from the opposite trajectories induced by the following unfolding process, resulting in a more efficient global motion than for slow foldings. This result agrees with the fluctuation theorems expectation for time reversal mechanisms. In agreement with the fluctuation theorems we find that the motors are unexpectedly more efficient when they are generating more entropy, a result that can be used to increase dramatically the motor motion.

Abstract:Active matter systems evade the constraints of thermal equilibrium, leading to the emergence of intriguing collective behavior. A paradigmatic example is given by motor-filament mixtures, where the motion of motor proteins drives alignment and sliding interactions between filaments and their self-organization into macroscopic structures. After defining a microscopic model for these systems, we derive continuum equations, exhibiting the formation of active supramolecular assemblies such as micelles, bilayers, and foams. The transition between these structures is driven by a branching instability, which destabilizes the orientational order within the micelles, leading to the growth of bilayers at high microtubule densities. Additionally, we identify a fingering instability, modulating the shape of the micelle interface at high motor densities. Abstract:Significance Successful functioning of biological systems depends on efficient cellular transport supported by several classes of active biological molecules known as motor proteins. Although they have been intensively studied using various experimental methods, their molecular properties remain not fully understood. We developed a theoretical approach by using structure-based molecular dynamics simulations. It allowed us to understand at the molecular level the effect of external forces on kinesin motor proteins. It is shown that a force-regulated coupling between the neck linker and the ATP binding site of a kinesin accounts for experimentally observed weak susceptibility to loads. Our framework helps us to rationalize the low cooperativity among kinesins. The presented method is a powerful tool in clarifying microscopic features of motor proteins.

Abstract:The phase diagram of 2d Lorentzian quantum gravity (LQG) coupled to conformal matter is studied. A phase transition is observed at $c=c_{\rm crit}$ ($1/2<c_{\rm crit}<4$) which can be thought of as the analogue of the $c=1$ barrier of Euclidean quantum gravity (EQG). The non--trivial properties of the quantum geometry are discussed.

Advances in Protein Chemistry and Structural Biology

Abstract:Cytoskeletal motor proteins are biological nanomachines that convert chemical energy into mechanical work to carry out various functions such as cell division, cell motility, cargo transport, muscle contraction, beating of cilia and flagella, and ciliogenesis. Most of these processes are driven by the collective operation of several motors in the crowded viscous intracellular environment. Imaging and manipulation of the motors with powerful experimental probes have been complemented by mathematical analysis and computer simulations of the corresponding theoretical models. In this article, we illustrate some of the key theoretical approaches used to understand how coordination, cooperation and competition of multiple motors in the crowded intra-cellular environment drive the processes that are essential for biological function of a cell. In spite of the focus on theory, experimentalists will also find this article as an useful summary of the progress made so far in understanding multiple motor systems.

Unlocking the potential of information flow: Maximizing free-energy transduction in a model of an autonomous rotary molecular motor

Abstract:Molecular motors fulfill critical functions within all living beings. Understanding their underlying working principles is therefore of great interest. Here we develop a simple model inspired by the two-component biomolecular motor Fo-F1 ATP synthase. We analyze its energetics and characterize information flows between the machine's components. At maximum output power we find that information transduction plays a minor role for free-energy transduction. However, when the two components are coupled to different environments (e.g., when in contact with heat baths at different temperatures), we show that information flow becomes a resource worth exploiting to maximize free-energy transduction. Our findings suggest that real-world powerful and efficient information engines could be found in machines whose components are subjected to fluctuations of different strength, since in this situation the benefit gained from using information for work extraction can outweigh the costs of information generation.
