Abstract:Developmental genetic models and analysis methods for quantitative traits are presented.Developmental genetic models should reflect the genetic and developmental essence,and provide the information of the factors influencing the genetic variation and the developmental process.Direct effect models,which based on the population genetics,may be suitable to analyze simple traits with single gene.Epigenetic models can decompose the whole genetic variation into direct and epigenetic components (maternal effects and epigenetic interaction effects),so that biological mechanism can be better understood.Growth trace models effectively synthesize the developmental dynamics of components of complex traits.With them,continuous,compositive,detailed,and dynamic information of development is available.Conditional analysis method can not only estimate the net effects in a specific time interval,but also depose them into genetic components and help to appreciate the contributions of different effects.

Abstract:Recently developed genetic models and their analysis methods are presented. The new models include agronomy trait models, seed quality models, animal models with sex-linked effects, and models for QTL mapping. The new statistical analysis methods are mostly based on mixed linear model approaches for estimating variances and coveriances, unbiasedly predicting random effects, analyzing conditional variaces and effects, and composite interval mapping.

Abstract:Most of the important agronomic traits in crops, such as yield and quality, are complex traits affected by multiple genes with gene × gene interaction as well as gene × environment interaction. Understanding the genetic architecture of complex traits is a long-term task for quantitative geneticists and plant breeders who wish to design efficient breeding programs. Conventionally, the genetic properties of traits can be revealed by partitioning the total variation into variation components caused by specific genetic effects. With recent advances in molecular genotyping and high-throughput technology, the unraveling of the genetic architecture of complex traits by analyzing quantitative trait locus (QTL) has become possible. The improvement of complex traits has also been achieved by pyramiding individual QTL. In this review, we describe some statistical methods for QTL mapping that can be used to analyze QTL × QTL interaction and QTL × environment interaction, and discuss their applications in crop breeding for complex traits.

Abstract:The Quantitative Genetic Analysis Station (QGAStation) is a software package that has been developed to perform statistical analysis for complex traits. It consists of five domains for handling data from diallel crosses, regional trials, core germplasm collections, QTL mapping, and microarray experiments. The first domain contains genetic models for diallel cross analysis, in which genetic variance components and genetic-by-environment interactions can be estimated, and genetic effects can be predicted. The second domain evaluates the performance of varieties in regional trials by implementing a general statistical method that outperforms ANOVA in tackling unbalanced data that arises frequently in trials across multiple locations and over a number of years. The third domain, using predicted genotypic values as proxy, constructs core germplasm collections covering sufficient genetic diversity with lower redundancy. The fourth domain manages genotypic and phenotypic data for QTL mapping. Linkage maps can be constructed and genetic distances can be estimated; the statistical methods that have been implemented apply to both chiasmatic and achiasmatic organisms. Another part of this domain can filter systematic noises in phenotypic data. The fifth domain focuses on the cDNA expression data that is generated by microarray experiments. A two-step strategy has been implemented to detect differentially expressed genes and to estimate their effects. Except in the fourth domain, the major statistical methods that have been used are mixed linear model approaches that have been implemented in the C language. Computational efficiency is further boosted for computers that are equipped with graphics processing units (GPUs). A user friendly graphic interface is provided for Microsoft Windows and Apple Mac operating systems. QGAStation is available at http://ibi.zju.edu.cn/software/qga/.

Abstract:New approaches based on general mixed linear models were presented for analyzing complex quantitative traits in animal models, seed models and QTL (quantitative trait locus) mapping models. Variances and covariances can be appropriately estimated by MINQUE (minimum norm quadratic unbiased estimation) approaches. Random genetic effects can be predicted without bias by LUP (linear unbiased prediction) or AUP (adjusted unbiased prediction) methods. Mixed-model based composite interval mapping (MCIM) methods are suitable for efficiently searching QTLs along the whole genome. Bayesian methods and Markov Chain Monte Carlo (MCMC) methods can be applied in analyzing parameters of random effects as well as their variances.

