Abstract:After being accidentally introduced from the USA at the end of the 19th century, downy mildew caused by Plasmopara viticola (Berk. et Curt.) Berlese et De Toni became one of the most damaging diseases affecting Vitis vinifera in Europe. Downy mildew causes both direct and indirect losses and can lead to severe reduction of yield. Our understanding of the life cycle and epidemiology of P. viticola has been recently altered by molecular studies that revealed that the overwintering inoculum (i.e., the oospores) does more than initiate disease, as was previously thought. A mechanistic model was developed for predicting the entire chain of processes leading to primary infections, and this primary infection model was linked to other models of secondary infection cycles. The model for primary infections defines the length of the primary inoculum season and a seasonal oospore dose consisting of several cohorts of oospores that progressively mature. The model was evaluated by means of Bayesian analysis in both Italy and eastern Canada, and showed high sensitivity, specificity, and accuracy both for potted plants and vineyards. Fungicide applications are necessary to control downy mildew because preventive agronomic practices are not very effective, including host resistance. The use of warning systems based on weather-driven models leads to a reduction in the use and cost of chemicals and a reduction in their environmental impact.

Abstract:Efficient grapevine downy mildew control necessitates the implementation of anti-resistance strategies to ensure the ongoing efficacy of available substances and optimal disease control. With the gradual disappearance of multi-site fungicides from the market, reliance on single-site fungicides poses a long-term risk of selecting strains resistant to multiple modes of action. Challenges in disease management encompass selecting optimal spray programs and monitoring field population sensitivity. This study evaluated the efficacy of anti-resistance strategies, including two single-site fungicides (mandipropamid and oxathiapiprolin), on disease control and fungicide sensitivity through a combination of field trials and laboratory tests for the biological and molecular characterization of the pathogen populations over a three-year period (2019–2021). Mandipropamid, a cellulose synthase inhibitor, is used since a long time for downy mildew control, while oxathiapiprolin, an OxySterol Binding Protein homologue Inhibitor, was introduced recently. Field trials demonstrated effective disease control, even in the presence of mandipropamid-resistant strains (with G1105S/V mutations in PvCesA3 ) and revealed a pronounced selection and spread of resistance to both fungicides in the vineyard where disease pressure was higher. Characterizing pathogen strains remained a significant obstacle in sensitivity monitoring, hindering precise determination of resistance frequencies related to fungicide programs. Traditional techniques, in fact, lack the resolution required for high-throughput isolation and characterization of resistant individuals. To address this challenge, we propose utilizing flow cytometry and fluorescence-activated cell sorting on field sporangia populations, a method able to determine both the number of resistant isolates and isolate pathogen strains in a single assay.

Abstract:Downy mildew (DM) is one of the most destructive diseases affecting viticulture, especially in temperate-humid climates. This pathogen is able to differentially attack leaves and grapes, and is currently controlled with repeated applications of fungicides that lead to environmental pollution, development of resistant strains, residual toxicity, and pathogen pressure. The use of resistant grapevine varieties, obtained through breeding programs, represents a potential alternative to control grapevine DM, although this approach is constrained by the limits of natural resistance. In this review, we describe the latest breakthroughs achieved in the exploitation of the host–pathogen interaction, which have led to the identification of DM resistance loci, with associated molecular markers, that can be employed to efficiently screen hybrid grapevines and improve (pre-)breeding programs. The development of controlled infection protocols and contemporary “omics” approaches (next generation sequencing/genomics, QTLomics, transcriptomics, proteomics and metabolomics) integrated with comparative studies are shedding light onto the early host responses to DM attack and the complex plant defence mechanisms that are triggered.

