Abstract:Utilizing the principles of metal-ion-mediated base pairs (C-Ag-C and T-Hg-T), the pH-sensitive conformational transition of C-rich DNA strand, and the ligand-exchange process triggered by in-dithiothreitol (DTT), a system of colorimetric logic gates (YES, AND, INHIBIT, and XOR) can be rationally constructed based on the aggregation of the DNA-modified Au NPs. The proposed logic operation system is simple, which consists of only T-/C-rich DNA-modified Au NPs, and it is unnecessary to exquisitely design and alter the DNA sequence for different multiple molecular logic operations. The nonnatural base pairing combined with unique optical properties of Au NPs promises great potential in multiplexed ion sensing, molecular-scale computers, and other computational logic devices.

Abstract:In molecular engineering, DNA molecules have been extensively studied owing to their capacity for accurate structural control and complex programmability. Recent studies have shown that the versatility and predictability of DNA origami make it an excellent platform for constructing nanodevices. In this study, we developed a strand-displacing strategy to selectively and dynamically release specific gold nanoparticles (AuNPs) on a rectangular DNA origami. A set of DNA logic gates ("OR", "AND", and "three-input majority gate") were established based on this strategy, in which computing results were identified by disassembly between the AuNPs and DNA origami. The computing results were detected using, experimental approaches such as gel electrophoresis and transmission electron microscopy (TEM). This method can be used to assemble more complex nanosystems and may have potential applications for molecular engineering.

Abstract:In this work, two DNA nanodevices were constructed utilizing a DNA strand displacement reaction. With the assistance of gold nanoparticles (AuNPs) and gold nanorods (AuNRs), the autonomous reactions can be reflected from the aggregation states of nanoparticles. By sequence design and the two non-overlapping double hump-like UV-vis spectral peaks of AuNPs and AuNRs, two logic gates with multiple inputs and outputs were successfully run with expected outcomes. This method not only shows how to achieve computing with multiple logic calculations but also has great potential for multiple targets detection.

Abstract:Owing to their capacity for accurate structural control and complex programmability, DNA molecules have been extensively studied in relation to the construction of nanodevices. However, the existing logic gate sections based on DNA self-assembly were independent of each other, which hampered the development of large-scale integrated DNA circuits. Herein, we have explored a logic operation device with excellent scalability based on assembling and selectively releasing AuNPs on DNA origami, and have performed YES gate, OR gate, AND gate, and three-input composite gate. In the experiment, the logic operation result is detected by gel analysis and TEM image. The resolution of the output signals was greatly improved by determining the releasing of AuNPs from two-layer honeycomb origami. Our study provides a promising approach for building more complex large-scale DNA logic circuits.

Fluorescence Detection Based on DNA-templated Silver Nanoclusters and the Construction of Multi-level Logic Gate

Abstract:Fluorescent silver nanoclusters were synthesized using DNA as template ( DNA-Ag NCs) , and characterized by fluorescence, ultraviolet and infrared spectroscopy. According to the fluorescence changes generated by the interaction between DNA-Ag NCs and ions , relative concentration detections can be carried out. Under the optimal experimental conditions, the concentrations of Ni2+ and Hg2+ showed a linear relationship with the fluorescence intensity of DNA-Ag NCs. The practicability of this fluorescent probe in tap water samples is also verified. Since DNA-Ag NCs can respond to a variety of stimuli , including Ni2+, S2-, Hg2+ and H+(pH =7. 0) , logic gates of multiple input and their combination can be constructed based on the corresponding fluorescence intensity. When definition of fluorescence output intensity (I-output) > initial fluorescence intensity (I-origin) as output = 1 was adopted , the YES , INH and integrative NOR and INH logic gates were constructed. And if I-output >= I-origin is defined as output = 1, the NOT , NOR and integrative IMP, NOR and AND logic gates can be established. Based on DNA-Ag NCs, complex logic gates involving multiple inputs can be constructed to realize the transformation and transmission of chemical information, which has great application prospects in constructing new molecular devices.

