Abstract:Microfluidics-based digital PCR depends on microfluidic chip to split PCR reaction mixture into many tiny equal-volume units.Quantitative assessment of target DNA template can be obtained by counting the number of fluorescence-positive units after thermocycling.Microfluidics-based digital PCR exhibits many advantages including absolute quantification, high sensitivity and accuracy, and shows great promise in a variety of applications, such as infectious diseases diagnose, early cancer detection and prenatal diagnose. There are already several microfludics-based digital PCR products produced from sereval companies.It is believed that as the technology improves, microfluidics-based digital PCR will find broader applications and become the next-generation tool for genetic tests.

Abstract:Digital PCR, a new technique derived from traditional PCR and quantitative PCR, has revealed great potential in genetic profiling, prenatal diagnosis, cancer related allel and mutation detection. Digital PCR usually involves two steps: partitioning of limiting dilution sample into tens to thousands of individual reactions followed by PCR amplification and endpoint detection to identify the presence or absence of template molecules in each reaction. Different with real time qPCR which greatly depends on cycle threshold (C-T) and requires house-keeping gene and standard curve for relative and absolute quantification, digital PCR performs quantification through direct counting of the wells with positive amplification or calculating the concentration based on Poisson algorithm. It minimizes the measurement uncertainty caused by variation of amplification efficiency and has higher accuracy and reproducibility. In recent years, great efforts have been made to develop new methods for digital PCR to improve its sensitivity and reduce. its cost. More and more techniques were commercialized soon after it was freshly published by large companies including Bio-Rad, Life technology and so on. In this article, the principle of digital PCR and its quantification method, different types of this technique and its practical applications are reviewed and discussed.

Abstract:Digital polymerase chain reaction (PCR) is becoming ever more recognized amid the overwhelming revolution in DNA quantification, genomics, genetics, and diagnostics led by technologies such as next generation sequencing and studies at the single-cell level. The demand to quantify the amount of DNA and RNA has been driven to the molecular level and digital PCR, with its unprecedented quantification capability, is sure to shine in the coming era. Two decades ago, it emerged as a concept; yet one decade ago, integration with microfluidics invigorated this field. Today, many methods have come to public knowledge and applications surrounding digital PCR is mounting. However, to reach wider accessibility and better practicality, efforts are needed to tackle the remaining problems. This perspective looks back at several inspiring and influential digital PCR approaches in the past and tries to provide a futuristic picture of the trends of digital PCR technologies to come.

Abstract:An integrated on-chip valve-free and power-free microfluidic digital PCR device is for the first time developed by making use of a novel self-priming compartmentalization and simple dehydration control to realize 'divide and conquer' for single DNA molecule detection. The high gas solubility of PDMS is exploited to provide the built-in power of self-priming so that the sample and oil are sequentially sucked into the device to realize sample self-compartmentalization based on surface tension. The lifespan of its self-priming capability was about two weeks tested using an air-tight packaging bottle sealed with a small amount of petroleum jelly, which is significant for a practical platform. The SPC chip contains 5120 independent 5 nL microchambers, allowing the samples to be compartmentalized completely. Using this platform, three different abundances of lung cancer related genes are detected to demonstrate the feasibility and flexibility of the microchip for amplifying a single nucleic acid molecule. For maximal accuracy, within less than 5% of the measurement deviation, the optimal number of positive chambers is between 400 and 1250 evaluated by the Poisson distribution, which means one panel can detect an average of 480 to 4804 template molecules. This device without world-to-chip connections eliminates the constraint of the complex pipeline control, and is an integrated on-chip platform, which would be a significant improvement to digital PCR automation and more user-friendly.

