Abstract:Model selection using likelihood-based criteria (e.g., AIC) is one of the first steps in phylogenetic analysis. One must select both a substitution matrix and a model for rates across sites. A simple method is to test all combinations and select the best one. We describe heuristics to avoid these extensive calculations. Runtime is divided by ∼2 with results remaining nearly the same, and the method performs well compared with ProtTest and jModelTest2. Our software, "Smart Model Selection" (SMS), is implemented in the PhyML environment and available using two interfaces: command-line (to be integrated in pipelines) and a web server (http://www.atgc-montpellier.fr/phyml-sms/).

Bayesian Selection of Relaxed-clock Models: Distinguishing Between Independent and Autocorrelated Rates

Abstract:In Bayesian molecular-clock dating of species divergences, rate models are used to construct the prior on the molecular evolutionary rates for branches in the phylogeny, with independent and autocorrelated rate models being commonly used. The two class of models, however, can result in markedly different divergence time estimates for the same dataset, and thus Bayesian model selection appears necessary to select for the best rate model and obtain reliable inferences of divergence times. However, the properties of Bayesian rate model selection are not well understood, in particular when the number of sequence partitions analysed increases and when fossil calibrations are misspecified. Furthermore, Bayesian rate model selection is computationally expensive as it requires calculation of marginal likelihoods by MCMC sampling, and therefore methods that can speed up the model selection procedure without compromising its accuracy are desirable. In this study, we use a combination of computer simulations and real data analysis to investigate the statistical behavior of Bayesian rate model selection and we also explore approximations of the likelihood to improve computational efficiency in large phylogenomic datasets. Our simulations demonstrate that the posterior probability for the correct rate model converges to one as more molecular sequence partitions are analyzed and when no fossil calibrations are used, as expected due to asymptotic Bayesian model selection theory. Furthermore, we also show the model selection procedure is robust to slight misspecification of fossil calibrations, and reliable inference of the correct rate model is possible in this case. However, we show that when fossil calibrations are seriously misspecified, calculated model probabilities are completely wrong and may converge to one for the wrong rate model. Finally, we demonstrate that approximating the phylogenetic likelihood under an arcsine branch-length transform can dramatically reduce the computational cost of rate model selection without compromising accuracy. We test the approximate procedure on two large phylogenies of primates (372 species) and flowering plants (644 species), replicating results obtained on smaller datasets using exact likelihood. Our findings and methodology can assist users in selecting the optimal rate model for estimating times and rates along the Tree of Life.

Fast fitting of phylogenetic mixed effects models

Abstract:Mixed effects models are among the most commonly used statistical methods for the exploration of multispecies data. In recent years, also Joint Species Distribution Models and Generalized Linear Latent Variale Models have gained in popularity when the goal is to incorporate residual covariation between species that cannot be explained due to measured environmental covariates. Few software implementations of such models exist that can additionally incorporate phylogenetic information, and those that exist tend to utilize Markov chain Monte Carlo methods for estimation, so that model fitting takes a long time. In this article we develop new methods for quickly and flexibly fitting phylogenetic mixed models, potentially incorporating residual covariation between species using latent variables, with the possibility to estimate the strength of phylogenetic structuring in species responses per environmental covariate, and while incorporating correlation between different covariate effects. By combining Variational approximations with a reduced rank matrix normal covariance structure, Nearest Neighbours Gaussian Processes, and parallel computation, phylogenetic mixed models can be fitted much more quickly than the current state-of-the-art. Two simulation studies demonstrate that the proposed combination of approximations is not only fast, but also enjoys high accuracy. Finally, we demonstrate use of the method with a real world dataset of wood-decaying fungi.
An efficient deep learning method for amino acid substitution model selection

Abstract:Amino acid substitution models play an important role in studying the evolutionary relationships among species from protein sequences. The amino acid substitution model consists of a large number of parameters; therefore, it is estimated from hundreds or thousands of alignments. Both general models and clade specific models have been estimated and widely used in phylogenetic analyses. The maximum likelihood method is normally used to select the best fit model for a specific protein alignment under the study. A number of studies have discussed theoretical concerns as well as computational burden of the maximum likelihood methods in model selection. Recently, machine learning methods have been proposed for selecting nucleotide models. In this paper, we propose methods to create summary statistics from protein alignments to efficiently train a network of so-called ModelDetector based on the convolutional neural network ResNet-18 for detecting amino acid models. Experiments on simulation data showed that the accuracy of ModelDetector was comparable with that of the maximum likelihood method ModelFinder. The ModelDetector network was trained from 64,800 alignments on a computer with 8 cores (without GPU) in about 12 hours. It is orders of magnitudes faster than the maximum likelihood method in inferring amino acid substitution models and able to analyze genome alignments with million sites in minutes.

