Abstract:Forest tree breeding has been successful at delivering genetically improved material for multiple traits based on recurrent cycles of selection, mating, and testing. However, long breeding cycles, late flowering, variable juvenile-mature correlations, emerging pests and diseases, climate, and market changes, all pose formidable challenges. Genetic dissection approaches such as quantitative trait mapping and association genetics have been fruitless to effectively drive operational marker-assisted selection (MAS) in forest trees, largely because of the complex multifactorial inheritance of most, if not all traits of interest. The convergence of high-throughput genomics and quantitative genetics has established two new paradigms that are changing contemporary tree breeding dogmas. Genomic selection (GS) uses large number of genome-wide markers to predict complex phenotypes. It has the potential to accelerate breeding cycles, increase selection intensity and improve the accuracy of breeding values. Realized genomic relationships matrices, on the other hand, provide innovations in genetic parameters' estimation and breeding approaches by tracking the variation arising from random Mendelian segregation in pedigrees. In light of a recent flow of promising experimental results, here we briefly review the main concepts, analytical tools and remaining challenges that currently underlie the application of genomics data to tree breeding. With easy and cost-effective genotyping, we are now at the brink of extensive adoption of GS in tree breeding. Areas for future GS research include optimizing strategies for updating prediction models, adding validated functional genomics data to improve prediction accuracy, and integrating genomic and multi-environment data for forecasting the performance of genetic material in untested sites or under changing climate scenarios. The buildup of phenotypic and genome-wide data across large-scale breeding populations and advances in computational prediction of discrete genomic features should also provide opportunities to enhance the application of genomics to tree breeding.

Abstract:Recently developed genetic models and their analysis methods are presented. The new models include agronomy trait models, seed quality models, animal models with sex-linked effects, and models for QTL mapping. The new statistical analysis methods are mostly based on mixed linear model approaches for estimating variances and coveriances, unbiasedly predicting random effects, analyzing conditional variaces and effects, and composite interval mapping.

Abstract:The breeding of forest trees is only a few decades old, and is a much more complicated, longer, and expensive endeavor than the breeding of agricultural crops. One breeding cycle for forest trees can take 20–30 years. Recent advances in genomics and molecular biology have revolutionized traditional plant breeding based on visual phenotype assessment: the development of different types of molecular markers has made genotype selection possible. Marker-assisted breeding can significantly accelerate the breeding process, but this method has not been shown to be effective for selection of complex traits on forest trees. This new method of genomic selection is based on the analysis of all effects of quantitative trait loci (QTLs) using a large number of molecular markers distributed throughout the genome, which makes it possible to assess the genomic estimated breeding value (GEBV) of an individual. This approach is expected to be much more efficient for forest tree improvement than traditional breeding. Here, we review the current state of the art in the application of genomic selection in forest tree breeding and discuss different methods of genotyping and phenotyping. We also compare the accuracies of genomic prediction models and highlight the importance of a prior cost-benefit analysis before implementing genomic selection. Perspectives for the further development of this approach in forest breeding are also discussed: expanding the range of species and the list of valuable traits, the application of high-throughput phenotyping methods, and the possibility of using epigenetic variance to improve of forest trees.

Abstract:Forest trees are not only the important renewable resources which can meet the essential needs of humans,but also the most important part of the terrestrial ecosystems.Traditional breeding methods have largely contributed to the development of forest tree breeding,but it is difficult to meet human′s needs for forest resources.Nowadays,the availability of genomic tools and resources is leading to a new revolution of plant breeding,as they facilitate the study of the relationship between the genotype and the phenotype,in particular for complex traits.With high-throughput sequencing technique,you can explore functional gene and its precise positioning by a new genetic mapping strategy.In this paper,the author reviewed the progress in tree genomic and genetic breeding,and prospected the future achievements in order to provide a useful reference for researchers working in this area.
Genomic selection in forest tree breeding

