Abstract:The nucleotide sequence of DNA is the repository of hereditary information. Yet, it is now clear that the DNA itself plays an active role in regulating the ability of the cell to extract its information. Basic biological processes, including control of gene transcription, faithful DNA replication and segregation, maintenance of the genome and cellular differentiation are subject to the conformational and topological properties of DNA in addition to the regulation imparted by the sequence itself. How do these DNA features manifest such striking effects and how does the cell regulate them? In this review, we describe how misregulation of DNA topology can lead to cellular dysfunction. We then address how cells prevent these topological problems. We close with a discussion on recent theoretical advances indicating that the topological problems, themselves, can provide the cues necessary for their resolution by type-2 topoisomerases.

Abstract:From a nanoscience perspective, cellular processes and their reduced in vitro imitations provide extraordinary examples for highly robust few or single molecule reaction pathways. A prime example are biochemical reactions involving DNA molecules, and the coupling of these reactions to the physical conformations of DNA. In this review, we summarise recent results on the following phenomena: We investigate the biophysical properties of DNA-looping and the equilibrium configurations of DNA-knots, whose relevance to biological processes are increasingly appreciated. We discuss how random DNA-looping may be related to the efficiency of the target search process of proteins for their specific binding site on the DNA molecule. And we dwell on the spontaneous formation of intermittent DNA nanobubbles and their importance for biological processes, such as transcription initiation. The physical properties of DNA may indeed turn out to be particularly suitable for the use of DNA in nanosensing applications.

Abstract:Recent advances in DNA synthesis methods have made it possible to carry out single-crystal x-ray analyses of double-stranded DNA molecules of predetermined sequence, with 4 to 12 base pairs. At least one example has been examined from each of the three known families of DNA helix: A, B, and Z. Each family has its own intrinsic restrictions on chain folding and structure. The observed solvent positions in these crystal structures have confirmed earlier fiber and solution measurements, and have led to proposals explaining the transitions from B to A and from B to Z helices. Prospects are improving for an understanding of the mode of bending of DNA in chromatin, and the way in which specific DNA sequences are recognized by drug molecules and repressor proteins.

Fast growing researches along this direction has led to the emergence of several significant branches of DNA nanotechnology. This review intends to summarize the recent developments in this area. Several topics will be discussed with a focus on the works from the authors' group, including (1) DNA self-assembly and DNA-directed self-assembly, (2) DNA nanomachines, (3) DNA-based electronics, (4) DNA assisted nanofabrications, and (5) DNA computations.

Abstract:The basic genetic law of life is built based on DNA double helix model and the central dogma of molecular biology (i.e. DNA-RNA bidirectional transcription and RNA-protein translation), in which DNA and most of RNA carry coding information, and proteins make up the structure of the body and carry out most of biological functions. This describes the flow of genetic information within and between individual and protein as the functional molecules in life, so DNA that codes for protein (known as exon) is functional in view of these rules. In this review, we provide an overview of the origin of “junk” DNA and further discuss how “junk” DNA functions in depth. With a glimpse on landscape of human genome, only very small fractions are protein coding DNA in our book of life. By contrast, the large fractions are non-coding DNA, which cannot be translated into proteins and have been assumed that such DNA do not contain any information nor have function. Also it has been found that the genome size of organism does not correlate well with the complexity of organism, suggesting large amounts of non-coding DNA exist in lower organism. Such non-coding DNA in organism genome are regarded as uselessness and commonly referred to as “junk” DNA. However, with the advent of next generation sequencing technologies and ability to improvement of analyzing data, these provide the possibility to systematically understand so called “junk” DNA. First, genome-wide association studies have successfully identified many single nucleotide polymorphisms (SNPs) underlying susceptibility to diseases; however, the majority of SNPs locate in non-coding region of genome. Moreover, the parts of non-coding DNA are highly conserved between human and mice. All of these suggest non-coding DNA are functional in some way. Second, it has been revealed that about 75 percent of our genome is actually transcribed. Such transcripts that do not code any protein are termed as non-coding RNAs (ncRNAs). These ncRNAs, such as canonical transfer and ribosomal RNAs, as well as the recently identified microRNAs (miRNAs), long non-coding RNAs (lncRNAs) circular RNAs (circRNAs) etc, have been shown to play the important physiological function in organism. Also the deregulation of these ncRNAs has been found to have relevance not only to tumorigenesis, but also to neurological, cardiovascular, developmental and other diseases. Here we further discuss the rapidly advancing fields of miRNA, lncRNA and circRNA in detail. We summarize their production, gene structure and organization in the genome and diverse functions. Although miRNA has been well studied in last decade, we are still in early step of understanding the nature and extent of the involvement of other ncRNAs in physiology and disease. This will shed light on great advances in therapeutic strategies and diagnostic approaches based on the understanding on the molecular mechanisms of ncRNAs.

