Abstract:Abstract The world-famous Romanov breed of sheep fits easily into different production systems including private households, smallholders, and large farms. Such a resilience and extraordinary reproduction traits combining with good meat qualities have made the Romanov breed as a choice to produce mutton in the Central Russia regions. However, little is known on genetic mechanisms underlying the complex of specific traits of this breed. In this regard, we performed a scan of signatures of selection by identification of runs of homozygosity (ROH) islands in the Romanov sheep population. Forty-eight samples of the Romanov sheep from the Yaroslavl and Kaluga regions of Russia were genotyped using Ovine Infinium® HD SNP BeadChip (Illumina, CA, USA). ROHs were estimated in the R package “detectRUNS” using window-free method for consecutive. The ROH shared in more than 50% of sheep were considered as ROH islands. The genes overlapped with the ROH islands were annotated using Ensembl genome browser 103. Enrichment for functional categories of the identified genes was performed using DAVID Functional Annotation Bioinformatics Microarray Analysis tool. More than 88 SNPs were found in ROH islands located on OAR1, OAR10, OAR11, OAR13, OAR14, OAR15, OAR16, OAR17 and OAR18. We detected a major group of genes related to reproduction traits. The identified candidates included UBE2Q1 (embryo implantation, fertilization, prolactin secretion), RNF17 (spermiogenesis), HSD11B2 (pregnancy, follicle function), FANCA (gonad development), and CUBN (embryonic development). In addition, several identified genes were involved in fatty acid metabolism (ACOX1, HAO2, and EIF6), lipid transport (OSBPL11), and biosynthesis of lipid-binding serum glycoproteins (BPIFB4) as well as in osteoblast differentiation (ADAR). The studies will be continued on a larger sample with further validation of the most promising candidate genes. Genotyping of twenty-four samples was performed within RFBR project No. 20-516-56002. Other twenty-four SNP-genotypes were generated within the theme No. 0445-2019-0024.

Abstract:Very specific requirements are imposed on the coat of sheep of the Romanov breed, which are associated with the structure of the skin, in addition, the study of the age characteristics of the structure of the skin gives us additional data on the adaptive characteristics of animals in new breeding conditions, and in our case, in the conditions of the foothill zone of the North Caucasus. Life-time observations carried out on the same animals open up the possibility of understanding the properties of the skin in connection with changes in the body under the influence of the environment. Purpose - to study postembryonic changes in the skin of young sheep of the Romanov, Tushin and Ossetian breeds in the first year of their life. To achieve this goal, three groups of bright breeds - Romanov, Tushin and Ossetian breeds - were formed in JSC "Saniba" of the Prigorodny District of North Ossetia-Alania. The test subjects were weighed at birth and at 4, 8 and 12 months of age, and skin samples were taken at the same ages for examination. The preparation of skin preparations and their study was carried out according to the method of N.A. Diomidova and others. It was found that Ossetian lambs in live weight both at birth and at subsequent ages significantly exceeded the Romanov peers. The Romanovs' brighta at the age of 12 months surpassed the Ossetian and Tushin peers in the thickness of the pilar layer by 17.3 and 28.7%, respectively, and in the total thickness of the skin - by 6.6 and 14.4%, yielding to them in the thickness of the epidermal layer by 5 , 1 and 10.6%, and in terms of the thickness of the reticular layer - Tushino by 10.1%, Ossetian - 13.5%. Calculations showed that the Romanovs' brighta in the relative thickness of the pilar layer are superior to the Tushino and Ossetian peers, yielding to them in terms of a similar indicator of the epidermis and the reticular layer.