Abstract:Genomic selection (GS) involves selection decisions based on genomic breeding values estimated as the sum of the effects of genome-wide markers capturing most quantitative trait loci (QTL) for the target trait(s). GS is revolutionizing breeding practice in domestic animals. The same approach and concepts can be readily applied to forest tree breeding where long generation times and late expressing complex traits are also a challenge. GS in forest trees would have additional advantages: large training populations can be easily assembled and accurately phenotyped for several traits, and the extent of linkage disequilibrium (LD) can be high in elite populations with small effective population size (Ne) frequently used in advanced forest tree breeding programs. Deterministic equations were used to assess the impact of LD (modeled by Ne and intermarker distance), the size of the training set, trait heritability, and the number of QTL on the predicted accuracy of GS. Results indicate that GS has the potential to radically improve the efficiency of tree breeding. The benchmark accuracy of conventional BLUP selection is reached by GS even at a marker density ~2 markers/cM when Ne ≤ 30, while up to 20 markers/cM are necessary for larger Ne. Shortening the breeding cycle by 50% with GS provides an increase ≥100% in selection efficiency. With the rapid technological advances and declining costs of genotyping, our cautiously optimistic outlook is that GS has great potential to accelerate tree breeding. However, further simulation studies and proof-of-concept experiments of GS are needed before recommending it for operational implementation.

Abstract:Forest tree breeding is new and more difficult, time-consuming, and expensive than crop breeding. Forest trees breed every 20–40 years. Genomic and molecular biology advances have revolutionized plant breeding based on phenotypes. Molecular markers make genotype selection possible. Marker-assisted breeding can speed up breeding, however, it is not effective for selecting complicated features in forest trees. The genomic estimated breeding value of an individual can be determined using this unique genomic selection method, which studies all impacts of quantitative trait loci using a large number of genetic markers across the genome. This method should improve forest trees better than conventional breeding. This article reviews genomic selection's current advancements in forest tree improvement and discusses genotyping and phenotyping methods. We also evaluate genomic prediction algorithms and stress the importance of cost–benefit analysis before genomic selection. This technique of forest breeding can be improved by boosting species diversity, favorable traits, and epigenetic variation.

Abstract:Quantitative genetics has long been viewed as a mere tool for solving the problems of tree breeding. However, this view has been challenged by current development of molecular technologies. The development of molecular genetics applied to plant breeding includes two major steps. The first step is the identification of important genetic loci (quantitative trait loci or QTLs)that affect the expression of a quantitative trait using DNA polymorphism markers and the second is the incorporation of the QTLs of interest into commercial populations through genetic manipulation or marker-assisted selection strategies. During the past several years, a number of genetic linkage maps based on DNA markers have been constructed in different forest tree species and many QTLs controlling growth, morphology, physiology, and wood properties have been identified. It now turns out to develop efficient breeding strategies for utilizing these QTLs detected to increase genetic gains in operational forestry. In this review, we discuss the fundamental principles of quantitative genetics applied to tree breeding, followed by the strategies for using molecular markers to improve quantitative traits. When a small number of QTLs are targeted, a backcrossing strategy is an efficient way to transfer target genes into recipient species or populations. This strategy can also efficiently remove those undesirable genes that are linked or unlinked with the target genes. The index selection strategy combining both phenotypic and molecular information can be very efficient for improving quantitative traits in which many QTLs are involved. The influences of the index selection strategy on breeding efficiency are discussed.

Abstract:Genetic variation in a quantitative trait that changes with age is important to both evolutionary biologists and breeders. A traditional analysis of the dynamics of genetic variation is based on the genetic variance-covariance matrix among different ages estimated from a quantitative genetic model. Such an analysis, however, cannot reveal the mechanistic basis of the genetic variation for a growth trait during ontogeny. Age-specific genetic variance at time t conditional on the causal genetic effect at time t - 1 implies the generation of episodes of new genetic variation arising during the interval t - 1 to t. In the present paper, the conditional genetic variance estimated from Zhu's (1995) conditional model was partitioned into its underlying individual quantitative trait loci (QTL) using molecular markers in an F-2 progeny of poplars (Populus trichocarpa and Populus deltoides). These QTL, defined as epigenetic QTL, govern the alterations of growth trajectory in a population. Three epigenetic QTL were detected to contribute significantly to variation in growth trajectory during the period from the establishment year to the subsequent year in the field. It is suggested that the activation and expression of epigenetic QTL are influenced by the developmental status of trees and the environment in which they are grown.
Reinventing quantitative genetics for plant breeding: something old, something new, something borrowed, something BLUE

