Abstract:Detection and segmentation of nuclei are fundamental analysis operations in pathology images, the assessments derived from which serve as the gold standard for cancer diagnosis. Manual segmenting nuclei is expensive and timeconsuming. What’s more, accurate segmentation detection of nuclei can be challenging due to the large appearance variation, conjoined and overlapping nuclei, and serious degeneration of histological structures. Supervised methods highly rely on massive annotated samples. The existing two unsupervised methods are prone to failure on degenerated samples. This paper proposes a Mutual-Complementing Framework (MCF) for nuclei detection and segmentation in pathology images. Two branches of MCF are trained in the mutual-complementing manner, where the detection branch complements the pseudo mask of the segmentation branch, while the progressive trained segmentation branch complements the missing nucleus templates through calculating the mask residual between the predicted mask and detected result. In the detection branch, two response map fusion strategies and gradient direction based postprocessing are devised to obtain the optimal detection response. Furthermore, the confidence loss combined with the synthetic samples and self-finetuning is adopted to train the segmentation network with only high confidence areas. Extensive experiments demonstrate that MCF achieves comparable performance with only a few nucleus patches as supervision. Especially, MCF possesses good robustness (only dropping by about 6%) on degenerated samples, which are critical and common cases in clinical diagnosis.

Abstract:Partially benzylamidated, amphipathic poly(gamma-glutamic acid) (BzPGA) was synthesized from poly(gamma-glutamic acid) (PGA) and benzylamine by direct amidation in dimethyl sulfoxide (DMSO). Benzylamine and PGA were heated in DMSO for 1 to 26 h at temperatures between 110 and 130 degrees C, producing derivatives of various degrees of benzylamidation as a function of the reaction time and temperature. Neither any carboxyl-activating agent nor catalyst is needed for the reaction to proceed. After purification by dialysis, the product was identified by 1H and 13C 1D and 2D NMR in DMSO-d(6). BzPGA prepared by the new direct amidation method was identical to that obtained with a conventional carbodiimide-mediated reaction in water. The one-pot amidation procedure described in the present article can probably be applied to the synthesis of amides from other amines and carboxylic acids.

Abstract:Every year millions of people die due to disease of Cancer. Due to its invasive nature it is very complex to cure even in primary stages. Hence, only method to survive this disease completely is via forecasting by analyzing the early mutation in cells of the patient biopsy. Cell Segmentation can be used to find cell which have left their nuclei. This enables faster cure and high rate of survival. Cell counting is a hard, yet tedious task that would greatly benefit from automation. To accomplish this task, segmentation of cells need to be accurate. In this paper, we have improved the learning of training data by our network. It can annotate precise masks on test data. we examine the strength of activation functions in medical image segmentation task by improving learning rates by our proposed Carving Technique. Identifying the cells nuclei is the starting point for most analyses, identifying nuclei allows researchers to identify each individual cell in a sample, and by measuring how cells react to various treatments, the researcher can understand the underlying biological processes at work. Experimental results shows the efficiency of the proposed work.

A Comprehensive Overview of Computational Nuclei Segmentation Methods in Digital Pathology

Abstract:In the cancer diagnosis pipeline, digital pathology plays an instrumental role in the identification, staging, and grading of malignant areas on biopsy tissue specimens. High resolution histology images are subject to high variance in appearance, sourcing either from the acquisition devices or the H\&E staining process. Nuclei segmentation is an important task, as it detects the nuclei cells over background tissue and gives rise to the topology, size, and count of nuclei which are determinant factors for cancer detection. Yet, it is a fairly time consuming task for pathologists, with reportedly high subjectivity. Computer Aided Diagnosis (CAD) tools empowered by modern Artificial Intelligence (AI) models enable the automation of nuclei segmentation. This can reduce the subjectivity in analysis and reading time. This paper provides an extensive review, beginning from earlier works use traditional image processing techniques and reaching up to modern approaches following the Deep Learning (DL) paradigm. Our review also focuses on the weak supervision aspect of the problem, motivated by the fact that annotated data is scarce. At the end, the advantages of different models and types of supervision are thoroughly discussed. Furthermore, we try to extrapolate and envision how future research lines will potentially be, so as to minimize the need for labeled data while maintaining high performance. Future methods should emphasize efficient and explainable models with a transparent underlying process so that physicians can trust their output.

