Abstract:A new segmentation method for mammography imaging system is proposed. Segmentation of masses is always a difficult problem in radiological image interpretation. Conventional methods such as region growing suffer from their computational complexity and hence can hardly be used for segmentation of high-resolution images. In order to achieve efficiency in both computational complexity and accuracy, a novel digital cellular neural network (CeNN) based approach is presented for segmentation. The approach is featured with quantisation to significantly reduce the computational complexity and non-linear template for robustness. After segmentation, a multilayer perceptron classifier is used for feature extraction and classification. Compared with other prior works, the proposed work is able to reduce resource overhead up to 63% and energy consumption up to 41% on FPGA while maintaining only up to 1.5 and 0.6% accuracy deviations for mediolateral-oblique and cranial-caudal views, respectively.
Efficient automatic 3D segmentation of cell nuclei for high-content screening

Abstract:Abstract Background High-content screening (HCS) is a pre-clinical approach for the assessment of drug efficacy. On modern platforms, it involves fluorescent image capture using three-dimensional (3D) scanning microscopy. Segmentation of cell nuclei in 3D images is an essential prerequisite to quantify captured fluorescence in cells for screening. However, this segmentation is challenging due to variabilities in cell confluency, drug-induced alterations in cell morphology, and gradual degradation of fluorescence with the depth of scanning. Despite advances in algorithms for segmenting nuclei for HCS, robust 3D methods that are insensitive to these conditions are still lacking. Results We have developed an algorithm which first generates a 3D nuclear mask in the original images. Next, an iterative 3D marker-controlled watershed segmentation is applied to downsized images to segment adjacent nuclei under the mask. In the last step, borders of segmented nuclei are adjusted in the original images based on local nucleus and background intensities. The method was developed using a set of 10 3D images. Extensive tests on a separate set of 27 3D images containing 2,367 nuclei demonstrated that our method, in comparison with 6 reference methods, achieved the highest precision (PR = 0.97), recall (RE = 0.88) and F1-score (F1 = 0.93) of nuclei detection. The Jaccard index (JI = 0.83), which reflects the accuracy of nuclei delineation, was similar to that yielded by all reference approaches. Our method was on average more than twice as fast as the reference method that produced the best results. Additional tests carried out on three stacked 3D images comprising heterogenous nuclei yielded average PR = 0.96, RE = 0.84, F1 = 0.89, and JI = 0.80. Conclusions The high-performance metrics yielded by the proposed approach suggest that it can be used to reliably delineate nuclei in 3D images of monolayered and stacked cells exposed to cytotoxic drugs.

Abstract:Three kinds of lignite were evaluated for their abilities to enhance solid phase denitrification of nitrate pollution in groundwater. The producing areas of the lignite are Inner Mongolian Pingzhuang, Heilongjiang San Jitun and Shandong Longkou respectively. The denitrification strain was cultured and tamed in lignite culture medium in order to increase the denitrification removal rate. The results indicated that complete denitrification was achieved in all reaction on the 4th day. The nitrite accumulation of SJT and PZ conical flasks was below Quality standard for ground water (Tape III, 0.02 mg/L). The three kinds of lignite are hopeful to use as carbon sources of solid phase denitrification in virtue of its characteristic.
Robust Segmentation of Cell Nuclei in 3-D Microscopy Images

Abstract:Accurate segmentation of 3-D cell nuclei in microscopy images is essential for the study of nuclear organization, gene expression, and cell morphodynamics. Current image segmentation methods are challenged by the complexity and variability of microscopy images and often over-segment or under-segment the cell nuclei. Thus, there is a need to improve segmentation accuracy and reliability, as well as the level of automation. In this paper, we propose a new automated algorithm for robust segmentation of 3-D cell nuclei using the concepts of random walk, graph theory, and mathematical morphology as the foundation. Like other segmentation algorithms, we first use a seed detection/marker extraction algorithm to find a seed voxel for each individual cell nucleus. Next, using the concept of random walk on a graph we find the probability of all the pixels in the 3-D image to reach the seed pixels of each nucleus identified by the seed detection algorithm. We then generate a 3-D response image by combining these probabilities for each voxel and use the marker controlled watershed transform on this response image to obtain an initial segmentation of the cell nuclei. Finally, we apply local region-based active contours to obtain final segmentation of the cell nuclei. The advantage of using such an approach is that it is capable of accurately segmenting highly textured cells having inhomogeneous intensities and varying shapes and sizes. The proposed algorithm was compared with three other automated nucleus segmentation algorithms for segmentation accuracy using overlap measure, Tanimoto index, Rand index, F-score, and Hausdorff distance measure. Quantitative and qualitative results show that our algorithm provides improved segmentation accuracy compared to existing algorithms.