Abstract:Digital Polymerase Chain Reaction (dPCR) is a novel method for the absolute quantification of target nucleic acids. Quantification by dPCR hinges on the fact that the random distribution of molecules in many partitions follows a Poisson distribution. Each partition acts as an individual PCR microreactor and partitions containing amplified target sequences are detected by fluorescence. The proportion of PCR-positive partitions suffices to determine the concentration of the target sequence without a need for calibration. Advances in microfluidics enabled the current revolution of digital quantification by providing efficient partitioning methods. In this review, we compare the fundamental concepts behind the quantification of nucleic acids by dPCR and quantitative real-time PCR (qPCR). We detail the underlying statistics of dPCR and explain how it defines its precision and performance metrics. We review the different microfluidic digital PCR formats, present their underlying physical principles, and analyze the technological evolution of dPCR platforms. We present the novel multiplexing strategies enabled by dPCR and examine how isothermal amplification could be an alternative to PCR in digital assays. Finally, we determine whether the theoretical advantages of dPCR over qPCR hold true by perusing studies that directly compare assays implemented with both methods.
A scalable self-priming fractal branching microchannel net chip for digital PCR

Abstract:As an absolute quantification method at the single-molecule level, digital PCR has been widely used in many bioresearch fields, such as next generation sequencing, single cell analysis, gene editing detection and so on. However, existing digital PCR methods still have some disadvantages, including high cost, sample loss, and complicated operation. In this work, we develop an exquisite scalable self-priming fractal branching microchannel net digital PCR chip. This chip with a special design inspired by natural fractal-tree systems has an even distribution and 100% compartmentalization of the sample without any sample loss, which is not available in existing chip-based digital PCR methods. A special 10 nm nano-waterproof layer was created to prevent the solution from evaporating. A vacuum pre-packaging method called self-priming reagent introduction is used to passively drive the reagent flow into the microchannel nets, so that this chip can realize sequential reagent loading and isolation within a couple of minutes, which is very suitable for point-of-care detection. When the number of positive microwells stays in the range of 100 to 4000, the relative uncertainty is below 5%, which means that one panel can detect an average of 101 to 15 374 molecules by the Poisson distribution. This chip is proved to have an excellent ability for single molecule detection and quantification of low expression of hHF-MSC stem cell markers. Due to its potential for high throughput, high density, low cost, lack of sample and reagent loss, self-priming even compartmentalization and simple operation, we envision that this device will significantly expand and extend the application range of digital PCR involving rare samples, liquid biopsy detection and point-of-care detection with higher sensitivity and accuracy.

Abstract:Measurement of multiple quantum devices on a single chip increases characterization throughput and enables testing of device repeatability, process yield, and systematic variations in device design. We present a method that uses on-chip field-effect transistor switches to enable multiplexed cryogenic measurements of double quantum dot Si/SiGe devices. Multiplexing makes it feasible to characterize a number of devices that scales exponentially with the number of external wires, a key capability given the significant constraints on cryostat wiring currently in common use. We use this approach to characterize three nominally identical quantum-point contact channels, enabling comparison of their threshold voltages for accumulation and their pinch-off voltages during a single cool-down of a dilution refrigerator.

A Multi-Volume Microfluidic Device with No Reagent Loss for Low-Cost Digital PCR Application

Abstract:A multi-volume multi-level vertical branching microchannel microfludic chip is presented in this study for lowcost and easy-operation digital PCR (dPCR). The chip with multi-volume design can achieve a dynamic range of over 10(4) for nucleic acid quantification with only 1792 chambers, which consist of two types of chambers with different volumes and quantities. Meanwhile, the dPCR chip realizes 100 % sample compartmentalization without any loss. In addition, the chip can partition samples autonomously in a simple way through negative pressure provided by a degassed PDMS layer. Furthermore, a glass-PDMS-glass "sandwich" structure was employed in the chip to form a robust support. The quantitative capability of the digital PCR chip is evaluated by measuring a 10-fold serial dilution of the KRAS plasmid template. Owing to its characteristics of easy operation process, low cost, relative wide dynamic range, and no sample loss, the proposed dPCR chip is expected to further promote the extensive application of digital PCR, especially in the POCT field.