Production, reproduction, and some adaptation characteristics of Romanov sheep raised under humid temperate climate

Abstract:This study aimed to determine the fertility and growth traits, viability, and body measurements of the Romanov sheep under breeder conditions in the humid region of Turkey. The animal material of the research consisted of sheep imported from Ukraine in 2019. In the study, there are two farms with 31 and 44 ewes in the first year and three farms with 45, 34, and 32 ewes in the second year. The reproductive performances of 186 sheep and lambs in three different farms were examined, and nine rams, one ram per 20 sheep, were used for mating. Two-year (2020 and 2021) data on the reproductive performance of pure Romanov ewes, survivability in ewes and lambs, and development characteristics in lambs were used in the present study. The conceived rate (88.17%), fecundity at birth (1.42) and at weaning (1.29), litter size at birth (1.76) and weaning (1.56), single (50.98%), twin (41.83%), and triplet birth rate (6.54%), and abortion rate (6.71%) were determined for 2 years average. Birth and weaning weights of lambs were affected by sex and birth type (p < 0.01). The Romanov sheep and their lambs did not satisfy the breeder regarding reproductive performance and lamb development.
Exterior profile of Saanen goats with different genotypes of the SPAG17 gene

Abstract:The exterior is formed in the process of growth and development of the animal and is a reflection of the appearance and proportions of the body. Genetic factors play a significant role in the formation of the exterior. The protein sperm-associated antigen 17, encoded by the SPAG17 gene, performs a number of important biological functions in the process of growth and development of the mammalian organism, as well as affecting the growth and development of bones. The aim of our work was to analyze the polymorphic variants (indel) of the SPAG17 gene in connection with the body measurements of mature Saanen goats. The sample included 43 goats aged 3-5 years from one of the breeding farms of the Leningrad region. Phenol extraction was used to isolate DNA samples. Genotyping was performed for rs659761737 (indel 14 bp, intron 22) and rs647063466 (indel 17 bp, intron 47) of the SPAG17 gene by AS-PCR method. Before the start of the breeding season, sexually mature goats of the Saanen breed were once measured with the calculation of body built indices. The analysis of the genotypes and alleles frequency showed that, according to rs659761737 (indel 14 bp), the DD genotype was determined at the level of 0.186, ID - 0.419, and II - 0.395. For rs647063466 (indel 17 bp) of the SPAG17 gene, the opposite pattern was observed. The frequency of DD, ID, and II genotypes was 0.326, 0.512, and 0.163, respectively. Animals with genotype II for rs659761737 (indel 14 bp) of the SPAG17 gene had significantly high metacarpus girth values (p˂0.01), and the individuals with genotype ID for rs647063466 (indel 17 bp) were distinguished by high values of the index of leg height (p˂0.05) and chest index (p˂0.05). The obtained data suggest that the studied SNPs of the SPAG17 gene make a significant contribution to the formation of the exterior profile of the Saanen goats.

Abstract:Native cattle breeds can carry specific signatures of selection reflecting their adaptation to the local environmental conditions and response to the breeding strategy used. In this study, we comprehensively analysed high-density single nucleotide polymorphism (SNP) genotypes to characterise the population structure and detect the selection signatures in Russian native Yaroslavl and Kholmogor dairy cattle breeds, which have been little influenced by introgression with transboundary breeds. Fifty-six samples of pedigree-recorded purebred animals, originating from different breeding farms and representing different sire lines, of the two studied breeds were genotyped using a genome-wide bovine genotyping array (Bovine HD BeadChip). Three statistical analyses—calculation of fixation index ( F ST ) for each SNP for the comparison of the pairs of breeds, hapFLK analysis, and estimation of the runs of homozygosity (ROH) islands shared in more than 50% of animals—were combined for detecting the selection signatures in the genome of the studied cattle breeds. We confirmed nine and six known regions under putative selection in the genomes of Yaroslavl and Kholmogor cattle, respectively; the flanking positions of most of these regions were elucidated. Only two of the selected regions (localised on BTA 14 at 24.4–25.1 Mbp and on BTA 16 at 42.5–43.5 Mb) overlapped in Yaroslavl, Kholmogor and Holstein breeds. In addition, we detected three novel selection sweeps in the genome of Yaroslavl (BTA 4 at 4.74–5.36 Mbp, BTA 15 at 17.80–18.77 Mbp, and BTA 17 at 45.59–45.61 Mbp) and Kholmogor breeds (BTA 12 at 82.40–81.69 Mbp, BTA 15 at 16.04–16.62 Mbp, and BTA 18 at 0.19–1.46 Mbp) by using at least two of the above-mentioned methods. We expanded the list of candidate genes associated with the selected genomic regions and performed their functional annotation. We discussed the possible involvement of the identified candidate genes in artificial selection in connection with the origin and development of the breeds. Our findings on the Yaroslavl and Kholmogor breeds obtained using high-density SNP genotyping and three different statistical methods allowed the detection of novel putative genomic regions and candidate genes that might be under selection. These results might be useful for the sustainable development and conservation of these two oldest Russian native cattle breeds.

