Abstract:We introduce a simplified and modular architecture for design and construction of complex origami nanostructures. A series of basic two-dimensional and three-dimensional structures are presented. As the resulting structures can be virtually divided into blocks, modular remodeling such as translocation, contraction/extension, and bending is carried out. Structures under such a designing framework are morphable. Local conformational changes can propagate to the entire structure to reshape the global conformation.

Abstract:DNA origami is a new DNA self-assembly method proposed recently and is a major innovation in the field of DNA nanotechnology and self-assembly. Compared to traditional DNA self-assembly,DNA origami uses a long single-stranded genomic DNA with a series of short complementary single-strands DNA,and it can construct more complex and more controllable nanopatterns or structures and possess a wide range of potential application in the emerging field of nanotechnology. The authors briefly introduced the principles of DNA origami,then reviewed the origin and development of DNA origami and its potential application in the field of DNA chip,nanocomponents and nanomaterials. In the end we discussed the future directions of such technology.
Create Nanoscale Patterns with DNA Origami

Abstract:Structural deoxyribonucleic acid (DNA) nanotechnology offers a robust platform for diverse nanoscale shapes that can be used in various applications. Among a wide variety of DNA assembly strategies, DNA origami is the most robust one in constructing custom nanoshapes and exquisite patterns. In this account, the static structural and functional patterns assembled on DNA origami are reviewed, as well as the reconfigurable assembled architectures regulated through dynamic DNA nanotechnology. The fast progress of dynamic DNA origami nanotechnology facilitates the construction of reconfigurable patterns, which can further be used in many applications such as optical/plasmonic sensors, nanophotonic devices, and nanorobotics for numerous different tasks.

Abstract:DNA origami enables the manipulation of objects at nanoscale, and demonstrates unprecedented versatility for fabricating both static and dynamic nanostructures. In this work, we introduce a new strategy for transferring modular reconfigurable DNA nanostructures from two-dimensional to three-dimensional. A 2D DNA sheet could be modularized into connected parts (e.g., two, three, and four parts in this work), which can be independently transformed between two conformations with a few DNA "trigger" strands. More interestingly, the transformation of the connected 2D modules can lead to the controlled, resettable structural conversion of a 2D sheet to a 3D architecture, due to the constraints induced by the connections between the 2D modules. This new approach can provide an efficient mean for constructing programmable, higher-order, and complex DNA objects, as well as sophisticated dynamic substrates for various applications.

Abstract:DNA nanostructures with increasing complexity have showcased the power of programmable self-assembly from DNA strands. At the nascent stage of the field, a variety of small branched objects consisting of a few DNA strands were created. Since then, a quantum leap of complexity has been achieved by a scaffolded 'origami' approach and a scaffold-free approach using single-stranded tiles/bricks-creating fully addressable two-dimensional and three-dimensional DNA nanostructures designed on densely packed lattices. Recently, wireframe architectures have been applied to the DNA origami method to construct complex structures. Here, revisiting the original wireframe framework entirely made of short synthetic strands, we demonstrate a design paradigm that circumvents the sophisticated routing and size limitations intrinsic to the scaffold strand in DNA origami. Under this highly versatile self-assembly framework, we produce a myriad of wireframe structures, including 2D arrays, tubes, polyhedra, and multi-layer 3D arrays.

Abstract:Molecular self-assembly using DNA as a structural building block has proven to be an efficient route to the construction of nanoscale objects and arrays of increasing complexity. Using the remarkable "scaffolded DNA origami" strategy, Rothemund demonstrated that a long single-stranded DNA from a viral genome (M13) can be folded into a variety of custom two-dimensional (2D) shapes using hundreds of short synthetic DNA molecules as staple strands. More recently, we generalized a strategy to build custom-shaped, three-dimensional (3D) objects formed as pleated layers of helices constrained to a honeycomb lattice, with precisely controlled dimensions ranging from 10 to 100 nm. Here we describe a more compact design for 3D origami, with layers of helices packed on a square lattice, that can be folded successfully into structures of designed dimensions in a one-step annealing process, despite the increased density of DNA helices. A square lattice provides a more natural framework for designing rectangular structures, the option for a more densely packed architecture, and the ability to create surfaces that are more flat than is possible with the honeycomb lattice. Thus enabling the design and construction of custom 3D shapes from helices packed on a square lattice provides a general foundational advance for increasing the versatility and scope of DNA nanotechnology.