Abstract:Versatility, sensitivity, and accuracy have made the real-time polymerase chain reaction (qPCR) a crucial tool for research, as well as diagnostic applications. However, for point-of-care (PoC) use, traditional qPCR faces two main challenges: long run times mean results are not available for half an hour or more, and the requisite high-temperature denaturation requires more robust and power-demanding instrumentation. This study addresses both issues and revises primer and probe designs, modified buffers, and low ∆T protocols which, together, speed up qPCR on conventional qPCR instruments and will allow for the development of robust, point-of-care devices. Our approach, called "FlashPCR", uses a protocol involving a 15-second denaturation at 79 °C, followed by repeated cycling for 1 s at 79 °C and 71 °C, together with high Tm primers and specific but simple buffers. It also allows for efficient reverse transcription as part of a one-step RT-qPCR protocol, making it universally applicable for both rapid research and diagnostic applications.

Abstract:We examined PCR in silicon dioxide-coated silicon-glass chips (12 mu l in volume with a surface to volume ratio of similar to 17.5 mm(2)/mu l) using two PCR reagent systems: (i) the conventional reagent system using Tao DNA polymerase; (ii) the hot-start reagent system based on a mixture of TaqStart antibody and Tag DNA polymerase. Quantitative results obtained from capillary electrophoresis for the expected amplification products showed that amplification in microchips was reproducible (between batch coefficient of variation 7.71%) and provided excellent yields. We also used the chip for PCR directly from isolated intact human lymphocytes. The amplification results were comparable with those obtained using extracted human genomic DNA. This investigation is fundamental to the integration of sample preparation, polynucleotide amplification and amplicate detection on a microchip.
A highly integrated real-time digital PCR device for accurate DNA quantitative analysis.

Abstract:Misclassification of positive partitions in microfluidic digital polymerase chain reaction (dPCR) can cause the false positives and false negatives, which significantly alter the resulting estimate of target DNA molecules. To address this issue, establishing real-time fluorescence interrogation of each partition in microfluidic arrays is an effective way in which false positive and false negative partitions can be eliminated. However, currently available devices for real-time fluorescence interrogation are either not competent for microfluidic digital array, or they are bulky, expensive and entail peripheral equipment due to low integration. Therefore, in this study, a Raspberry Pi based, low-cost and highly integrated device is presented to achieve real-time fluorescence detection for microfluidic digital array, termed real-time dPCR device. In the device, uniform thermocycler, streamlined real-time fluorescence imaging setup, and compact data processing system are all integrated to undergo on-chip dPCR amplification, real-time fluorescence detection, and data analysis. Using this real-time dPCR device, the accuracy of DNA absolute quantification by dPCR is improved, since the misclassification of positive partitions is efficiently reduced based on the characteristic real-time fluorescence curves of positive partitions in a self-priming microfluidic chip. Compared with end-point dPCR on our device and commercialized QuantStudio™ 3D dPCR system, the real-time dPCR on our device exhibits a higher accuracy for DNA quantification. In addition, this real-time dPCR device is much smaller and cheaper than the commercialized Digital PCR system, but not sacrificing the capability of error correction for absolute quantitation analysis. Conclusively, this highly integrated real-time dPCR device is very beneficial for DNA quantitative analysis where the determination accuracy is pivotal.

Abstract:Digital polymerase chain reaction (dPCR) technology has provided a new technique for molecular diagnostics, with superior advantages, such as higher sensitivity, precision, and specificity over quantitative real-time PCRs (qPCR). Eight companies have offered commercial dPCR instruments: Fluidigm Corporation, Bio-Rad, RainDance Technologies, Life Technologies, Qiagen, JN MedSys Clarity, Optolane, and Stilla Technologies Naica. This paper discusses the working principle of each offered dPCR device and compares the associated: technical aspects, usability, costs, and current applications of each dPCR device. Lastly, up-and-coming dPCR technologies are also presented, as anticipation of how the dPCR device landscape may likely morph in the next few years.

