Abstract:Designing proteins with tailored structures and functions is a long-standing goal in bioengineering. Recently, deep learning advances have enabled protein structure prediction at near-experimental accuracy, which has catalyzed progress in protein design as well. We review recent studies that use structure-prediction neural networks to design proteins, via approaches such as activation maximization, inpainting, or denoising diffusion. These methods have led to major improvements over previous methods in wet-lab success rates for designing protein binders, metalloproteins, enzymes, and oligomeric assemblies. These results show that structure-prediction models are a powerful foundation for developing protein-design tools and suggest that continued improvement of their accuracy and generality will be key to unlocking the full potential of protein design.

AlphaDesign: A de novo protein design framework based on AlphaFold

Abstract:De novo protein design is a longstanding fundamental goal of synthetic biology, but has been hindered by the difficulty in reliable prediction of accurate high-resolution protein structures from sequence. Recent advances in the accuracy of protein structure prediction methods, such as AlphaFold (AF), have facilitated proteome scale structural predictions of monomeric proteins. Here we develop AlphaDesign, a computational framework for de novo protein design that embeds AF as an oracle within an optimisable design process. Our framework enables rapid prediction of completely novel protein monomers starting from random sequences. These are shown to adopt a diverse array of folds within the known protein space. A recent and unexpected utility of AF to predict the structure of protein complexes, further allows our framework to design higher-order complexes. Subsequently a range of predictions are made for monomers, homodimers, heterodimers as well as higher-order homo-oligomers - trimers to hexamers. Our analyses also show potential for designing proteins that bind to a pre-specified target protein. Structural integrity of predicted structures is validated and confirmed by standard ab initio folding and structural analysis methods as well as more extensively by performing rigorous all-atom molecular dynamics simulations and analysing the corresponding structural flexibility, intramonomer and interfacial amino-acid contacts. These analyses demonstrate widespread maintenance of structural integrity and suggests that our framework allows for fairly accurate protein design. Strikingly, our approach also reveals the capacity of AF to predict proteins that switch conformation upon complex formation, such as involving switches from α -helices to β -sheets during amyloid filament formation. Correspondingly, when integrated into our design framework, our approach reveals de novo design of a subset of proteins that switch conformation between monomeric and oligomeric state.

Abstract:AlphaFold2 (AF2) and RoseTTaFold (RF) have revolutionized structural biology, serving as highly reliable and effective methods for predicting protein structures. This article explores their impact and limitations, focusing on their integration into experimental pipelines and their application in diverse protein classes, including membrane proteins, intrinsically disordered proteins (IDPs), and oligomers. In experimental pipelines, AF2 models help X-ray crystallography in resolving the phase problem, while complementarity with mass spectrometry and NMR data enhances structure determination and protein flexibility prediction. Predicting the structure of membrane proteins remains challenging for both AF2 and RF due to difficulties in capturing conformational ensembles and interactions with the membrane. Improvements in incorporating membrane-specific features and predicting the structural effect of mutations are crucial. For intrinsically disordered proteins, AF2's confidence score (pLDDT) serves as a competitive disorder predictor, but integrative approaches including molecular dynamics (MD) simulations or hydrophobic cluster analyses are advocated for accurate dynamics representation. AF2 and RF show promising results for oligomeric models, outperforming traditional docking methods, with AlphaFold-Multimer showing improved performance. However, some caveats remain in particular for membrane proteins. Real-life examples demonstrate AF2's predictive capabilities in unknown protein structures, but models should be evaluated for their agreement with experimental data. Furthermore, AF2 models can be used complementarily with MD simulations. In this Perspective, we propose a "wish list" for improving deep-learning-based protein folding prediction models, including using experimental data as constraints and modifying models with binding partners or post-translational modifications. Additionally, a meta-tool for ranking and suggesting composite models is suggested, driving future advancements in this rapidly evolving field.

Abstract:The prediction of protein three-dimensional structure from amino acid sequence has been a grand challenge problem in computational biophysics for decades, owing to its intrinsic scientific interest and also to the many potential applications for robust protein structure prediction algorithms, from genome interpretation to protein function prediction. More recently, the inverse problem — designing an amino acid sequence that will fold into a specified three-dimensional structure — has attracted growing attention as a potential route to the rational engineering of proteins with functions useful in biotechnology and medicine. Methods for the prediction and design of protein structures have advanced dramatically in the past decade. Increases in computing power and the rapid growth in protein sequence and structure databases have fuelled the development of new data-intensive and computationally demanding approaches for structure prediction. New algorithms for designing protein folds and protein–protein interfaces have been used to engineer novel high-order assemblies and to design from scratch fluorescent proteins with novel or enhanced properties, as well as signalling proteins with therapeutic potential. In this Review, we describe current approaches for protein structure prediction and design and highlight a selection of the successful applications they have enabled.