Abstract:Treating mRNA transcript abundances as quantitative traits and examining their relationships with clinical traits have been pursued by using an analytical approach of quantitative genetics. Recently, Kraft et al. presented a family expression association test (FEXAT) for correlation between gene expressions and trait values with a family-based (sibships) design. This statistic did not account for biological relationships of related subjects, which may inflate type I error rate and/or decrease power of statistical tests. In this article, we propose two new test statistics based on a variance-components approach for analyses of microarray data obtained from general pedigrees. Our methods accommodate covariance between relatives for unmeasured genetic effects and directly model covariates of clinical importance. The efficacy and validity of our methods are investigated by using simulated data under different sample sizes, family sizes, and family structures. The proposed LR method has correct type I error rate with moderate to large sample sizes regardless of family structure and family sizes. It has higher power with complex pedigrees and similar power to the FEXAT with sibships. The other proposed FEXAT(R) method is favorable with large family sizes, regardless of sample sizes and family structure. Our methods, robust to population stratification, are complementary to the FEXAT in expression-trait association studies.

Abstract:Genetic models with genotype effect (G) and genotype x environment interaction effect (GE) are proposed for analyzing generation means of seed quantitative traits in crops. The total genetic effect (G) is partitioned into seed direct genetic effect (G0), cytoplasm genetic of effect (C), and maternal plant genetic effect (Gm). Seed direct genetic effect (G0) can be further partitioned into direct additive (A) and direct dominance (D) genetic components. Maternal genetic effect (Gm) can also be partitioned into maternal additive (Am) and maternal dominance (Dm) genetic components. The total genotype x environment interaction effect (GE) can also be partitioned into direct genetic by environment interaction effect (G0E), cytoplasm genetic by environment interaction effect (CE), and maternal genetic by environment interaction effect (GmE). G0E can be partitioned into direct additive by environment interaction (AE) and direct dominance by environment interaction (DE) genetic components. GmE can also be partitioned into maternal additive by environment interaction (AmE) and maternal dominance by environment interaction (DmE) genetic components. Partitions of genetic components are listed for parent, F1, F2 and backcrosses. A set of parents, their reciprocal F1 and F2 seeds is applicable for efficient analysis of seed quantitative traits. MINQUE(0/1) method can be used for estimating variance and covariance components. Unbiased estimation for covariance components between two traits can also be obtained by the MINQUE(0/1) method. Random genetic effects in seed models are predictable by the Adjusted Unbiased Prediction (AUP) approach with MINQUE(0/1) method. The jackknife procedure is suggested for estimation of sampling variances of estimated variance and covariance components and of predicted genetic effects, which can be further used in a t-test for parameter. Unbiasedness and efficiency for estimating variance components and predicting genetic effects are tested by Monte Carlo simulations.
Toward an Information Theory of Quantitative Genetics

Abstract:Quantitative genetics has evolved dramatically in the past century, and the proliferation of genetic data, in quantity as well as type, enables the characterization of complex interactions and mechanisms beyond the scope of its theoretical foundations. In this article, we argue that revisiting the framework for analysis is important and we begin to lay the foundations of an alternative formulation of quantitative genetics based on information theory. Information theory can provide sensitive and unbiased measures of statistical dependencies among variables, and it provides a natural mathematical language for an alternative view of quantitative genetics. In the previous work, we examined the information content of discrete functions and applied this approach and methods to the analysis of genetic data. In this article, we present a framework built around a set of relationships that both unifies the information measures for the discrete functions and uses them to express key quantitative genetic relationships. Information theory measures of variable interdependency are used to identify significant interactions, and a general approach is described for inferring functional relationships in genotype and phenotype data. We present information-based measures of the genetic quantities: penetrance, heritability, and degrees of statistical epistasis. Our scope here includes the consideration of both two- and three-variable dependencies and independently segregating variants, which captures additive effects, genetic interactions, and two-phenotype pleiotropy. This formalism and the theoretical approach naturally apply to higher multivariable interactions and complex dependencies, and can be adapted to account for population structure, linkage, and nonrandomly segregating markers. This article thus focuses on presenting the initial groundwork for a full formulation of quantitative genetics based on information theory.

