Abstract:Lipid membranes are found in most intracellular organelles, and their heterogeneities play an essential role in regulating the organelles' biochemical functionalities. Here we report a Spectrum and Polarization Optical Tomography (SPOT) technique to study the subcellular lipidomics in live cells. Simply using one dye that universally stains the lipid membranes, SPOT can simultaneously resolve the membrane morphology, polarity, and phase from the three optical-dimensions of intensity, spectrum, and polarization, respectively. These high-throughput optical properties reveal lipid heterogeneities of ten subcellular compartments, at different developmental stages, and even within the same organelle. Furthermore, we obtain real-time monitoring of the multi-organelle interactive activities of cell division and successfully reveal their sophisticated lipid dynamics during the plasma membrane separation, tunneling nanotubules formation, and mitochondrial cristae dissociation. This work suggests research frontiers in correlating single-cell super-resolution lipidomics with multiplexed imaging of organelle interactome.

Abstract:Lipid droplets (LDs) are ubiquitous intracellular organelles present in various cell types, ranging from adipocytes to cancer cells. Despite their involvement in numerous diseases, current methodologies for monitoring LD dynamics rely primarily on static imaging with a limited selection of fluorescent dyes. In this study, we introduce two novel BODIPY-derived fluorophores designed to facilitate real-time monitoring of LD dynamics. By incorporating triphenylamino (TPA) moieties into the BODIPY core both asymmetrically and symmetrically, we modulated the fluorescence response to the green (GFP) and deep-red (Cy5) confocal channels, respectively, thus allowing dual-channel fluorescence capability for high-resolution, dynamic imaging of LDs within live cells, providing new insights into their behavior.

High-dimensional super-resolution imaging of subcellular lipid membranes with structured illumination

Abstract:Structured illumination microscopy (SIM) is widely used in biological research because of its doubled spatial resolution, fast imaging speed, and low photon-toxicity. Recently we demonstrated polarized SIM (pSIM) exploiting the polarization modulation in SIM systems and achieved super-resolution of fluorescent dipoles [1]. Here we further develop a six-dimensional super-resolution imaging technique based on structured illumination for the studying of subcellular lipidomics in vivo. We use one florigenic lipid dye, Nile Red, to universally stain all the lipid membranes and obtain super-resolution mapping of the morphology, polarity, and phase of different lipid membranes from fluorescence intensity, emission spectrum, and polarization modulation. We image and quantitatively mapped the lipid polarity and phase on up-to-eight cellular compartments, including the plasma membrane, nuclear membrane, ER, mitochondria, lipid droplet, lysosome, endosome, and Golgi apparatus.

Abstract:Lipid droplets (LDs) are important cellular organelles associated with many physiological processes. To visualize and study LDs, particularly the nascent LDs (diameters of 30–60 nm), super-resolution fluorescence imaging techniques with nanoscale resolution are regarded as the most appealing tools. However, this idea is largely limited by the availability of advanced LDs fluorescent probes that are capable of the proper super-resolution imaging techniques. Therefore, visualizations of LDs at the nanoscale resolution are very challenging and highly attractive. Herein, a distyrylbenzene-based molecule Lipi-DSB is sophisticatedly developed as a new LDs fluorescent probe that is capable of the stimulated emission depletion (STED) super-resolution imaging. The probe Lipi-DSB displays superior properties including high photostability and brightness, large Stokes shift, low saturation intensity for STED laser, and good staining specificity toward LDs. Employing this fluorescent probe for STED imaging provides the state-of-the-art super-resolution imaging of LDs in terms of (1) the highest resolution (58 nm) of LDs up to date; (2) the maximum frames (1000 frames, 21.8 min) of time-lapse live imaging of LDs; (3) the first visualization of the fusion process of nascent LDs; (4) and the highest quality of 3D imaging of LDs. Thus, the dynamics and spatial distribution of LDs are visualized at the unprecedented nanoscale resolution, highlighting the utility of this fluorescent probe in STED super-resolution imaging.

Abstract:Lipid droplets (LDs) are crucial dynamic organelles within cells that play an indispensable role in cellular energy supply, membrane formation, and signal transduction. Therefore, detecting and tracking LDs with high selectivity and resolution is particularly important. In this study, we describe a "trident" anchoring strategy (based on polarity, lipophilicity, and viscosity sensitivity) to achieve highly specific and dynamic imaging of LDs. A series of carbazole-substituted fluorescent protein (Car-FP) mimics conjugated with different electron-nature substituents (A-H) were synthesized and characterized. Spectroscopic properties indicate that the electron-donating triphenylamine (TPA)-conjugated H exhibits high sensitivity to polarity, viscosity response, and lipophilicity. Colocalization experiments in cells also demonstrate that H selectively localizes at LDs in living cells, displaying a bright yellow fluorescence signal (lambda ex = 488 nm; lambda em = 577 nm) with a larger Stokes shift (89 nm) than the commercial LD dye bodipy 493/503 (10 nm). Super-resolution fluorescence imaging (SIM) and lifetime imaging (FLIM) are employed to visualize the distribution and aggregation in cell models of nonalcoholic fatty liver disease as well as zebrafish and mice models, demonstrating the potential applications of H in LD biology research and diagnosis of related diseases.