Abstract:Grape downy mildew is a devastating disease worldwide and new molecular phenotyping tools are required to detect metabolic changes associated to plant disease symptoms. In this purpose, we used UPLC-DAD-MS-based semi-targeted metabolomics to screen downy mildew symptomatic leaves that expressed oil spots (6 dpi, days post-infection) and necrotic lesions (15 dpi) under natural infections in the field. Leaf extract analyses enabled the identification of 47 metabolites belonging to the primary metabolism including 6 amino acids and 1 organic acid, as well as an important diversity of specialized metabolites including 9 flavonols, 11 flavan-3-ols, 3 phenolic acids, and stilbenoids with various degree of polymerization (DP) including 4 stilbenoids DP1, 8 stilbenoids DP2, and 4 stilbenoids DP3. Principal component analysis (PCA) was applied as unsupervised multivariate statistical analysis method to reveal metabolic variables that were affected by the infection status. Univariate and multivariate statistics revealed 33 and 27 metabolites as relevant infection biomarkers at 6 and 15 dpi, respectively. Correlation-based networks highlighted a general decrease of flavonoid-related metabolites, whereas stilbenoid DP1 and DP2 concentrations increased upon downy mildew infection. Stilbenoids DP3 were identified only in necrotic lesions representing late biomarkers of downy mildew infection.

Abstract:Downy mildew, caused by the oomycete Plasmopara viticola, is one of the diseases causing the most severe economic losses to grapevine (Vitis vinifera) production. To date, the application of fungicides is the most efficient method to control the pathogen and the implementation of novel and sustainable disease control methods is a major challenge. RNA interference (RNAi) represents a novel biotechnological tool with a great potential for controlling fungal pathogens. Recently, a candidate susceptibility gene (VviLBDIf7) to downy mildew has been identified in V. vinifera. In this work, the efficacy of RNAi triggered by exogenous double-stranded RNA (dsRNA) in controlling P. viticola infections has been assessed in a highly susceptible grapevine cultivar (Pinot noir) by knocking down VviLBDIf7 gene. The effects of dsRNA treatment on this target gene were assessed by evaluating gene expression, disease severity, and development of vegetative and reproductive structures of P. viticola in the leaf tissues. Furthermore, the effects of dsRNA treatment on off-target (EF1α, GAPDH, PEPC, and PEPCK) and jasmonic acid metabolism (COI1) genes have been evaluated. Exogenous application of dsRNA led to significant reductions both in VviLBDIf7 gene expression, 5 days after the treatment, and in the disease severity when artificial inoculation was carried out 7 days after dsRNA treatments. The pathogen showed clear alterations to both vegetative (hyphae and haustoria) and reproductive structures (sporangiophores) that resulted in stunted growth and reduced sporulation. Treatment with dsRNA showed signatures of systemic activity and no deleterious off-target effects. These results demonstrated the potential of RNAi for silencing susceptibility factors in grapevine as a sustainable strategy for pathogen control, underlying the possibility to adopt this promising biotechnological tool in disease management strategies.

Abstract:Background: Downy mildew, caused by Plasmopara viticola, is one of the most severe diseases of grapevine and is commonly controlled by fungicide treatments. The beneficial microorganism Trichoderma harzianum T39 (T39) can induce resistance to downy mildew, although the molecular events associated with this process have not yet been elucidated in grapevine. A next generation RNA sequencing (RNA-Seq) approach was used to study global transcriptional changes associated with resistance induced by T39 in Vitis vinifera Pinot Noir leaves. The long-term aim was to develop strategies to optimize the use of this agent for downy mildew control. Results: More than 14.8 million paired-end reads were obtained for each biological replicate of T39-treated and control leaf samples collected before and 24 h after P. viticola inoculation. RNA-Seq analysis resulted in the identification of 7,024 differentially expressed genes, highlighting the complex transcriptional reprogramming of grapevine leaves during resistance induction and in response to pathogen inoculation. Our data show that T39 has a dual effect: it directly modulates genes related to the microbial recognition machinery, and it enhances the expression of defence-related processes after pathogen inoculation. Whereas several genes were commonly affected by P. viticola in control and T39-treated plants, opposing modulation of genes related to responses to stress and protein metabolism was found. T39-induced resistance partially inhibited some disease-related processes and specifically activated defence responses after P. viticola inoculation, causing a significant reduction of downy mildew symptoms. Conclusions: The global transcriptional analysis revealed that defence processes known to be implicated in the reaction of resistant genotypes to downy mildew were partially activated by T39-induced resistance in susceptible grapevines. Genes identified in this work are an important source of markers for selecting novel resistance inducers and for the analysis of environmental conditions that might affect induced resistance mechanisms.