Abstract:Abstract The goals of quantitative genetics differ according to its field of application. In plant breeding, the main focus of quantitative genetics is on identifying candidates with the best genotypic value for a target population of environments. Keeping quantitative genetics current requires keeping old concepts that remain useful, letting go of what has become archaic, and introducing new concepts and methods that support contemporary breeding. The core concept of continuous variation being due to multiple Mendelian loci remains unchanged. Because the entirety of germplasm available in a breeding program is not in Hardy–Weinberg equilibrium, classical concepts that assume random mating, such as the average effect of an allele and additive variance, need to be retired in plant breeding. Doing so is feasible because with molecular markers, mixed-model approaches that require minimal genetic assumptions can be used for best linear unbiased estimation (BLUE) and prediction. Plant breeding would benefit from borrowing approaches found useful in other disciplines. Examples include reliability as a new measure of the influence of genetic versus nongenetic effects, and operations research and simulation approaches for designing breeding programs. The genetic entities in such simulations should not be generic but should be represented by the pedigrees, marker data, and phenotypic data for the actual germplasm in a breeding program. Over the years, quantitative genetics in plant breeding has become increasingly empirical and computational and less grounded in theory. This trend will continue as the amount and types of data available in a breeding program increase.

Abstract:With the birth of classical genetics, forest genetic breeding has laid a foundation in the formation of the basic theories of population genetics, quantitative genetics, cytogenetics, and molecular genetics. Driven by the rapid growth of social demand for wood and other forest products, modern genetics, biotechnology, biostatistics, crop and animal husbandry breeding theories, and technical achievements have been continuously introduced for innovation, thus forming a close combination of genetic basic research and breeding practice. Forest tree breeding research in the world has a history of more than 200 years. By the middle of the 20th century, the forest tree genetic breeding system was gradually formed. After entering the 21st century, the in-depth development stage of molecular design breeding was opened. With the continuous improvement of traditional genetic breeding methods, emerging modern bioengineering technology has also continuously promoted the development of forest genetic breeding. This study mainly summarizes the research history of forest tree genetics and breeding, as well as discusses the application of modern bioengineering technology represented by genome selection and gene editing in forest tree breeding, so as to provide better reference for forest tree breeding research.

Abstract:Quantitative genetics has been the intellectual cornerstone of breeding for close to 100 years. Likewise, the tools of modern quantitative genetics have been developed in four separate fields: animal breeding, plant breeding, human genetics, and evolutionary genetics. Unfortunately, for a variety of reasons, migration of information between these fields has not been what it should be. In the age of genomics, genomic information allows for an extended (neoclassical) framework that also incorporates genetic marker information. Straightforward modifications of classical quantitative genetic models provide the natural framework for handling both phenotypic and genotypic information. Quantitative genetics will continue to play important role in the genetic analysis of quantitative traits and breeding. Thus, it is also an appropriate time to inquire whether useful tools have been developed in these other fields that may be helpful to animal breeders of today and the genomics-based breeders of the near future. Equally important for breeders to consider are powerful tools developed in other fields of quantitative genetics, only a few of which have been discussed here. Animal breeders will make it possible to analyze quantitative traits using a more accurate but more complicate genetic model if interdisciplinary efforts are successful.

Abstract:Forest tree breeding efforts have focused mainly on improving traits of economic importance, selecting trees suited to new environments or generating trees that are more resilient to biotic and abiotic stressors. This review describes various methods of forest tree selection assisted by genomics and the main technological challenges and achievements in research at the genomic level. Due to the long rotation time of a forest plantation and the resulting long generation times necessary to complete a breeding cycle, the use of advanced techniques with traditional breeding have been necessary, allowing the use of more precise methods for determining the genetic architecture of traits of interest, such as genome-wide association studies (GWASs) and genomic selection (GS). In this sense, main factors that determine the accuracy of genomic prediction models are also addressed. In turn, the introduction of genome editing opens the door to new possibilities in forest trees and especially clustered regularly interspaced short palindromic repeats and CRISPR-associated protein 9 (CRISPR/Cas9). It is a highly efficient and effective genome editing technique that has been used to effectively implement targetable changes at specific places in the genome of a forest tree. In this sense, forest trees still lack a transformation method and an inefficient number of genotypes for CRISPR/Cas9. This challenge could be addressed with the use of the newly developing technique GRF-GIF with speed breeding.

