Abstract:The binding properties of cationic porphyrin–phenylpiperazine hybrids to calf thymus (CT) DNA were investigated by using absorption, fluorescence and circular dichroism (CD) spectra, and the apparent affinity binding constants (Kapp) of the porphyrins for CT DNA were determined by using a competition method with ethidium bromide (EB). Intercalation of porphyrin into CT DNA occurred when two phenylpiperazines were introduced at cis position onto the periphery of cationic porphyrin. The photocleavages of pBR322 plasmid DNA by the porphyrins were consistent with the values of Kapp. With [porphyrin]/[DNA base pairs] ratio increased, the binding mode tended to be outside binding, and the cleavage abilities of the porphyrins varied. In the presence of sodium azide, a quencher of 1O2, the cleavage of DNA by the porphyrin of intercalation was less inhibited.

Abstract:The interaction between salmon testes DNA (st-DNA) and a series of Cu(II) polypyridyl complexes, i.e. [Cu(dmbpy)(NO3)2] (1) (dmbpy = 4,4'-dimethyl-2,2'-bipyridine), [Cu(bpy)(NO3)2] (2) (bpy = 2,2'-bipyridine), [Cu(phen)(NO3)2] (3) (phen = phenanthroline), [Cu(terpy)(NO3)2]·H2O (4) (terpy = 2,2':6',2″-terpyridine), [Cu(dpq)(NO3)2] (5) (dpq = dipyrido-[3,2-d:2',3'-f]-quinoxaline) and [Cu(dppz)(NO3)2] (6) (dppz = dipyrido[3,2-a:2',3'-c]phenazine) was studied by UV/Vis absorption, Circular Dichroism, Linear Dichroism, EPR, Raman and (UV and vis) resonance Raman spectroscopies and viscometry. These complexes catalyse enantioselective C-C bond forming reactions in water with DNA as the source of chirality. Complex 1 crystallizes as an inorganic polymer with nitrate ligands bridging the copper ions, which adopt essentially a distorted square pyramidal structure with a fifth bridging nitrate ligand at the axial position. Raman spectroscopy indicates that in solution the nitrate ligands in 1, 2, 3 and 4 are displaced by solvent (H2O). For complex 1, multiple supramolecular species are observed in the presence of st-DNA in contrast to the other complexes, which appear to interact relatively uniformly as a single species predominantly, when st-DNA is present. Overall the data suggest that complexes 1 and 2 engage primarily through groove binding with st-DNA while 5 and 6 undergo intercalation. For complexes 3 and 4 the data indicates that both groove binding and intercalation takes place, albeit primarily intercalation. Although it is tempting to conclude that the groove binders give highest ee and rate acceleration, it is proposed that the flexibility and dynamics in binding of Cu(II) complexes to DNA are key parameters that determine the outcome of the reaction. These findings provide insight into the complex supramolecular structure of these DNA-based catalysts.

Abstract:In this paper, three [Formula: see text],[Formula: see text]-conjugated cationic porphyrin compounds were designed and synthesized. The structure of the intermediates and desired porphyrins were confirmed by UV, IR, 1H NMR, MS and elemental analysis. The interaction modes between these porphyrins and ct-DNA were studied by UV-vis spectroscopy and fluorescence emission spectroscopy. The results showed that PCP 1 had an external binding mode with DNA at low DNA concentration and could intercalate DNA with the increase of concentration. PCP 2 interacted with DNA through an external binding mode, and PCP 3 could insert into DNA. The binding constants ([Formula: see text] between PCP1[Formula: see text]PCP3 and ct-DNA were calculated to be 8.41 × 104, 7.33 × 104 and 4.14 × 104 M[Formula: see text], respectively. The singlet oxygen (1O[Formula: see text] generation of PCP1[Formula: see text]PCP3 was determined by the 1,3-diphenylisobenzofuran (DPBF) method using tetrapyridylporphyrin (H2TMPyP) as a reference. The 1O2 generation rate of PCP1[Formula: see text]PCP3 followed the order of PCP2 >PCP1>H2TMPyP >PCP3. Subsequently, the photocleavage effect of porphyrins on pBR322 plasmid DNA was studied by gel electrophoresis. At 10.0 [Formula: see text]M, PCP1 and PCP2 could cleave DNA completely. At 2.0 [Formula: see text]M, the cleavage rate of DNA by PCP3 was 57.5%, which was significantly higher than that of H2TMPyP (38.8%). These results verified that the amount of cationic ions in the porphyrin structure could affect the binding modes of porphyrins with DNA and their cleavage ability of DNA.