Abstract:Every protein in our cells has evolved to fold into a specific structure to perform its functions. However, determining these structures experimentally is often challenging, in some cases taking years. Recently, machine-learning algorithms have been designed to predict a protein’s structure directly from its amino acid sequence in minutes to hours. Since the release of the first of these algorithms, AlphaFold and RoseTTAFold, several more have been developed. These have been complemented by tools that leverage the outputs to give structural context to biochemical data, screen for novel protein–protein interactions or even help solve experimental structures. In addition, several public resources have incorporated the predictions into their databases, making the data open to all. Here, we provide a user-focused perspective on machine-learning protein structure prediction, covering some of the popular applications and highlighting caveats. Used effectively, predictive programs offer the potential to speed up research and guide experimental design.

Abstract:Computational de novo protein design tailors proteins for target structures and oligomerisation states with high stability, which allows overcoming many limitations of natural proteins when redesigned for new functions. Despite significant advances in the field over the past decade, it remains challenging to predict sequences that will fold as stable monomers in solution or binders to a particular protein target; thereby requiring substantial experimental resources to identify proteins with the desired properties. To overcome this, here we leveraged the large amount of design data accumulated in the last decade, and the breakthrough in protein structure prediction from last year to investigate on improved ways of selecting promising designs before experimental testing. We collected de novo proteins from previous studies, 518 designed as monomers of different folds and 2112 as binders against the Botulinum neurotoxin, and analysed their structures with AlphaFold2, RoseTTAFold and fragment quality descriptors in combination with other properties related to surface interactions. These features showed high complementarity in rationalizing the experimental results, which allowed us to generate quite accurate machine learning models for predicting well-folded monomers and binders with a small set of descriptors. Cross-validating designs with varied orthogonal computational techniques should guide us for identifying design imperfections, rescuing designs and making more robust design selections before experimental testing.

Abstract:Protein sequence design, the inverse problem of protein structure prediction, plays a crucial role in protein engineering. Although recent deep learning-based methods have shown promising advancements, achieving accurate and robust protein sequence design remains an ongoing challenge. Here, we present CarbonDesign, a new approach that draws inspiration from successful ingredients of AlphaFold for protein structure prediction and makes significant and novel developments tailored specifically for protein sequence design. At its core, CarbonDesign explores Inverseformer, a novel network architecture adapted from AlphaFold’s Evoformer, to learn representations from backbone structures and an amortized Markov Random Fields model for sequence decoding. Moreover, we incorporate other essential AlphaFold concepts into CarbonDesign: an end-to-end network recycling technique to leverage evolutionary constraints in protein language models and a multi-task learning technique to generate side chain structures corresponding to the designed sequences. Through rigorous evaluations on independent testing data sets, including the CAMEO and recent CASP15 data sets, as well as the predicted structures from AlphaFold, we show that CarbonDesign outperforms other published methods, achieving high accuracy in sequence generation. Moreover, it exhibits superior performance on de novo backbone structures obtained from recent diffusion generative models such as RFdiffusion and FrameDiff, highlighting its potential for enhancing de novo protein design. Notably, CarbonDesign also supports zero-shot prediction of the functional effects of sequence variants, indicating its potential application in directed evolution-based design. In summary, our results illustrate CarbonDesign’s accurate and robust performance in protein sequence design, making it a promising tool for applications in bioengineering.

Abstract:The rapid progress in the field of deep learning has had a significant impact on protein design. Deep learning methods have recently produced a breakthrough in protein structure prediction, leading to the availability of high-quality models for millions of proteins. Along with novel architectures for generative modeling and sequence analysis, they have revolutionized the protein design field in the past few years remarkably by improving the accuracy and ability to identify novel protein sequences and structures. Deep neural networks can now learn and extract the fundamental features of protein structures, predict how they interact with other biomolecules, and have the potential to create new effective drugs for treating disease. As their applicability in protein design is rapidly growing, we review the recent developments and technology in deep learning methods and provide examples of their performance to generate novel functional proteins.