Abstract:The paper presents the research results of blood serum biochemical parameters, as well as fattening and meat qualities of Large White young pigs of different genotypes by melanocortin receptor gene 4 MC4R; the level of phenotypic consolidation of quantitative characters is calculated and their correlations are determined. It was found that the serum biochemical parameters of young pigs from the experimental groups correspond to the physiological norm of clinically healthy animals. Studies have shown that animals of the MC4R<sup<AG</sup< genotype exceed significantly their peers of the MC4R<sup<AA</sup< genotype in the age of achievement of live weight of 100 kg, in fatback thickness at the level of 6-7 thoracic vertebrae and in the length of the chilled carcass by 4.47% on average. The coefficients of phenotypic consolidation of fattening and meat qualities of young pigs from the experimental groups ranged from -0.101 to +0.370. The number of significant correlations between serum biochemical parameters, fattening and meat qualities of Large White young pigs of the MC4R<sup<AA</sup< genotype is 26.67%, of MC4R<sup<AG</sup< genotype is 33.34%. This indicates the possibility of using interior indicators for early prediction of fattening and meat qualities of Large White young pigs. The maximum increase in additional products was obtained from Large White young pigs of the MC4R<sup<AG</sup< genotype by the melanocortin receptor gene in amount of +2.02%.
Identification of candidate genes associated with growth and development of sheep from a crossbred population using genome-wide association studies

Abstract:The article presents the results of a search for genome-wide associations with phenotypic traits characterizing the growth and development of sheep from a crossbred population obtained from crossing Romanov sheep and F1 hybrid rams (Romanov sheep x Katahdin). The phenotype database included ten body measurements (withers height, sacral height, back height, chest depth, chest width, ischial tuberosity width, body length, oblique body length, chest girth, pastern girth) recorded at the age of 6 days, 3, 6 and 9 months. Genotyping of sheep was carried out using high-density DNA chips containing about 600,000 SNP markers. Genome-wide association studies (GWAS) were performed using regression analysis in the STATISTICA 10 program. The search for candidate genes localized in the SNP region was performed using Ensembl genome browser 110. There was carried out an analysis of the matches of the identified SNPs with known quantitative trait loci (QTLs) described in the Sheep Quantitative Trait Locus Database. There were found SNPs that were significantly associated with the studied phenotypic traits overlapped with the QTLs, among which the most common categories were “Body weight (slaughter)”, “Muscle weight in carcass”, “Body weight (live)” and “Bone weight in carcass”. There has been established that SNPs significantly associated with exterior traits were localized within or in the immediate vicinity of 64 genes. There were found potential candidates regulating the growth of muscle (FOXO3, PRKAG3, MYOZ2, and ANKRD1) and cartilage tissues FGF12) and involved in metabolic processes, which were critical for the growth of lambs (CLDN, ALB, and MRC1). Along with the known in sheep functional candidates (CAST and SCD5) , there were identified genes that were not previously described in sheep, but regulated growth and development processes in other livestock species including genes RAB28, PRKAG3 and FOXO3. The identified SNPs can be recommended for inclusion in marker-guided selection programs in sheep breeding.

Based on the conducted genetic analysis by PCR and Sanger sequencing, a replacement of a single nucleotide (SNP) in the DNA sequence of the GH gene was detected, which affects meat productivity.