Abstract:Single cell analysis provides a new framework for understanding biology and disease, however, an absolute quantification of single cell gene expression still faces many challenges. Microfluidic digital polymerase chain reaction (PCR) provides a unique method to absolutely quantify the single cell gene expression, but only limited devices are developed to analyze a single cell with detection variation. This paper describes a self-priming compartmentalization (SPC) microfluidic digital polymerase chain reaction chip being capable of performing single molecule amplification from single cell. The chip can be used to detect four single cells simultaneously with 85% of sample digitization. With the optimized protocol for the SPC chip, we first tested the ability, precision, and sensitivity of our SPC digital PCR chip by assessing β-actin DNA gene expression in 1, 10, 100, and 1000 cells. And the reproducibility of the SPC chip is evaluated by testing 18S rRNA of single cells with 1.6%-4.6% of coefficient of variation. At last, by detecting the lung cancer related genes, PLAU gene expression of A549 cells at the single cell level, the single cell heterogeneity was demonstrated. So, with the power-free, valve-free SPC chip, the gene copy number of single cells can be quantified absolutely with higher sensitivity, reduced labor time, and reagent. We expect that this chip will enable new studies for biology and disease.

Abstract:BACKGROUND The PCR and its variant, quantitative PCR (qPCR), have revolutionized the practice of clinical microbiology. Continued advancements in PCR have led to a new derivative, digital PCR (dPCR), which promises to address certain limitations inherent to qPCR. CONTENT Here we highlight the important technical differences between qPCR and dPCR, and the potential advantages and disadvantages of each. We then review specific situations in which dPCR has been implemented in clinical microbiology and the results of such applications. Finally, we attempt to place dPCR in the context of other emerging technologies relevant to the clinical laboratory, including next-generation sequencing. SUMMARY dPCR offers certain clear advantages over traditional qPCR, but these are to some degree offset by limitations of the technology, at least as currently practiced. Laboratories considering implementation of dPCR should carefully weigh the potential advantages and disadvantages of this powerful technique for each specific application planned.

Abstract:Real-time digital polymerase chain reaction (qdPCR) provides enhanced precision in the field of molecular diagnostics by integrating absolute quantification with process information. However, the optimal reaction conditions are traditionally determined through multiple iterative of experiments. Therefore, we proposed a novel approach to precisely determine the optimal reaction conditions for qdPCR using a standard process, employing real-time fluorescence monitoring within microwells. The temperature-sensitive fluorophore intensity presented the real temperature of each microwell. This enabled us to determine the optimal denaturation and annealing time for qdPCR based on the corresponding critical temperatures derived from the melting curves and amplification efficiency, respectively. To confirm this method, we developed an ultrathin laminated chip (UTL chip) and chose a target that need to be absolutely quantitative. The UTL chip was designed using a fluid‒solid‒thermal coupling simulation model and exhibited a faster thermal response than a commercial dPCR chip. By leveraging our precise determination of reaction conditions and utilizing the UTL chip, 40 cycles of amplification were achieved within 18 min. This was accomplished by precisely controlling the denaturation temperature at 2 s and the annealing temperature at 10 s. Furthermore, the absolutely quantitative of DNA showed good correlation (R 2 > 0.999) with the concentration gradient detection using the optimal reaction conditions with the UTL chip for qdPCR. Our proposed method can significantly improve the accuracy and efficiency of determining qdPCR conditions, which holds great promise for application in molecular diagnostics.