Using AlphaFold for Rapid and Accurate Fixed Backbone Protein Design

Abstract:A bstract The prediction of protein structure and the design of novel protein sequences and structures have long been intertwined. The recently released AlphaFold has heralded a new generation of accurate protein structure prediction, but the extent to which this affects protein design stands yet unexplored. Here we develop a rapid and effective approach for fixed backbone computational protein design, leveraging the predictive power of AlphaFold. For several designs we demonstrate that not only are the AlphaFold predicted structures in agreement with the desired backbones, but they are also supported by the structure predictions of other supervised methods as well as ab initio folding. These results suggest that AlphaFold, and methods like it, are able to facilitate the development of a new range of novel and accurate protein design methodologies.

Abstract:Abstract Predicting structures accurately for natural protein sequences by DeepMind’s AlphaFold is certainly one of the greatest breakthroughs in biology in the twenty-first century. For designed or engineered sequences, which can be unstable, predicting the stabilities together with their structures is essential since unstable structures will not function properly. We found that experimentally measured stability changes of point mutations correlate poorly with the confidence scores produced by AlphaFold. However, the stability changes can be accurately predicted using features extracted from the representations learned by AlphaFold, indicating greater generalizability of AlphaFold to designed or engineered sequences than previously thought. We then used AlphaFold to validate our previously developed protein design method, ProDCoNN, that designs sequences to fold to target protein structures given only the backbone structure information of the target proteins. We showed that ProDCoNN was able to design sequences that fold to structures very close to target structures. By combining a modified ProDCoNN, AlphaFold, and sequential Monte Carlo, we designed a novel framework to estimate the designability of protein structures. The designability of a protein structure is defined as the number of sequences, which encode the protein structure, and is an indicator of the functional robustness of proteins. For the first time, we estimated the designability of a real protein structure, chain A of FLT3 ligand (PDB ID: 1ETE) with 134 residues, as 3.12±2.14E85.

Abstract:De novo protein design enhances our understanding of the principles that govern protein folding and interactions, and has the potential to revolutionize biotechnology through the engineering of novel protein functionalities. Despite recent progress in computational design strategies, de novo design of protein structures remains challenging, given the vast size of the sequence‐structure space. AlphaFold2 (AF2), a state‐of‐the‐art neural network architecture, achieved remarkable accuracy in predicting protein structures from amino acid sequences. This raises the question whether AF2 has learned the principles of protein folding sufficiently for de novo design. Here, we sought to answer this question by inverting the AF2 network, using the prediction weight set and a loss function to bias the generated sequences to adopt a target fold. Initial design trials resulted in de novo designs with an overrepresentation of hydrophobic residues on the protein surface compared to their natural protein family, requiring additional surface optimization. In silico validation of the designs showed protein structures with the correct fold, a hydrophilic surface and a densely packed hydrophobic core. In vitro validation showed that seven out of 39 designs were folded and stable in solution with high melting temperatures. In summary, our design workflow solely based on AF2 does not seem to fully capture basic principles of de novo protein design, as observed in the protein surface's hydrophobic vs. hydrophilic patterning. However, with minimal post‐design intervention, these pipelines generated viable sequences as assessed experimental characterization. AlphaFold and Protein Folding: Not Dead Yet! The Frontier Is Conformational Ensembles

Abstract:Like the black knight in the classic Monty Python movie, grand scientific challenges such as protein folding are hard to finish off. Notably, AlphaFold is revolutionizing structural biology by bringing highly accurate structure prediction to the masses and opening up innumerable new avenues of research. Despite this enormous success, calling structure prediction, much less protein folding and related problems, "solved" is dangerous, as doing so could stymie further progress. Imagine what the world would be like if we had declared flight solved after the first commercial airlines opened and stopped investing in further research and development. Likewise, there are still important limitations to structure prediction that we would benefit from addressing. Moreover, we are limited in our understanding of the enormous diversity of different structures a single protein can adopt (called a conformational ensemble) and the dynamics by which a protein explores this space. What is clear is that conformational ensembles are critical to protein function, and understanding this aspect of protein dynamics will advance our ability to design new proteins and drugs.