Recent developments in plant-downy mildew interactions

Abstract:Downy mildews are obligate oomycete pathogens that attack a wide range of plants and can cause significant economic impacts on commercial crops and ornamental plants. Traditionally, downy mildew disease control relied on an integrated strategies, that incorporate cultural practices, deployment of resistant cultivars, crop rotation, application of contact and systemic pesticides, and biopesticides. Recent advances in genomics provided data that significantly advanced understanding of downy mildew evolution, taxonomy and classification. In addition, downy mildew genomics also revealed that these obligate oomycetes have reduced numbers of virulence factor genes in comparison to hemibiotrophic and necrotrophic oomycetes. However, downy mildews do deploy significant arrays of virulence proteins, including so-called RXLR proteins that promote virulence or are recognized as avirulence factors. Pathogenomics are being applied to downy mildew population studies to determine the genetic diversity within the downy mildew populations and manage disease by selection of appropriate varieties and management strategies. Genome editing technologies have been used to manipulate host disease susceptibility genes in different plants including grapevine and sweet basil and thereby provide new soucres of resistance genes against downy mildews. Previously, it has proved difficult to transform and manipulate downy mildews because of their obligate lifestyle. However, recent exploitation of RNA interference machinery through Host-Induced Gene Silencing (HIGS) and Spray-Induced Gene Silencing (SIGS) indicate that functional genomics in downy mildews is now possible. Altogether, these breakthrough technologies and attendant fundamental understanding will advance our ability to mitigate downy mildew diseases.

Abstract:Plasmopara viticola is geographically widespread in grapevine-growing regions. Grapevine downy mildew disease, caused by this biotrophic pathogen, leads to considerable yield losses in viticulture annually. Because of the great significance of grapevine production and wine quality, research on this disease has been widely performed since its emergence in the 19th century. Here, we review and discuss recent understanding of this pathogen from multiple aspects, including its infection cycle, disease symptoms, genome decoding, effector biology, and management and control strategies. We highlight the identification and characterization of effector proteins with their biological roles in host-pathogen interaction, with a focus on sustainable control methods against P. viticola, especially the use of biocontrol agents and environmentally friendly compounds.

Abstract:Ever-growing concerns and governmental restrictions related to the use of pesticides in modern agriculture has driven the need for more adept decision-making tools to minimize unnecessary treatments whilst still efficiently preventing a spread of infection. To this effect, a network of cost-effective, laser-based holographic detectors were developed and placed in vineyards in Switzerland and France with the objective of detecting and identifying airborne spores of downy and powdery mildew before they have the potential to infect crops. The data collected are remotely sent to a server where image processing techniques and artificial intelligence classify the spores and determine the quantitative intervention thresholds. Knowledge on the quantitative development of fungal diseases has been successfully used to temporally and spatially identify the primary infection of downy mildew which was confirmed by a visual evaluation of symptoms within the parcel. This data coupled with the current risk prediction models provide farmers with a powerful decision-making tool to optimise strategies in the management of grapevine diseases.
In Field Detection of Downy Mildew Symptoms with Proximal Colour Imaging