Towards generalized nuclear segmentation in histological images

Abstract:Computer aided diagnosis in cancer pathology (computational pathology) using histological images of biopsies is an emerging field. Segmentation of cell nuclei can be an important step in such image processing pipelines. Although seeded watershed segmentation is a simple and computationally efficient segmentation technique, it is prone to errors like over-segmentation when applied to histological images. We report specific enhancements to this technique to improve segmentation of cell nuclei in histological images. Foreground seeds were generated by fast radial symmetry transform (FRST). Otsu thresholding was used on enhanced image to estimate tentative foreground map. Background markers were computed from the tentative foreground map. False detections in the segmented output were removed by logical AND with the tentative foreground map. Using these enhancements nuclear segmentation was significantly improved on histological images (H&E stained breast and intestinal tissue images, Feulgen stained images of prostate tissues).

Abstract:Three kinds of lignite were evaluated for their abilities to enhance solid phase denitrification of nitrate pollution in groundwater. The producing areas of the lignite are Inner Mongolian Pingzhuang, Heilongjiang San Jitun and Shandong Longkou respectively. The denitrification strain was cultured and tamed in lignite culture medium in order to increase the denitrification removal rate. The results indicated that complete denitrification was achieved in all reaction on the 4th day. The nitrite accumulation of SJT and PZ conical flasks was below Quality standard for ground water (Tape III, 0.02 mg/L). The three kinds of lignite are hopeful to use as carbon sources of solid phase denitrification in virtue of its characteristic.
Optimized detection and segmentation of nuclei in gastric cancer images using stain normalization and blurred artifact removal

Abstract:Histological analysis with microscopy is the gold standard to diagnose and stage cancer, where slides or whole slide images are analyzed for cell morphological and spatial features by pathologists. The nuclei of cancerous cells are characterized by nonuniform chromatin distribution, irregular shapes, and varying size. As nucleus area and shape alone carry prognostic value, detection and segmentation of nuclei are among the most important steps in disease grading. However, evaluation of nuclei is a laborious, time-consuming, and subjective process with large variation among pathologists. Recent advances in digital pathology have allowed significant applications in nuclei detection, segmentation, and classification, but automated image analysis is greatly affected by staining factors, scanner variability, and imaging artifacts, requiring robust image preprocessing, normalization, and segmentation methods for clinically satisfactory results. In this paper, we aimed to evaluate and compare the digital image analysis techniques used in clinical pathology and research in the setting of gastric cancer. A literature review was conducted to evaluate potential methods of improving nuclei detection. Digitized images of 35 patients from a retrospective cohort of gastric adenocarcinoma at Oulu University Hospital in 1987-2016 were annotated for nuclei (n = 9085) by expert pathologists and 14 images of different cancer types from public TCGA dataset with annotated nuclei (n = 7000) were used as a comparison to evaluate applicability in other cancer types. The detection and segmentation accuracy with the selected color normalization and stain separation techniques were compared between the methods. The extracted information can be supplemented by patient's medical data and fed to the existing statistical clinical tools or subjected to subsequent AI-assisted classification and prediction models. The performance of each method is evaluated by several metrics against the annotations done by expert pathologists. The F1-measure of 0.854 ± 0.068 is achieved with color normalization for the gastric cancer dataset, and 0.907 ± 0.044 with color deconvolution for the public dataset, showing comparable results to the earlier state-of-the-art works. The developed techniques serve as a basis for further research on application and interpretability of AI-assisted tools for gastric cancer diagnosis.