Abstract:Abstract Motivation The selection among substitution models of molecular evolution is fundamental for obtaining accurate phylogenetic inferences. At the protein level, evolutionary analyses are traditionally based on empirical substitution models but these models make unrealistic assumptions and are being surpassed by structurally constrained substitution (SCS) models. The SCS models often consider site-dependent evolution, a process that provides realism but complicates their implementation into likelihood functions that are commonly used for substitution model selection. Results We present a method to perform selection among site-dependent SCS models, also among empirical and site-dependent SCS models, based on the approximate Bayesian computation (ABC) approach and its implementation into the computational framework ProteinModelerABC. The framework implements ABC with and without regression adjustments and includes diverse empirical and site-dependent SCS models of protein evolution. Using extensive simulated data, we found that it provides selection among SCS and empirical models with acceptable accuracy. As illustrative examples, we applied the framework to analyse a variety of protein families observing that SCS models fit them better than the corresponding best-fitting empirical substitution models. IQ-TREE: A Fast and Effective Stochastic Algorithm for Estimating Maximum-Likelihood Phylogenies

Abstract:Large phylogenomics data sets require fast tree inference methods, especially for maximum-likelihood (ML) phylogenies. Fast programs exist, but due to inherent heuristics to find optimal trees, it is not clear whether the best tree is found. Thus, there is need for additional approaches that employ different search strategies to find ML trees and that are at the same time as fast as currently available ML programs. We show that a combination of hill-climbing approaches and a stochastic perturbation method can be time-efficiently implemented. If we allow the same CPU time as RAxML and PhyML, then our software IQ-TREE found higher likelihoods between 62.2% and 87.1% of the studied alignments, thus efficiently exploring the tree-space. If we use the IQ-TREE stopping rule, RAxML and PhyML are faster in 75.7% and 47.1% of the DNA alignments and 42.2% and 100% of the protein alignments, respectively. However, the range of obtaining higher likelihoods with IQ-TREE improves to 73.3-97.1%. IQ-TREE is freely available at http://www.cibiv.at/software/iqtree.

Fast and General Model Selection using Data Depth and Resampling

Abstract:We present a technique using data depth functions and resampling to perform best subset variable selection for a wide range of statistical models. We do this by assigning a score, called an $e$-value, to a candidate model, and use a fast bootstrap method to approximate sample versions of these $e$-values. Under general conditions, $e$-values can separate statistical models that adequately explain properties of the data from those that do not. This results in a fast algorithm that fits only a single model and evaluates $p +1$ models, $p$ being the number of predictors under consideration, as opposed to the traditional requirement of fitting and evaluating $2^{p}$ models. We illustrate in simulation experiments that our proposed method typically performs better than an array of currently used methods for variable selection in linear models and fixed effect selection in linear mixed models. As a real data application, we use our procedure to elicit climatic drivers of Indian summer monsoon precipitation.

Abstract:Dating phylogenetic trees to obtain branch lengths in time unit is essential for many downstream applications but has remained challenging. Dating requires inferring substitution rates that can change across the tree. While we can assume to have information about a small subset of nodes from the fossil record or sampling times (for fast-evolving organisms), inferring the ages of the other nodes essentially requires extrapolation and interpolation. Assuming a clock model that defines a distribution over rates, we can formulate dating as a constrained maximum likelihood (ML) estimation problem. While ML dating methods exist, their accuracy degrades in the face of model misspecification where the assumed parametric statistical clock model vastly differs from the true distribution. Notably, existing methods tend to assume rigid, often unimodal rate distributions. A second challenge is that the likelihood function involves an integral over the continuous domain of the rates and often leads to difficult non-convex optimization problems. To tackle these two challenges, we propose a new method called Molecular Dating using Categorical-models (MD-Cat). MD-Cat uses a categorical model of rates inspired by non-parametric statistics and can approximate a large family of models by discretizing the rate distribution into k categories. Under this model, we can use the Expectation-Maximization (EM) algorithm to co-estimate rate categories and branch lengths time units. Our model has fewer assumptions about the true clock model than parametric models such as Gamma or LogNormal distribution. Our results on two simulated and real datasets of Angiosperms and HIV and a wide selection of rate distributions show that MD-Cat is often more accurate than the alternatives, especially on datasets with nonmodal or multimodal clock models.