Abstract:Abstract Background Algorithmic cellular segmentation is an essential step for the quantitative analysis of highly multiplexed tissue images. Current segmentation pipelines often require manual dataset annotation and additional training, significant parameter tuning, or a sophisticated understanding of programming to adapt the software to the researcher’s need. Here, we present CellSeg, an open-source, pre-trained nucleus segmentation and signal quantification software based on the Mask region-convolutional neural network (R-CNN) architecture. CellSeg is accessible to users with a wide range of programming skills. Results CellSeg performs at the level of top segmentation algorithms in the 2018 Kaggle Data Challenge both qualitatively and quantitatively and generalizes well to a diverse set of multiplexed imaged cancer tissues compared to established state-of-the-art segmentation algorithms. Automated segmentation post-processing steps in the CellSeg pipeline improve the resolution of immune cell populations for downstream single-cell analysis. Finally, an application of CellSeg to a highly multiplexed colorectal cancer dataset acquired on the CO-Detection by indEXing (CODEX) platform demonstrates that CellSeg can be integrated into a multiplexed tissue imaging pipeline and lead to accurate identification of validated cell populations. Conclusion CellSeg is a robust cell segmentation software for analyzing highly multiplexed tissue images, accessible to biology researchers of any programming skill level.

A Practical Segmentation Method for Automated Screening of Cervical Cytology

Abstract:In a full automatic cervical cytology screening process, one of the essential steps is the segmentation of cervical nuclei. Despite some progress, there is a need to improve sensitivity, speed, level of automation, and to reduce non-cellular artifacts. This paper presents a practical nuclei segmentation algorithm for solving these problems. The proposed approach first preprocess the V channel image from the HSV color space thus allowing accentuating the contrast between nuclei/leukocyte and cytoplast. In order to overcome the non-uniform illumination, the adaptive thresholding algorithm is utilized. Two characteristics named shape factor and roundness are introduced to validate if a segmented region is overlapped nuclei. Further, by exploring a concave-point based segmentation algorithm, overlapped even multi-overlapped nucleus can be separated. Experiment results carried out on 200 images (100 malignant and 100 normal) show that comparing with the past work [7], our approach can detect more malignant nuclei, less under-segmented normal nuclei, less debris/inflammatory cells and binarization error. Currently, our implementation on 1.9GHz dual-core computer takes 0.56s/image, on average. The proposed segmentation algorithm has potential application in full automated screening of cervical cytology. Furthermore, our algorithm shows promising performance when comparing with [14] on histopathological images.

Abstract:Highly clumped nuclei clusters captured in fluorescence in situ hybridization microscopy images are common histology entities under investigations in a wide spectrum of tissue-related biomedical investigations. Due to their large scale in presence, computer based image analysis is used to facilitate such analysis with improved analysis efficiency and reproducibility. To ensure the quality of downstream biomedical analyses, it is essential to segment clustered nuclei with high quality. However, this presents a technical challenge commonly encountered in a large number of biomedical research, as nuclei are often overlapped due to a high cell density. In this paper, we propose an segmentation algorithm that identifies point pair connection candidates and evaluates adjacent point connections with a formulated ellipse fitting quality indicator. After connection relationships are determined, we recover the resulting dividing paths by following points with specific eigenvalues from Hessian in a constrained searching space. We validate our algorithm with 560 image patches from two classes of tumor regions of seven brain tumor patients. Both qualitative and quantitative experimental results suggest that our algorithm is promising for dividing overlapped nuclei in fluorescence in situ hybridization microscopy images widely used in various biomedical research.