Abstract:As U.S. policy makers debate President Clinton's health care reform proposal, we need to remind ourselves that no other country has actually solved the health care cost problem. There are no solutions, only alternative approaches to the problem. Proponents of the social insurance model will argue that countries like France have a better system--one that delivers high-quality medical care to everyone with no financial barriers. If the evidence is examined honestly, it becomes clear that the French system, while meeting the goal of universal access, has a long way to go before it solves the spending problem. National health insurance does not guarantee public satisfaction with the system. In a recent survey, over half of the French citizens responded that they felt that their health care system needed fundamental changes or should be completely rebuilt, and only 41 percent were happy with the way the system worked. Citizens in all but two of the ten countries studied by Blendon et al. (1990) had similar responses. Only in Canada and Germany did fewer than half of the respondents desire significant change. A nationalized system can eliminate financial barriers to access but it cannot guarantee that social disparities will be eliminated. National health insurance has actually exacerbated inequalities across social classes in France. Per capita consumption varies as much as 50 percent across income levels and 100 percent between occupational categories. In their quest for social solidarity and equality, the French have given up a lot. Abstract:BACKGROUND Dietary calcium and vitamin D intakes may be inversely associated with cardiovascular disease (CVD) risk, possibly because of their potential beneficial effects on circulating lipids. Clinical trials that have evaluated the effect of calcium supplementation on lipids are limited by a short follow-up, and data on vitamin D are scarce. OBJECTIVE The objective was to evaluate the effect of a longer-term effect (over 5 y) of calcium and vitamin D (CaD) supplementation on changes in the concentrations of several lipids: LDL, HDL, non-HDL, total cholesterol, triglycerides, and lipoprotein(a) [Lp(a)]. DESIGN The study was conducted in 1259 postmenopausal women in the Calcium plus Vitamin D Trial (1 g elemental Ca as carbonate plus 400 IU vitamin D(3)/d compared with placebo) of the Women's Health Initiative. Analyses were conducted by intention-to-treat. Repeated measurements on lipids during follow-up were analyzed by linear mixed-effects models. RESULTS Overall, the change in lipids was relatively small [< or =5% except for Lp(a), which was 20-25%], and there was no significant difference in the mean change of any lipid variable between the active and placebo groups. CONCLUSIONS Our results indicate that CaD supplementation is not associated with lipid changes over 5 y. Existing and future CaD trials should consider evaluating this association for different doses of supplements. This study was registered at clinicaltrials.gov as NCT00000611.

Abstract:Pyrrolo[2,1-c][1,4]benzodiazepine (PBD) dimers are synthetic sequence-selective DNA minor-groove cross-linking agents that possess two electrophilic imine moieties (or their equivalent) capable of forming covalent aminal linkages with guanine C2-NH(2) functionalities. The PBD dimer SJG-136, which has a C8-O-(CH(2))(3)-O-C8'' central linker joining the two PBD moieties, is currently undergoing phase II clinical trials and current research is focused on developing analogues of SJG-136 with different linker lengths and substitution patterns. Using a reversed-phase ion pair HPLC/MS method to evaluate interaction with oligonucleotides of varying length and sequence, we recently reported (JACS, 2009, 131, 13 756) that SJG-136 can form three different types of adducts: inter- and intrastrand cross-linked adducts, and mono-alkylated adducts. These studies have now been extended to include PBD dimers with a longer central linker (C8-O-(CH(2))(5)-O-C8'), demonstrating that the type and distribution of adducts appear to depend on (i) the length of the C8/C8'-linker connecting the two PBD units, (ii) the positioning of the two reactive guanine bases on the same or opposite strands, and (iii) their separation (i.e. the number of base pairs, usually ATs, between them). Based on these data, a set of rules are emerging that can be used to predict the DNA-interaction behaviour of a PBD dimer of particular C8-C8' linker length towards a given DNA sequence. These observations suggest that it may be possible to design PBD dimers to target specific DNA sequences.