Abstract:A DNA-encoding strategy is reported for the programmable regulation of the fluorescence properties of silver nanoclusters (AgNCs). By taking advantage of the DNA-encoding strategy, aqueous AgNCs were used as signal transducers to convert DNA inputs into fluorescence outputs for the construction of various DNA-based logic gates (AND, OR, INHIBIT, XOR, NOR, XNOR, NAND, and a sequential logic gate). Moreover, a biomolecular keypad that was capable of constructing crossword puzzles was also fabricated. These AgNC-based logic systems showed several advantages, including a simple transducer-introduction strategy, universal design, and biocompatible operation. In addition, this proof of concept opens the door to a new generation of signal transducer materials and provides a general route to versatile biomolecular logic devices for practical applications.

Abstract:Small molecules have been widely developed as drugs, dyes, and research tools. DNA logic system interaction with small molecules as a new analytical method has offered remarkable promise for disease diagnosis and therapy. However, tedious modification process and large sample consumption of traditional DNA logic gates limit the application of this method in bioanalysis. Therefore, developing a simple and less sample consumption platform for DNA logic gates construction is of great importance. Here, we proposed a DNA colorimetric multilevel circuit construction strategy using gold nanoparticles (AuNPs) as an indicator without any modification and labeling step. Two colorimetric logic gates were constructed based on the aggregation of AuNPs mediated by molecular recognition between DNA and protoberberines (palmatine/berberine), including a NIMPLY logic gate and a multi-input NIMPLY + OR logic gate. The logic gate allows the detection of DNA concentrations as low as 0.25 mu g/mL by naked eyes within 10 min. More importantly, a microfluidic device was successfully designed to perform the DNA molecular logic gates for reducing reagent consumption and performing precisely and automatically. The working volume of the logic system has been successfully reduced from 0.5 mL in bulk to 22 mu L in our designed microfluidic chip, and the DNA solution needed was only 1.1 mu L. The method presented here showed great potential in bioanalysis, diagnostics and therapeutics.

Abstract:A mechanism is developed to construct a logic system by employing DNA/gold nanoparticle (AuNP) conjugates as a basic work unit, utilizing a fluorescent beacon probe to detect output signals. To implement the logic circuit, a self-assembly DNA structure is attached onto nanoparticles to form the fluorescent beacon. Moreover, assisted by regulation of multilevel strand displacement, cascaded logic gates are achieved. The computing results are detected by methods using fluorescent signals, gel electrophoresis and transmission electron microscope (TEM). This work is expected to demonstrate the feasibility of the cascaded logic system based on fluorescent nanoparticle beacons, suggesting applications in DNA computation and biotechnology.

Abstract:The use of DNA structures in creating multimodal logic gates bears high potential for building molecular devices and computation systems. However, due to the complex designs or complicated working principles, the implementation of DNA logic gates within molecular devices and circuits is still quite limited. Here, we designed simple four-way DNA logic gates that can serve as multimodal platforms for simple to complex operations. Using the proximity quenching of the fluorophore-quencher pair in combination with the toehold-mediated strand displacement (TMSD) strategy, we have successfully demonstrated that the fluorescence output, which is a result of gate opening, solely relies on the oligonucleotide(s) input. We further demonstrated that this strategy can be used to create multimodal (tunable displacement initiation sites on the four-way platform) logic gates including YES, AND, OR, and the combinations thereof. The four-way DNA logic gates developed here bear high promise for building biological computers and next-generation smart molecular circuits with biosensing capabilities.
Facile and Diverse Logic Circuits Based on Dumbbell DNA-templated Fluorescent Copper Nanoclusters and S1 Nuclease Detection