Abstract:ABSTRACT Current tree biology related to tree genetics and breeding has two important developments that have not well been integrated in the literature. The first is the physiological and biochemical dissection of plant yield, whereas the second is the genetic mapping based on molecular markers, such as RFLPs, RAPDs, AFLPs, and microsatellites. Genetic mapping has revolutionized traditional quantitative genetic analysis by which the genetic variation of a character is described in terms of its mean and (co)variance without the knowledge of the underlying genes. By integrating physiological and developmental studies of yield traits, genetic mapping can provide a unique means for detecting key QTL that play important roles in affecting tree growth and metabolism. The incorporation of these QTL into commercial populations through gene transformation or marker-assisted selection will move current breeding programs strictly based on an empirism to an approach that is mechanistically oriented. In this review, we discuss how plant physiology and development are merged with genetic mapping to formulate the strategy of molecular breeding in which superior forest crops are selected at the gene level. It is anticipated that this novel breeding strategy can potentially provide major breakthroughs for tree breeding.
Population Genomics Along With Quantitative Genetics Provides a More Efficient Valorization of Crop Plant Genetic Diversity in Breeding and Pre-breeding Programs

Abstract:Abstract The breeding efforts of the twentieth century contributed to large increases in yield but selection may have increased vulnerability to environmental perturbations. In that context, there is a growing demand for methodology to re-introduce useful variation into cultivated germplasm. Such efforts can focus on the introduction of specific traits monitored through diagnostic molecular markers identified by QTL/association mapping or selection signature screening. A combined approach is to increase the global diversity of a crop without targeting any particular trait. A considerable portion of the genetic diversity is conserved in genebanks. However, benefits of genetic resources (GRs) in terms of favorable alleles have to be weighed against unfavorable traits being introduced along. In order to facilitate utilization of GR, core collections are being identified and progressively characterized at the phenotypic and genomic levels. High-throughput genotyping and sequencing technologies allow to build prediction models that can estimate the genetic value of an entire genotyped collection. In a pre-breeding program, predictions can accelerate recurrent selection using rapid cycles in greenhouses by skipping some phenotyping steps. In a breeding program, reduced phenotyping characterization allows to increase the number of tested parents and crosses (and global genetic variance) for a fixed budget. Finally, the whole cross design can be optimized using progeny variance predictions to maximize short-term genetic gain or long-term genetic gain by constraining a minimum level of diversity in the germplasm. There is also a potential to further increase the accuracy of genomic predictions by taking into account genotype by environment interactions, integrating additional layers of omics and environmental information. Here, we aim to review some relevant concepts in population genomics together with recent advances in quantitative genetics in order to discuss how the combination of both disciplines can facilitate the use of genetic diversity in plant (pre) breeding programs.

Abstract:Using large numbers of DNA markers to predict genetic merit [genomic selection (GS)] is a new frontier in plant and animal breeding programs. GS is now routinely used to select superior bulls in dairy cattle breeding. In forest trees, a few empirical proof of-concept studies suggest that GS could be successful. However, application of GS in forest tree breeding is still in its infancy. The major hurdle is lack of high throughput genotyping platforms for trees, and the high genotyping costs, though, the cost of genotyping will likely decrease in the future. There has been a growing interest in GS among tree breeders, forest geneticists, and tree improvement managers. A broad overview of pedigree reconstruction and GS is presented. Underlying reasons for failures of marker-assisted selection were summarized and compared with GS. Challenges of GS in forest tree breeding and the outlook for the future are discussed, and a GS plan for a cloned loblolly pine breeding population is presented. This review is intended for tree breeders, forest managers, scientist and students who are not necessarily familiar with genomic or quantitative genetics jargon.

