Abstract:Anemonefish association with giant sea anemone is an iconic example of mutualistic symbiosis. Living inside the sea anemone without triggering the firing of highly toxic nematocysts present at the surface of sea anemone tentacles provides a unique shelter to the fish, which in return, by its territorial aggressiveness, protects the sea anemone from predators. The mechanisms by which the fish avoids triggering nematocysts discharge remain elusive. One hypothesis proposes that absence of sialic acids might disable nematocysts discharge. Here, we verified four predictions about the role of sialic acids in anemonefish protection: (i) sialic acid levels are lower in anemonefish mucus than in non-symbiotic and sensitive damselfish mucus; (ii) this decrease is specific to mucus and not observed in other organs; (iii) during post-embryonic development the levels of sialic acids are inversely correlated with the level of protection; (iv) the levels of sialic acids are minimal in sea anemone mucus. Taken together, our results allow us to propose a general model, in which anemonefish specifically regulates the level of sialic acids in their mucus to avoid nematocysts discharge. Our analysis also highlights several genes implicated in sialic acid removal as potential targets for allowing protection. Interestingly, our results also suggest that unrelated juveniles of damselfish ( ) capable to live in proximity with giant sea anemone may use the same mechanisms. Altogether, our data suggest that clownfish use sialic acids as a Trojan horse system to downplay the defenses of the sea anemones and illustrate the convergent tinkering used by fish to allow a mutualistic association with their hosts.

Abstract:The symbiosis between clownfishes (or anemonefishes) and their host sea anemones ranks among the most recognizable animal interactions on the planet. Found on coral reef habitats across the Indian and Pacific Oceans, 28 recognized species of clownfishes adaptively radiated from a common ancestor to live obligately with only 10 nominal species of host sea anemones. Are the host sea anemones truly less diverse than clownfishes? Did the symbiosis with clownfishes trigger a reciprocal adaptive radiation in sea anemones, or minimally, a co-evolutionary response to the mutualism? To address these questions, we combined fine- and broad-scale biogeographic sampling with multiple independent genomic datasets for the bubble-tip sea anemone, —the most common clownfish host anemone throughout the Indo-West Pacific. Fine-scale sampling and restriction site associated DNA sequencing (RADseq) throughout the Japanese Archipelago revealed three highly divergent cryptic species: two of which co-occur throughout the Ryukyu Islands and can be differentiated by the clownfish species they host. Remarkably, broader biogeographic sampling and bait-capture sequencing reveals that this pattern is not simply the result of local ecological processes unique to Japan, but part of a deeper evolutionary signal where some species of serve as host to the generalist clownfish species and others serve as host to the specialist clownfish . In total, we delimit at least five cryptic species in that have diversified within the last five million years. The rapid diversification of combined with functional ecological and phenotypic differentiation supports the hypothesis that this may represent an adaptive radiation in response to mutualism with clownfishes. Our data indicate that clownfishes are not merely settling in locally available hosts but recruiting to specialized host lineages with which they have co-evolved. These findings have important implications for understanding how the clownfish-sea anemone symbiosis has evolved and will shape future research agendas on this iconic model system.

Abstract:Clownfishes (Amphiprioninae) are a fascinating example of marine radiation. From a central Pacific ancestor, they quickly colonized the coral reefs of the Indo-Pacific and diversified independently on each side of the Indo-Australian Archipelago. Their association with venomous sea anemones is often thought to be the key innovation that enabled the clownfish radiation. However, this intuition has little empirical or theoretical support given our current knowledge of the clade. To date, no ecological variable has been identified that can explain clownfish niche partitioning, phenotypic evolution, species co-occurrence, and thus, the adaptive radiation of the group. Our synthetic work solves this long-standing mystery by testing the influence of sea anemone host use on phenotypic divergence. We provide the first major revision to the known clownfish-sea anemone host associations in over 30 years, accounting for host associations in a biologically relevant way. We gathered whole-genome data for all 28 clownfish species and reconstructed a fully supported species tree for the Amphiprioninae. Integrating this new data into comparative phylogenomic approaches, we demonstrate for the first time, that the host sea anemones are the drivers of convergent evolution in clownfish color pattern and morphology. During the adaptive radiation of this group, clownfishes in different regions that associate with the same hosts have evolved the same phenotypes. Comparative genomics also reveals several genes under convergent positive selection linked to host specialisation events. Our results identify the sea anemone host as the key ecological variable that disentangles the entire adaptive radiation. As one of the most recognizable animals on the planet and an emerging model organism in the biological sciences, our findings bear on the interpretation of dozens of prior studies on clownfishes and will radically reshape research agendas for these iconic organisms.