Abstract:DNA-based logic gates promote the development of molecular computing and show enormous potential in the fields of nanotechnology and biotechnology. Dumbbell oligonucleotides (DNA) with poly-thymine (poly-T) loops and a nicked random double strand have been demonstrated to be an efficient template for the formation of fluorescent copper nanoclusters (CuNCs) in our previous work. Herein, a new platform technology is presented with which to construct molecular logic gates by employing CuNCs probe as a basic output generator, coupling of functional nucleases as the inputs. Two dumbbell DNAs are used with the difference in stem length (8 bp and 16 bp, respectively). The degradation of DNA templates can be tuned by various nucleic acid enzymes, single-stranded nuclease (S1), double-stranded specific nuclease (DSN), E. coli DNA ligase, exonucleases I and III. Briefly, S1 can digest both DNA templates, while the cleavage ability of DSN will be resistant by the short stem of SS-DNA (short-stem DNA). Exonuclease I and III can degrade these two nicked DNA templates, which are inhibited due to the ligation of E. coli DNA ligase. With this novel strategy, a set of logic gates is successfully constructed at the molecular level, including "YES", "PASS 0", "OR", "INHIBIT", which take the advantages of no label, easy operation, fast speed, high efficiency and low cost. Furthermore, S1 nuclease, as the biomarker of numerous carcinogens, is selectively detected in the range of 0.05-50 U/mL with the detection limit of 0.005 U/mL (1 x10(-6) U) based on this platform. In this article, we present a series of methods via combining the DNA strand displacement reaction with the interaction of thiolated DNA and AuNPs to construct several logic gates, such as NOT, YES, NAND, XOR gates. Abstract:Efficient and economic DNA nanomaterials that can work as logic components are necessary for the development of DNA computers with high speed and outstanding data storage capacity. A new molecular catalytic beacon (MCB) and a series of label-free colorimetric logic gates based on the formation and dissociation of G-quadruplex DNAzyme were established in this work. These logic gates (NOT, NOR, IMPLICATION, AND, OR and INHIBIT) were realized by the interaction between the special designed oligonucleotide hairpins and the short input single strand complementary DNA. We were able to recognize the logic output signals effortlessly by our naked eyes. It is a simple, economic and safe approach for the design of complex multiple input DNA logic molecular device.

Abstract:Exquisite administration of a new type of hairpin DNA‐templated silver nanoclusters (H‐AgNCs) as universal dual‐output generators in DNA‐based logic systems is reported. Diverse concomitant contrary logic gates (CCLGs) with opposite functions (YES^NOT, OR^NOR, INHIBIT^IMPLICATION, XOR^XNOR, and MAJORITY^MINORITY) and extended concatenated logic circuits are presented and some of them perform specific functions, such as parity generators and checkers. The introduction of H‐AgNCs as noncovalent signal reporters avoids tedious and high‐cost labeling procedures. Of note, the concomitant feature of CCLGs attributed to the dual‐emitter AgNCs conduces to reducing the time and cost to devise multiple logic gates. As compared to previous ones, this design eliminates numerous substances (e.g., organic dyes) and unstable components (hydrogen peroxide), which not only decreases the complexity of logic performs and improves repeatability of operation, but also makes it convenient to connect distinct DNA‐based logic gates. It is worthy to anticipate that the cost‐effective strategy will inspire researchers to develop much more complex logic systems and contribute to the field of molecular computing.

Abstract:A novel kind of versatile logic device has been constructed utilizing ion-tuned DNA/Ag fluorescent nanoclusters, with K+ and H+ as two inputs. A well-chosen hairpin DNA with a poly-C loop serves as the template for synthesizing two species of Ag nanoclusters. Several G-tracts and C-tracts on its two terminals enable the hairpin DNA to convert into the G-quadruplex and/or i-motif structures upon input of K+ and H+. Such a structural change remarkably influences the spectral behaviors of Ag nanoclusters. In particular, different species of Ag nanoclusters have distinct fluorescence responses to the input of K+ and H+. These unique features of DNA/Ag nanoclusters enable multiple logic operations via multichannel fluorescence output, indicating the versatility as a molecular logic device. By altering the specific sequence of the hairpin DNA, more logic gates can be constructed utilizing Ag nanoclusters.

