Abstract:The sequencing of single protein molecules using nanopores is faced with a huge challenge due to the lack of resolution needed to resolve single amino acids. Here we report the direct experimental identification of single amino acids in nanopores. With atomically engineered regions of sensitivity comparable to the size of single amino acids, MoS 2 nanopores provide a sub-1 Dalton resolution for discriminating the chemical group difference of single amino acids, including recognizing the amino acid isomers. This ultra-confined nanopore system is further used to detect the phosphorylation of individual amino acids, demonstrating its capability for reading post-translational modifications. Our study suggests that a sub-nanometer engineered pore has the potential to be applied in future chemical recognition and de novo protein sequencing at the single-molecule level.
Magneto-Electrochemical Method for Chiral Recognition of Amino Acid Enantiomers

Abstract:Chiral recognition of enantiomers with identical mirror-symmetric molecular structures is important for the analysis of biomolecules, and it conventionally relies on stereoselective interactions in chiral chemical environments. Here, we develop a magneto-electrochemical method for the enhanced detection of chiral amino acids (AAs), that combines the advantages of the high sensitivity of electrochemiluminescence (ECL) biosensors and chirality-induced effects under magnetic field. The ECL difference between L- and D-enantiomers can be amplified by over 35-fold under a field of 3.5 kG, and the chiral discrimination can be achieved in dilute AA solutions down to nM level. The field-dependent ECL and chronocoulometry measurements suggest that chiral AAs can lock the spins on their radicals and thus enlarge the ECL change under applied magnetic field (magneto-ECL, MECL), which explains the field-enhanced chiral discrimination of AA enantiomers. Finally, a detailed protocol is demonstrated for the identification of unknown AA solutions, in which the species, chirality and concentration of AAs can be determined simultaneously from the 2D plots of the ECL and MECL results. This work benefits the development of field-assisted detection methods and represents a promising and universal strategy for the comprehensive analysis of chiral biomolecules.

Abstract:Chirality is essential in nearly all biological organizations and chemical reactions but is rarely considered due to technical limitations in identifying L/D isomerization. Using OmpF, a membrane channel from Escherichia coli with an electrostatically asymmetric constriction zone, allows discriminating chiral amino acids in a single peptide. The heterogeneous distribution of charged residues in OmpF causes a strong lateral electrostatic field at the constriction. This laterally asymmetric constriction zone forces the sidechains of the peptides to specific orientations within OmpF, causing distinct ionic current fluctuations. Using statistical analysis of the respective ionic current variations allows distinguishing the presence and position of a single amino acid with different chiralities. To explore potential applications, the disease-related peptide β-Amyloid and its d-Asp1 isoform and a mixture of the icatibant peptide drug (HOE 140) and its d-Ser7 mutant have been discriminated. Both chiral isomers were not applicable to be distinguished by mass spectroscopy approaches. These findings highlight a novel sensing mechanism for identifying single amino acids in single peptides and even for achieving single-molecule protein sequencing.

Abstract:All 20 natural amino acids identification shows crucial importance in biochemistry and clinical application while it is still a challenge due to highly similarity in molecular configuration of the amino acids. Low efficiency, complicated sensing molecules and environment hindered the successful identification. Here, we developed a facile sensor chip composed of one photochromic molecule with metal ions spotted to form spirooxazine-metallic complexes, and successfully recognized all the 20 natural amino acids as well as their mixtures. The sensor chip gives distinct fluorescent fingerprint pattern of each amino acid, based on multistate of spirooxazine under different light stimulations and discriminated interaction between various metal ions and amino acids. The sensor chip demonstrates powerful capability of amino acids identification, which promotes sensing of biomolecules.

Abstract:Chirality is a fundamental phenomenon of nature, and the enantioselective recognition of amino acids isomers is especially important for life science. In this study, chiroptical system based on chiral assembly graphene quantum dots (GQDs) was developed for visual testing of D-phenylalanine (D-Phe). Here, GQDs were used as the fluorescent element, and chiral functional moieties of 1,3,5-triformylphloroglucinol-functionalized chiral ( +)-diacetyl-L-tartaric anhydride (TPTA) were used as the chiral recognition elements. Based on the formed chiral microenvironment, the fluorescence intensity of TPTA-assembled GQDs had a good linear relationship with D-Phe in the concentration range of 0.1–5 μM, and the detection limit was 0.023 μM. According to the variation in luminance of TPTA-assembled GQDs, visual testing to D-Phe was realized using a smartphone-assisted chiroptical system with a detection limit of 0.050 μM. The spiked recoveries of both chiroptical sensing methods based on TPTA-assembled GQDs from the food matrix ranged from 86.20 to 110.0%. Furthermore, TPTA-assembled GQDs were successfully applied to intracellular chiroptical imaging in response to D-Phe in vitro. The developed chiral nanomaterial TPTA-assembled GQDs with excellent photochemical stability, optical properties, and bioimaging capabilities provide a promising technique for the visual detection of amino acid isomers in the field of smart devices.

