Interpretation of Toxicogenomics Data

Abstract:Toxicogenomics (TGx) can be considered as a maturing discipline that aims to delineate the complex molecular response to environmental stress and chemicals as well as to drug treatment. Different types of TGx studies have different goals: (1) mechanistic toxicology TGx aims at revealing the molecular basis of toxicity mechanisms; (2) comparative toxicology TGx compares gene expression change patterns among many chemicals to identify their sharing modes of action; and (3) predictive toxicology TGx develops and validates a predictive signature or biomarker for a specific toxicity. Regardless of study type, the TGx data are both prodigious and highly complex, making biologically sound conclusions drawn from proper interpretation strategies a difficult overtaking. This chapter covers a broad range of topics related to TGx study data interpretation. Strategies such as pathway and functional analysis, chromosome mapping, and integration with data from other omics platforms are discussed. Phenotypic anchoring, the process of causality associating the gene expression alteration with phenotypic outcome, is also discussed. Integrating genomics data with proteomics and/or metabolomics data, the so-called systems toxicology approach, is another powerful interpretive approach. Public and private databases enabling interpretive context and software to integrate and analyze data are also summarized. For all the different interpretation techniques provided throughout the chapter, examples of studies and available tools are also provided. Most importantly, the issues and challenges associated with these topics are emphasized so that the readers can gain an overall perspective of preferred approaches for using the existing technology. The ways and means of interpreting TGx data is evolving rapidly. The authors ardently expect that the snapshot of current methods outlined here will soon be refined, or replaced with new innovations, paving the way for a paradigm shift in the toxicological sciences.

Abstract:Differences of the individual toxic effects of antitumor drugs have been a concern in clinical treatment of cancers.The drug toxicity was not only related to the age,sex,and drug interactions,but also to the expression of protein involved in the metabolism,targets and transporters of drugs.Drug transporter mediates the absorption,distribution and elimination of some drugs,which exhibits a great significance in pharmacology and clinical practice.The purpose of this review is to provide information regarding transportermedicated toxic effects of antitumor drugs in order to reduce or avoid the transporter-medicated toxic effects,and to promote reasonable drug use and individualized application of antitumor drugs in clinics.

Abstract:BackgroundGiven that toxicology studies the potential adverse effects of environmental exposures on various forms of life and that clinical toxicology typically focuses on human health effects, what can and should the relatively new term of "translational toxicology" be taken to mean?DiscussionOur assertion is that the core concept of translational toxicology must incorporate existing principles of toxicology and epidemiology, but be driven by the aim of developing safe and effective interventions beyond simple reduction or avoidance of exposure to prevent, mitigate or reverse adverse human health effects of exposures.The field of toxicology has now reached a point where advances in multiple areas of biomedical research and information technologies empower us to make fundamental transitions in directly impacting human health. Translational toxicology must encompass four action elements as follows:Assessing human exposures in critical windows across the lifespanDefining modes of action and relevance of data from animal modelsUse of mathematical models to develop plausible predictions as the basis forProtective and restorative human health interventions.The discussion focuses on the critical window of in-utero development.SummaryExposure assessment, basic toxicology and development of certain categories of mathematical models are not new areas of research; however overtly integrating these in order to conceive, assess and validate effective interventions to mitigate or reverse adverse effects of environmental exposures is our novel opportunity. This is what we should do in translational toxicology so that we have a portfolio of interventional options to improve human health that include both minimizing exposures and specific preventative/restorative/mitigative therapeutics.

Abstract:The research of toxicology based on systems biology has come into vogue.Systems toxicology analyses rely on experimental ′omics′ technologies that are capable of measuring changes in large numbers of variables,often at a genome-wide level,to build networks for analyzing drug toxic action.A major use of ′omics′ technologies is to relate the genomic status of an individual to the therapeutic efficacy of a drug of interest.Combining pathway and network analyses,toxicokinetic and toxicodynamic models,and a knowledge of polymorphisms in the genome will enable the development of predictive models of therapeutic toxic efficacy.Network analyses based on publicly available databases such as the U.S.Food and Drug Administration′s Adverse Event Reporting System allow us to develop an initial understanding of the context within which molecular-level drug-target interactions can lead to distal effectors in a process that results in adverse phenotypes at the organ and organism levels.This review focuses on recent advancements in the application of genomic and genetic data to drug safety and highlights recent successes and current knowledge gaps in the following areas: ① the discovery of toxicity biomarkers and identification of compounds that are predicted to cause toxicity,② the identification of susceptible individuals,and ③ integration of various ′omics′ datasets to improve understanding of toxicity mechanisms within a biological system.