Why then would a physicist be interested in these molecules? As we will see, DNA is an interesting molecular tool for physicists to test and explore physical laws and theories, like the ergodic theorem, the theory of elasticity and information theory. DNA also has unique material properties, which attract material scientists, nanotechnologists and engineers. Among interesting developments in this field are DNA-based hybrid materials and DNA origami.

Abstract:• Within the decade just past, great progress has been made in understanding the chemical and biological nature of the hereditary materials—the genes—of viruses, plants, and animals. In some viruses and bacteria genetic material has been identified with deoxyribonucleic acid (DNA). The circumstantial evidence is strong in showing that DNA carries the primary genetic specifications in all cellular forms. The Watson-Crick structure suggests how this substance carries genetic information, the manner in which it is replicated during cell division, the molecular nature of gene mutation, and the manner in which genes function in directing protein synthesis. Knowledge of DNA suggests what the earliest stages of organic evolution might have been, and is useful to man in his attempts to control the evolution of the plants and animals that now serve his needs. It remains an open question whether such knowledge will in the future be used wisely in the control of man's own evolution. • George W. Abstract:The specificity and reversibility of the hydrogen-bonding between two complementary strands in DNA make this bio-molecule a unique binding agent. When DNA is grafted to nano-and micrometer sized colloids it can lead to specific binding between particles coated with complementary strands of single-stranded DNA. DNA-coated colloids hold great promise as the building blocks of a new generation of complex, self-assembling colloidal materials. This brief review sketches the recent developments and present status of the research on DNA-coated colloids with special emphasis on their role as potential building blocks in complex, self-assembling materials and as highly sensitive bio-sensors. Although the present review cannot be comprehensive, it hopefully highlights the promise of DNA-coated colloids as versatile and still largely unexplored form of soft matter.

Abstract:Beyond its biological importance, short DNA sequences are of increasing interest as excellent and versatile building blocks, in material science and nanotechnology. DNA nanotechnology has been rapidly developed and has branched into several significantly different directions. Controlling DNA nanostructures is one of the most important branches, in which well-defined static nanostructures are constructed from rationally designed DNA motifs. The diversity and complexity of such DNA nanostructures also endow them with promising applications in nanofabrications, nanoelectronics, biodiagnostics, and DNA computations. In this review, we will summarize our recent efforts in this direction.

Abstract:The term Big Data is usually used to describe huge amount of data that is generated by humans from digital media such as cameras, internet, phones, sensors etc. By building advanced analytics on the top of big data, one can predict many things about the user such as behavior, interest etc. However before one can use the data, one has to address many issues for big data storage. Two main issues are the need of large storage devices and the cost associated with it. Synthetic DNA storage seems to be an appropriate solution to address these issues of the big data. Recently in 2013, Goldman and his collegues from European Bioinformatics Institute demonstrated the use of the DNA as storage medium with capacity of storing 2.2 peta bytes of information on one gram of DNA and retrived the data successfully with low error rate. This significant step shows a promise for synthetic DNA storage as a useful technology for the future data storage. Motivated by this, we have developed a software called DNACloud which makes it easy to store the data on the DNA. In this work, we present detailed description of the software.

Abstract:Any modern information system is expected to feature a set of primordial features and functions: a substrate stably carrying data; the ability to repeatedly write, read, erase, reload and compute on specific data from that substrate; and the overall ability to execute such functions in a seamless and programmable manner. For nascent molecular information technologies, proof-of-principle realization of this set of primordial capabilities would advance the vision for their continued development. Here we present a DNA-based store and compute engine that captures these primordial capabilities. This system comprises multiple image files encoded into DNA and adsorbed onto ~50-μm-diameter, highly porous, hierarchically branched, colloidal substrate particles comprised of naturally abundant cellulose acetate. Their surface areas are over 200 cm 2 mg −1 with binding capacities of over 10 12 DNA oligos mg −1 , 10 TB mg −1 or 10 4 TB cm − 3 . This 'dendricolloid' stably holds DNA files better than bare DNA with an extrapolated ability to be repeatedly lyophilized and rehydrated over 170 times compared with 60 times, respectively. Accelerated ageing studies project half-lives of ~6,000 and 2 million years at 4 °C and −18 °C, respectively. The data can also be erased and replaced, and non-destructive file access is achieved through transcribing from distinct synthetic promoters. The resultant RNA molecules can be directly read via nanopore sequencing and can also be enzymatically computed to solve simplified 3 × 3 chess and sudoku problems. Our study establishes a feasible route for utilizing the high information density and parallel computational advantages of nucleic acids.