Abstract:Chiral recognition of l-amino acids is of significant importance due to the crucial role of l-amino acids in life sciences and pharmaceutics. In this work, a chiral sensor with capability of probing two chiral amino acids by an attractive single-template molecular imprinting strategy is introduced and used in the simultaneous chiral recognition of d/l-alanine (d/l-Ala) and d/l-tyrosine (d/l-Tyr). The assay relies on the hydrolysis of l-alanyl-l-tyrosine dipeptide doped in silica/polypyrrole (SiO2/PPy) under acidic conditions, resulting in l-Ala and l-Tyr coimprinted chiral sensor. This work opens up a new avenue for simultaneous chiral sensing of two or more chiral amino acids by incorporating only one template, circumventing the shortcomings encountered with multitemplate molecularly imprinted technology.

Abstract:Chirality is an intrinsic and essential property of nature, and the enantiomeric discrimination of chiral molecules can provide important information leading to a better understanding of chiral recognition in biological systems and furthering the development of useful molecular devices in biochemical and pharmaceutical studies. Therefore, the exploration of new detection techniques with high accuracy and reliability for high-throughput enantioselective detection is still highly desirable. Herein, a chiral enantiomers selective recognition platform based on self-standing titanium dioxide nanochannel arrays (TiO2 NCAs) is proposed to implement the ionic current rectification triggered photoelectrochemical (PEC) detection, which provides a novel sensing platform to discriminate chiral amino acid through synchronous output dual response signals of ionic current and photocurrent. The utilization of nanochannel arrays guaranteed the high-throughput detection, and the dual signal model avoided a "false positive" detection. In addition, based on the fabricated detection platform, various chiral substances can be facilely detected through integrating different chiral regulation units, which shed light on the construction of reliable chiral sensors for practical applications in a biological environment.
Metal-organic complex-functionalized protein nanopore sensor for aromatic amino acids chiral recognition.

Abstract:Chiral recognition at single-molecule level for small active molecules is important, as exhibited by many nanostructures and molecular assemblies in biological systems, but it presents a significant challenge. We report a simple and rapid sensing strategy to discriminate all enantiomers of natural aromatic amino acids (AAA) using a metal-organic complex-functionalized protein nanopore, in which a chiral recognition element and a chiral recognition valve were equipped. A trifunctional molecule, heptakis-(6-deoxy-6-amino)-beta-cyclodextrin (am7 beta CD), was non-covalently lodged within the nanopore of an alpha-hemolysin (alpha HL) mutant, (M113R)-7 alpha HL. Copper(II) ion reversibly bonds to the amino group of am(7)beta CD to form an am7 beta CD-Cu-II complex, which allowed chiral recognition for each enantiomer in the mixture of AAA by distinct current signals. The Cu-II plugging valve plays a crucial rule that holds chiral molecules in the nanocavity for a sufficient registering time. Importantly, six enantiomers of all nature AAA could be simultaneously recognized at one time. Enantiomeric excess (ee) could also be accurately detected by this approach. It should be possible to generalize this approach for sensing of other chiral molecules.
Direct detection of twenty amino acids and discrimination of pathological peptides with functionalized nanopore

Abstract:Single-molecule discrimination among amino acids is crucial to the realization of next-generation protein sequencing. Owing to the heterogeneous charge and subtle volume difference of underivatized amino acids, it remains a challenge for single-molecule techniques to recognize each of them. Here, we report the direct detection of twenty proteinogenic amino acids using a copper(II)-functionalized MspA nanopore. The binding sites for copper(II) ion are constructed by introducing histidine mutation (N91H) to M2MspA protein. With copper ion binding to histidine residues, amino acids can reversibly coordinate the copper-histidine complex, generating well-defined current signals. Using this strategy, all twenty amino acids can be detected. Assisted by a machine learning algorithm, we can identify 100% of signals with 70.2% accuracy or 60% of signals with 93.4% accuracy in the validation set. In successively addition experiment, each amino acid in a mixture of 10 amino acids can be identified precisely. Furthermore, we use carboxypeptidase A1 to partly release the C-terminal amino acids of peptides with different lengths (9, 10 and 22 residues). The hydrolysates of peptides can be identified and distinguished. These results demonstrate the feasibility of this system for amino acids detection and peptide identification, shedding new lights on the development of single-molecule protein sequencing.