Abstract:Forest trees are beleaguered by the ever-increasing onslaught of invasive pests and pathogens, with some species in danger of functional extinction. Recent successes in developing resistant populations using traditional tree breeding assures that some of the affected species will persist in future forests. However, the sheer number of threatened species requires increases in breeding efficiency. The time is right to consider how the use of genomic resources might aid breeding efforts in the next 20 years. Any operational benefit of genomic resources will be minimal without closer collaboration between tree breeders, forest managers, and genomic researchers. We reflect here on what attributes were responsible for the success of traditional resistance breeding programs and whether advances in genomics can realistically accelerate breeding. We conclude that the use of genomics to directly advance resistance breeding efforts in the next 20 years will be limited. Major obstacles will include factors such as the undomesticated nature of most tree species, the quantitative genetic nature of resistance in many species, and the lack of adequate funding to accelerate and more fully develop genomic resources. Despite these limitations, genomic tools have potential to help increase our understanding of the nature of resistance, and the genetic variability in the host, which can aid in the deployment of resistant populations and may assist in marker-assisted selection, particularly for major gene resistance.

Statistical Approaches in Qtl Mapping and Molecular Breeding for Complex Traits

Abstract:Most of the important agronomic traits in crops, such as yield and quality, are complex traits affected by multiple genes with gene × gene interaction as well as gene × environment interaction. Understanding the genetic architecture of complex traits is a long-term task for quantitative geneticists and plant breeders who wish to design efficient breeding programs. Conventionally, the genetic properties of traits can be revealed by partitioning the total variation into variation components caused by specific genetic effects. With recent advances in molecular genotyping and high-throughput technology, the unraveling of the genetic architecture of complex traits by analyzing quantitative trait locus (QTL) has become possible. The improvement of complex traits has also been achieved by pyramiding individual QTL. In this review, we describe some statistical methods for QTL mapping that can be used to analyze QTL × QTL interaction and QTL × environment interaction, and discuss their applications in crop breeding for complex traits.

Abstract:Transposable elements (TEs) are known to play a role in genome evolution, gene regulation, and epigenetics, representing potential tools for genetics research in and breeding of conifers. Recently, thanks to the development of high-throughput sequencing, more conifer genomes have been reported. Using bioinformatics tools, the TEs of 3 important conifers (Picea abies, Picea glauce, and Pinus taeda) were identified in our previous study, which provided a foundation for accelerating the use of TEs in conifer breeding and genetic study. Here, we review recent studies on the functional biology of TEs and discuss the potential applications for TEs in conifers.
Genetic Mapping of Quantitative Trait Loci Underlying Complex Genotype-Phenotype Relationships in Forest Trees

Abstract:The complex relationship between genotype and phenotype can be attributed to individual quantitative trait loci (QTLs). These underling QTLs are often complex in terms of their statistical and biological properties. They could be pleiotropic, linked, developmentally or environmentally plastic, and interacting. Statistical methods have been developed to map QTLs and proven to be successful in detecting QTLs of large effects on the phenotype. Yet, these are not vastly adequate, because the application of these methods is limited by the complex nature of QTLs. In this review, we outline recent developments of statistical methods for mapping these complex QTLs within the framework of composite interval mapping. In each section, we discuss the statistical model for dealing with a key topic, followed by computational algorithms. The topics discussed include mapping pleiotropic QTLs for multiple quantitative traits, QTLs linked on the same chromosome, development-dependent QTLs during a growth process, environmentally plastic QTLs causing significant genotype x environment interaction, and epistatic QTLs between which gene effects are not; linear. Further considerations for QTL mapping are discussed.
Advance in Developmental Genetic Models and Analysis Methods for Quantitative Traits

Abstract:Developmental genetic models and analysis methods for quantitative traits are presented.Developmental genetic models should reflect the genetic and developmental essence,and provide the information of the factors influencing the genetic variation and the developmental process.Direct effect models,which based on the population genetics,may be suitable to analyze simple traits with single gene.Epigenetic models can decompose the whole genetic variation into direct and epigenetic components (maternal effects and epigenetic interaction effects),so that biological mechanism can be better understood.Growth trace models effectively synthesize the developmental dynamics of components of complex traits.With them,continuous,compositive,detailed,and dynamic information of development is available.Conditional analysis method can not only estimate the net effects in a specific time interval,but also depose them into genetic components and help to appreciate the contributions of different effects.
