Abstract:The three-dimensional structure of a protein — as determined by its primary amino acid sequence — ultimately dictates how it can interact with other molecules and therefore governs its function, which could be, for example, catalysing a chemical transformation, transporting a molecule or providing structure. The capacity to accurately characterize a protein's 3D structure directly from its primary sequence could help scientists predict its functional output and enable the design of ligands to selectively modulate protein activity. Likewise, being able to design new proteins built with selected functions of interest could potentially afford new biological tools and therapeutics and serve as a starting point for biomaterials. The Critical Assessment of Protein Structure Prediction (CASP) — a biennial global competition with the goal of finding solutions to predicting protein structure — has featured works from all laureates of this year's prize. DeepMind's first iteration of AlphaFold applied a type of AI called 'deep learning' to predict the distance between pairs of amino acids within a protein using both genetic and structural data. This first version outperformed others in the 2018 CASP13 for prediction accuracy, but it was the second iteration AlphaFold2 — taking the top spot in the 2020 CASP14 — that became a real game changer.

Abstract:The ability to predict and design protein structures has led to numerous applications in medicine, diagnostics and sustainable chemical manufacture. In addition, the wealth of predicted protein structures advances our understanding about how life's molecules function and interact. Honouring the work that has fundamentally changed the way scientists research and engineer proteins, the Nobel Prize in Chemistry in 2024 was awarded to David Baker for computational protein design and jointly to Demis Hassabis and John Jumper, who developed AlphaFold for machine-learning based protein structure prediction. Here, we highlight notable contributions to the development of these computational tools and their importance for the design of functional proteins that are applied in organic synthesis. Importantly, both technologies also have a profound impact on drug discovery as any therapeutic protein target can now be modelled allowing the de novo design of peptide binders or the identification of small molecule ligands through the in silico docking of large compound libraries. Looking ahead, we highlight future research directions in protein engineering, medicinal chemistry and material design enabled by this transformative shift in protein science.

Abstract:In Dec 2020, the results of AlphaFold2 were presented at CASP14, sparking a revolution in the field of protein structure predictions. For the first time, a purely computational method could challenge experimental accuracy for structure prediction of single protein domains. The code of AlphaFold2 was released in the summer of 2021, and since then, it has been shown that it can be used to accurately predict the structure of most (ordered) proteins and many protein-protein interactions. It has also sparked an explosion of development in the field, improving AI-based methods to predict protein complexes, disordered regions, and protein design. Here I will review some of the inventions sparked by the release of AlphaFold.

Abstract:Protein structure prediction can be used to determine the three-dimensional shape of a protein from its amino acid sequence<a href="/articles/s41586-019-1923-7#ref-CR1">1</a>. This problem is of fundamental importance as the structure of a protein largely determines its function<a href="/articles/s41586-019-1923-7#ref-CR2">2</a>; however, protein structures can be difficult to determine experimentally. Considerable progress has recently been made by leveraging genetic information. It is possible to infer which amino acid residues are in contact by analysing covariation in homologous sequences, which aids in the prediction of protein structures<a href="/articles/s41586-019-1923-7#ref-CR3">3</a>. Here we show that we can train a neural network to make accurate predictions of the distances between pairs of residues, which convey more information about the structure than contact predictions. Using this information, we construct a potential of mean force<a href="/articles/s41586-019-1923-7#ref-CR4">4</a> that can accurately describe the shape of a protein. We find that the resulting potential can be optimized by a simple gradient descent algorithm to generate structures without complex sampling procedures. The resulting system, named AlphaFold, achieves high accuracy, even for sequences with fewer homologous sequences. In the recent Critical Assessment of Protein Structure Prediction<a href="/articles/s41586-019-1923-7#ref-CR5">5</a> (CASP13)—a blind assessment of the state of the field—AlphaFold created high-accuracy structures (with template modelling (TM) scores<a href="/articles/s41586-019-1923-7#ref-CR6">6</a> of 0.7 or higher) for 24 out of 43 free modelling domains, whereas the next best method, which used sampling and contact information, achieved such accuracy for only 14 out of 43 domains. AlphaFold represents a considerable advance in protein-structure prediction. We expect this increased accuracy to enable insights into the function and malfunction of proteins, especially in cases for which no structures for homologous proteins have been experimentally determined<a href="/articles/s41586-019-1923-7#ref-CR7">7</a>.