Abstract:<p>Time‐lapse confocal fluorescence microscopy images from mouse embryonic stem cells (ESCs) carrying reporter genes, histone H2B‐mCherry and Mvh‐Venus, have been used to monitor dynamic changes in cellular/differentiation characteristics of live ESCs. Accurate cell nucleus segmentation is required to analyze the ESC dynamics and differentiation at a single cell resolution. Several methods used concavities on nucleus contours to segment overlapping cell nuclei. Our proposed method evaluates not only the concavities but also the size and shape of every 2D nucleus region to determine if any of the strait, extrusion, convexity and large diameter criteria is satisfied to segment overlapping nuclei inside the region. We then use a 3D segmentation method to reconstruct simple, convex, and reasonably sized 3D nuclei along the image stacking direction using the radius and center of every segmented region in respective microscopy images. To avoid false concavities on nucleus boundaries, fluorescence images of the H2B‐mCherry reporter are used for localization of cell nuclei and Venus fluorescence images are used for determining the cell colony ranges. We use a series of image pre‐processing procedures to remove noise outside and inside cell colonies, and in respective nuclei, and to smooth nucleus boundaries based on the colony ranges. We propose dynamic data structures to record every segmented nucleus region and solid in sets (volumes) of 3D confocal images. The experimental results show that the proposed image preprocessing method preserves the areas of mouse ESC nuclei on microscopy images and that the segmentation method effectively segment out every nucleus with a reasonable size and shape. All 3D nuclei in a set (volume) of confocal microscopy images can be accessed by the dynamic data structures for 3D reconstruction. The 3D nuclei in time‐lapse confocal microscopy images can be tracked to calculate cell movement and proliferation in consecutive volumes for understanding the dynamics of the differentiation characteristics about ESCs.</p><p>This article is protected by copyright. Fluorescence in Situ Hybridization Cell Image Segmentation Method

Abstract:Fluorescence in situ hybridization (FISH) is a molecular cytogenetic technique that provides reliable imaging biomarkers for the diagnosis of cancer and genetic diseases at the cellular level. An important prerequisite for identifying cancer cells in FISH images is the accurate segmentation of cells to quantify the DNA/RNA signal within each cell. However, FISH images often have problems such as low contrast, unclear cell boundaries, and potential cell defects, which hinder the complete identification and effective segmentation of cells. Therefore, this paper proposes a cell image segmentation method for fluorescence in situ hybridization. First, an improved adaptive histogram equalization is used to enhance the image. Then, the watershed segmentation method is used to calculate the optimal segmentation feature value, which is used as the seed point of the watershed method. The proposed method was applied to segment 273 cells from 5 images of leukemia cells, with a detection rate of 99% and an effectiveness of 94.5%. The results showed that the fluorescence in situ hybridization cell image segmentation method can accurately segment cells, and has a high detection rate and effectiveness.

Abstract:SignificanceThree-dimensional quantitative phase imaging (QPI) has rapidly emerged as a complementary tool to fluorescence imaging, as it provides an objective measure of cell morphology and dynamics, free of variability due to contrast agents. It has opened up new directions of investigation by providing systematic and correlative analysis of various cellular parameters without limitations of photobleaching and phototoxicity. While current QPI systems allow the rapid acquisition of tomographic images, the pipeline to analyze these raw three-dimensional (3D) tomograms is not well-developed. We focus on a critical, yet often underappreciated, step of the analysis pipeline that of 3D cell segmentation from the acquired tomograms.AimWe report the CellSNAP (Cell Segmentation via Novel Algorithm for Phase Imaging) algorithm for the 3D segmentation of QPI images.ApproachThe cell segmentation algorithm mimics the gemstone extraction process, initiating with a coarse 3D extrusion from a two-dimensional (2D) segmented mask to outline the cell structure. A 2D image is generated, and a segmentation algorithm identifies the boundary in the x-y plane. Leveraging cell continuity in consecutive z-stacks, a refined 3D segmentation, akin to fine chiseling in gemstone carving, completes the process.ResultsThe CellSNAP algorithm outstrips the current gold standard in terms of speed, robustness, and implementation, achieving cell segmentation under 2 s per cell on a single-core processor. The implementation of CellSNAP can easily be parallelized on a multi-core system for further speed improvements. For the cases where segmentation is possible with the existing standard method, our algorithm displays an average difference of 5% for dry mass and 8% for volume measurements. We also show that CellSNAP can handle challenging image datasets where cells are clumped and marred by interferogram drifts, which pose major difficulties for all QPI-focused AI-based segmentation tools.ConclusionOur proposed method is less memory intensive and significantly faster than existing methods. The method can be easily implemented on a student laptop. Since the approach is rule-based, there is no need to collect a lot of imaging data and manually annotate them to perform machine learning based training of the model. We envision our work will lead to broader adoption of QPI imaging for high-throughput analysis, which has, in part, been stymied by a lack of suitable image segmentation tools.