Abstract:DNA is considered to be not only a carrier of the genetic information of life but also a highly programmable and self-assembled nanomaterial. Different DNA structures are related to their biological and chemical functions. Hence, understanding the physical and chemical properties of various DNA structures is of great importance in biology and nanochemistry. However, the bulk assay ignores the heterogeneity of DNA structures in solution. Single-molecule methods are powerful tools for observing the behavior of individual molecules and probing the high heterogeneity of free energy states. In this review, we introduce single-molecule methods, including single-molecule detection and manipulation methods, and discuss how these methods can be conducive to measuring the molecular properties of single-/double-stranded DNA (ss/dsDNA), DNA higher-order structures, and DNA nanostructures. We conclude by providing a new perspective on the combination of DNA nanotechnology and single-molecule methods to understand the biophysical properties of DNA and other bio-matter and soft matter.

Abstract:Recent years have witnessed the exponential growth of information, calling for the development of new storage media. DNA provides an attractive alternative for data storage due to its high physical density, reproducibility, and excellent durability that have been tested by nature. Rapid progress has been made during the past decade by exploiting artificially designed DNA materials for data storage. Herein, recent advances of DNA‐based encoding, writing, storage, retrieving, reading, and decoding for data storage are summarized. In addition to encoding with nucleic acid sequences, different forms of data storage strategies using DNA nanostructures are also highlighted. Also, in vivo DNA data storage, especially with the use of clustered regularly interspaced short palindromic repeat–Cas systems, is discussed. The challenges and opportunities for the development and application of DNA‐based data storage are presented.

Abstract:Because of its longevity and enormous information density, DNA is considered a promising data storage medium. In this work, we provide instructions for archiving digital information in the form of DNA and for subsequently retrieving it from the DNA. In principle, information can be represented in DNA by simply mapping the digital information to DNA and synthesizing it. However, imperfections in synthesis, sequencing, storage and handling of the DNA induce errors within the molecules, making error-free information storage challenging. The procedure discussed here enables error-free storage by protecting the information using error-correcting codes. Specifically, in this protocol, we provide the technical details and precise instructions for translating digital information to DNA sequences, physically handling the biomolecules, storing them and subsequently re-obtaining the information by sequencing the DNA. Along with the protocol, we provide computer code that automatically encodes digital information to DNA sequences and decodes the information back from DNA to a digital file. The required software is provided on a Github repository. The protocol relies on commercial DNA synthesis and DNA sequencing via Illumina dye sequencing, and requires 1–2 h of preparation time, 1/2 d for sequencing preparation and 2–4 h for data analysis. This protocol focuses on storage scales of ~100 kB to 15 MB, offering an ideal starting point for small experiments. It can be augmented to enable higher data volumes and random access to the data and also allows for future sequencing and synthesis technologies, by changing the parameters of the encoder/decoder to account for the corresponding error rates.

Abstract:The exponential growth of global data has outpaced the storage capacities of current technologies, necessitating innovative storage strategies. DNA, as a natural medium for preserving genetic information, has emerged as a highly promising candidate for next‐generation storage medium. Storing data in DNA offers several advantages, including ultra‐high physical density and exceptional durability. Facilitated by significant advancements in various technologies, such as DNA synthesis, DNA sequencing, and DNA nanotechnology, remarkable progress has been made in the field of DNA data storage over the past decade. However, several challenges still need to be addressed to realize practical applications of DNA data storage. In this review, we first introduce the processes and strategies of in vitro DNA data storage, highlighting recent advancements. Next, we provide a brief overview of in vivo DNA data storage, with a focus on the various writing strategies developed to date. Lastly, we summarize the challenges encountered in each step of DNA data storage and discuss promising techniques that hold great promise in overcoming these obstacles.