Abstract:Cancer is one of the leading causes of death worldwide and stained tissues' biopsy analysis remains the standard method for pathology diagnostics. Major optical developments have improved pathological diagnostics lately.High quality microscopic optical scanners now allow whole-slide imaging of tissue sections and with the accessibility of datasets, digital imaging becomes attractive for biopsy analysis. Beyond its user-friendly features for image review and telepathology, digital imaging also enables the utilization of image processing and artificial intelligence (AI) which are advantageous for numerous applications. Nevertheless, AI faces significant barriers to widespread adoption. In order to extend the use of AI for clinical use in pathology, here we present an advanced approach for analyzing Hematoxylin and Eosin-stained biopsies and identify cancer cells. Our approach relies on the fusion of rapid spectral imaging measurements of biopsies with tailored machine learning algorithms designed explicitly for spectral images.The spectrum measured at each pixel provides much more information than standard color, that contains only three values of red, green, and blue intensities. We lately found that the spectral information provides high separability of normal and cancerous cells in Hematoxylin and Eosin-stained biopsies. This breakthrough surpasses previous obstacles, marking the potential for utilizing spectral imaging for cancer identification. Nevertheless, the method required identifying the nuclei in the tissue, a complex task that has not yet been addressed.Here, we demonstrate a rapid spectral imaging system combining artificial intelligence procedures for spectral-based nuclear segmentation using U-net models, with an adjusted input layer for the spectral imaging size. We trained two models; one with the full measured spectrum, and one based on color produced from the spectra. Excellent segmentation performance is achieved with both models, but the model trained on the full spectrum achieved significantly better results. The high performance of spectral image-based segmentation together with the simplicity of the system makes it applicable for tissue analysis and cancer classification in the clinical arena.

Breast Tumor Tissue Segmentation with Area-Based Annotation Using Convolutional Neural Network

Abstract:In this paper, we propose a novel approach to segment tumor and normal regions in human breast tissues. Cancer is the second most common cause of death in our society; every eighth woman will be diagnosed with breast cancer in her life. Histological diagnosis is key in the process where oncotherapy is administered. Due to the time-consuming analysis and the lack of specialists alike, obtaining a timely diagnosis is often a difficult process in healthcare institutions, so there is an urgent need for improvement in diagnostics. To reduce costs and speed up the process, an automated algorithm could aid routine diagnostics. We propose an area-based annotation approach generalized by a new rule template to accurately solve high-resolution biological segmentation tasks in a time-efficient way. These algorithm and implementation rules provide an alternative solution for pathologists to make decisions as accurate as manually. This research is based on an individual database from Semmelweis University, containing 291 high-resolution, bright field microscopy breast tumor tissue images. A total of 70% of the 128 × 128-pixel resolution images (206,174 patches) were used for training a convolutional neural network to learn the features of normal and tumor tissue samples. The evaluation of the small regions results in high-resolution histopathological image segmentation; the optimal parameters were calculated on the validation dataset (29 images, 10%), considering the accuracy and time factor as well. The algorithm was tested on the test dataset (61 images, 20%), reaching a 99.10% f1 score on pixel level evaluation within 3 min on average. Besides the quantitative analyses, the system's accuracy was measured qualitatively by a histopathologist, who confirmed that the algorithm was also accurate in regions not annotated before.

Abstract:Highly clumped nuclei clusters captured in fluorescence in situ hybridization microscopy images are common histology entities under investigations in a wide spectrum of tissue-related biomedical investigations. Due to their large scale in presence, computer based image analysis is used to facilitate such analysis with improved analysis efficiency and reproducibility. To ensure the quality of downstream biomedical analyses, it is essential to segment clustered nuclei with high quality. However, this presents a technical challenge commonly encountered in a large number of biomedical research, as nuclei are often overlapped due to a high cell density. In this paper, we propose an segmentation algorithm that identifies point pair connection candidates and evaluates adjacent point connections with a formulated ellipse fitting quality indicator. After connection relationships are determined, we recover the resulting dividing paths by following points with specific eigenvalues from Hessian in a constrained searching space. We validate our algorithm with 560 image patches from two classes of tumor regions of seven brain tumor patients. Both qualitative and quantitative experimental results suggest that our algorithm is promising for dividing overlapped nuclei in fluorescence in situ hybridization microscopy images widely used in various biomedical research.
Deep Learning Model for Cell Nuclei Segmentation and Lymphocyte Identification in Whole Slide Histology Images