Abstract:Toxicogenomics can facilitate the identification and characterization of toxicity, as illustrated in this review. Toxicogenomics, the application of the functional genomics technologies (transcriptomics, proteomics and metabolomics) in toxicology enables the study of adverse effects of xenobiotic substances in relation to structure and activity of the genome. The advantages and limitations of the different technologies are evaluated, and the prospects for integration of the technologies into a systems biology or systems toxicology approach are discussed. Applications of toxicogenomics in various laboratories around the world show that the crucial steps and sequence of events at the molecular level can be studied to provide detailed insights into mechanisms of toxic action. Toxicogenomics allowed for more sensitive and earlier detection of adverse effects in (animal) toxicity studies. Furthermore, the effects of exposure to mixtures could be studied in more detail. This review argues that in the (near) future, human health risk assessment will truly benefit from toxicogenomics (systems toxicology).

Abstract:<p>A major goal of translational toxicology is to identify adverse chemical effects and determine whether they are conserved or divergent across experimental systems. Translational toxicology encompasses assessment of chemical toxicity across multiple life stages, determination of toxic mode-of-action, computational prediction modeling, and identification of interventions that protect or restore health following toxic chemical exposures. The zebrafish is increasingly used in translational toxicology because it combines the genetic and physiological advantages of mammalian models with the higher-throughput capabilities and genetic manipulability of invertebrate models. Here, we review recent literature demonstrating the power of the zebrafish as a model for addressing all four activities of translational toxicology. Important data gaps and challenges associated with using zebrafish for translational toxicology are also discussed.</p>

Abstract:Toxicogenomics measures molecular features, such as transcripts, proteins, metabolites and epigenomic modifications, to understand and predict the toxicological effects of environmental and pharmaceutical exposures. Transcriptomics has become an integral tool in contemporary toxicology research owing to innovations in gene expression profiling that can provide mechanistic and quantitative information at scale. These data can be used to predict toxicological hazards through the use of transcriptomic biomarkers, network inference analyses, pattern-matching approaches and artificial intelligence. Furthermore, emerging approaches, such as high-throughput dose-response modelling, can leverage toxicogenomic data for human health protection even in the absence of predicting specific hazards. Finally, single-cell transcriptomics and multi-omics provide detailed insights into toxicological mechanisms. Here, we review the progress since the inception of toxicogenomics in applying transcriptomics towards toxicology testing and highlight advances that are transforming risk assessment.

Abstract:Toxicologic Pathology, Ahead of Print. Toxicogenomic technologies query the genome, transcriptome, proteome, and the epigenome in a variety of toxicological conditions. Due to practical considerations related to the dynamic range of the assays, sensitivity, cost, and technological limitations, transcriptomic approaches are predominantly used in toxicogenomics. Toxicogenomics is being used to understand the mechanisms of toxicity and carcinogenicity, evaluate the translational relevance of toxicological responses from in vivo and in vitro models, and identify predictive biomarkers of disease and exposure. In this session, a brief overview of various transcriptomic technologies and practical considerations related to experimental design was provided. The advantages of gene network analyses to define mechanisms were also discussed. An assessment of the utility of toxicogenomic technologies in the environmental and pharmaceutical space showed that these technologies are being increasingly used to gain mechanistic insights and determining the translational relevance of adverse findings. Within the environmental toxicology area, there is a broader regulatory consideration of benchmark doses derived from toxicogenomics data. In contrast, these approaches are mainly used for internal decision-making in pharmaceutical development. Finally, the development and application of toxicogenomic signatures for prediction of apical endpoints of regulatory concern continues to be area of intense research.

Abstract:Background: Traditional toxicity testing emphasizes animal models with growing concerns regarding predictive capacity, throughput and ethics. Rapid innovation surrounding human cell platforms, bioengineered tissues, omics techniques and computational tools offers more modern alternatives aligned with expanding knowledge of chemical biological pathways. These disruptive approaches promise immense potential to transform next-generation chemical safety assessment and drug development pipelines. Purpose: This review provides clinical researchers an updated, comprehensive perspective across evolving areas of focus in new toxicity testing methods with analysis of latest advances and translational context. Main Body: We survey progress in two- and three-dimensional human cell cultures recapitulating tissue/organ complexity impossible in conventional assays. Complementing this, computational modeling integrates structure-activity relationships, physicochemical properties and physiological interactions to predict pharmacokinetics and toxicity in silico. Expanding model organisms add further dimensionality and demographic relevance. High-throughput omics and imaging technologies unravel mechanisms and illuminate biomarkers undetectable by standard measures. Specialized techniques show high promise addressing toxicodynamic intricacies within disease contexts like diabetes and NAFLD. Evaluating traditional medicines and expanding phytochemicals likewise represents an area of growth well-suited for contemporary platforms. Future outlook weighs remarkable potential advantages in reducing animal testing demands, enabling precision toxicology links to clinical medicine and overhauling core chemical risk assessment frameworks. Conclusion: This review intends to catalyze discourse on strategic optimization priorities and roadmaps towards fully unlocking the immense yet still emerging public health potential of these disruptive techniques poising transformation in toxicity sciences centered on human-focused models.