Abstract:Systems biology seeks to create math models of biological systems to reduce inherent biological complexity and provide predictions for applications such as therapeutic development. However, it remains a challenge to determine which math model is correct and how to arrive optimally at the answer. We present an algorithm for automated biological model selection using mathematical models of systems biology and likelihood free inference methods. Our algorithm shows improved performance in arriving at correct models without a priori information over conventional heuristics used in experimental biology and random search. This method shows promise to accelerate biological basic science and drug discovery.
MixtureFinder: Estimating DNA mixture models for phylogenetic analyses

Abstract:In phylogenetic studies, both partitioned models and mixture models are used to account for heterogeneity in molecular evolution among the sites of DNA sequence alignments. Partitioned models require the user to specify the grouping of sites into subsets, and then assume that each subset of sites can be modelled by a single common process. Mixture models do not require users to pre-specify subsets of sites, and instead calculate the likelihood of every site under every model, while co-estimating the model weights. While much research has gone into the optimisation of partitioned models by merging user-specified subsets, there has been less attention paid to the optimisation of mixture models for DNA sequence alignments. In this study, we first ask whether a key assumption of partitioned models - that each user-specified subset can be modelled by a single common process - is supported by the data. Having shown that this is not the case, we then design, implement, test, and apply an algorithm, MixtureFinder, to select the optimum number of classes for a mixture model of Q matrices for the standard models of DNA sequence evolution. We show this algorithm performs well on simulated and empirical datasets and suggest that it may be useful for future empirical studies. Abstract:BackgroundReconstructing phylogenies through Bayesian methods has many benefits, which include providing a mathematically sound framework, providing realistic estimates of uncertainty and being able to incorporate different sources of information based on formal principles. Bayesian phylogenetic analyses are popular for interpreting nucleotide sequence data, however for such studies one needs to specify a site model and associated substitution model. Often, the parameters of the site model is of no interest and an ad-hoc or additional likelihood based analysis is used to select a single site model.ResultsbModelTest allows for a Bayesian approach to inferring and marginalizing site models in a phylogenetic analysis. It is based on trans-dimensional Markov chain Monte Carlo (MCMC) proposals that allow switching between substitution models as well as estimating the posterior probability for gamma-distributed rate heterogeneity, a proportion of invariable sites and unequal base frequencies. The model can be used with the full set of time-reversible models on nucleotides, but we also introduce and demonstrate the use of two subsets of time-reversible substitution models.ConclusionWith the new method the site model can be inferred (and marginalized) during the MCMC analysis and does not need to be pre-determined, as is now often the case in practice, by likelihood-based methods. The method is implemented in the bModelTest package of the popular BEAST 2 software, which is open source, licensed under the GNU Lesser General Public License and allows joint site model and tree inference under a wide range of models.

Automatic Discovery of Optimal Discrete Character Models

Abstract:Modeling discrete character evolution in a Markovian framework has become the standard in phylogenetic comparative methods. The increasing size and complexity of these models reflects a trend of analyses to include more taxa and more discrete characters. However, as complexity of the models increase, so do the number of potential model structures and number of estimable parameters, making it nearly impossible to consider all modeling options for a given dataset. To overcome this issue, I apply a combination of regularization and parameter sharing optimization to models of discrete character evolution. This allows for the automatic searching and optimization across different model structures without user specification. I test this framework under several simulation scenarios including hidden rates and multiple discrete characters. The results indicate that regularized models significantly outperform traditional approaches, yielding a far lower variance and a nearly tenfold reduction in the overall error of parameter estimates in the most extreme scenarios. I illustrate the power of automatic model selection by revisiting the ancestral state estimation of concealed ovulation and mating systems in Old-World monkeys. Using the dredge algorithm, I discover a previously unexamined model structure which has both better statistical performance and a differing ancestral state reconstruction when compared to default model sets. In general, these results highlight the dangers of an over-reliance on default model sets. The combination of automatic model selection and regularization help overcome problems of over-parameterization, and these results demonstrate that when inferences are drawn from a larger model space, they are both more statistically robust and biologically realistic.