Abstract:During the development of structural DNA nanotechnology, the emerging of scaffolded DNA origami is marvelous. It utilizes DNA double helix inherent specificity of Watson-Crick base pairing and structural features to create self-assembling structures at the nanometer scale exhibiting the addressable character. However, the assembly of DNA origami is disorderly and unpredictable. Herein, we present a novel strategy to assemble the DNA origami using rolling circle amplification based DNA nanoribbons as the linkers. Firstly, long single-stranded DNA from Rolling Circle Amplification is annealed with several staples to form kinds of DNA nanoribbons with overhangs. Subsequently, the rectangle origami is formed with overhanged staple strands at any edge that would hybridize with the DNA nanoribbons. By mixing them up, we illustrate the one-dimensional even two-dimensional assembly of DNA origami with good orientation.

Abstract:Apart from providing the material for genetic information storage, DNA has also been regarded as a useful building block in the field of nanotechnology, which is known as DNA nanotechnology. Based on the Watson-Crick base-pairing and the famous double helical structure, a library of DNA 2D or 3D nanostructures has been designed, constructed and characterized, by either tile-based or origami-based self-assembly. More significantly, other molecules/nanomaterials can be organized on those DNA ensembles to achieve highly ordered arrays or specific patterns in nanometer spatial resolution. In this review, we summarize recent progress in creating DNA nanoarchitectures, and discuss potential applications in DNA-based nanofabrication.

Abstract:DNA origami technique provides a programmable way to construct nanostructures with arbitrary shapes. The dimension of assembled DNA origami, however, is usually limited by the length of the scaffold strand. Herein, we report a general strategy to efficiently organize multiple DNA origami tiles to form super-DNA origami using a flexible and covalent-bound branched DNA structure. In our design, the branched DNA structures (Bn: with a certain number of 2-6 branches) are synthesized by a copper-free click reaction. Equilateral triangular DNA origamis with different numbers of capture strands (Tn: T1, T2, and T3) are constructed as the coassembly tiles. After hybridization with the branched DNA structures, the super-DNA origami (up to 13 tiles) can be efficiently ordered in the predesigned patterns. Compared with traditional DNA junctions (Jn: J2-J6, as control groups) assembled by base pairing between several DNA strands, a higher yield and more compact structures are obtained using our strategy. The highly ordered and discrete DNA origamis can further precisely organize gold nanoparticles into different patterns. This rationally developed DNA origami ordering strategy based on the flexible and covalent-bound branched DNA structure presents a new avenue for the construction of sophisticated DNA architectures with larger molecular weights.

Abstract:A myriad of DNA origami nanostructures have been demonstrated in various intriguing applications. In pursuit of facile yet high-yield synthesis, the mechanisms underlying DNA origami folding need to be resolved. Here, we visualize the folding processes of several multidomain DNA origami structures under ambient annealing conditions in solution using atomic force microscopy with submolecular resolution. We reveal the coexistence of diverse transitional structures that might result in the same prescribed products. Based on the experimental observations and the simulation of the energy landscapes, we propose the heterogeneity of the folding pathways of multidomain DNA origami structures. Our findings may contribute to understanding the high-yield folding mechanism of DNA origami.

Abstract:Earlier studies in DNA self-assembly have foretold the feasibility of building addressable nanostructures with multi-stranded motifs, which is fully validated in this study. In realizing this feasibility in DNA nanotechnology, a diversified set of motifs of modified domain lengths is extended from a classic type. The length of sticky ends can be adjusted to form different dihedral angles between the matching motifs, which corresponds to different connecting patterns. Moreover, the length of rigidity core can also be tuned to result in different dihedral angles between the component helices of a certain motif therefore different numbers of component helices. The extended set of motifs is used for self-assembly of complex one dimensional, two dimensional and three dimensional structures.

Abstract:The revolutionary idea that DNA can play a non-biological role in a material world has indeed become today's reality. Although much attentions have recently been paid to "structural DNA nanotechnology" centered on DNA origami, due to the need for DNA computation, hybridization and modification that are usually not easily accessed, reproduced, or manipulated, preparation of nanostructures using DNA origami may have yet set a threshold for researcher to advance their fields with functional nanomaterials. It is suggested that, consisting of a few nucleotides (base pairs), or readily obtained by a simple procedure, non-origami DNA itself has sufficiently rich chemical functionality, and afford sequence-programmed growth of hybrid nano-architectures made of DNA and interactive materials with base-resolution control, and that the potential of non-origami DNA in building functional nanostructures has been underestimated. We have investigated an impressive number of fundamental and application-orientated studies in the late few years, and been preparing the review of the state of research in various subdisciplines of functional nanostructures based on non-origami DNA, which involve fundamental interactions of DNA-inorganic species, DNA nanofabrication, electronic nanodevices, functional metal nanoparticles and chiral nanostructures as well. Applications for these nanostructures have been covered in fields ranging from plasmonic biosensing and electrical nanodevices to optical bioimaging and photocatalysis. In this review, we will start with the fundamentals in DNA-based nanofabrication, including structure, characteristics and handling of DNA. Then, the capability of morphological control by simple DNA molecules, the resultant nanostructures and novel properties will be discussed and compared. Particularly, we emphasized the potential of single DNA molecules in templating the growth of nanostructures with different compositions, such as electrical polymer/metal nanowires, plasmonic nanostructures, fluorescent quantum dots and chiral silica nanostructures. Furthermore, the advanced applications of the non-origami DNA-based functional nanostructures in a range of fields will be figured out, including nanoelectronics, therapeutics and photocatalysis. Finally, conclusions will be drawn, and perspectives will be given. This review should be important for the development of DNA nanotechnology and DNA-based nanomaterials in the next decade, and creation of new nanomaterials based on simple DNA molecules, and their expanded applications as well.