Abstract:Molecular logic gates are capable of performing various logic tasks for biomarker detection, disease diagnostics and therapy, and controlling biological progress. Herein, we integrated multiple components of a logic device into a single DNA 3D nano-assembly with a triangular prism structure. Compared with the separate construction of each component in previously reported DNA logic gate systems, such an integrated design strategy made the 3D DNA nanoprism universal for logic gates, it can be reconfigured to execute diverse logic operations. Binary basic logic gates (OR, AND, INHIBIT and XOR), combinatorial gates (INHIBIT-OR), and multi-valued logic gates (ternary INHIBIT gate) were readily achieved by taking this DNA nanoprism as a universal platform. Moreover, a logic gate system for identification of even numbers and odd numbers from natural numbers was established successfully by employing only this single DNA nanoprism and four short single-stranded DNA. The universality of this nanoprism greatly simplified the design of DNA logic gate system. Additionally, this nanoprism was able to perform logic operation steadily in a biological matrix, indicating that this box-like DNA nanostructure applies to logic gates in a complicated environment. This study provided a unique opportunity to design versatile 3D DNA nanostructure-based intelligent nanodevices, which show great potential in biocomputing, multi-parameter sensing, and intelligent disease diagnostics and therapy.
Integration of Ion-Tuned Oligonucleotide Structural Motifs and DNA-templated Copper Nanoclusters As a Manipulable Logic Device

Abstract:Molecular logic gates possess great potential for multi-parameter sensing, intelligent diagnostics, and molecular computation. One remaining challenge was to construct novel new logic gates based on smart nanomaterials and functional nucleic acids. In this study, two novel new logic devices were constructed utilizing ion-tuned DNA/copper nanoclusters (CuNCs), which were dual-responsive to K+ and H+. By merely altering the arrangement of a specific sequence of the DNA stabilizer, two kinds of well-designed DNA probes permuted by G-tracts, C-tracts, and poly-T were designed as the building blocks of the logic device. Poly-T acted as the template for the formation of CuNCs. G-tracts and C-tracts enabled a K+/H+-responsive conformational switch into G-quadruplex (G4) and i-motif structures. Such a conformational conversion significantly modulated the fluorescence behaviors of CuNCs. This study discovered the unique interaction between the logic device and graphene oxide (GO). The logic devices were implemented for the analysis of K+ and microRNA.

Abstract:Molecules are particularly amenable to synthesis of complex structures with the intermolecular interactions. Recent work has demonstrated the potential for DNA molecules to construct logic devices. In this paper, we construct two logic models with totally new concept, which are based on the method of DNA strand branch and DNA self-assembly. One model is a reusable "OR" gate, in which the material recycling can be realized. Another is an integrative "AND" gate, in which the operation of "AND" and "OR" can be integrated in only one functional device. Because of the molecular interactions, single DNA strands assemble into initial basic computing units. Then some input strands are used to trigger the computing process. After a period time of reaction, the output signals are released. Finally, the gel electrophones experiment is implemented to get the computing results and verify the accuracy of the models. The whole process is mainly controlled spontaneously and parallel, does not need any extra human intervention.

Abstract:DNA self‐assembly computation is attractive for its potential to perform massively parallel information processing at the molecular level while at the same time maintaining its natural biocompatibility. It has been extensively studied at the individual molecule level, but not as much as ensembles in 3D. Here, we demonstrate the feasibility of implementing logic gates, the basic computation operations, in large ensembles: macroscopic, engineered 3D DNA crystals. The building blocks are recently developed DNA double crossover‐like (DXL) motifs. They can associate with each other via sticky‐end cohesion. By encoding the inputs within the sticky ends of the motifs, we are able to realize common logic gates. The outputs are demonstrated through the formation of macroscopic crystals that can be easily observed. This study points to a new direction of construction of complex 3D crystal architectures and DNA‐based biosensors with easy readouts. This article is protected by copyright. All rights reserved