Abstract:Phylogenetic tree reconstruction requires construction of a multiple sequence alignment (MSA) from sequences. Computationally, it is difficult to achieve an optimal MSA for many sequences. Moreover, even if an optimal MSA is obtained, it may not be the true MSA that reflects the evolutionary history of the underlying sequences. Therefore, errors can be introduced during MSA construction which in turn affects the subsequent phylogenetic tree construction. In order to circumvent this issue, we extend the application of the k-tuple distance to phylogenetic tree reconstruction. The k-tuple distance between two sequences is the sum of the differences in frequency, over all possible tuples of length k, between the sequences and can be estimated without MSAs. It has been traditionally used to build a fast guide tree to assist the construction of MSAs. Using the 1470 simulated sets of sequences generated under different evolutionary scenarios, the neighbor-joining trees and BioNJ trees, we compared the performance of the k-tuple distance with four commonly used distance estimators including JukesCantor, Kimura, F84 and TamuraNei. These four distance estimators fall into the category of model-based distance estimators, as each of them takes account of a specific substitution model in order to compute the distance between a pair of already aligned sequences. Results show that trees constructed from the k-tuple distance are more accurate than those from other distances most time; when the divergence between underlying sequences is high, the tree accuracy could be twice or higher using the k-tuple distance than other estimators. Furthermore, as the k-tuple distance voids the need for constructing an MSA, it can save tremendous amount of time for phylogenetic tree reconstructions when the data include a large number of sequences.
Phyloformer: Fast, accurate and versatile phylogenetic reconstruction with deep neural networks

Abstract:Phylogenetic inference aims at reconstructing the tree describing the evolution of a set of sequences descending from a common ancestor. The high computational cost of state-of-the-art Maximum likelihood and Bayesian inference methods limits their usability under realistic evolutionary models. Harnessing recent advances in likelihood-free inference and geometric deep learning, we introduce Phyloformer, a fast and accurate method for evolutionary distance estimation and phylogenetic reconstruction. Sampling many trees and sequences under an evolutionary model, we train the network to learn a function that enables predicting the former from the latter. Under a commonly used model of protein sequence evolution and exploiting GPU acceleration, it outpaces fast distance methods while matching maximum likelihood accuracy on simulated and empirical data. Under more complex models, some of which include dependencies between sites, it outperforms other methods. Our results pave the way for the adoption of sophisticated realistic models for phylogenetic inference.

Abstract:Model-based analyses of natural selection often categorize sites into a relatively small number of site classes. Forcing each site to belong to one of these classes places unrealistic constraints on the distribution of selection parameters, which can result in misleading inference due to model misspecification. We present an approximate hierarchical Bayesian method using a Markov chain Monte Carlo (MCMC) routine that ensures robustness against model misspecification by averaging over a large number of predefined site classes. This leaves the distribution of selection parameters essentially unconstrained, and also allows sites experiencing positive and purifying selection to be identified orders of magnitude faster than by existing methods. We demonstrate that popular random effects likelihood methods can produce misleading results when sites assigned to the same site class experience different levels of positive or purifying selection--an unavoidable scenario when using a small number of site classes. Our Fast Unconstrained Bayesian AppRoximation (FUBAR) is unaffected by this problem, while achieving higher power than existing unconstrained (fixed effects likelihood) methods. The speed advantage of FUBAR allows us to analyze larger data sets than other methods: We illustrate this on a large influenza hemagglutinin data set (3,142 sequences). FUBAR is available as a batch file within the latest HyPhy distribution (http://www.hyphy.org), as well as on the Datamonkey web server (http://www.datamonkey.org/).

Abstract:Abstract Inferring a phylogenetic tree is a fundamental challenge in evolutionary studies. Current paradigms for phylogenetic tree reconstruction rely on performing costly likelihood optimizations. With the aim of making tree inference feasible for problems involving more than a handful of sequences, inference under the maximum-likelihood paradigm integrates heuristic approaches to evaluate only a subset of all potential trees. Consequently, existing methods suffer from the known tradeoff between accuracy and running time. In this proof-of-concept study, we train a machine-learning algorithm over an extensive cohort of empirical data to predict the neighboring trees that increase the likelihood, without actually computing their likelihood. This provides means to safely discard a large set of the search space, thus potentially accelerating heuristic tree searches without losing accuracy. Our analyses suggest that machine learning can guide tree-search methodologies towards the most promising candidate trees.