Abstract:In the last decade, new technologies have been invented to analyze large amounts of information such as gene transcripts (transcriptomics), proteins (proteomics) and small cellular molecules (metabolomics). Many studies have been performed in the last few years applying these technologies to aquatic toxicology, mainly in fish. In this article, we summarize the current state of knowledge and question whether the application of modern technology for descriptive purposes truly represents scientific advancement in aquatic toxicology. We critically discuss the advantages and disadvantages of these technologies and emphasize the importance of these critical aspects. To date, these techniques have been used mainly as a proof of principle, demonstrating effects of model compounds. The potential to use these techniques to better analyze the mode-of-action of a toxicant or the effects of a compound within organisms has rarely been met. This is partly due to a lack of baseline data and the fact that the expression of mRNA and protein profiles is rarely linked to physiology or toxicologically meaningful outcomes. It seems premature to analyze mixtures or environmental samples until more is known about the expression profiles of individual toxicants. Gene transcription, protein, or metabolic data give only a partial view of these effects. Thus, we emphasize that data obtained by these technologies must be linked to physiological changes to fully understand their significance. The use of these techniques in aquatic toxicology is still in its infancy, data cannot yet be applied to environmental risk assessment or regulation until more emphasis is placed on interpreting the data within their physiological and toxicological contexts.

Abstract:Though the portfolio of medicines that are extending and improving the lives of patients continues to grow, drug discovery and development remains a challenging business on its best day. Safety liabilities are a significant contributor to development attrition where the costliest liabilities to both drug developers and patients emerge in late development or post-marketing. Animal studies are an important and influential contributor to the current drug discovery and development paradigm intending to provide evidence that a novel drug candidate can be used safely and effectively in human volunteers and patients. However, translational gaps-such as toxicity in patients not predicted by animal studies-have prompted efforts to improve their effectiveness, especially in safety assessment. More holistic monitoring and "digitalization" of animal studies has the potential to enrich study outcomes leading to datasets that are more computationally accessible, translationally relevant, replicable, and technically efficient. Continuous monitoring of animal behavior and physiology enables longitudinal assessment of drug effects, detection of effects during the animal's sleep and wake cycles and the opportunity to detect health or welfare events earlier. Automated measures can also mitigate human biases and reduce subjectivity. Reinventing a conservative, standardized, and traditional paradigm like drug safety assessment requires the collaboration and contributions of a broad and multi-disciplinary stakeholder group. In this perspective, we review the current state of the field and discuss opportunities to improve current approaches by more fully leveraging the power of sensor technologies, artificial intelligence (AI), and animal behavior in a home cage environment.

Abstract:Acting on reports in the late 1980s that most drug candidates fail in development, pharmaceutical discovery programmes responded by devising ways to increase the number of chemicals in the pipeline. With discovery now driven primarily by chemistry and high-throughput screening, the biological effects and, in particular, the toxicity of new compounds are largely not appreciated until a compound enters development. Arguably, this paradigm has produced more failures rather than delivering more successes — with more chemicals to examine, much less is known about any single agent before costly development studies are initiated. The emerging field of toxicogenomics is enabling us to ask detailed questions about drug effects very early on, thereby fundamentally changing our approach to drug discovery.

Abstract:During the past decade, QSAR enjoyed an ever-increasing application in various fields including translational sciences. This review summarizes the progress in data pre-processing, processing and validation techniques as well as the standardization in reporting of QSARs and the legislative framework promoting the use of computational approaches as viable tools for reducing animal testing. Software products focused on prediction of translational endpoints and recently published individual models are discussed briefly. Particular attention is given to challenges springing from the immense complexity of translational QSARs.