Abstract:. Anti-cancer immunotherapy dramatically changes the clinical management of many types of tumours towards less harmful and more personalized treatment plans than conventional chemotherapy or radiation. Precise analysis of the spatial distribution of immune cells in the tu-mourous tissue is necessary to select patients that would best respond to the treatment. Here, we introduce a deep learning-based workﬂow for cell nuclei segmentation and subsequent immune cell identiﬁcation in routine diagnostic images. We applied our workﬂow on a set of hematoxylin and eosin (H&E) stained breast cancer and colorectal cancer tissue images to detect tumour-inﬁltrating lymphocytes. Firstly, to segment all nuclei in the tissue, we applied the multiple-image input layer architecture (Micro-Net, Dice coeﬃcient (DC) 0 . 79 ± 0 . 02 ). We supplemented the Micro-Net with an introduced texture block to increase segmentation accuracy (DC = 0 . 80 ± 0 . 02 ). We preserved the shallow architecture of the segmentation network with only 280 K trainable parameters (e.g. U-net with ∼ 1900 K parameters, DC = 0 . 78 ± 0 . 03 ). Subsequently, we added an active contour layer to the ground truth images to further increase the performance (DC = 0 . 81 ± 0 . 02 ). Secondly, to discriminate lymphocytes from the set of all segmented nuclei, we explored multilayer perceptron and achieved a 0.70 classiﬁcation f-score. Remarkably, the binary classiﬁcation of segmented nuclei was signiﬁcantly improved (f-score = 0.80) by colour normalization. To inspect model generalization, we have evaluated trained models on a public dataset that was not put to use during training. We conclude that the proposed workﬂow achieved promising results and, with little eﬀort, can be employed in multi-class nuclei segmentation and identiﬁcation tasks.

Abstract:In automatic cancer detection, nuclei segmentation is a very essential step which enables the classification task simpler and computationally more efficient. However, automatic nuclei detection is fraught with the problems of inter-class variability of nuclei size and shapes. In this research article, a novel unsupervised edge detection technique, is proposed for segmenting the nuclei regions in liver cancer Hematoxylin and Eosin (H&E) stained histopathology images. In this novel edge detection technique, the notion of computing local standard deviation is incorporated, instead of computing gradients. Since, local standard deviation value is correlated with the edge information of image, this novel method can extract the nuclei edges efficiently, even at multiscale. The edge-detected image is further converted into a binary image by employing Ostu (IEEE Trans Syst Man Cybern 9(1):62–66, 1979)'s thresholding operation. Subsequently, an adaptive morphological filter is also employed in order to refine the final segmented image. The proposed nuclei segmentation method is also tested on a well-recognized multi-organ dataset, in order to check its effectiveness over wide variety of dataset. The visual results of both datasets indicate that the proposed segmentation method overcomes the limitations of existing unsupervised methods, moreover, its performance is comparable with the same of recent deep neural models like DIST, HoverNet, etc. Furthermore, three quality metrics are computed in order to measure the performance of several nuclei segmentation methods quantitatively. The mean value of quality metrics reveals that proposed segmentation method indeed outperformed other existing nuclei segmentation methods.

Automated lesion detection of breast cancer in [18F] FDG PET/CT using a novel AI-Based workflow