Abstract:BACKGROUND:In recent years, high-throughput microscopy has emerged as a powerful tool to analyze cellular dynamics in an unprecedentedly high resolved manner. The amount of data that is generated, for example in long-term time-lapse microscopy experiments, requires automated methods for processing and analysis. Available software frameworks are well suited for high-throughput processing of fluorescence images, but they often do not perform well on bright field image data that varies considerably between laboratories, setups, and even single experiments.RESULTS:In this contribution, we present a fully automated image processing pipeline that is able to robustly segment and analyze cells with ellipsoid morphology from bright field microscopy in a high-throughput, yet time efficient manner. The pipeline comprises two steps: (i) Image acquisition is adjusted to obtain optimal bright field image quality for automatic processing. (ii) A concatenation of fast performing image processing algorithms robustly identifies single cells in each image. We applied the method to a time-lapse movie consisting of ∼315,000 images of differentiating hematopoietic stem cells over 6 days. We evaluated the accuracy of our method by comparing the number of identified cells with manual counts. Our method is able to segment images with varying cell density and different cell types without parameter adjustment and clearly outperforms a standard approach. By computing population doubling times, we were able to identify three growth phases in the stem cell population throughout the whole movie, and validated our result with cell cycle times from single cell tracking.CONCLUSIONS:Our method allows fully automated processing and analysis of high-throughput bright field microscopy data. The robustness of cell detection and fast computation time will support the analysis of high-content screening experiments, on-line analysis of time-lapse experiments as well as development of methods to automatically track single-cell genealogies.
aiSEGcell: User-friendly deep learning-based segmentation of nuclei in transmitted light images

Abstract:Segmentation is required to quantify cellular structures in microscopic images. This typically requires their fluorescent labeling. Convolutional neural networks (CNNs) can detect these structures also in only transmitted light images. This eliminates the need for transgenic or dye fluorescent labeling, frees up imaging channels, reduces phototoxicity and speeds up imaging. However, this approach currently requires optimized experimental conditions and computational specialists. Here, we introduce "aiSEGcell" a user-friendly CNN-based software to segment nuclei and cells in bright field images. We extensively evaluated it for nucleus segmentation in different primary cell types in 2D cultures from different imaging modalities in hand-curated published and novel imaging data sets. We provide this curated ground-truth data with 1.1 million nuclei in 20,000 images. aiSEGcell accurately segments nuclei from even challenging bright field images, very similar to manual segmentation. It retains biologically relevant information, e.g. for demanding quantification of noisy biosensors reporting signaling pathway activity dynamics. aiSEGcell is readily adaptable to new use cases with only 32 images required for retraining. aiSEGcell is accessible through both a command line, and a napari graphical user interface. It is agnostic to computational environments and does not require user expert coding experience.
Enhancing Cell Instance Segmentation in Scanning Electron Microscopy Images via a Deep Contour Closing Operator

Abstract:Accurately segmenting and individualizing cells in SEM images is a highly promising technique for elucidating tissue architecture in oncology. While current AI-based methods are effective, errors persist, necessitating time-consuming manual corrections, particularly in areas where the quality of cell contours in the image is poor and requires gap filling. This study presents a novel AI-driven approach for refining cell boundary delineation to improve instance-based cell segmentation in SEM images, also reducing the necessity for residual manual correction. A CNN COp-Net is introduced to address gaps in cell contours, effectively filling in regions with deficient or absent information. The network takes as input cell contour probability maps with potentially inadequate or missing information and outputs corrected cell contour delineations. The lack of training data was addressed by generating low integrity probability maps using a tailored PDE. We showcase the efficacy of our approach in augmenting cell boundary precision using both private SEM images from PDX hepatoblastoma tissues and publicly accessible images datasets. The proposed cell contour closing operator exhibits a notable improvement in tested datasets, achieving respectively close to 50% (private data) and 10% (public data) increase in the accurately-delineated cell proportion compared to state-of-the-art methods. Additionally, the need for manual corrections was significantly reduced, therefore facilitating the overall digitalization process. Our results demonstrate a notable enhancement in the accuracy of cell instance segmentation, particularly in highly challenging regions where image quality compromises the integrity of cell boundaries, necessitating gap filling. Therefore, our work should ultimately facilitate the study of tumour tissue bioarchitecture in onconanotomy field.

Abstract:Unlocking and quantifying fundamental biological processes through tissue microscopy requires accurate, in situ segmentation of all cells imaged. Currently, achieving this is complex and requires exogenous fluorescent labels that occupy significant spectral bandwidth, increasing the duration and complexity of imaging experiments while limiting the number of channels remaining to address the study's objectives. We demonstrate that the excitation light reflected during routine confocal microscopy contains sufficient information to achieve accurate, label-free cell segmentation in 2D and 3D. This is achieved using a simple convolutional neural network trained to predict the probability that reflected light pixels belong to either nucleus, cytoskeleton, or background classifications. We demonstrate the approach across diverse lymphoid tissues and provide video tutorials demonstrating deployment in Python and MATLAB or via standalone software for Windows.