A Fast Algorithm for Feature Selection in Conditional Maximum Entropy Modeling

Abstract:This paper describes a fast algorithm that selects features for conditional maximum entropy modeling. Berger et al. (1996) presents an incremental feature selection (IFS) algorithm, which computes the approximate gains for all candidate features at each selection stage, and is very time-consuming for any problems with large feature spaces. In this new algorithm, instead, we only compute the approximate gains for the top-ranked features based on the models obtained from previous stages. Experiments on WSJ data in Penn Treebank are conducted to show that the new algorithm greatly speeds up the feature selection process while maintaining the same quality of selected features. One variant of this new algorithm with look-ahead functionality is also tested to further confirm the good quality of the selected features. The new algorithm is easy to implement, and given a feature space of size F, it only uses O(F) more space than the original IFS algorithm.
Survey of branch support methods demonstrates accuracy, power, and robustness of fast likelihood-based approximation schemes

Abstract:Phylogenetic inference and evaluating support for inferred relationships is at the core of many studies testing evolutionary hypotheses. Despite the popularity of nonparametric bootstrap frequencies and Bayesian posterior probabilities, the interpretation of these measures of tree branch support remains a source of discussion. Furthermore, both methods are computationally expensive and become prohibitive for large data sets. Recent fast approximate likelihood-based measures of branch supports (approximate likelihood ratio test [aLRT] and Shimodaira-Hasegawa [SH]-aLRT) provide a compelling alternative to these slower conventional methods, offering not only speed advantages but also excellent levels of accuracy and power. Here we propose an additional method: a Bayesian-like transformation of aLRT (aBayes). Considering both probabilistic and frequentist frameworks, we compare the performance of the three fast likelihood-based methods with the standard bootstrap (SBS), the Bayesian approach, and the recently introduced rapid bootstrap. Our simulations and real data analyses show that with moderate model violations, all tests are sufficiently accurate, but aLRT and aBayes offer the highest statistical power and are very fast. With severe model violations aLRT, aBayes and Bayesian posteriors can produce elevated false-positive rates. With data sets for which such violation can be detected, we recommend using SH-aLRT, the nonparametric version of aLRT based on a procedure similar to the Shimodaira-Hasegawa tree selection. In general, the SBS seems to be excessively conservative and is much slower than our approximate likelihood-based methods.
Faster model-based estimation of ancestry proportions

Abstract:Ancestry estimation from genotype data in unrelated individuals has become an essential tool in population and medical genetics to understand demographic population histories and to model or correct for population structure. The ADMIXTURE software is a widely used model-based approach to account for population stratification, however, it struggles with convergence issues and does not scale to modern human datasets or to the large number of variants in whole-genome sequencing data. Likelihood-free approaches optimize a least square objective and have gained popularity in recent years due to their scalability. However, this comes at the cost of accuracy in the ancestry estimates. We present a new model-based approach, fastmixture, which adopts aspects from likelihood-free approaches for parameter initialization, followed by a mini-batch expectation-maximization procedure to model the standard likelihood. We demonstrate in a simulation study that the model-based approaches of fastmixture and ADMIXTURE are significantly more accurate than recent and likelihood-free approaches. We further show that fastmixture runs approximately 20 times faster than ADMIXTURE on both simulated and empirical data from the 1000 Genomes Project such that our model-based approach scales to much larger sample sizes than previously possible. Abstract:Abstract Motivation Currently used methods for estimating branch support in phylogenetic analyses often rely on the classic Felsenstein’s bootstrap, parametric tests, or their approximations. As these branch support scores are widely used in phylogenetic analyses, having accurate, fast, and interpretable scores is of high importance. Results Here, we employed a data-driven approach to estimate branch support values with a probabilistic interpretation. To this end, we simulated thousands of realistic phylogenetic trees and the corresponding multiple sequence alignments. Each of the obtained alignments was used to infer the phylogeny using state-of-the-art phylogenetic inference software, which was then compared to the true tree. Using these extensive data, we trained machine-learning algorithms to estimate branch support values for each bipartition within the maximum-likelihood trees obtained by each software. Our results demonstrate that our model provides fast and more accurate probability-based branch support values than commonly used procedures. We demonstrate the applicability of our approach on empirical datasets.