Abstract:Discrimination between cysteine and homocysteine at the single-molecule level is achieved within a K238Q mutant aerolysin nanopore, which provides a confined space for high spatial resolution to identify the amino acid difference with a 5 '-benzaldehyde poly(dA)(4) probe. Our strategy allows potential detection and characterization of various amino acids and their modifications, and provides a crucial step towards developing nanopore protein sequencing devices.
A Universal Strategy for Visual Chiral Recognition of Α-Amino Acids with L-Tartaric Acid-Capped Gold Nanoparticles As Colorimetric Probes

Abstract:The ability to recognize and quantify the chirality of alpha-amino acids constitutes the basis of many critical areas for specific targeting in drug development and metabolite probing. It is still challenging to conveniently distinguish the enantiomer of amino acids largely due to the lack of a universal and simple strategy. In this work, we report a strategy for the visual recognition of α-amino acids. It is based on the chirality of L-tartaric acid-capped gold nanoparticles (L-TA-capped AuNPs, ca. 13 nm in diameter). All of 19 right-handed α-amino acids can induce a red-to-blue color change of L-TA-capped AuNP solution, whereas all of the left-handed amino acids (except cysteine) cannot. The chiral recognition can be achieved by the naked eye and a simple spectrophotometer. This method does not require complicated chiral modification, and excels through its low-cost, good availability of materials and its simplicity. Another notable feature of this method is its high generality, and this method can discriminate almost all native α-amino acid enantiomers. This versatile method could be potentially used for high-throughput chiral recognition of amino acids.

Abstract:The efficient sensing of amino acids, especially the distinction of their chiral enantiomers, is important for biological, chemical, and pharmaceutical research. In this work, a THz phase shift sensing method was performed for amino acid detection based on a polarization-dependent electromagnetically induced transparency (EIT) metasurface. More importantly, a method for binding the specific amino acids to the functional proteins modified on the metasurface was developed based on the isoelectric point theory so that the specific recognition for Arginine (Arg) was achieved among the four different amino acids. The results show that via high- Q phase shift, the detection precision for L-Arg is 2.5 × 10 −5 g /ml, much higher than traditional sensing parameters. Due to the specific electrostatic adsorption by the functionalized metasurface to L-Arg, its detection sensitivity and precision are 22 times higher than the other amino acids. Furthermore, by comparing nonfunctionalized and functionalized metasurfaces, the D- and L-chiral enantiomers of Arg were distinguished due to their different binding abilities to the functionalized metasurface. Therefore, this EIT metasurface sensor and its specific binding method improve both detection precision and specificity in THz sensing for amino acids, and it will promote the development of THz highly sensitive detection of chiral enantiomers.

Abstract:Due to low optical activity and structural simplicity, synchronous chiral discrimination and identification of aliphatic amino acids (AAs) are still challenging yet demanding. Herein, we developed a novel surface-enhanced Raman spectroscopy (SERS)-based chiral discrimination-sensing platform for aliphatic AAs, in which l- and d-enantiomers are able to discriminately bind with quinine to generate distinct differences in the SERS vibrational modes. Meanwhile, the plasmonic sub-nanometer gaps supported by the rigid quinine enable the maximization of SERS signal enhancement to reveal feeble signals, allowing for simultaneously acquiring the structural specificity and enantioselectivity of aliphatic amino acid enantiomers in a single SERS spectrum. Different kinds of chiral aliphatic AAs were successfully identified by using this sensing platform, demonstrating its potential and practicality in recognizing chiral aliphatic molecules.
Homochiral MOF as Circular Dichroism Sensor for Enantioselective Recognition on Nature and Chirality of Unmodified Amino Acids.

