Abstract:The three-dimensional structure of a protein — as determined by its primary amino acid sequence — ultimately dictates how it can interact with other molecules and therefore governs its function, which could be, for example, catalysing a chemical transformation, transporting a molecule or providing structure. The capacity to accurately characterize a protein's 3D structure directly from its primary sequence could help scientists predict its functional output and enable the design of ligands to selectively modulate protein activity. Likewise, being able to design new proteins built with selected functions of interest could potentially afford new biological tools and therapeutics and serve as a starting point for biomaterials. The Critical Assessment of Protein Structure Prediction (CASP) — a biennial global competition with the goal of finding solutions to predicting protein structure — has featured works from all laureates of this year's prize. DeepMind's first iteration of AlphaFold applied a type of AI called 'deep learning' to predict the distance between pairs of amino acids within a protein using both genetic and structural data. This first version outperformed others in the 2018 CASP13 for prediction accuracy, but it was the second iteration AlphaFold2 — taking the top spot in the 2020 CASP14 — that became a real game changer.

Abstract:It has been a landmark year for artificial intelligence (AI) and biotechnology. Perhaps the most noteworthy of these advances was Google DeepMind's AlphaFold2 algorithm which smashed records in protein structure prediction (Jumper et al., 2021, Nature, 596, 583) complemented by progress made by other research groups around the globe (Baek et al., 2021, Science, 373, 871; Zheng et al., 2021, Proteins). For the first time in history, AI achieved protein structure models rivalling the accuracy of experimentally determined structures. The power of accurate protein structure prediction at our fingertips has countless implications for drug discovery, de novo protein design and fundamental research in chemical biology. While acknowledging the significance of these breakthroughs, this perspective aims to cut through the hype and examine some key limitations using AlphaFold2 as a lens to consider the broader implications of AI for microbial biotechnology for the next 15 years and beyond.

Abstract:From AlphaGO over StableDiffusion to ChatGPT , the recent decade of exponential advances in artificial intelligence (AI) has been altering life. In parallel, advances in computational biology are beginning to decode the language of life: AlphaFold2 leaped forward in protein structure prediction, and protein language models (pLMs) replaced expertise and evolutionary information from multiple sequence alignments with information learned from reoccurring patterns in databases of billions of proteins without experimental annotations other than the amino acid sequences. None of those tools could have been developed 10 years ago; all will increase the wealth of experimental data and speed up the cycle from idea to proof. AI is affecting molecular and medical biology at giant steps, and the most important might be the leap toward more powerful protein design.

Abstract:The rapid progress in the field of deep learning has had a significant impact on protein design. Deep learning methods have recently produced a breakthrough in protein structure prediction, leading to the availability of high-quality models for millions of proteins. Along with novel architectures for generative modeling and sequence analysis, they have revolutionized the protein design field in the past few years remarkably by improving the accuracy and ability to identify novel protein sequences and structures. Deep neural networks can now learn and extract the fundamental features of protein structures, predict how they interact with other biomolecules, and have the potential to create new effective drugs for treating disease. As their applicability in protein design is rapidly growing, we review the recent developments and technology in deep learning methods and provide examples of their performance to generate novel functional proteins.

Abstract:Artificial intelligence has made significant advances in the field of protein structure prediction in recent years. In particular, DeepMind's end-to-end model, AlphaFold2, has demonstrated the capability to predict three-dimensional structures of numerous unknown proteins with accuracy levels comparable to those of experimental methods. This breakthrough has opened up new possibilities for understanding protein structure and function as well as accelerating drug discovery and other applications in the field of biology and medicine. Despite the remarkable achievements of artificial intelligence in the field, there are still some challenges and limitations. In this Review, we discuss the recent progress and some of the challenges in protein structure prediction. These challenges include predicting multidomain protein structures, protein complex structures, multiple conformational states of proteins, and protein folding pathways. Furthermore, we highlight directions in which further improvements can be conducted.

Abstract:The success of artificial intelligence (AI) algorithms in predicting protein structure and more recently, protein interactions, demonstrates the power and potential of machine learning and AI for advancing and accelerating biomedical research. As cells are the fundamental unit of life, applying these tools to understand and predict cellular function represents the next great challenge. However, given the complexity of cellular structure and function, the diversity of cell types and the dynamic plasticity of cell states, the task will not be easy. To accomplish this challenge, AI models must scale and grow in sophistication, fueled by quantitative, multimodal data linking cell structure (their molecular composition, architecture, and morphology) to cell function (cell type and state). As cell biologists embrace the potential of AI models focused on cell features and functions, they are well positioned to contribute to their development, validate their utility, and perhaps, most importantly, play a leading role in leveraging the powers and insight emerging from the coming wave of cell-scale AI models.

Abstract:Since the first revelation of proteins functioning as macromolecular machines through their three dimensional structures, researchers have been intrigued by the marvelous ways the biochemical processes are carried out by proteins. The aspiration to understand protein structures has fueled extensive efforts across different scientific disciplines. In recent years, it has been demonstrated that proteins with new functionality or shapes can be designed via structure-based modeling methods, and the design strategies have combined all available information — but largely piece-by-piece — from sequence derived statistics to the detailed atomic-level modeling of chemical interactions. Despite the significant progress, incorporating data-derived approaches through the use of deep learning methods can be a game changer. In this review, we summarize current progress, compare the arc of developing the deep learning approaches with the conventional methods, and describe the motivation and concepts behind current strategies that may lead to potential future opportunities.