Abstract:Targeted and enantioselective delivery of chiral diagnostic-probes and therapeutics into specific compartments inside cells is of utmost importance in the improvement of disease detection and treatment. The classical DNA 'light-switch' ruthenium(II)-polypyridyl complex, [Ru(DIP)2(dppz)]Cl2 (DIP = 4,7-diphenyl-1,10-phenanthroline, dppz = dipyridophenazine) has been shown to be accumulated only in the cytoplasm and membrane, but excluded from its intended nuclear DNA target. In this study, the cationic [Ru(DIP)2(dppz)]2+ is found to be redirected into live-cell nucleus in the presence of lipophilic 3,5-dichlorophenolate or flufenamate counter-anions via ion-pairing mechanism, while maintaining its original DNA recognition characteristics. Interestingly and unexpectedly, further studies show that only the Δ-enantiomer is selectively translocated into nucleus while the Λ-enantiomer remains trapped in cytoplasm, which is found to be mainly due to their differential enantioselective binding affinities with cytoplasmic proteins and nuclear DNA. More importantly, only the nucleus-relocalized Δ-enantiomer can induce obvious DNA damage and cell apoptosis upon prolonged visible-light irradiation. Thus, the use of Δ-enantiomer can significantly reduce the dosage needed for maximal treatment effect. This represents the first report of enantioselective targeting and photosensitization of classical Ru(II) complex via simple ion-pairing with suitable weak acid counter-anions, which opens new opportunities for more effective enantioselective cancer treatment.

Abstract:Methotrexate(MTX) is an antifolic agent and has been widely used for RA since early 1980s. Since 1999 when MTX was approved as an antirheumatic drug in Japan, patients taking MTX has been increasing and about sixty thousands patients are estimated to be taking MTX for the treatment of RA. The highest efficacy relative to toxicity of MTX is supported by the highest retention rate among current DMARDs. Therefore, most of rheumatologist places MTX as a golden standard of DMARD. Recent RCT data in European and North American countries showed that ACR 20 and 50 responses are ranging from 60 to 70% and from 40 to 50%, respectively. In these clinical trials, MTX was usually started at a dose of 7.5 mg weekly and then increased to 15-20 mg/week if the disease activity was still present since the clinical effect of MTX is related to the dose in the range 5 to 20 mg weekly. However, an upper limit of clinical dose of MTX (Rheumatrex) for RA is set to 8 mg weekly and this is a major problem because the majority of patients with active RA need higher doses for the suppression of arthritis. This matter needs an immediate solution. If MTX would be used aggressively for the early suppression of RA, informed consent regarding MTX dose and side effects including their earlier signs should be obtained, especially when patients are taking more than 8 mg weekly.

Abstract:DNA can adopt various distinct structural motifs, such as quadruplex, duplex, i-motifs, etc. which have multifarious applications in biomedical therapeutics. Quadruplex-duplex hybrids (QDHs) consist of the juxtaposed quadruplex and duplex motifs and are thermally stable and biologically relevant. Selective binding toward these secondary structures plays an important role in the evaluation of the structure-specific ligands. Herein, several small molecules containing anthraquinone conjugated oligopyrrole, oligoimidazole, and pyrrole-imidazole derivatives have been screened for the binding of the quadruplex-duplex nucleic acid hybrids formed in PIM1 sequences through docking and molecular dynamics (MD) simulation studies. The binding interaction of the anthraquinone polypyrrole ligands has also been checked by performing different biophysical experiments. PIM1, being a coactivator of the MYC oncogene, can be targeted by these small molecules to control MYC expression which is overexpressed in the majority of human cancer cells. Accordingly, these cancer cell-specific and blood-compatible anthraquinone conjugated oligopyrrole ligands can be employed for anticancer therapeutic applications. Thus, the structure-activity relationship (SAR) of the screened ligands manifested prudent structural information for designing PIM1 QDHs targeting small molecules.

Space-occupying lesions were not observed in brain computed tomography. Mydriasis was temporary in both cases, suggesting that the anisocoria was most likely related to Adie syndrome.