Abstract:Molecular interactions are key to many chemical and biological processes like protein function. In many signaling processes they occur in sub-cellular areas displaying nanoscale organizations and involving molecular assemblies. The nanometric dimensions and the dynamic nature of the interactions make their investigations complex in live cells. While super-resolution fluorescence microscopies offer live-cell molecular imaging with sub-wavelength resolutions, they lack specificity for distinguishing interacting molecule populations. Here we combine super-resolution microscopy and single-molecule Förster Resonance Energy Transfer (FRET) to identify dimers of receptors induced by ligand binding and provide super-resolved images of their membrane distribution in live cells. By developing a two-color universal-Point-Accumulation-In-the-Nanoscale-Topography (uPAINT) method, dimers of epidermal growth factor receptors (EGFR) activated by EGF are studied at ultra-high densities, revealing preferential cell-edge sub-localization. This methodology which is specifically devoted to the study of molecules in interaction, may find other applications in biological systems where understanding of molecular organization is crucial.

Abstract:Liquid-ordered (Lo) and liquid-disordered (Ld) microdomains in plasma membrane play different yet essential roles in various bioactivities. However, discrimination of the two microdomains in living cells is difficult, due to the similarity in their constituents and structures. Up to now, polarity sensitive probes are the only tool for imaging the two microdomains, but their small difference between emission spectra in the two microdomains (less than 50 nm) limited their application in living cells. In this work, we first presented an aggregation/monomer type of fluorescent probe (2,7-9E-BHVC12) with much larger separation in emission wavelength (up to 100 nm), for dual-color visualizing the two membrane microdomains in living cells. The probe can form red-emissive aggregates and yellow-emissive monomers when induced by Lo and Ld microdomains, respectively, and thus enables clear visualization of the two membrane microdomains in living cells with dual colors, and thus high-fidelity images of substructures of plasma membrane have been obtained. According to the images of three kinds of normal cells and three kinds of cancer cells stained with 2,7-9E-BHVC12, significant difference in plasma membrane microstructure of cancer cells was found. In terms of 2,7-9E-BHVC12, normal cells were mainly consisted of either Lo or Ld microdomains all over their membranes, while cancer cells all clearly display coexistence of Lo and Ld membrane microdomains. Therefore, 2,7-9E-BHVC12 can serve as a powerful tool for studies of membrane microdomains, and the different results of normal and cancer cells would also deepen our understanding in cancer science.
BODIPY 493 acts as a bright buffering fluorogenic probe for super-resolution imaging of lipid droplet dynamics

Abstract:The need for temporal resolution and long-term stability in super-resolution fluorescence imaging has motivated research to improve the photostability of fluorescent probes. Due to the inevitable photobleaching of fluorophores, it is difficult to obtain long-term super-resolution imaging regardless of the self-healing strategy of introducing peroxide scavengers or the strategy of fluorophore structure modification to suppress TICT formation. The buffered fluorogenic probe uses the intact probes in the buffer pool to continuously replace the photobleached ones in the target, which greatly improves the photostability and enables stable dynamic super-resolution imaging for a long time. But the buffering capacity comes at the expense of reducing the number of fluorescent probes in targets, resulting in low staining fluorescence intensity. In this paper, we selected BODIPY 493, a lipid droplet probe with high fluorescence brightness, to explore the dynamic process of lipid droplet staining of this probe in cells. We found that BODIPY 493 only needs very low laser power for lipid droplet imaging due to the high molecular accumulation in lipid droplets and the high brightness, and the spatiotemporal resolution is greatly improved. More importantly, we found that BODIPY 493 also has a certain buffering capacity, which enables BODIPY 493 to be used for super-resolution imaging of lipid droplet dynamics. This work reminds researchers to coordinate the buffering capacity and brightness of fluorogenic probes.