Abstract:Protein structure prediction can be used to determine the three-dimensional shape of a protein from its amino acid sequence<a href="/articles/s41586-019-1923-7#ref-CR1">1</a>. This problem is of fundamental importance as the structure of a protein largely determines its function<a href="/articles/s41586-019-1923-7#ref-CR2">2</a>; however, protein structures can be difficult to determine experimentally. Considerable progress has recently been made by leveraging genetic information. It is possible to infer which amino acid residues are in contact by analysing covariation in homologous sequences, which aids in the prediction of protein structures<a href="/articles/s41586-019-1923-7#ref-CR3">3</a>. Here we show that we can train a neural network to make accurate predictions of the distances between pairs of residues, which convey more information about the structure than contact predictions. Using this information, we construct a potential of mean force<a href="/articles/s41586-019-1923-7#ref-CR4">4</a> that can accurately describe the shape of a protein. We find that the resulting potential can be optimized by a simple gradient descent algorithm to generate structures without complex sampling procedures. The resulting system, named AlphaFold, achieves high accuracy, even for sequences with fewer homologous sequences. In the recent Critical Assessment of Protein Structure Prediction<a href="/articles/s41586-019-1923-7#ref-CR5">5</a> (CASP13)—a blind assessment of the state of the field—AlphaFold created high-accuracy structures (with template modelling (TM) scores<a href="/articles/s41586-019-1923-7#ref-CR6">6</a> of 0.7 or higher) for 24 out of 43 free modelling domains, whereas the next best method, which used sampling and contact information, achieved such accuracy for only 14 out of 43 domains. AlphaFold represents a considerable advance in protein-structure prediction. We expect this increased accuracy to enable insights into the function and malfunction of proteins, especially in cases for which no structures for homologous proteins have been experimentally determined<a href="/articles/s41586-019-1923-7#ref-CR7">7</a>.

Abstract:The potential of deep learning has been recognized in the protein structure prediction community for some time, and became indisputable after CASP13. In CASP14, deep learning has boosted the field to unanticipated levels reaching near-experimental accuracy. This success comes from advances transferred from other machine learning areas, as well as methods specifically designed to deal with protein sequences and structures, and their abstractions. Novel emerging approaches include (i) geometric learning, i.e. learning on representations such as graphs, 3D Voronoi tessellations, and point clouds; (ii) pre-trained protein language models leveraging attention; (iii) equivariant architectures preserving the symmetry of 3D space; (iv) use of large meta-genome databases; (v) combinations of protein representations; (vi) and finally truly end-to-end architectures, i.e. differentiable models starting from a sequence and returning a 3D structure. Here, we provide an overview and our opinion of the novel deep learning approaches developed in the last two years and widely used in CASP14.

Abstract:Artificial intelligence (AI) has advanced considerably, AlphaFold2 protein models are as good as X-ray results, language models like ChatGPT can pass MBA and medical exams, and deep learning models Midjourney, and Stable Diffusion can emulate artistic styles. Given current progress, could text-based inputs be used for the generative design of artificial proteins, pathways, or even organisms, with traits designed purely by AI? Existing strategies for biotechnology design are founded in knowledge-based approaches, such as rational enzyme engineering or whole pathway design using synthetic biology, often borrowing "parts" from other organisms. Alternatively, desired traits are achieved via random mutagenesis with iterative selection procedures. Both are costly in terms of acquiring knowledge and undertaking experimentation. Recently, advances in protein language models have allowed AI to implicitly "learn" properties that allow sequences to be folded alongside other embedded learning techniques for function prediction from primary sequences. Thus, AI offers varied routes to predicting biological outcomes from DNA sequences. However, AI has not yet been extensively used to design novel functions, despite the wealth of functionally annotated protein products at our fingertips. Thus, generative protein language models for biodesign represent a promising future. We seek to explore current technological limits and challenges, investigate new avenues and methodologies to make this possible and broach discussion around wider issues arising from AI-designed life.

Abstract:Google DeepMind Technologies Limited (London, United Kingdom) recently released its new version of the biomolecular structure predictor artificial intelligence (AI) model named AlphaFold 3. Superior in accuracy and more powerful than its predecessor AlphaFold 2, this innovation has astonished the world with its capacity and speed. It takes humans years to determine the structure of various proteins and how the shape works with the receptors but AlphaFold 3 predicts the same structure in seconds. The version's utility is unimaginable in the field of drug discoveries, vaccines, enzymatic processes, and determining the rate and effect of different biological processes. AlphaFold 3 uses similar machine learning and deep learning models such as Gemini (Google DeepMind Technologies Limited). AlphaFold 3 has already established itself as a turning point in the field of computational biochemistry and drug development along with receptor modulation and biomolecular development. With the help of AlphaFold 3 and models similar to this, researchers will gain unparalleled insights into the structural dynamics of proteins and their interactions, opening up new avenues for scientists and doctors to exploit for the benefit of the patient. The integration of AI models like AlphaFold 3, bolstered by rigorous validation against high-standard research publications, is set to catalyze further innovations and offer a glimpse into the future of biomedicine.

Abstract:Protein structure prediction and design can be regarded as two inverse processes governed by the same folding principle. Although progress remained stagnant over the past two decades, the recent application of deep neural networks to spatial constraint prediction and end-to-end model training has significantly improved the accuracy of protein structure prediction, largely solving the problem at the fold level for single-domain proteins. The field of protein design has also witnessed dramatic improvement, where noticeable examples have shown that information stored in neural-network models can be used to advance functional protein design. Thus, incorporation of deep learning techniques into different steps of protein folding and design approaches represents an exciting future direction and should continue to have a transformative impact on both fields.