Abstract:Self-assembly of zinc salt with rationally designed chiral ligand, (1R,2R)-2-(pyridine-4-ylcarbamoyl) cyclohexanecarboxylic acid (RR-PCCHC) generated 2D homochiral metal-organic framework [Zn(RR-PCCHC)] (HMOF-1) that is composed of DNA-like right-handed double-helix structure. HMOF-1 shows high solvent and thermal stability and is also stable in neutral, weak acidic and weak basic aqueous solution. Emulsified HMOF-1 shows strong inherent circular dichroism (CD) signal in aqueous solution, which can show regular intensity change by induction of amino acids. On the basis of the measuring of CD signal intensity, a chemosensor for unmodified amino acids is fabricated, which differ from reported those in which CD signal is amplified by a complicated chemical reaction of originally CD-silent molecule with probed amino acids. This chemosensor can be used for rapid, convenient and sensitive detection of micro amount of amino acids. Most remarkably, 3 × 10 mol of l-aspartic acid and 4 × 10 mol of d-aspartic acid in aqueous solution can completely quench CD signal of emulsified HMOF-1 in HO. It is found that the difference of recognition ability between d- and l-proline is the largest in all probed amino acids. The LOD (limit of detection) of the proposed sensor for the determination of aspartic acid is 13.31 ppm. The recognition efficiency η = [Formula: see text] × 100% for l-aspartic acid is as high as 92.1%. The interacting mechanism of DNA-like HMOF-1 with probed amino acids is similar to that of groove binding of targeting drug with DNA.
Terahertz Polarization And Chirality Sensing For Amino Acid Solution Based On Chiral Metasurface Sensor

Abstract:The detection and identification of chiral materials, especially chiral biochemical samples, have a wide range of applications. Terahertz (THz) sensing has obvious advantages in online real-time non-contact and label-free biochemical detection, but it is difficult to detect the chiral solution samples. Herein, we propose a new THz sensing method based on THz reflective time-domain polarization spectroscopy (RTDPS) system and a chiral metasurface sensor. The chiral enantiomers of three kinds of amino acids aqueous solution were measured by this sensing method, which improves sensitivity and detection accuracy for amino acid aqueous solutions compared with the traditional THz resonance sensing. The sensing accuracies of the different amino acid samples are all in the order of 10(-5) x 10(-4) g/mL, and the minimum value reaches 1 x 10(-5) g/mL. Moreover, the D- and L- enantiomers with the same concentration can be distinguished by the significant difference in THz polarization parameters at the characteristic frequency. This method is not only suitable for amino acid aqueous solutions, but also other chiral biochemical solutions. Therefore, THz polarization spectroscopy and chiral metasurface sensor have great potential for high-sensitive quantitative detection and chirality identification in the analysis of biochemical materials.

Abstract:With an excellent electron-transfer ability of 3,4,9,10-perylene tetracarboxylic acid functionalized multi walled carbon nanotubes (PTCA-MWCNTs), and successful maintenance of D-amino acid oxidase (DAAO) activity by the protection of bovine serum albumin (BSA) and glycerol, a signal amplification biosensor for chiral recognition of D-alanine (D-Ala) has been designed. PTCA worked as redox probe due to its self-derived redox activity. The proposed biosensor was characterized by scanning electron microscopy (SEM), cyclic voltammetry (CV) and electrochemical impedance spectroscopy (EIS). After the biosensor interacting with D-alanine and L-alanine respectively, a larger current response was obtained from D-alanine. The linear range of the biosensor under the optimum working conditions was investigated by current-time response in successive addition of D-Ala from 1.0 x 10(-8) to 1.0 x 10(-3) M with a lower detection limit of 3.3 x 10(-9) M (S/N = 3). Possible explanations for substrate specificity of the biosensor were discussed. This method showed high sensitivity and selectivity for chiral recognition of D-alanine. Directly Detection of a Single Amino Acid Molecule with an Aerolysin Nanopore

Abstract:The biological nanopore offer a rapid and feasible single-molecule measurement with high sensitivity and high reproducibility. It has achieved DNA sequencing basically1-2 while it is still a challenge to achieve protein sequencing due to the heterogeneous charge distributions and the tiny structural difference of the amino acid. Due to the small volume of single amino acid, previous study takes advantage of the DNA probe to produce considerable large current blockages for the complex of “DNA probe-amino acid” to achieve the single amino detection3. Here, taking inherent electrochemically confined space of the aerolysin nanopore to enhance the interaction, it is possible to detect amino acids directly. Taking cysteine (Cys) molecules as example, the results show that Cys can be captured and monitored by aerolysin nanopore as it produces the distinctive current blockages with prolonged statistical duration of 0.11 ± 0.02 ms at +120 mV. The previous study shows that the statistical duration of the peptides with six amino acid ((Tyr-Glu-Gln)2) is about 0.18 ± 0.01 ms at +120 mV which is comparable to the statistical duration of Cys. However, the volume of (Tyr-Glu-Gln)2 is at least 6 times larger than the Cys. Therefore, the steric hindrance effect is not the dominate effects in producing Cys events. This study facilitates the direct detection of single amino acid by regulating the characteristic interaction between the single amino acid and designed aerolysin nanopores. It could be anticipated that protein sequencing may eventually achieve on an array of biological nanopores directly by regulating the interaction between the single amino acid and sensing interface.