Abstract:Biological systems exhibit complex responses to xenobiotics varying from generic stress responses to very specific changes closely associated with the mechanism of toxicity. Until recently our view of this complexity was obscured by the simplicity of available analysis tools which allowed determination of only a few genes in any one study. Then genome sequencing and high throughput library screening projects delivered data on the genome sequence of many organisms, and clones were collected and made available to researchers in a previously unparalleled quantity. To exploit this new resource the microarray was developed from its predecessor the dot blot. Further development has expanded the number of clones contained on any one microarray to a point where the expression of many tens of thousands of genes in a biological system can be determined in a short period of time. What these data are revealing is the full complexity of the gene expression response to stimuli such as xenobiotic exposure. Toxicogenomics seeks to use the complexity of this response as a fingerprint or signature characteristic of that xenobiotic exposure. There are though two major experimental challenges that need to be dealt with for toxicogenomics to be successful. The first is technical and relates to the intrinsic difficulties associated with the accurate measurement of gene expression. For microarrays, this problem is multiplied by the number of genes on the microarray itself. To overcome this technical variability correct experimental design is critical. The second challenge concerns the biological system used. What genetic background, time point and dose of xenobiotic should be chosen? For in vitro systems should cell lines or primary cells be used? These factors, and more, could affect the gene expression profile obtained in response to the same xenobiotic exposure. Using both our data and data from public databases these issues are explored in this paper.
Bidirectional Translation of Transcriptomic Profiles between Liver and Kidney under Drug Treatment Using Generative Adversarial Networks (GANs)

Abstract:Translational research in toxicology is essential for understanding how molecular alterations manifest across various biological systems to, for example, decrease reliance on animal models and extrapolation from animals to humans. Toxicogenomics (TGx) significantly contributes to assessing chemical and drug toxicity by providing insights into underlying toxicity mechanisms and developing gene expression-based biomarkers for toxicant classification. Despite the recognized need for a multi-organ approach in evaluating organism-level toxicity, most TGx research has been focused on a limited number of organs, primarily the liver, due to resource-intensive experiments. This paper is the first effort to utilize Generative Adversarial Network (GAN) for bidirectional translation of transcriptomic profiles between organs under chemical treatment. In this study, we developed a novel GAN model, TransTox, to bridge transcriptomic data between the liver and kidney. This model demonstrated robust performance in various evaluations, including external validation on independent datasets from both the training set’s source labs and a different lab. The study investigated the concordance between the real data and synthetic data generated by TransTox in elucidating toxicity mechanisms with respect to differential expressed genes (DEGs) and enriched pathways analyses. It showed comparable results in comparison to that obtained from real experimental settings. Moreover, TransTox proved valuable in biomarker applications, where synthetic data could be used to develop valid biomarkers or serve as “digital twins” for diagnostic applications. TransTox holds the potential to extend insights into toxicological effects in other organs by leveraging historical liver-centric TGx experiments, thereby opening avenues for reducing reliance on animal testing in organ toxicity research.

Abstract:It is imperative to comprehend the mechanisms that underlie drug toxicity in order to enhance the efficacy and safety of novel therapeutic agents. The capacity to identify molecular pathways that contribute to drug-induced toxicity has been significantly enhanced by recent developments in omics technologies, such as transcriptomics, proteomics, and metabolomics. This has enabled the early identification of potential adverse effects. These insights are further enhanced by computational tools, including quantitative structure–activity relationship (QSAR) analyses and machine learning models, which accurately predict toxicity endpoints. Additionally, technologies such as physiologically based pharmacokinetic (PBPK) modeling and micro-physiological systems (MPS) provide more precise preclinical-to-clinical translation, thereby improving drug safety assessments. This review emphasizes the synergy between sophisticated screening technologies, in silico modeling, and omics data, emphasizing their roles in reducing late-stage drug development failures. Challenges persist in the integration of a variety of data types and the interpretation of intricate biological interactions, despite the progress that has been made. The development of standardized methodologies that further enhance predictive toxicology is contingent upon the ongoing collaboration between researchers, clinicians, and regulatory bodies. This collaboration ensures the development of therapeutic pharmaceuticals that are more effective and safer.

Abstract:The discovery of molecular toxicity in a clinical drug candidate can have a significant impact on both the cost and timeline of the drug discovery process. Early identification of potentially toxic compounds during screening library preparation or, alternatively, during the hit validation process is critical to ensure that valuable time and resources are not spent pursuing compounds that may possess a high propensity for human toxicity. This report focuses on the application of computational molecular filters, applied either pre- or post-screening, to identify and remove known reactive and/or potentially toxic compounds from consideration in drug discovery campaigns.