Abstract:In this work, to eliminate the effect of the hydrophobicity of N-acetyl groups in chitosan on the interaction between chitosan and DNA, a water soluble chitosan with molecular weight of 5000 and deacetylated degree of 99% was selected to complex with DNA at varied charged ratios. The physicochemical properties of chitoplexes were investigated by means of FTIR, circular dichroism (CD), static fluorescence spectroscopy, and atomic force microscopy (AFM). The results indicated that upon interacting with chitosan, the DNA molecules saved a B conformation, and the binding affinity of chitosan to DNA was dependent on pH of media. At pH 5.5, highly charged chitosan had a strong binding affinity with DNA; whereas in pH 12.0 medium, only weak interactions existed. The CD spectra of Hoechst 33258 competitive displacement revealed that chitosan was partially bound to the minor groove of DNA. The morphology of chitosan/DNA complexes was strongly dependent upon the charge ratios. At charge ratio (+/-) of 1:4, not all DNA could be entrapped in the complex; at ratio of 8:1, the spherical complexes with mean size of nanoscale were formed without free DNA, but no typical toroid patterns were observed, which might stem from the strong compact of DNA caused by highly charged chitosan. It was supposed that the strong interaction of chitosan with DNA possibly prevented gene unpacking from chitosan vector, consequently restraining gene expression in nucleus.

Conjugated polyelectrolytes: Amplified quenching, self -assembly and sensor applications

Abstract:The research presented in this dissertation is focused on the photophysical characterization of several conjugated polyelectrolytes (CPEs), including a cationic poly(para-phenylene) (PPP-NEt3 +) which has alkyl ammonium side chains, anionic poly(phenylene ethynylene) sulfonate PPE-SO3 poly(meta-para-phenylene ethynylene) sulfonate mPPE-SO3 and poly(meta-phenylene ethynylene) carboxylate mPPE-CO2 Extensive studies were conducted on the fluorescence quenching behavior of these CPEs by different mechanisms. All of these CPEs show amplified quenching behavior compared to corresponding small model molecules, and the amplification is usually about 103 to 104-fold. It was found that polymer concentration, solvent, surfactant, and quencher property, all affect the quenching efficiency. PPP-NEt3+ was applied as a potential fluorescence sensor to detect biological molecule avidin using the Quencher-tether-ligand method and nM protein was successfully detected using this strategy. Steady state and ultrafast time resolved fluorescence were carried out to study the energy transfer quenching between PPE-SO3 and a cyanine dye. PPE-SO3 induced cyanine dyes aggregation was observed. PPE-SO3 forms a face-to-face inter-molecular pi-stacking, while both mPPE-SO3 and mPPE-CO2 show a solvent-driven intra-molecular pi-stacking to form a helical conformation, which is further confirmed by circular dichroism spectroscopy. Helical polymer mPPE-SO3 and mPPECO2 have the similar properties with DNA polymer, specifically, they are all polyanions and they all form a helical conformation in aqueous solution. The interaction between some well-known DNA intercalators and helical polymers was investigated. Hypochromic effect is seen for different intercalators, such as aminomethyl anthracene and Ru(bpy) 2(dppz)2+, where dppz = dipyridophenazine. In addition, the fluorescence "turn-on" effect was observed when Ru(bpy) 2(dppz)2+ interacts with helical polymers in aqueous solution, resulting from the protection of dppz ligand in pi-pi stacking of helical polymers. Helical polymer mediated photo-induced electron transfer quenching of Ru complexes was studied and compared to DNA and micelle. The synthetic polymer behaves in the similar way as DNA, characterized by a static quenching when the quencher intercalates binding to the helical polymer. Abstract:Five novel styrylnaphthyridine derivatives were synthesized and shown to operate as photoswitchable, selective ligands for abasic site‐containing DNA (AP‐DNA), which is an important therapeutic and diagnostic target. These compounds associate with AP‐DNA with binding constants of 0.5–8.4 × 104 M–1 as shown by photometric and fluorimetric titrations. Specifically, these ligands bind preferentially to AP‐DNA relative to regularly paired duplex DNA. As a special feature, the association of these ligands with DNA can be controlled by means of a reversible [2+2] photocycloaddition. Upon irradiation at 420 nm the photodimer is formed, which does not bind to AP‐DNA. In turn, the naphthyridine is regained with excitation at 315 nm. Most notably, this photoinduced deactivation and release of the DNA ligand can be performed in situ in the presence of AP‐DNA, thus providing a tool for on‐demand delivery of a DNA binder. Overall, these results provide a promising starting point for the development of functional AP‐DNA ligands whose bioactivity can be modulated by light with local and temporal control.