Abstract:Anemonefishes (Pomacentridae Amphiprioninae) are a group of 30 valid coral reef fish species with their phylogenetic relationships still under debate. The eight available mitogenomes of anemonefishes were used to reconstruct the molecular phylogenetic tree; six were obtained from this study (Amphiprion clarkii, A. frenatus, A. percula, A. perideraion, A. polymnus and Premnas biaculeatus) and two from GenBank (A. bicinctus and A. ocellaris). The seven Amphiprion species represent all four subgenera and P. biaculeatus is the only species from Premnas. The eight mitogenomes of anemonefishes encoded 13 protein-coding genes, two rRNA genes, 22 tRNA genes and two main non-coding regions, with the gene arrangement and translation direction basically identical to other typical vertebrate mitogenomes. Among the 13 protein-coding genes, A. ocellaris (AP006017) and A. percula (KJ174497) had the same length in ND5 with 1,866 bp, which were three nucleotides less than the other six anemonefishes. Both structures of ND5, however, could translate to amino acid successfully. Only four mitogenomes had the tandem repeats in D-loop; the tandem repeats were located in downstream after Conserved Sequence Block rather than the upstream and repeated in a simply way. The phylogenetic utility was tested with Bayesian and Maximum Likelihood methods using all 13 protein-coding genes. The results strongly supported that the subfamily Amphiprioninae was monophyletic and P. biaculeatus should be assigned to the genus Amphiprion. Premnas biaculeatus with the percula complex were revealed to be the ancient anemonefish species. The tree forms of ND1, COIII, ND4, Cytb, Cytb+12S rRNA, Cytb+COI and Cytb+COI+12S rRNA were similar to that 13 protein-coding genes, therefore, we suggested that the suitable single mitochondrial gene for phylogenetic analysis of anemonefishes maybe Cytb. Additional mitogenomes of anemonefishes with a combination of nuclear markers will be useful to substantiate these conclusions in future studies.

Abstract:The mutualism between clownfishes (or anemonefishes) and their giant host sea anemones are among the most immediately recognizable animal interactions on the planet and have attracted a great deal of popular and scientific attention [ - ]. However, our evolutionary understanding of this iconic symbiosis comes almost entirely from studies on clownfishes— a charismatic group of 28 described species in the genus [ ]. Adaptation to venomous sea anemones (Anthozoa: Actiniaria) provided clownfishes with novel habitat space, ultimately triggering the adaptive radiation of the group [ ]. Clownfishes diverged from their free-living ancestors 25-30 MYA with their adaptive radiation to sea anemones dating to 13.2 MYA [ , ]. Far from being mere habitat space, the host sea anemones also receive substantial benefits from hosting clownfishes, making the mutualistic and co-dependent nature of the symbiosis well established [ , ]. Yet the evolutionary consequences of mutualism with clownfishes have remained a mystery from the host perspective. Here we use bait-capture sequencing to fully resolve the evolutionary relationships among the 10 nominal species of clownfish-hosting sea anemones for the first time ( ). Using time-calibrated divergence dating analyses we calculate divergence times of less than 25 MYA for each host species, with 9 of 10 host species having divergence times within the last 13 MYA ( ). The clownfish-hosting sea anemones thus diversified coincidently with clownfishes, potentially facilitating the clownfish adaptive radiation, and providing the first strong evidence for co-evolutionary patterns in this iconic partnership.

Abstract:ABSTRACT The brilliant colors of coral reef fish have received much research attention. This is well exemplified by anemonefish, which have distinct white bar patterns and inhabit host anemones and defend them as a territory. The 28 described species have between 0 and 3 white bars present, which has been suggested to be important for species recognition. In the present study, we found that Amphiprion ocellaris (a species that displays three white bars) hatched and reared in aquaria, when faced with an intruder fish, attacked their own species more frequently than other species of intruding anemonefish. Additionally, we explicitly tested whether this species could distinguish models with different numbers of bars. For this, 120 individuals of A. ocellaris were presented with four different models (no bars, and 1, 2 and 3 bars) and we compared whether the frequency of aggressive behavior towards the model differed according to the number of bars. The frequency of aggressive behavior toward the 3-bar model was the same as against living A. ocellaris, and was higher than towards any of the other models. We conclude that A. ocellaris use the number of white bars as a cue to identify and attack only competitors that might use the same host. We considered this as an important behavior for efficient host defense.