Abstract:This paper proposes to study the potentialities of on-board colour imaging for the in-field detection of a textbook case disease: the grapevine downy mildew. It introduces an algorithmic strategy for the detection of various forms of foliar symptoms on proximal high-resolution images. The proposed strategy is based on structure-colour representations and probabilistic models of grapevine tissues. It operates in three steps: (i) Formulating descriptors to extract the characteristic and discriminating properties of each class. They combine the Local Structure Tensors (LST) with colorimetric statistics calculated in pixel's neighbourhood. (ii) Modelling the statistical distributions of these descriptors in each class. To account for the specific nature of LSTs, the descriptors are mapped in the Log-Euclidean space. In this space, the classes of interest can be modelled with mixtures of multivariate Gaussian distributions. (iii) Assigning each pixel to one of the classes according to its suitability to their models. The decision method is based on a "seed growth segmentation" process. This step exploits statistical criteria derived from the probabilistic model. The resulting processing chain reliably detects downy mildew symptoms and estimates the area of the affected tissues. A leave-one-out cross-validation is conducted on a dataset constituted of a hundred independent images of grapevines affected only by downy mildew and/or abiotic stresses. The proposed method achieves an extensive and accurate recovery of foliar symptoms, with on average, a 83% pixel-wise precision and a 76% pixel-wise recall.

Abstract:Grapevine downy mildew (GDM) is one of the most serious diseases of grapevines. With limitations in the use of copper-based products imposed for organic agriculture by the European Union, research for alternatives is encouraged. The aim of this research was to follow a 2-year trial to evaluate the control of GDM using some alternative compounds, and to determine their effects on shoot growth, plant photosynthesis, and grape quality and quantity. Under low disease pressure, Bordeaux mixture, copper hydroxide, laminarin combined with low copper, and 0.5 and 0.8% chitosan had the lowest GDM incidence, reduced on leaves by 96, 95, 75, 56, and 81%, respectively, compared with the untreated control in the last survey. With high disease pressure, Bordeaux mixture, laminarin combined with Saccharomyces extracts, and 0.5 and 0.8% chitosan had the lowest GDM incidence, reduced on grape by 86, 37, 66, and 75%, respectively, compared with the untreated control in the survey of mid-July. Chitosan at 0.8% lowered net photosynthesis, due to reduced stomatal conductance, leaf area, and dry weight, with no negative effects observed on the quantity of the grape berries and the quality parameters of their juice. Among the alternatives to copper, chitosan provided the best GDM protection and reduced the vigor of the vegetation, inducing physiological changes without negative effects on grape production.

Abstract:Downy mildew is a plant disease that affects all cultivated European grapevine varieties. The disease is caused by the oomycete Plasmopara viticola . The current strategy to control this threat relies on repeated applications of fungicides. The most eco-friendly and sustainable alternative solution would be to use bred-resistant varieties. During breeding programs, some wild Vitis species have been used as resistance sources to introduce resistance loci in Vitis vinifera varieties. To ensure the durability of resistance, resistant varieties are built on combinations of these loci, some of which are unfortunately already overcome by virulent pathogen strains. The development of a high-throughput machine learning phenotyping method is now essential for identifying new resistance loci.

Abstract:The use of single-site fungicides to control plant pathogens in the agroecosystem can be associated with an increased selection of resistance. The evolution of resistance represents one of the biggest challenges in disease control. In vineyards, frequent applications of fungicides are carried out every season for multiple years. The agronomic risk of developing fungicide resistance is, therefore, high. Plasmopara viticola, the causal agent of grapevine downy mildew, is a high risk pathogen associated with the development of fungicide resistance. P. viticola has developed resistance to most of the fungicide classes used and constitutes one of the most important threats for grapevine production. The goals of this review are to describe fungicide resistance evolution in P. viticola populations and how to conduct proper monitoring activities. Different methods have been developed for phenotyping and genotyping P. viticola for fungicide resistance and the different phases of resistance evolution and life cycles of the pathogen are discussed, to provide a full monitoring toolkit to limit the spread of resistance. A detailed revision of the available tools will help in shaping and harmonizing the monitoring activities between countries and organizations.