Abstract:Genetic models for quantitative seed traits with effects of several major genes and polygenes, as well as their GE interaction, were proposed. Mixed linear model approaches were suggested for analyzing the genetic models. Monte Carlo simulations were conducted to evaluate unbiasedness and efficiency for estimating fixed effects and variance components of the embryo and the endosperm models, including effects of a major gene from an unbalanced modified diallel mating design with nine parents, respectively. Simulation results showed that estimates of generalized least squares (GLS) were unbiased and efficient, while those of ordinary least squares (OLS) were almost as good as GLS. Minimum norm quadratic unbiased estimation (MINQUE) could obtain unbiased estimates of the variance components. It was also suggested that precision of MINQUE estimation would be improved with augmentation of experimental size. Data from a modified diallel design in upland cotton (Gossypium hirsutum L.) were used as a worked example to illustrate the parameter estimation.

Abstract:Most characters related to production,quality,and resistance of crop are quantitative traits. In recent years,more and more QTLs of important traits in crop have been mapped and cloned. Meanwhile,with the technological breakthrough of high-throughput sequencing,some new methodologies such as genomewide association study has been used to analyze the genetic basis of quantitative traits. This provides an opportunity for highly efficient QTL discovery and genetic improvement by QTL pyramiding. In this paper,we reviewed the current methodology and major progresses of QTL discovery,QTL cloning,and marker-assisted selection of quantitative traits in crop.
An extended mixed inheritance model for detecting major genes affecting quantitative traits

Abstract:"The objective of this research is to extend the mixed inheritance model developed by Zeng et al (2004) to detect the segregation of two major genes using phenotypic data from a half-diallel mating design. The model can be used to select parents which are segregating for major genes, both for breeding purposes and studies of adaptive evolution. The model can be used to find parents that are heterozygous for major genes, so the cost of QTL mapping just to determine whether a QTL is present can be avoided. A Bayesian approach using Gibbs sampling was used to develop this model. Genotypes of the parents and progeny are updated using "parent blocking" in which the genotypes of the parents and progeny are updated as a block. For this study, only additive effects of major genes were taken into account. In general, estimates of genetic parameters were accurate. When major gene effects were large (> 0.5 phenotypic standard deviation), the genotypes of the parents along with genetic parameters were estimated correctly. However, when major gene effects were small, transformation between major genes and polygenic effects occurred frequently and heterozygotes were sometimes incorrectly identified. Suggestions for further modifications of the model are made, including addition of dominance, epistatic, and genotype X environment interactions and modifications to improve the mixing of the chains."--Abstract from author supplied metadata.

Abstract:Based on the traditional polygene inheritance model of quantitative traits, the mixed major gene and polygene inheritance model was raised and considered as the general model, while pure major gene or pure polygene inheritance model being only the specific case of the general model. From the proposed theory, the segregation analysis procedure was established for studying the genetic system of quantitative traits of plants. At present this procedure can be used to evaluate the genetic effects of individual major genes (up to 2-3 major genes) and the collective genetic effects of polygenes as well as their heritability values. The present paper introduces the process of the establishment of the procedure, main achievements and application results. An example was given to illustrate the steps, methods and effectiveness of the procedure.

Abstract:Selection on phenotypes may cause genetic change. To understand the relationship between phenotype and gene expression from an evolutionary viewpoint, it is important to study the concordance between gene expression and profiles of phenotypes. In this study, we use a novel method of clustering to identify genes whose expression profiles are related to a quantitative phenotype. Cluster analysis of gene expression data aims at classifying genes into several different groups based on the similarity of their expression profiles across multiple conditions. The hope is that genes that are classified into the same clusters may share underlying regulatory elements or may be a part of the same metabolic pathways. Current methods for examining the association between phenotype and gene expression are limited to linear association measured by the correlation between individual gene expression values and phenotype. Genes may be associated with the phenotype in a nonlinear fashion. In addition, groups of genes that share a particular pattern in their relationship to phenotype may be of evolutionary interest. In this study, we develop a method to group genes based on orthogonal polynomials under a multivariate Gaussian mixture model. The effect of each expressed gene on the phenotype is partitioned into a cluster mean and a random deviation from the mean. Genes can also be clustered based on a time series. Parameters are estimated using the expectation-maximization algorithm and implemented in SAS. The method is verified with simulated data and demonstrated with experimental data from 2 studies, one clusters with respect to severity of disease in Alzheimer's patients and another clusters data for a rat fracture healing study over time. We find significant evidence of nonlinear associations in both studies and successfully describe these patterns with our method. We give detailed instructions and provide a working program that allows others to directly implement this method in their own analyses.