Unveiling taxonomic diversity in the deep-sea fish genus Notacanthus (Notacanthiformes: Notacanthidae) with description of Notacanthus arrontei n. sp

Abstract:Notacanthid fishes constitute a common part of benthopelagic deep-sea fish communities on seamounts and continental slopes around the world. However, their highly conserved morphology and the usual lack of information on deep-water organisms make it difficult to appropriately address their biodiversity. A multidisciplinary approach combining morphological data with a DNA-based species delimitation analyses was used to explore the taxonomy of Notacanthus species. For this purpose, morphological and molecular data were obtained from 43 individuals, and the resulting information was combined with the available data. The results showed the occurrence of Notacanthus arrontei n. sp. from the Iberian Peninsula and highlighted several taxonomic conundrums regarding the Notacanthus genus. For instance, no significant differences were found between Notacanthus indicus and the recently described Notacanthus laccadiviensis, questioning its taxonomic status. Similarly, the result of the species delimitation molecular analysis coincided with previous DNA barcoding studies supporting the snubnosed spiny eel Notacanthus chemnitzii as a species complex that requires further research. Moreover, two unidentified records from the Indian Ocean were confirmed to belong to an unknown species pending formal description, and barcoding data show for the first time the occurrence of the shortfin spiny eel Notacanthus bonaparte in the Australia-New Zealand area. This research confirms the existence of important gaps in the knowledge of notacanthid fishes and represents a step forward toward a better understanding of their biological diversity.
The first HiFi genome assemblies for three clownfish-hosting sea anemone species (Anthozoa: Actiniaria)

Abstract:The symbiosis between clownfish and giant tropical sea anemones (Order Actiniaria) is one of the most iconic on the planet. Distributed on tropical reefs, 28 species of clownfishes form obligate mutualistic relationships with 10 nominal species of venomous sea anemones. Our understanding of the symbiosis is limited by the fact that most research has been focused on the clownfishes. Chromosome scale reference genomes are available for all clownfish species, yet there are no published reference genomes for the host sea anemones. Recent studies have shown that the clownfish-hosting sea anemones belong to three distinct clades of sea anemones that have evolved symbiosis with clownfishes independently. Here we present the first high quality long read assemblies for three species of clownfish hosting sea anemones belonging to each of these clades: . PacBio HiFi sequencing yielded 1,597,562, 3,101,773, and 1,918,148 million reads for , and , respectively. All three assemblies were highly contiguous and complete with N50 values above 4Mb and BUSCO completeness above 95% on the Metazoa dataset. Genome structural annotation with BRAKER3 predicted 20,454, 18,948 and 17,056 protein coding genes in and genome, respectively. These new resources will form the basis of comparative genomic analyses that will allow us to deepen our understanding of this mutualism from the host perspective.

Novel Behavioral Assays Reveal Sex Specific Behavioral Syndromes in Anemonefish

Abstract:Sexually dimorphic behaviors are common across taxa, particularly in the contexts of parental care and territorial aggression. The false clown anemonefish is unique among animals for its combination of female behavioral dominance and territoriality, protandrous sex change, and mutualistic symbiosis with sea anemones. Several laboratory studies have begun characterizing sex differences in parental care and aggression in this species, but aggression assays have mostly focused on intra-specific aggression where individual differences are large. The goals of this study were to expand the repertoire of behavioral assays available for , establish repeatability of individual differences, identify assays that produce the most robust sex differences, and explore whether individual differences in correlated behaviors can be detected consistently across experimental contexts (i.e., whether behavioral syndromes can be detected). We measured 39 behaviors across 7 behavioral assays in 9 reproductively active pairs under 3 different egg contexts. Behaviors were repeatedly measured three separate times (rounds) over repeated spawning cycles. We found 34 out of 39 behaviors were significantly individually repeatable across egg contexts and rounds. We found parental care, large intruder aggression, and female-oriented aggression assays produced the largest sex differences. Males performed 7-fold more egg care behaviors than females, while females performed significantly aggressive behaviors toward a large interspecific intruder. Further, females displayed significantly more direct aggression toward a stimulus female than males. Five different behavioral syndromes were observed in males but only one was observed in females. These results expand our understanding of sex differences in behavior and the division of labor in the iconic anemonefish. Future studies can use these assays to study the behavior of fish in the middle of sex change, in the study of behavioral plasticity, or in the study of the neuroendocrine bases of behavior in this unique species.