Abstract:Detailed studies of lipids in biological systems, including their role in cellular structure, metabolism, and disease development, comprise an increasingly prominent discipline called lipidomics. However, the conventional lipidomics tools, such as mass spectrometry, cannot investigate lipidomes until they are extracted, and thus they cannot be used for probing the lipid distribution nor for studying in live cells. Furthermore, conventional techniques rely on the lipid extraction from relatively large samples, which averages the data across the cellular populations and masks essential cell-to-cell variations. Abstract:Phosphoinositides are a small family of phospholipids that act as signaling hubs and key regulators of cellular function. Detecting their subcellular distribution is crucial to gain insights into membrane organization and is commonly done by the overexpression of biosensors. However, this leads to cellular perturbations and is challenging in systems that cannot be transfected. Here, we present a toolkit for the reliable, fast, multiplex, and super-resolution detection of phosphoinositides in fixed cells and tissue, based on recombinant biosensors with self-labeling SNAP tags. These are highly specific and reliably visualize the subcellular distributions of phosphoinositides across scales, from 2D or 3D cell culture to Drosophila tissue. Further, these probes enable super-resolution approaches, and using STED microscopy, we reveal the nanoscale organization of PI(3)P on endosomes and PI(4)P on the Golgi. Finally, multiplex staining reveals an unexpected presence of PI(3,5)P2-positive membranes in swollen lysosomes following PIKfyve inhibition. This approach enables the versatile, high-resolution visualization of multiple phosphoinositide species in an unprecedented manner.

Abstract:Lipids are essential for various cellular functions, including energy storage, membrane flexibility, and signaling molecule production. Maintaining proper lipid levels is important to prevent health problems such as cancer, neurodegenerative disorders, cardiovascular diseases, obesity, and diabetes. Monitoring cellular lipid droplets (LDs) in real-time with high resolution can provide insights into LD-related pathways and diseases owing to the dynamic nature of LDs. Fluorescence-based imaging is widely used for tracking LDs in live cells and animal models. However, the current fluorophores have limitations such as poor photostability and high background staining. Herein, we developed a novel fluorogenic probe based on a push-pull interaction combined with aggregation-induced emission enhancement (AIEE) for dynamic imaging of LDs. Probe 1 exhibits favorable membrane permeability and spectroscopic characteristics, allowing specific imaging of cellular LDs and time-lapse imaging of LD accumulation. This probe can also be used to examine LDs in fruit fly tissues in various metabolic states, serving as a highly versatile and specific tool for dynamic LD imaging in cellular and tissue environments.

Abstract:Compartmentalization of the plasma membrane into domains of differing composition is required for proper cell function, but the extent and origins of this organization is poorly understood. The non-random distributions of specific membrane proteins has been established through the use of functionalized immunolabels and genetically encoded fluorescent protein constructs. Cholesterol- and sphingolipid-enriched microdomains, which are sometimes called lipid rafts, are also postulated to be present in the plasma membrane and mediate cell signaling, virus budding, and many other disease-related cellular processes. Advanced high-resolution fluorescence microscopy techniques have revealed the presence of biophysically distinct microdomains and cholesterol-dependent nanoclusters within the plasma membranes of living cells. However a chemically specific and spatially well-resolved imaging technique is required to unambiguously establish how specific lipid species are organized within the plasma membrane. Imaging mass spectrometry is a promising approach for visualizing lipid distribution within membranes with chemical specificity and submicron lateral resolution. Previously, the distributions of two isotopically labeled lipids within phase-separated model lipid membranes were successfully imaged with 100-nm-lateral resolution by using high-resolution secondary ion mass spectrometry (SIMS). Here we extend this approach to actual cells and chemically image the distributions of specific lipids within the plasma membrane with better than 100 nm lateral resolution.
Single-Molecule Localization Microscopy and Tracking with a Fluorescent Mechanosensitive Probe

Abstract:A milestone in optical imaging of mechanical forces in cells has been the development of the family of flipper fluorescent probes able to report membrane tension noninvasively in living cells through their fluorescence lifetime. The specifically designed Flipper-CF3 probe with an engineered inherent blinking mechanism was recently introduced for super-resolution fluorescence microscopy of lipid ordered membranes but was too dim to be detected in lipid disordered membranes at the single-molecule level (García-Calvo, J. J. Am. Chem. Soc. 2020, 142(28), 12034-12038). We show here that the original and commercially available probe Flipper-TR is compatible with single-molecule based super-resolution imaging and resolves both liquid ordered and liquid disordered membranes of giant unilamellar vesicles below the diffraction limit. Single probe molecules were additionally tracked in lipid bilayers, enabling to distinguish membranes of varying composition from the diffusion coefficient of the probe. Differences in brightness between Flipper-CF3 and Flipper-TR originate in their steady-state absorption and fluorescence properties. The general compatibility of the Flipper-TR scaffold with single-molecule detection is further shown in super-resolution experiments with targetable Flipper-TR derivatives.