Abstract:An electronic warning system for grape downy mildew— based on models for the infection of leaves of Vitis lambrusca, production of sporangia by Plasmopara viticola in lesions, and sporangial survival—was tested over 7 years in Ohio. Grapevines were sprayed with metalaxyl plus mancozeb (Ridomil MZ58) when the warning system indicated that environmental conditions were favorable for sporulation and subsequent infection. Over the 7 years, plots were sprayed from one to four times according to the warning system, and from four to 10 times according to the standard calendar-based schedule (depending on the date of the initiation of the experiment). The warning system resulted in yearly reductions of one to six sprays (with median of three sprays). Disease incidence (i.e., proportion of leaves with symptoms) in unsprayed plots at the end of the season ranged from 0 to 86%, with a median of 68%. Incidence generally was very similar for the warning-system and standard-schedule treatments (median of 7% of the leaves with symptoms), and both of these incidence values were significantly lower (P < 0.05) than that found for the unsprayed control, based on a generalized-linear-model analysis. Simplifications of the disease warning system, where sprays were applied based only on the infection or sporulation components of the system, were also effective in controlling the disease, although more fungicide applications sometimes were applied. Effective control of downy mildew, therefore, can be achieved with the use of the warning system with fewer sprays than a with a standard schedule.

Abstract:<p>Disease is one of the greatest threats to the environmental, financial, and societal sustainability of wine grape production worldwide, and is expected to become of greater and more dire importance as the negative effects of climate change continue to intensify. Advanced field, aerial, and satellite based methods of disease detection that can identify infection at extremely low intensity or before the onset of visual symptoms would greatly improve management by reducing disease potential and spread. In-vivo foliar and imaging spectroscopic methods have been shown to be effective for rapid, early, real-time disease detection in grape and specialty crops, and for characterizing the underlying physiological differences that enable disease discrimination. Infection on a relatively small part of a plant will trigger the cascade release of defense compounds, regardless of whether or not the individual plant succumbs to disease. This leads to the phenomenon of unaffected plant parts of diseased plants displaying different physiology and biochemistry than seemingly identically unaffected plant parts of non-diseased plants. Early detection and quantification of these differences could lead to earlier management intervention and an increased understanding of the spatial and temporal variability associated with disease and its subsequent impacts on crop health and downstream product quality. In this talk, the opportunities and challenges facing in the use of this approach for grape disease detection, differentiation, and management will be discussed, as well as the use of satellite-based imaging spectroscopy for grape and broader specialty crop disease detection.</p>

Abstract:Mgaloblishvili, a Vitis vinifera cultivar, exhibits unique resistance traits against Plasmopara viticola, the downy mildew agent. This offers the unique opportunity of exploring the molecular responses in compatible and incompatible plant-pathogen interaction. In this study, whole transcriptomes of Mgaloblishvili, Pinot noir (a V. vinifera susceptible cultivar), and Bianca (a resistant hybrid) leaves, inoculated and non-inoculated with the pathogen, were used to identify P. viticola effector-encoding genes and plant susceptibility/resistance genes. Multiple effector-encoding genes were identified in P. viticola transcriptome, with remarkable expression differences in relation to the inoculated grapevine cultivar. Intriguingly, five apoplastic effectors specifically associated with resistance in V. vinifera. Gene coexpression network analysis identified specific modules and metabolic changes occurring during infection in the three grapevine cultivars. Analysis of these data allowed, for the first time, the detection in V. vinifera of a putative P. viticola susceptibility gene, encoding a LOB domain-containing protein. Finally, the de novo assembly of Mgaloblishvili, Pinot noir, and Bianca transcriptomes and their comparison highlighted novel candidate genes that might be at the basis of the resistant phenotype. These results open the way to functional analysis studies and to new perspectives in molecular breeding of grapevine for resistance to P. viticola.