Abstract:The structure of the olfactory organ is studied in five species of anemonefishes of the genus Amphiprion : A. polymnus , A. clarkii , A. frenatus, A. perideraion , and A. ocellaris . All fish have one nostril, olfactory rosette of the arrow-shaped type with no secondary folding on olfactory lamellae, and two ventilation sacs (ethmoidal and larger lacrimal). The rosette is located on the medial ( A. clarkii and A. perideraion ) or ventromedial ( A. polymnus , A. frenatus , and A. ocellaris ) sides of the olfactory cavity; the number of lamellae in the rosette increases as a fish grows. The greatest total number of lamellae is 24 in A. polymnus . Intercalary (in four species) and dichotomous (in three species) lamellae are found in the rosette of most anemonefishes, which is an extremely rare case in other fishes. Atypical lamellae emerge later than regular ones in the ontogeny of the fish, but their number in different parts of the rosette differs between anemonefishes, and in some A. polymnus species, lamellae are predominantly atypical. The slope of the medial and lateral sides of the rosette toward the openings of the ventilation sacs ( A. polymnus and A. frenatus ) is considered a structural adaptation that improves water exchange near the surface of the olfactory lamellae and reception of odor information by the fish. The relationship between the structure of the olfactory organ and the generality of anemonefishes, their specialization, and strength of association with symbiotic sea anemones has not been revealed. The idea of an evolutionary trend from a simple structure of the olfactory organ ( A. clarkii ) to a morphologically more complex structure ( A. polymnus and A. frenatus ) in the genus Amphiprion after early separation from the general stem of the subgenus Actinicola ( A. ocellaris and A. percula ) is presented.

Abstract:Symbiosis, a mutualistic association, involves close interactions between two or more organisms. This relationship is particularly notable in clownfish, a commercially significant marine ornamental species, being played a major role in marine aquarium trade. In the wild, clownfish form species-specific symbiotic bonds with their host sea anemones. Of course, it is a well-documented interaction, however, the underlying mechanisms remain a mystery to researchers. The current study explores the symbiotic relationship between the sebae clownfish ( Amphiprion sebae ) and its host anemone ( Stichodactyla haddoni ), as well as a non-host anemone ( Heteractis magnifica ) in captive condition. Remarkably, this study is the first documentation about the successful association of sebae clownfish with a non-host anemone in captivity. The findings could enhance the marketability of sebae clownfish in the marine aquarium trade, offering new opportunities for enthusiasts and researchers alike.

The Phyloperiodic Approach Removes the "Cryptic Species" and Puts Forward Multilevel Organismal Diversity

Abstract:The notion of the "cryptic species" has recently become an important agenda in biodiversity research. In this study, we show, by applying a periodic-like morphological and molecular framework to the nudibranch genus Cadlina from the world's least explored locations in the Kuril Islands in the northwestern Pacific, including a description of six new species, that the term "cryptic species" should be removed from biodiversity research terminology. We explicitly show that different species of this complex have various degrees of molecular phylogenetic distances and morphological distinctness, revealing a truly multilevel system of fine-scale differences and similarities. Therefore, to designate any of these species as "cryptic" or "non-cryptic" would be completely arbitrary, non-operational, and generally meaningless. By this, we finally strongly propose to remove the notion of "crypticity" and the term "cryptic species" (in the sense of an "indistinguishable species") from the arsenal of modern biology, including phylogeny and taxonomy. The importance of fine-scale species differentiation in the multilevel framework is shown for addressing conservation and global warming challenges. Six new species are named after scientists who have not always received the honours they deserve, including two women who did not receive their respective Nobel Prizes.