Abstract:Imaging assays of cellular function, especially those using fluorescent stains, are ubiquitous in the biological and medical sciences. Despite advances in computer vision, such images are often analyzed using only manual or rudimentary automated processes. Watershed-based segmentation is an effective technique for identifying objects in images; it outperforms commonly used image analysis methods, but requires familiarity with computer-vision techniques to be applied successfully. In this report, we present and implement a watershed-based image analysis and classification algorithm in a GUI, enabling a broad set of users to easily understand the algorithm and adjust the parameters to their specific needs. As an example, we implement this algorithm to find and classify cells in a complex imaging assay for mitochondrial function. In a second example, we demonstrate a workflow using manual comparisons and receiver operator characteristics to optimize the algorithm parameters for finding live and dead cells in a standard viability assay. Overall, this watershed-based algorithm is more advanced than traditional thresholding and can produce optimized, automated results. By incorporating associated pre-processing steps in the GUI, the algorithm is also easily adjusted, rendering it user-friendly.

Abstract:Abstract A continuing challenge in quantitative cell biology is the accurate and robust 3D segmentation of structures of interest from fluorescence microscopy images in an automated, reproducible, and widely accessible manner for subsequent interpretable data analysis. We describe the Allen Cell and Structure Segmenter (Segmenter), a Python-based open source toolkit developed for 3D segmentation of cells and intracellular structures in fluorescence microscope images. This toolkit brings together classic image segmentation and iterative deep learning workflows first to generate initial high-quality 3D intracellular structure segmentations and then to easily curate these results to generate the ground truths for building robust and accurate deep learning models. The toolkit takes advantage of the high-replicate 3D live cell image data collected at the Allen Institute for Cell Science of over 30 endogenous fluorescently tagged human induced pluripotent stem cell (hiPSC) lines. Each cell line represents a different intracellular structure with one or more distinct localization patterns within undifferentiated hiPS cells and hiPSC-derived cardiomyocytes. The Segmenter consists of two complementary elements, a classic image segmentation workflow with a restricted set of algorithms and parameters and an iterative deep learning segmentation workflow. We created a collection of 20 classic image segmentation workflows based on 20 distinct and representative intracellular structure localization patterns as a “lookup table” reference and starting point for users. The iterative deep learning workflow can take over when the classic segmentation workflow is insufficient. Two straightforward “human-in-the-loop” curation strategies convert a set of classic image segmentation workflow results into a set of 3D ground truth images for iterative model training without the need for manual painting in 3D. The deep learning model architectures used in this toolkit were designed and tested specifically for 3D fluorescence microscope images and implemented as readable scripts. The Segmenter thus leverages state of the art computer vision algorithms in an accessible way to facilitate their application by the experimental biology researcher. We include two useful applications to demonstrate how we used the classic image segmentation and iterative deep learning workflows to solve more challenging 3D segmentation tasks. First, we introduce the ‘Training Assay’ approach, a new experimental-computational co-design concept to generate more biologically accurate segmentation ground truths. We combined the iterative deep learning workflow with three Training Assays to develop a robust, scalable cell and nuclear instance segmentation algorithm, which could achieve accurate target segmentation for over 98% of individual cells and over 80% of entire fields of view. Second, we demonstrate how to extend the lamin B1 segmentation model built from the iterative deep learning workflow to obtain more biologically accurate lamin B1 segmentation by utilizing multi-channel inputs and combining multiple ML models. The steps and workflows used to develop these algorithms are generalizable to other similar segmentation challenges. Abstract:Automated segmentation approaches are crucial to quantitatively analyze large-scale 3D microscopy images. Particularly in deep tissue regions, automatic methods still fail to provide error-free segmentations. To improve the segmentation quality throughout imaged samples, we present a new supervoxel-based 3D segmentation approach that outperforms current methods and reduces the manual correction effort. The algorithm consists of gentle preprocessing and a conservative super-voxel generation method followed by supervoxel agglomeration based on local signal properties and a postprocessing step to fix under-segmentation errors using a Convolutional Neural Network. We validate the functionality of the algorithm on manually labeled 3D confocal images of the plant Arabidopis thaliana and compare the results to a state-of-the-art meristem segmentation algorithm.