Abstract:Abstract Breakthrough achievements in protein structure prediction have occurred recently, mostly due to the advent of sophisticated machine learning methods and significant advancements in algorithmic approaches. The most recent version of the AlphaFold model, known as “AlphaFold-latest,” which expands the functionalities of the groundbreaking AlphaFold2, is the subject of this article. The goal of this novel model is to predict the three-dimensional structures of various biomolecules, such as ions, proteins, nucleic acids, small molecules, and non-standard residues. We demonstrate notable gains in precision, surpassing specialized tools across multiple domains, including protein–ligand interactions, protein–nucleic acid interactions, and antibody–antigen predictions. In conclusion, this AlphaFold framework has the ability to yield atomically-accurate structural predictions for a variety of biomolecular interactions, hence facilitating advancements in drug discovery.

Abstract:Abstract Protein structures can provide invaluable information, both for reasoning about biological processes and for enabling interventions such as structure-based drug development or targeted mutagenesis. After decades of effort, 17% of the total residues in human protein sequences are covered by an experimentally determined structure 1 . Here we markedly expand the structural coverage of the proteome by applying the state-of-the-art machine learning method, AlphaFold 2 , at a scale that covers almost the entire human proteome (98.5% of human proteins). The resulting dataset covers 58% of residues with a confident prediction, of which a subset (36% of all residues) have very high confidence. We introduce several metrics developed by building on the AlphaFold model and use them to interpret the dataset, identifying strong multi-domain predictions as well as regions that are likely to be disordered. Finally, we provide some case studies to illustrate how high-quality predictions could be used to generate biological hypotheses. We are making our predictions freely available to the community and anticipate that routine large-scale and high-accuracy structure prediction will become an important tool that will allow new questions to be addressed from a structural perspective.

Abstract:Protein structure prediction is an interdisciplinary research topic that has attracted researchers from multiple fields, including biochemistry, medicine, physics, mathematics, and computer science. These researchers adopt various research paradigms to attack the same structure prediction problem: biochemists and physicists attempt to reveal the principles governing protein folding; mathematicians, especially statisticians, usually start from assuming a probability distribution of protein structures given a target sequence and then find the most likely structure; while computer scientists formulate protein structure prediction as an optimization problem — finding the structural conformation with the lowest energy, or minimizing the difference between predicted structure and native structure. These research paradigms fall into the two statistical modeling cultures proposed by L. Breiman, namely, data modeling and algorithmic modeling. Recently, we have also witnessed the great success of deep learning in protein structure prediction. In the paper, we present a survey of the efforts for protein structure prediction. We compared the research paradigms adopted by researchers from different fields, with an emphasis on the shift of research paradigms in the era of deep learning. In short, the algorithmic modeling techniques, especially deep neural networks, have significantly improved the accuracy of protein structure prediction; however, theories interpreting the neural networks and knowledge on protein folding are still highly desired.

Abstract:The work by Hassabis and Jumper on protein structure prediction together with Baker's supremacy in de novo protein design set the stage for a future where AI not only deciphers biology at the atomic level but also designs new molecules for biotechnology, medicine, and beyond. I provide an overview of the recent past, the present, and the future of AI in structural biology, from how it all started with the Critical Assessment of Structure Prediction (CASP) experiments and a protein engineering lab, to how the field could further evolve with AI models that eventually "understand" biology holistically. A Comment on the transformative progress of artificial intelligence for structural and protein biology, referencing the 2024 Nobel Prize in Chemistry.

Abstract:Computing protein structure from amino acid sequence information has been a long‐standing grand challenge. Critical assessment of structure prediction (CASP) conducts community experiments aimed at advancing solutions to this and related problems. Experiments are conducted every 2 years. The 2020 experiment (CASP14) saw major progress, with the second generation of deep learning methods delivering accuracy comparable with experiment for many single proteins. There is an expectation that these methods will have much wider application in computational structural biology. Here we summarize results from the most recent experiment, CASP15, in 2022, with an emphasis on new deep learning‐driven progress. Other papers in this special issue of proteins provide more detailed analysis. For single protein structures, the AlphaFold2 deep learning method is still superior to other approaches, but there are two points of note. First, although AlphaFold2 was the core of all the most successful methods, there was a wide variety of implementation and combination with other methods. Second, using the standard AlphaFold2 protocol and default parameters only produces the highest quality result for about two thirds of the targets, and more extensive sampling is required for the others. The major advance in this CASP is the enormous increase in the accuracy of computed protein complexes, achieved by the use of deep learning methods, although overall these do not fully match the performance for single proteins. Here too, AlphaFold2 based method perform best, and again more extensive sampling than the defaults is often required. Also of note are the encouraging early results on the use of deep learning to compute ensembles of macromolecular structures. Critically for the usability of computed structures, for both single proteins and protein complexes, deep learning derived estimates of both local and global accuracy are of high quality, however the estimates in interface regions are slightly less reliable. CASP15 also included computation of RNA structures for the first time. Here, the classical approaches produced better agreement with experiment than the new deep learning ones, and accuracy is limited. Also, for the first time, CASP included the computation of protein–ligand complexes, an area of special interest for drug design. Here too, classical methods were still superior to deep learning ones. Many new approaches were discussed at the CASP conference, and it is clear methods will continue to advance.