Abstract:<p>Protein structure prediction and design can be regarded as two inverse processes governed by the same folding principle. Although progress remained stagnant over the past two decades, the recent application of deep neural networks to spatial constraint prediction and end-to-end model training has significantly improved the accuracy of protein structure prediction, largely solving the problem at the fold level for single-domain proteins. The field of protein design has also witnessed dramatic improvement, where noticeable examples have shown that information stored in neural-network models can be used to advance functional protein design. Thus, incorporation of deep learning techniques into different steps of protein folding and design approaches represents an exciting future direction and should continue to have a transformative impact on both fields.</p>

Abstract:Artificial intelligence-driven advances in protein structure prediction in recent years have raised the question: has the protein structure-prediction problem been solved? Here, with a focus on nonglobular proteins, we highlight the many strengths and potential weaknesses of DeepMind's AlphaFold2 in the context of its biological and therapeutic applications. We summarize the subtleties associated with evaluation of AlphaFold2 model quality and reliability using the predicted local distance difference test (pLDDT) and predicted aligned error (PAE) values. We highlight various classes of proteins that AlphaFold2 can be applied to and the caveats involved. Concrete examples of how AlphaFold2 models can be integrated with experimental data in the form of small-angle X-ray scattering (SAXS), solution NMR, cryo-electron microscopy (cryo-EM) and X-ray diffraction are discussed. Finally, we highlight the need to move beyond structure prediction of rigid, static structural snapshots toward conformational ensembles and alternate biologically relevant states. The overarching theme is that careful consideration is due when using AlphaFold2-generated models to generate testable hypotheses and structural models, rather than treating predicted models as de facto ground truth structures.

Abstract:The rational design of novel biomolecules with desired functional properties is one of the most fascinating challenges in science, with implications at the fundamental and practical levels. From the fundamental point of view, the design of proteins able to support nonnatural reactivities represents the decisive test on our understanding of the molecular mechanisms through which biomolecules operate. From the practical point of view, new designs may open the way to applications in a wide variety of fields, ranging from health to life science, and from catalysis to material sciences. During the past decades, we have witnessed an amazing transition in the application of computational methods to protein and enzyme design, from simple fold prediction to ab initio structural design. Herein, we review key areas and fundamental aspects of research in the design of protein structures, interactions, and reactivities. We also provide our perspective on the exciting range of developments that are made possible by the integration of innovations in hardware, software, and theory, while keeping an eye on the applications, challenges, and opportunities that can open up in many different domains of science. Abstract:In Dec 2020, the results of AlphaFold2 were presented at CASP14, sparking a revolution in the field of protein structure predictions. For the first time, a purely computational method could challenge experimental accuracy for structure prediction of single protein domains. The code of AlphaFold2 was released in the summer of 2021, and since then, it has been shown that it can be used to accurately predict the structure of most (ordered) proteins and many protein-protein interactions. It has also sparked an explosion of development in the field, improving AI-based methods to predict protein complexes, disordered regions, and protein design. Here I will review some of the inventions sparked by the release of AlphaFold.

Abstract:Computational protein design facilitates discovery of novel proteins with prescribed structure and functionality. Exciting designs were recently reported using novel data-driven methodologies that can be roughly divided into two categories: evolutionary-based and physics-inspired approaches. The former infer characteristic sequence features shared by sets of evolutionary-related proteins, such as conserved or coevolving positions, and recombine them to generate candidates with similar structure and function. The latter estimate key biochemical properties such as structure free energy, conformational entropy or binding affinities using machine learning surrogates, and optimize them to yield improved designs. Here, we review recent progress along both tracks, discuss their strengths and weaknesses, and highlight opportunities for synergistic approaches.

AlphaFold2 for protein structure prediction: Best practices and critical analyses

Abstract:AlphaFold2 (AF2) has emerged in recent years as a groundbreaking innovation that has revolutionized several scientific fields, in particular structural biology, drug design and the elucidation of disease mechanisms. Many scientists now use AF2 on a daily basis, including non-specialist users. This chapter is aimed at the latter. Tips and tricks for getting the most out of AF2 to produce a high quality biological model are discussed here. We suggest to non-specialist users how to maintain a critical perspective when working with AF2 models and provide guidelines on how to properly evaluate them. After showing how to perform our own structure prediction using ColabFold, we list several ways to improve AF2 models by adding information that is missing from the original AF2 model. By using software such as AlphaFill to add cofactors and ligands to the models, or MODELLER to add disulfide bridges between cysteines, we guide users to build a high quality biological model suitable for applications such as drug design, protein interaction or molecular dynamics studies.