Biochemically Programmable Isothermal PCR

Abstract:Rapid isothermal PCR is achieved with 100% repeatability by manipulating the interplay between the reaction's biochemistry (via the amplicon GC content) and the lava‐lamp‐like microscale flow established inside a PCR tube whose upper and lower surfaces are isothermally maintained at annealing and denaturing temperatures. Isothermal PCR can be performed by imposing a static temperature gradient that continuously circulates reagents through denaturing, annealing, and extension conditions inside a PCR tube. But despite early promise, these systems have yet to demonstrate performance and repeatability sufficient for adoption in validated laboratory tests because the rate‐limiting extension step is inherently short and cannot be increased independently of the other stages in a temperature cycle. Here, a discovery that enables isothermal PCR to be achieved with statistically robust repeatability that meets or exceeds diagnostic assay requirements (false positive/negative rate <8% at 95% confidence) by manipulating the interplay between the DNA replication biochemistry (via the amplicon GC content) and the microscale circulatory flow inside a PCR tube is reported. Surprisingly, optimal performance depends on selecting primer sequences that replicate high GC content amplicons, contradicting established PCR primer design rules. This innovative thermocycling approach accelerates PCR to speeds rivaling ultra‐fast instruments, enabling rapid, repeatable isothermal DNA analysis across a range of targets relevant to diagnostics and pathogen detection.

Abstract:Rapid heat transfer is crucial for an efficient polymerase chain reaction (PCR), and this makes temperature control one of the most essential features in a micro-PCR system, which always includes a heater and a sensor composing a closed-loop. Yet, the fabrication of the heater and the sensor often prevented micro-PCR systems from achieving both cost-effectiveness and fabrication-easiness. For most of the early researches micromachining techniques were used to allow sensors and heaters be integrated on a silicon or glass chip. However, the cost prevented them from wide applications. The work described in this paper is part of our effort to solve the cost/fabrication dilemma. An innovative digital temperature control system was developed by introducing a heater/sensor switching procedure. Only one temperature controlling element fabricated by flexible printed circuit technology was utilized in the constructed PCR device with minimum fabrication steps. The glass chip-based device was made from low cost materials and assembled with adhesive bonding. Through seemingly simple steps, we obtained both disposability and portability at the same time. Temperature stability within ±0.3 °C and a transitional rate of 8 °C/s during heating/cooling was achieved. A 244 bp DNA fragment of hepatitis C virus was successfully amplified in our device by a three-stage thermal cycling process. Further improvement was assisted by finite element analysis, and demonstrated by experiment.

Abstract:Integration of Micro PCR (Polymerase Chain Reaction) with CMOS(Complementary Metal Oxide Semiconductor). EC (Electrochemical) detection are investigated. A stationary PCR chip with micro EC electrodes inside the reaction chamber is realized in a common microsystem technology platform. A special EC process was used to investigate the direct detection of DNA solution concentration without any labeling. Trial result reveals that the redox peaks current difference between DsRed DNA solution after 4 cycles and 20 cycles amplifications is in the order of hundreds nano-Amperes. A CMOS current amplifier is designed as the front end of the EC signal read-out. The simulation result shows the minimum current resolution is 1 nA. The investigations indicate a great possibility of realization of a portable point-of-care PCR with highly integrated electrical signal processing system. © 2011 IEEE.

Abstract:Our ultimate aim is to develop a smart PCR system that can monitor amplification in real-time and amend PCR conditions on-the-fly to obtain better quality DNA profiles from challenging samples. For such a system to exist, a method is needed to monitor the progress of an amplification reaction in real-time without compromising the quality of the DNA profile. This study used a combination of GlobalFiler TM and the Investigator Quantiplex Pro RGQ Kit for PCR and found the combination-multiplex amplified the highly polymorphic regions (STRs) used for DNA profiling and quantification regions used for DNA quantification in a single reaction. By using this combination, it is now possible to amplify STRs for DNA profiling whilst also monitoring the kinetics of the amplification reaction in real-time. The combination of these reactions was performed on an open-source qPCR machine to allow the real-time fluorescence data to be collected before DNA profiles were generated using capillary electrophoresis.