Abstract:Abstract Breeding fast-growing sheep with good carcass traits is beneficial for lamb producers. However, genomic selection for relevant traits is still lagging in Russian sheep industry. In this regard, detection of the QTLs and candidate genes specific for local sheep is of great scientific and practical interest in Russia. In our research, we aimed to perform GWAS for growth and carcass traits in the QTL-mapping sheep population obtained from crossing slow- and fast-growing breeds. Backcrosses from (Katahdin× Romanov) × Romanov mapping population were genotyped with Ovine Infinium HD SNP BeadChip (Illumina, USA). Quality control in PLINK v.1.9 resulted in 459,868 SNPs which were used for GWAS. Threshold p-value for Bonferroni genome-wide significance was estimated as p = 1.09х10–7. The Manhattan plots were visualized in R package qqman. The measurements included body weight (BW), chest depth (CD), chest width (CW), and width at the iliac tubercle (WT) were recorded at the age of 6, 42 and 180 days. Significant SNPs including oar3_OAR7_44462236 (p = 8.40E-07), oar3_OAR7_44496608 (p = 8.40E-07) and oar3_OAR7_44975375 (p = 8.60E-07) were associated with WT at age of 180 days (13.31±0.23 cm). In addition, genomic regions located on chromosome 7 (44462236 – 44975375) and chromosome 2 (148067154 – 148077728) contained SNPs associated with CD at age of 180 days (21.42±0.39 cm) as well as with WT at age of 180 days. One SNPs (oar3_OAR4_4568047) on chromosome 4 and four SNPs on chromosome 7 (oar3_OAR7_44462236, oar3_OAR7_44496608, oar3_OAR7_44975375, and oar3_OAR7_45012432) were associated with BW at age of 180 days (22.61± 0.89 cm). The genes identified by GWAS were annotated. There were candidates responsible for bone metabolism, prenatal growth, skeletal muscle growth, related to meat quality and involved in carbohydrate and lipid metabolism. Abstract:AbstractGreece has a long history in autochthonous sheep, the genetic ancestry of which has been associated with four subtypes known to inhabit Greece at the end of the nineteenth century. Among them, the Karamaniko breed is still surviving, however endangered. This study was designed in order to (a) determine the phylogenetic status, (b) to evaluate the levels of inbreeding, and (c) to assess the genetic basis of coat color of Karamaniko breed. For these purposes, the mitochondrial cyt b gene was sequenced, the AFLP methodology was applied, and the MC1R was genotyped, respectively, in 72 female sheep from the Karamaniko breed. Four different novel cyt b haplotypes were defined and three MC1R genotypes were scored, whereas inbreeding levels estimated using AFLPs by the means of relatedness coefficient (r) were 0.287, with gene diversity at the levels of 0.105. Phylogenetic analysis indicated an eastern Asian tropical and subtropical origin of the Karamaniko breed, close with breeds originating from central Turkey, or a clustering within western European or Mediterranean sheep, mirroring a recent genetic divergence, with a non-random spread towards the formation of lowland breeds. The MC1R genotypes were all associated with the white coat color, in which selective breeding has probably been based on traditional morphological characters. Finally, levels of inbreeding do not constitute an indication for a particular mating plan to prevent unpleasant phenomena such as inbreeding depression, probably because of the special attention paid by the farmers towards the avoidance of relative recurrent mating.

Abstract:Aim . One of the important tasks in solving the problem of improving the efficiency of sheep breeding is the rational use of fodder lands in the North Caucasus and the South of Russia, a significant part of which is located in different natural and climatic conditions. The complexity of solutions lies in insufficient knowledge of the mechanisms of adaptation of farm animals, in particular sheep, to the ecological and geographical features of these regions. The purpose of this research was to study the genetic polymorphism of genes, the degree of genetic variability and immune status in sheep of different breeds, since genetic polymorphism is a measure of its adaptability and the hematopoietic function of blood is the basis of the life of the organism. Material and Methods . The genetic structure of the GH/Hae III , GDF9/AsplEI genes and immune status, was studied by the methods of genetic‐statistical and immune analysis in sheep of different breeds kept in different climatic zones of Dagestan and the Krasnodar Territory. Results . As a result of DNA genotyping of the studied samples of sheep of different breeds, it was found that polymorphism of GH/HaeIII , GDF9/AsplEI genes is represented by three genotype variants: homozygous GH/HaeIII АА , GH/HaeIII ВВ ; GDF9/AsplEI АА , GDF9/AsplEI GG ; heterozygous GH/HaeIII AB ; GDF9/AsplEI AG and two alleles: A and B – of the GH/HaeIII gene; A and G – GDF9/AsplEI gene with different frequency of occurrence, respectively. Conclusion . For the first time, genetic variability has been studied in the context of the immune status of sheep populations of different breeds bred in the foothills of the Republic of Dagestan and Krasnodar Territory. The information obtained about the role of the degree of genetic variability and the immune status of sheep of different breeds is answered in the formation of adaptive‐compensatory mechanisms to specific conditions of the breeding environment. A deeper study of the adaptive characteristics of sheep of different breeds for their further improvement allows the use of molecular genetic and hematological methods.