Abstract:Cockerham's general genetic model was extended to seed models including direct, cytoplasm and maternal effects as well as genotype x environment interaction effects. The mixed linear model approaches for estimating variances and covariances and for predicting random effects were presented. A mixed model, with quantitative trait loci (QTL) effects being fixed and molecular marker effects being random, was suggested for searching QTLs. The appropriate mixed model approaches were proposed for searching QTLs with genetic main effects and GE interaction effects.

Abstract:According to genetic model for triploid endosperms with interaction of genotype×environment proposed by Zhu Jun(1994, 1996), it had been proved by Monte Carlo Simulation that minumum norm quadratic unbiased estimation is feasible for quantitative genetic analysis of data from unequal experiment design. The results of Monte Carlo simulation indicated that the biases or power values of estimated genetic parameters did not exist significant difference between equal and unequal experiment design.Therefore, the unbalance data from unequal experiment designs could also be used as genetic analysis for estimating genetic variance components and genetic covariance components, and predicting genetic effect values.

Abstract:Population-based genetic association studies are increasingly used to explore the association between genetic polymorphisms and outcomes such as disease-status and disease-related quantitative traits. Because multiple polymorphisms are typically available, there are several statistical analysis strategies that might be appropriate depending on the goal of the study. In this paper, we compare several linear model parameterizations that might be used to perform a test of association between a genomic region defined by multiple SNPs and a quantitative trait. We compare via simulation the type I error and power of the omnibus F-test to detect association. As expected, there is no one most powerful test across the genetic models we considered, although tests based on simple parameterizations that do not rely on phase information can be as powerful as more complicated haplotype-based tests even when it is a haplotype that is truly associated with the trait.

Abstract:A genetic model was proposed for simultaneously analyzing genetic effects of nuclear, cytoplasm, and nuclear-cytoplasmic interaction (NCI) as well as their genotype by environment (GE) interaction for quantitative traits of diploid plants. In the model, the NCI effects were further partitioned into additive and dominance nuclear-cytoplasmic interaction components. Mixed linear model approaches were used for statistical analysis. On the basis of diallel cross designs, Monte Carlo simulations showed that the genetic model was robust for estimating variance components under several situations without specific effects.Random genetic effects were predicted by an adjusted unbiased prediction (AUP) method. Data on four quantitative traits (boll number, lint percentage, fiber length, and micronaire) in Upland cotton (Gossypium hirsutum L.) were analyzed as a worked example to show the effectiveness of the model.

Abstract:In this the first of an anticipated four paper series, fundamental results of quantitative genetics are presented from a first principles approach. While none of these results are in any sense new, they are presented in extended detail to precisely distinguish between definition and assumption, with a further emphasis on distinguishing quantities from their usual approximations. Terminology frequently encountered in the field of human genetic disease studies will be defined in terms of their quantitive genetics form. Methods for estimation of both quantitative genetics and the related human genetics quantities will be demonstrated. While practitioners in the field of human quantitative disease studies may find this work pedantic in detail, the principle target audience for this work is trainees reasonably familiar with population genetics theory, but with less experience in its application to human disease studies. We introduce much of this formalism because in later papers in this series, we demonstrate that common areas of confusion in human disease studies can be resolved be appealing directly to these formal definitions. The second paper in this series will discuss polygenic risk scores. The third paper will concern the question of "missing" heritability and the role interactions may play. The fourth paper will discuss sexually dimorphic disease and the potential role of the X chromosome.