Abstract:Applications based on artificial intelligence (AI) and deep learning (DL) are rapidly being developed to assist in the detection and characterization of lesions on medical images. In this study, we developed and examined an image-processing workflow that incorporates both traditional image processing with AI technology and utilizes a standards-based approach for disease identification and quantitation to segment and classify tissue within a whole-body [ 18 F]FDG PET/CT study. Methods: One hundred thirty baseline PET/CT studies from two multi-institutional preoperative clinical trials in early-stage breast cancer were semi-automatically segmented using techniques based on PERCIST v1.0 thresholds and the individual segmentations classified as to tissue type by an experienced nuclear medicine physician. These classifications were then used to train a convolutional neural network (CNN) to automatically accomplish the same tasks. Results: Our CNN-based workflow demonstrated Sensitivity at detecting disease (either primary lesion or lymphadenopathy) of 0.96 (95% CI [0.9, 1.0], 99% CI [0.87,1.00]), Specificity of 1.00 (95% CI [1.0,1.0], 99% CI [1.0,1.0]), DICE score of 0.94 (95% CI [0.89, 0.99], 99% CI [0.86, 1.00]), and Jaccard score of 0.89 (95% CI [0.80, 0.98], 99% CI [0.74, 1.00]). Conclusion: This pilot work has demonstrated the ability of AI-based workflow using DL-CNNs to specifically identify breast cancer tissue as determined by [ 18 F]FDG avidity in a PET/CT study. The high sensitivity and specificity of the network supports the idea that AI can be trained to recognize specific tissue signatures, both normal and disease, in molecular imaging studies using radiopharmaceuticals. Future work will explore the applicability of these techniques to other disease types and alternative radiotracers, as well as explore the accuracy of fully automated and quantitative detection and response assessment.

Abstract:Nuclear segmentation in digital microscopic tissue images can enable extraction of high-quality features for nuclear morphometrics and other analysis in computational pathology. Conventional image processing techniques, such as Otsu thresholding and watershed segmentation, do not work effectively on challenging cases, such as chromatin-sparse and crowded nuclei. In contrast, machine learning-based segmentation can generalize across various nuclear appearances. However, training machine learning algorithms requires data sets of images, in which a vast number of nuclei have been annotated. Publicly accessible and annotated data sets, along with widely agreed upon metrics to compare techniques, have catalyzed tremendous innovation and progress on other image classification problems, particularly in object recognition. Inspired by their success, we introduce a large publicly accessible data set of hematoxylin and eosin (H&E)-stained tissue images with more than 21000 painstakingly annotated nuclear boundaries, whose quality was validated by a medical doctor. Because our data set is taken from multiple hospitals and includes a diversity of nuclear appearances from several patients, disease states, and organs, techniques trained on it are likely to generalize well and work right out-of-the-box on other H&E-stained images. We also propose a new metric to evaluate nuclear segmentation results that penalizes object- and pixel-level errors in a unified manner, unlike previous metrics that penalize only one type of error. We also propose a segmentation technique based on deep learning that lays a special emphasis on identifying the nuclear boundaries, including those between the touching or overlapping nuclei, and works well on a diverse set of test images.

Abstract:The size of nuclei in histological preparations from excised breast tumors is predictive of patient outcome (large nuclei indicate poor outcome). Pathologists take into account nuclear size when performing breast cancer grading. In addition, the mean nuclear area (MNA) has been shown to have independent prognostic value. The straightforward approach to measuring nuclear size is by performing nuclei segmentation. We hypothesize that given an image of a tumor region with known nuclei locations, the area of the individual nuclei and region statistics such as the MNA can be reliably computed directly from the image data by employing a machine learning model, without the intermediate step of nuclei segmentation. Towards this goal, we train a deep convolutional neural network model that is applied locally at each nucleus location, and can reliably measure the area of the individual nuclei and the MNA. Furthermore, we show how such an approach can be extended to perform combined nuclei detection and measurement, which is reminiscent of granulometry.

Abstract:Segmenting nuclei in histopathological images presents challenges due to variable sizes and overlapping regions, compounded by inter-class heterogeneity in shape and function. To overcome these, we proposed a robust deep learning architecture integrated with a novel edge detection technique based on local standard deviation. This method efficiently identifies nuclei edges, even at Multiscale levels, by exploiting the relationship between local standard deviation and image features. Our CNN architecture consists of stable residual, bottleneck, and attention decoding blocks, enabling effective extraction of high-level semantics and precise image localization. Evaluation on H&E stained liver disease histopathological images and a multi-organ database showcases the effectiveness of our approach, comparable to modern deep neural networks. Three performance indicators are computed to statistically assess segmentation efficacy, consistently demonstrating the superiority of our method over others. For multi-organ dataset segmentation using proposed methods attains the Jaccard index (89.99%), Precision (91.5%), Recall (91.1%), F1-measure (91.27%), and Accuracy (95.42%). Similarly for liver dataset attains Jaccard index (65.72%), Precision (88.74%), Recall (89.53%), F1-measure (90.12%), and Accuracy (94.85%). By addressing the limitations of previous unsupervised methods, our approach offers a robust solution for nuclei segmentation across diverse datasets. The significance of our work lies in its potential to enhance automated nuclei recognition in medical diagnosis and research, facilitating more accurate analysis of histopathological images and ultimately contributing to improved patient care and understanding of disease pathology.