Abstract:The fauna of the anemonefishes (Pomacentridae, Amphiprioninae) and their host sea anemones , inhabiting the detached coral reef of the Hon Rom Island, has been first described. Changes in faunas of these groups over 2003–2018 were traced. The species (qualitative) composition of these groups did not change over the period indicated above. It includes four anemonefish species: Amphiprion clarkii , A. frenatus, A. perideraion , and A. sandaracinos and six sea anemone species symbiotic with them: Entacmaea quadricolor , Stichodactyla mertensii , Heteractis aurora , H. crispa , H. magnifica , and H. malu . Four of these host sea anemone species ( S. mertensii , H. magnifica , E. quadricolor , and H. crispa ) belong to the principal host sea anemones of the reef anemonefishes, i.e. ensure the long-term existence of spawning pairs of symbiont fishes . However, quantitative changes in the faunas of the study groups have occurred. Two host sea anemone species ( S. mertensii and H. magnifica ) and mature anemonefishes inhabiting them were recorded each year in the observation period. The number of the sea anemones S. mertensii reduced by two thirds to 2018, compared to that in 2003–2005, and 100% of adult A. sandaracinos disappeared, while the number of adult A. clarkii within the study sea anemone species reduced by one third. The number of sea anemones H. magnifica reduced by 20% until 2018, compared to that in 2003–2010; 40% of adult A. perideraion disappeared. At least a threefold decrease in the pairs number of the anemonefish A. frenatus within the sea anemones E. quadricolor was observed; pairs of the anemonefish A. clarkii replaced them. It has been shown that there is no displacement of spawning pairs of A. sandaracinos , A. perideraion , and A. frenatus , respectively, from their host sea anemones S. mertensii , H. magnifica , and E. quadricolor , but there is replacement of these anemonefish species in the fish-free sea anemones by another anemonefish species— A. clarkii .

Abstract:A series of specimens identifiable as the anemone-associated shrimp Ancylomenes speciosus (Okuno, 2004) are reported here from New Caledonia, NE Australia, and SW Taiwan. Detailed morphological remarks and figures of the specimens are provided. All examined adults are morphologically very similar, males and subadults differ from adult females mainly by their unarmed second cheliped fingers and the more elongated sixth pleomere. The New Caledonian and Australian specimens differ by their colour pattern from adult Taiwanese specimens. The genetic divergences among specimens are 5.1–6.4% for COI and 2.5–3.7% for 16S genes. The interregional genetic divergences between those specimens are generally 2.5–3 times lower than the interspecific divergences revealed for three other DNA-analysed species ( A. kobayashii , A. luteomaculatus , and A. magnificus ). Considering the lower minimal values of genetic divergences, the morphological similarity between regions, the occurrence of both colour morphs in Taiwan, and reported photos of intermediate colour forms, the examined shrimps are provisionally regarded as representatives of a single species A. speciosus . However, based on the maximal divergence values, the examined specimens might also represent a species complex. The true taxonomic status of these specimens will thus need a more detailed morphological and molecular examination of further specimens from more western-Pacific locations.

Abstract:Cryptic species describe two or more species that had mistakenly been considered to be a single species, a phenomenon that has been found throughout the tree of life. Recognizing cryptic species is key to estimating the real biodiversity of the world and understanding evolutionary processes. Molecular methods present an unprecedented opportunity for biologists to question whether morphologically similar populations are actually cryptic species. The minnow Tanichthys albonubes is a critically endangered freshwater fish and was classified as a second-class state-protected animal in China. Previous studies have revealed highly divergent lineages with similar morphological characters in this species. Herein, we tested for cryptic species across the ranges of all known wild populations of this minnow Using multilocus molecular (one mitochondrial gene, two nuclear genes and 13 microsatellite loci) and morphological data for 230 individuals from eight populations, we found deep genetic divergence among these populations with subtle morphological disparity. Morphological examination found variance among these populations in the number of branched anal-fin rays. Based on genetic data, we inferred eight monophyletic groups that were well supported by haplotype network and population clustering analyses. Species delimitation methods suggested eight putative species in the T. albonubes complex. Molecular dating suggested that these cryptic species diverged in the period from the Pliocene to the Pleistocene. Based on these findings, we propose the existence of seven cryptic species in the T. albonubes complex. Our results highlight the need for a taxonomic revision of Tanichthys. What is more, the conservation status of and conservation strategies for the T. albonubes complex should be reassessed as soon as possible.