Abstract:Novel potential type electrochemical chiral biosensing system with unique capability of distinguishing and quantitating of tyrosine (Tyr) enantiomers by L-cysteic acid and left-handed chiral carbonaceous nanotubes (L-CCNT) modified glassy carbon electrode (L-Cys/L-CCNT/GCE) was first developed. The effect of sweep cycles of L-Cys and the kinds of L-CCNT on electrochemical chiral biosensing performance of L-Cys/L-CCNT/GCE were investigated. The electrochemical identification and quantitative determination of L- and D-tyrosine in their mixed solution were successfully achieved based on the different oxidation potential signals. The chiral structure of L-CCNT, the aromatic ring of Tyr, and also the intermolecular hydrogen bond between cysteic acid (CyA) and Tyr could possibly produce the difference in the free energy, which reflects as potential difference of L- and D-tyrosine. A good linear relationship between the potential, current, and different concentration ratios of L- and D-Tyr was obtained. Our present work realizes the simultaneous detection of Tyr enantiomers in their mixed solution based on the different potential signals, and it is of far-reaching significance in real electrochemical chiral biosensor study.
Chirality Discrimination at the Single Molecule Level by Using a Cationic Supermolecule Quasi-Gated Organic Field Effect Transistor

Abstract:Achieving rapid and highly sensitive small molecule chiral discrimination is a great challenge in modern-day analytical sciences. Herein, an organic field effect transistors (OFET) is developed by employing an imidazolium 3,5-dimethylphenylcabamoylated-β-cyclodextrin (Im+-Ph-β-CD) as both the recognition unit and a quasi gate, which induces a secondary accumulation channel of electrons in the n-type transistor to achieve the signal transduction and amplification via field effect. The charge of imidazolium group is partially shielded due to its self-inclusion in the CD cavity, and this shield effect is reduced at varying degrees in the existence of isomers due to the competitive inclusion. Consequently, the different weak intermolecular interactions related to the target-induced CD-enantiomer complexation with different geometry and stabilization energy for each isomer can be transformed to electronic signals based on the variety of Im+-Ph-β-CD's effective charge rather than the intrinsic charge of analytes hence leading to chiral differentiation, and the hydrogen-bonding network of Im+-Ph-β-CD membrane further magnifies the signal. This working strategy even allows chiral discrimination of electrically neutral analytes. The as-prepared sensor affords rapid and real-time discrimination to small molecule enantiomers at single molecule level with a limit of detection of 8.1×10-19 M in a 200 μL volume (about 100 small molecules). Moreover, we prove the great potentiality of the chiral organic field effect transistor in quantitative analysis of commercial medicines.

Abstract:Chiral amino-group compounds are of significance for human health, such as biogenic amino acids (AAs), dipeptides, and even various drugs. Enantiospecific discrimination of these chiral compounds is vital in diagnosing diseases, identifying pathological biomarkers and enhancing pharmaceutical chemistry research. Here, we report a simple and rapid 19F NMR-based strategy to differentiate chiral AAs, dipeptides, and amines, that were derivatized with (R)-2-(2-fluorophenyl)-2-hydroxyacetic acid ((R)-2FHA). As a result, 19 proteinogenic AAs (37 isomers) as well as Gly could be concurrently resolved. Moreover, various mirror-image dipeptides, such as Ser-His, Leu-Leu, and Ala-Ala, were commendably recognized. Intriguingly, we found that the absolute configuration of AAs in the N-terminus of dipeptides decided the relative 19F chemical shifts between two enantiomers. Besides, the ability of this method for enantiodiscrimination was further demonstrated by non-AA amines, including aromatic and aliphatic amines, and even amines having chiral centers several carbons away from the amino-group. The structurally similar antibiotics, amoxicillin and ampicillin, were well discriminated. Furthermore, this method accurately determines the de or dr values of non-racemic mixtures. Therefore, our strategy provides an effective approach for 19F NMR-based enantiodiscrimination and diastereomeric purity determination of amino-group compounds.