Abstract:Imaging the location and dynamics of individual interacting protein pairs is essential but often difficult because of the fluorescent background from other paired and non-paired molecules, particularly in the sub-diffraction cellular space. Here we develop a new method combining bimolecular fluorescence complementation and photoactivated localization microscopy for super-resolution imaging and single-molecule tracking of specific protein-protein interactions. The method is used to study the interaction of two abundant proteins, MreB and EF-Tu, in Escherichia coli cells. The super-resolution imaging shows interesting distribution and domain sizes of interacting MreB-EF-Tu pairs as a subpopulation of total EF-Tu. The single-molecule tracking of MreB, EF-Tu and MreB-EF-Tu pairs reveals intriguing localization-dependent heterogonous dynamics and provides valuable insights to understanding the roles of MreB-EF-Tu interactions.
Label-free imaging of cholesterol and lipid distributions in model membranes

Abstract:ABSTRACT Over recent decades, lipid membranes have become standard models for examining the biophysics and biochemistry of cell membranes. Interrogation of lipid domains within biomembranes is generally done with fluorescence microscopy via exogenous chemical probes. However, most fluorophores have limited partitioning tunability, with the majority segregating in the least biologically relevant domains ( i.e. , low-density liquid domains). Therefore, a molecular-level picture of the majority of non-labeled lipids forming the membrane is still elusive. Here, we present simple, label-free imaging of domain formation in lipid monolayers, with chemical selectivity in unraveling lipid and cholesterol composition in all domain types. Exploiting conventional vibrational contrast in spontaneous Raman imaging, combined with chemometrics analysis, allows for examination of ternary systems containing saturated lipids, unsaturated lipids, and cholesterol. We confirm features commonly observed by fluorescence microscopy, and provide an unprecedented analysis of cholesterol distribution at the single-membrane level.

Abstract:Lipid order in the cytoplasm membrane of eukaryotic cells undergoes dynamic changes in almost all cellular processes. Dynamically monitoring these changes is of essential biological significance and remains challenging. This work provides the first aggregation-induced emission probe, TPNPDA-C15, with highly three-dimensional specificity to cell membranes for fluorescent imaging of lipid order of live cells. TPNPDA-C15 displays red fluorescence enhancement with the viscosity increase while emits yellow fluorescence when aggregates form. Imaging analyses of giant unilamellar vesicles and live cells under osmotic shock by the probe demonstrate its sensitive response to the degree of phospholipids packing on artificial and cell membranes. Taking advantage of its superior low photocytotoxicity and high photostability, TPNPDA-C15 is further applied for long-term dynamic imaging of entire live cell physiological processes including apoptosis, ferroptosis, and mitosis in the dual-color mode. With the analysis of fluorescence signal changes in the two fluorescence channels, TPNPDA-C15 serves as a robust fluorescent probe for the imaging study of cellular dynamics.

Abstract:In addition to being associated with energy supply, lipid droplets (LDs) play vital roles in many other important physiological and some pathological processes. Fluorescent probes are useful tools for studying the biological functions of LDs. In this study, we develop three new highly fluorescent LD-specific bioprobes, which can be excited by one- and two-photon, with favorable biocompatibility. They have little crosstalk with some commonly used commercially-available green- and red-emissive probes, such as BODIPY 493/503, MitoTracker Red CMXRos (MTR) and LysoTracker Red DND-99 (LTR), thus allowing the simultaneous multicolor imaging. Notably, one of the probes, BIP-1, has superior photostability and allows excellent 3D imaging of cellular LDs. BIP-1 can be used to monitor the number and morphological changes of LDs, and the interactions of LDs with other organelles (e.g. mitochondria) under specific physiological conditions (e.g. starvation). Overall, BIP-1 is a promising alternative fluorescent bioprobe for live-cell LD-specific imaging and long-term tracking during LD-related research.

Abstract:Lipids are important molecules that are widely distributed within the cell, and they play a crucial role in several biological processes such as cell membrane formation, signaling, cell motility and division. Monitoring the spatiotemporal dynamics of cellular lipids in real-time and quantifying their concentrations in situ is crucial since the local concentration of lipids initiates various signaling pathways that regulate cellular processes. In this review, we first introduced the historical background of lipid quantification methods. We then delve into the current state of the art of in situ lipid quantification, including the establishment and utility of fluorescence imaging techniques based on sensors of lipid-binding domains labeled with organic dyes or fluorescent proteins, and Raman and magnetic resonance imaging (MRI) techniques that do not require lipid labeling. Next, we highlighted the biological applications of live-cell lipid quantification techniques in the study of in situ lipid distribution, lipid transformation, and lipid-mediated signaling pathways. Finally, we discussed the technical challenges and prospects for the development of lipid quantification in live cells, with the aim of promoting the development of in situ lipid quantification in live cells, which may have a profound impact on the biological and medical fields.