Abstract:Nanostructures that display controllable motions and functions are indispensable to build molecular nanomachines. Structural DNA nanotechnology, enabling precise design of complex static and dynamic structures, can be used to construct molecular nanomachines. However, designing complex dynamic structures that present multiple motion behaviors with different stimuli‐responsiveness is full of challenges. Herein, multistep transformations of DNA origami domino array (DODA) triggered by mechanical forces are developed. The DODA consists of small, modular DNA units, which can be regulated by the external forces. Under the expanding and contraction forces exerted by the DNA trigger and G‐quadruplex (G4)‐functionalized loop strand, the units are reconfigured, leading to the programmable transformations of DODA among three conformations. This multistep transformation strategy is applied to construct chiral plasmonic metamolecules, and analyze K+ via fluorescence resonance energy transfer (FRET) analysis. Moreover, the strategy shows a diversified approach to build the DNA‐based nanodevices, and may find potential applications in various fields.

Abstract:DNA origami is a popular nanofabrication strategy that employs self-assembly of a long single scaffold strand, typically less than 10 kilobases in length, with hundreds of shorter staple strands into a desired shape. In particular, origami arranged as a single-layer rectangle has proven popular as flat pegboards that can display functionalities at staple-strand breakpoints, off the sides of the constituent double helices, with a ∼5.3 nm rhombic-lattice spacing. For applications that demand tighter spacing, functionalities can be displayed instead on the termini of helices of multilayer DNA origami. However, pegboards with the greatest addressable surface area are often found to be the most versatile. Given the practical limitations of the length of the scaffold that can be easily realized, designs that minimize the length of each helix would have advantages for maximizing the number of helices and therefore the number of addressable pixels on each terminal surface. Here we present an architecture for multilayer DNA origami displaying flush terminal interfaces from over 200 helices that each are only 5.3 turns in length. We characterize an example using cryo-EM imaging paired with single-particle analysis for further analysis of the global structure.

Abstract:DNA origami is a powerful tool in nanotechnology that can be used to construct arbitrary structures for several nanoengineering applications. Generally, the more complex and sophisticated the construction, the greater is the number of origamis and connection strands that will be needed. Therefore, developing an effective and low-cost method for multiform DNA architecture is important in nanoengineering. Here, we adopted an oblique linking strategy to connect cross-shaped DNA origami with a controlled curing angle. The size of the DNA rings ranged from four blocks of approximately 200 nm to eleven blocks of c.a. 600 nm. We observed that the minimum size of the DNA ring structure was limited by the width of a single block. The largest rings were negatively affected by thermodynamic randomness, and thus, DNA rings consisting of more than eleven blocks were not observed. This strategy facilitates the generation of various DNA origami rings, whose size can be controlled by adjusting the length of the connection strands.

Abstract:Nucleic acids have been used to create diverse synthetic structural and dynamic systems. Toehold-mediated strand displacement has enabled the construction of sophisticated circuits, motors, and molecular computers. Yet it remains challenging to demonstrate complex structural reconfiguration in which a structure changes from a starting shape to another arbitrarily prescribed shape. To address this challenge, we have developed a general structural-reconfiguration method that utilizes the modularly interconnected architecture of single-stranded DNA tile and brick structures. The removal of one component strand reveals a newly exposed toehold on a neighboring strand, thus enabling us to remove regions of connected component strands without the need to modify the strands with predesigned external toeholds. By using this method, we reconfigured a two-dimensional rectangular DNA canvas into diverse prescribed shapes. We also used this method to reconfigure a three-dimensional DNA cuboid.

Abstract:Beyond its biological importance, short DNA sequences are of increasing interest as excellent and versatile building blocks, in material science and nanotechnology. DNA nanotechnology has been rapidly developed and has branched into several significantly different directions. Controlling DNA nanostructures is one of the most important branches, in which well-defined static nanostructures are constructed from rationally designed DNA motifs. The diversity and complexity of such DNA nanostructures also endow them with promising applications in nanofabrications, nanoelectronics, biodiagnostics, and DNA computations. In this review, we will summarize our recent efforts in this direction.