Abstract:Significance Protein structure prediction is a longstanding challenge in computational biology. Through extension of deep learning-based prediction to interresidue orientations in addition to distances, and the development of a constrained optimization by Rosetta, we show that more accurate models can be generated. Results on a set of 18 de novo-designed proteins suggests the proposed method should be directly applicable to current challenges in de novo protein design.

Abstract:Rapid advancements in protein structure prediction methods have ushered in a new era of abundant and accurate structural data, providing opportunities to analyse proteins at a scale that has not been possible before. Here we show that features derived solely from predicted structures can be used to understand protein behaviour using data-driven methods. We found that these features were predictive of protein production for a set of designed antibodies, enabling identification of high-quality designs. Following on from this result, we calculated these features for a diverse set of ≈500,000 predicted structures, and our analysis showed systematic variation between proteins from different organisms to such an extent that the tree of life could be recapitulated from these data. Given the high degree of functional constraint around the chemistry of proteins, this result is surprising, and could have important implications for the design and engineering of novel proteins.

Abstract:Abstract Proteins are essential to life, and understanding their structure can facilitate a mechanistic understanding of their function. Through an enormous experimental effort 1–4 , the structures of around 100,000 unique proteins have been determined 5 , but this represents a small fraction of the billions of known protein sequences 6,7 . Structural coverage is bottlenecked by the months to years of painstaking effort required to determine a single protein structure. Accurate computational approaches are needed to address this gap and to enable large-scale structural bioinformatics. Predicting the three-dimensional structure that a protein will adopt based solely on its amino acid sequence—the structure prediction component of the ‘protein folding problem’ 8 —has been an important open research problem for more than 50 years 9 . Despite recent progress 10–14 , existing methods fall far short of atomic accuracy, especially when no homologous structure is available. Here we provide the first computational method that can regularly predict protein structures with atomic accuracy even in cases in which no similar structure is known. We validated an entirely redesigned version of our neural network-based model, AlphaFold, in the challenging 14th Critical Assessment of protein Structure Prediction (CASP14) 15 , demonstrating accuracy competitive with experimental structures in a majority of cases and greatly outperforming other methods. Underpinning the latest version of AlphaFold is a novel machine learning approach that incorporates physical and biological knowledge about protein structure, leveraging multi-sequence alignments, into the design of the deep learning algorithm.

Abstract:Predicting protein structure is both fascinating and formidable, playing a crucial role in structure-based drug discovery and unraveling diseases with elusive origins. The Critical Assessment of Protein Structure Prediction (CASP) serves as a biannual battleground where global scientists converge to untangle the intricate relationships within amino acid chains. Two primary methods, Template-Based Modeling (TBM) and Template-Free (TF) strategies, dominate protein structure prediction. The trend has shifted towards Template-Free predictions due to their broader sequence coverage with fewer templates. The predictive process can be broadly classified into contact map, binned-distance, and real-valued distance predictions, each with distinctive strengths and limitations manifested through tailored loss functions. We have also introduced revolutionary end-to-end, and all-atom diffusion-based techniques that have transformed protein structure predictions. Recent advancements in deep learning techniques have significantly improved prediction accuracy, although the effectiveness is contingent upon the quality of input features derived from natural bio-physiochemical attributes and Multiple Sequence Alignments (MSA). Hence, the generation of high-quality MSA data holds paramount importance in harnessing informative input features for enhanced prediction outcomes. Remarkable successes have been achieved in protein structure prediction accuracy, however not enough for what structural knowledge was intended to, which implies need for development in some other aspects of the predictions. In this regard, scientists have opened other frontiers for protein structural prediction. The utilization of subsampling in multiple sequence alignment (MSA) and protein language modeling appears to be particularly promising in enhancing the accuracy and efficiency of predictions, ultimately aiding in drug discovery efforts. The exploration of predicting protein complex structure also opens up exciting opportunities to deepen our knowledge of molecular interactions and design therapeutics that are more effective. In this article, we have discussed the vicissitudes that the scientists have gone through to improve prediction accuracy, and examined the effective policies in predicting from different aspects, including the construction of high quality MSA, providing informative input features, and progresses in deep learning approaches. We have also briefly touched upon transitioning from predicting single-chain protein structures to predicting protein complex structures. Our findings point towards promoting open research environments to support the objectives of protein structure prediction.