Abstract:The molecular properties concerning size, shape, and electric charges of the planar aromatic DNA intercalators are still poorly understood. Herein, a series of water-soluble perylene bisimide (PBI) derivatives containing a rigid and planar aromatic nanoscaffold with different size, shape, and electric charges were synthesized. Using histochemistry and cell viability assays on animal tissues and cancer cells, we revealed the molecular properties required for successful DNA intercalators to localize in cell nuclei and inhibit cancer cells. Small molecular size and the strong polarity of hydrophilic substituents are prerequisites for PBI-based DNA intercalators. A large number of charges facilitate the nucleic accumulation of these DNA intercalators, while fewer charges and planar aromatic nanoscaffold more efficiently inhibit cancer cell growth.

Abstract:Binding of neutral Pheophorbide-a methyl ester (MePheo-a) to various synthetic polynucleotides, double-stranded poly(A)-poly(U), poly(G)-poly(C) and four-stranded poly(G), as well as to calf thymus DNA, was studied using the methods of absorption and polarized fluorescent spectroscopy. Measurements were performed in aqueous bufferes solutions (pH 6.9) of low ionic strength (2 mM Na+) in a wide range of molar phosphate-to-dye ratios (P/D). Absorption and fluorescence characteristics of complexes formed between the dye and biopolymers were determined. Binding of MePheo-a to four-stranded poly(G) is shown to be accompanied by the most significant spectral transformations: hypochromism of dye absorption,large batochromic shift of Soret absorption band (~26 nm) and fluorescence band (~9 nm) maxima, 48-fold enhancement of the dye emission intensity. In contrast, its binding to the double-stranded polynucleotides and native DNA induces only small shifts of absorption and fluorescence bands, as well as no more than 4-fold rise of fluorescence intensity. Substantial spectral changes and high value of fluorescence polarization degree (0.26) observed upon binding of MePheo-a to quadruplex poly(G) allow us to suggest the intercalation of the dye chromophore between guanine tetrads. At the same time, small spectral changed and insignificant increase of MePheo-a fluorescence polarization degree (0.12) upon binding of the dye to double-stranded biopolymers point to another binding type. Incorporation of MePheo-a to a helix groove is supposed to occur, presumably in the dimeric form. Substantial enhancement of MePheo-a emission upon binding to four-stranded poly(G) allows us to propose this compouns as a new fluorescent probe G-quadruplex structures.

Abstract:Spectroanalytical techniques are extensively employed in contemporary research to characterize compounds and assess their biological activity. The β -lactam ring containing twenty novel spiro quinoxaline-pyridine heterocyclic compounds (A - T) were synthesized and characterized using 1 H NMR, 13 C NMR, FT-IR, and mass spectrometry. The compounds must interact with DNA to adequately assess their potential anticancer action. Thus, their binding affinities with calf-thymus (CT) DNA and bovine serum albumin (BSA) were evaluated using a UV-visible spectrophotometer. The K b value of compound-DNA and compound-BSA was found in the order of 0.51–2.53 M − 1 and 0.11–2.03 M − 1 , respectively. Furthermore, a fluorescence quenching study was also carried out using a fluorescence spectrometer to explore DNA/BSA binding, and a partial intercalation type of binding was suggested. MTT assay was performed to evaluate the anticancer activity of the compounds. A docking study of all the compounds was performed with DNA (1 BNA), BSA (4F5S), and topoisomerase II (3QX3) using autodock vina software. SwissADME and admetSAR, two online platforms, were used to assess the pharmacokinetic profile and determine the drug-likeness of the synthesized compounds.

Sequence specificity in DNA-drug intercalation: MD simulation and density functional theory approaches

Abstract:DNA is an essential target for the treatment of various pathologies, especially cancer. Hence targeting DNA double helix for alteration of its function has been attempted by several ways. Drug-DNA intercalation, one such biophysical process, could not be studied extensively as this requires significant deformation of the receptor DNA. Here we report thorough theoretical investigation of intercalation process in daunomycin-DNA interaction, by performing molecular dynamics simulations of the drug-DNA complexes for various DNA sequences, followed by Free-energy analysis and density functional theory (DFT) based studies to understand the binding preference. The classical energy based analyses indicate that the drug prefers to bind to TC/GA sequence over others. The DFT based energies of supra-molecular complexes are always contaminated with basis set superposition error (BSSE), which can be corrected by counterpoise method. This method is quite effective for systems containing two molecular fragments but is not appropriate for studying interaction between two base pair fragments and the drug intercalated between them. We have adopted an extension of the counterpoise method for BSSE corrected interaction energy calculation. These interaction energies, along with the energy penalty due to un-stacking of the base pairs, also indicate TC/GA sequence is the most preferred sequence for binding.