Abstract:The economic condition, national economic significance and prospects for the development of sheep breeding in our country directly depend on the meat productivity of sheep. The purpose of our research was to study the qualitative indicators of sheepskins and the histological structure of the skin of Kalmyk fat-tailed rams and crossbreeds obtained on the basis of crossing of Kalmyk fat-tailed ewes with Dorper rams. The work was carried out in LLC "Agrofirma Aduchi", Republic of Kalmykia. It was found that the coarser wool of the rams of group I was 4.7 microns or 12.9%, in contrast to the peers of group II. The control animals have 40 quality wool, and the experimental ones - 36, that is, the wool of hybrid young animals is thinner by two whole qualities, which is a very good indicator for the textile industry. The fineness of the awn was thicker in purebred rams by 8.5%, the fineness of transitional hair and fluff by 17.8%, in contrast to hybrid young. In the study of the histological parameters of the skin, it was revealed that the rams of group I had 352.57 µm thicker skin (14.52%) in comparison with their peers in group II. In this case, the thickness of the layers of the total thickness of the skin in animals of group I is: epidermis - 0.8%, pilar - 69.8%, reticular - 29.4%; Group II - epidermis - 1.2%, pilar - 60.5%, reticular - 38.3%. The densest epidermis was found in crossbred young animals of group II. Their superiority in this indicator over their peers in the control group was 6.12 microns or 27.7%. This is due to the fact that in animals of the meat direction, the epidermal part (flesh) is thicker. Crossbred rams have a larger area of sheepskins, the skin is more elastic, durable and less thick, such sheepskins are first-class raw materials for the industrial production of fur products. The density of the coat (the ratio of WF / PF) in crossbred rams is greater than that of purebred peers.

Abstract:Aim. The study of the genetic structure of sheep of the Volgograd and Edilbaevsky breeds according to the GDF9, GH genes. Materials and Methods. The research was carried out in herds of sheep from leading breeding plants, on the basis of Don State Agrarian University and Volga Region Research Institute of Manufacture and Processing of Meat-and-Milk Production. Biosamples of skin and cartilage tissue from the auricles were taken from sheep by plucking an area of 1 cm2 for molecular genetic studies. Evaluation was performed by PCR-RFLP method. Endonucleases BstHH HaeIII were used to restrict the amplified regions of the GDF9 and GH genes. The presence and frequency of alleles and genotypes for the GDF9, GH genes were determined based on the results of a molecular genetic study. Results. The article is devoted to the study of the genetic structure of sheep of the Volgograd and Edilbaevsky breeds. One of the important resources for creating highly productive animals is the use of marker selection as an additional criterion for the selection and selection of breeding animals. The use of DNA markers for the selection of animals containing desirable alleles of genes of economically valuable traits is one of the new scientific approaches to solve this problem. The development of sheep breeding in our country will allow using the available natural and human resources in rural areas, as well as obtaining high-quality lamb through the use of resource-saving technologies. The aim of the work was to study the genetic structure of sheep of the Volgograd and Edilbaevsky breeds according to the GDF9, GH genes. To perform molecular genetic studies, samples of ear plucks (tissue from the auricle) with an area of 1 cm2 were taken from sheep. The assessment was carried out by PCR-PDRF. In all the studied groups of sheep, A and B allelic variants of the GDF9 gene, alleles A and B of the GH gene were established. The analysis of the data revealed a breed aspect in the distribution of the frequency of alleles and genotypes of the GDF9, GH genes in the populations under consideration. Conclusion. The results of the study of the genetic structure of the populations of sheep of the Volgograd and Edilbaevsky breeds showed that the frequency distribution of alleles and genotypes of the growth hormone (GH) and differential growth factor (GDF9) genes have some features associated with the breed affiliation of the studied sheep.