Efficient automatic 3D segmentation of cell nuclei for high-content screening

Abstract:Abstract Background High-content screening (HCS) is a pre-clinical approach for the assessment of drug efficacy. On modern platforms, it involves fluorescent image capture using three-dimensional (3D) scanning microscopy. Segmentation of cell nuclei in 3D images is an essential prerequisite to quantify captured fluorescence in cells for screening. However, this segmentation is challenging due to variabilities in cell confluency, drug-induced alterations in cell morphology, and gradual degradation of fluorescence with the depth of scanning. Despite advances in algorithms for segmenting nuclei for HCS, robust 3D methods that are insensitive to these conditions are still lacking. Results We have developed an algorithm which first generates a 3D nuclear mask in the original images. Next, an iterative 3D marker-controlled watershed segmentation is applied to downsized images to segment adjacent nuclei under the mask. In the last step, borders of segmented nuclei are adjusted in the original images based on local nucleus and background intensities. The method was developed using a set of 10 3D images. Extensive tests on a separate set of 27 3D images containing 2,367 nuclei demonstrated that our method, in comparison with 6 reference methods, achieved the highest precision (PR = 0.97), recall (RE = 0.88) and F1-score (F1 = 0.93) of nuclei detection. The Jaccard index (JI = 0.83), which reflects the accuracy of nuclei delineation, was similar to that yielded by all reference approaches. Our method was on average more than twice as fast as the reference method that produced the best results. Additional tests carried out on three stacked 3D images comprising heterogenous nuclei yielded average PR = 0.96, RE = 0.84, F1 = 0.89, and JI = 0.80. Conclusions The high-performance metrics yielded by the proposed approach suggest that it can be used to reliably delineate nuclei in 3D images of monolayered and stacked cells exposed to cytotoxic drugs.

Abstract:Background: As a critical technique in a digital pathology laboratory, automatic nuclear detection has been investigated for more than one decade. Conventional methods work on the raw images directly whose color/intensity homogeneity within tissue/cell areas are undermined due to artefacts such as uneven staining, making the subsequent binarization process prone to error. This paper concerns detecting cell nuclei automatically from digital pathology images by enhancing the color homogeneity as a pre-processing step. Methods: Unlike previous watershed based algorithms relying on post-processing of the watershed, we present a new method that incorporates the staining information of pathological slides in the analysis. This pre-processing step strengthens the color homogeneity within the nuclear areas as well as the background areas, while keeping the nuclear edges sharp. Proof of convergence for the proposed algorithm is also provided. After pre-processing, Otsu's threshold is applied to binarize the image, which is further segmented via watershed. To keep a proper compromise between removing overlapping and avoiding over-segmentation, a naive Bayes classifier is designed to refine the splits suggested by the watershed segmentation. Results: The method is validated with 10 sets of 1000 × 1000 pathology images of lymphoma from one digital slide. The mean precision and recall rates are 87% and 91%, corresponding to a mean F-score equal to 89%. Standard deviations for these performance indicators are 5.1%, 1.6% and 3.2% respectively. Conclusion: The precision/recall performance obtained indicates that the proposed method outperforms several other alternatives. In particular, for nuclear detection, stain guided mean-shift (SGMS) is more effective than the direct application of mean-shift in pre-processing. Our experiments also show that pre-processing the digital pathology images with SGMS gives better results than conventional watershed algorithms. Nevertheless, as only one type of tissue is tested in this paper, a further study is planned to enhance the robustness of the algorithm so that other types of tissues/stains can also be processed reliably.