Abstract:Background Fish fins with highly variable color patterns and morphologies have many functions. In Actinopterygii, the free parts of fins are supported by "soft rays" and "spiny rays." Spiny rays have various functions and are extremely modified in some species, but they are lacking in popular model fish such as zebrafish and medaka. Additionally, some model fish with spiny rays are difficult to maintain in ordinary laboratory systems. Results Characteristics of the small, spiny‐rayed rainbowfish Melanotaenia praecox render it useful as an experimental model species. Neither fish age nor body size correlate well with fin development during postembryonic development in this species. A four‐stage developmental classification is proposed that is based on fin ray development. Conclusions Melanotaenia praecox is an ideal species to rear in laboratories for developmental studies. Our classification allows for postembryonic staging of this species independent of individual age and body size. Development of each fin ray may be synchronized with dorsal fin development. We discuss the differences in mechanisms regulating soft, spiny, and procurrent ray development.

Abstract:Integrated use of molecular and morphological methods reveals unexpected diversity in the cosmopolitan siphonophore genus Nanomia. Species delimitation analyses based on COI and 16S sequences suggest up to three distinct lineages in addition to the previously accepted Nanomia bijuga (Delle Chiaje, 1844) and N. cara A. Agassiz, 1865. Here, we describe the North Pacific Nanomia septata sp. n., previously confused with both N. cara and N. bijuga , and provide improved morphological characters for the identification of these three Nanomia species. Phylogenetic analyses suggest two additional, hitherto undescribed clades from Japanese and Chinese waters, respectively, but the lack of morphological material prevents describing these putative species. The geographic distribution of molecularly and/or morphologically verified observations confirm a warm circumglobal distribution for N. bijuga and a boreal North Atlantic distribution for N. cara. Interestingly, four distinct lineages occur in the North Pacific, sometimes in close proximity. These contrasting patterns of distribution raise questions about pelagic speciation processes. Abstract:Abstract Cryptic and pseudocryptic species are found on all major branches of the tree of life and probably represent a significant portion of undiscovered biodiversity, yet their identification is currently possible solely on the basis of molecular analyses. Here, we tested an alternative approach and hypothesized that all genetic clades might be identified on a morphological basis, and we analysed the morphology of nine previously detected genetic clades of Hansarsia. We made 169 sets of measurements (12 quantitative characters for each), ran multinomial logistic regression models, and showed a high ability of these models to generalize (i.e. to be able to classify correctly new specimens not included in our data matrix). The five to seven most ‘powerful’ characters provided a significant detection rate; these characters were shown to represent distinct evolutionary traits. Our findings cast some doubt on the presence of the ‘merely’ cryptic species; instead, we suggest that any genetic divergence found via traditional genetic markers is also mirrored in morphological divergence and can be detected using a combination of quantitative characters and appropriate mathematical tools. We provide a script key to genetic clades of the Atlantic Hansarsia based solely on morphological measurements and encourage other researchers to use quantitative morphological characters for detection of cryptic clades in other taxa.

Abstract:Fluctuating sea levels during the Pleistocene led to habitat loss and fragmentation, impacting the evolutionary trajectories of reef fishes. Species with specialized ecological requirements or habitat preferences, like clownfishes (Amphiprioninae), may have been particularly vulnerable due to their intricate dependence on sea anemones. The diverse host specializations within this group likely contributed distinct responses to sea-level fluctuations, differentially shaping their recent evolutionary histories. Leveraging a comprehensive genomic dataset, we reveal demographic patterns and connectivity dynamics across multiple populations of ten clownfish species under different host specializations. Host-generalist species demonstrated strong resilience to habitat perturbations, while those specialized on single hosts suffered dramatic bottlenecks linked to sea-level fluctuations. Spatial analyses revealed the significant role of oceanic currents in shaping clownfish genetic diversity landscapes. Dispersal barriers were driven by environmental variables, with the Coral Triangle emerging as a hub of genetic diversity. Our results reveal how clownfish associative behavior influences their population dynamics, holding major implications for their conservation such as the need to consider their mutualism with sea anemones, particularly on host-specialists, to ensure their survival in the face of climate threats. These findings extend broader principles of conservation, improving our understanding of species’ responses to ecological constraints and environmental changes over evolutionary timescales.
