Abstract:The sheep population of native breeds, despite their unique features and the ability to adapt to harsh environmental conditions, has significantly decreased in recent years. Due to the low profitability of breeding, many local breeds of sheep in Poland were exposed to the risk of extinction. Many years of crisis in sheep farming have exacerbated this situation. The aim of this paper was to present the current situation of native sheep breeding in Poland, in terms of significance and effects of genetic resources protection programmes. The conservation of genetic resources of sheep aims to maintain and increase the population size while striving to maintain the greatest possible genetic variability. There are 17 native breeds included in the Polish sheep genetic resources conservation programme. A positive element of the implementation of the conservation of genetic resources programme for sheep is the accompanying measures which are based on the use of the non-productive role of the species. Extensive sheep grazing, as a form of nature conservation, serves to preserve valuable natural landscapes and the culture of local communities associated with sheep farming. Production and promotion of quality products, especially using niche markets and short production chains, are essential to ensure the economic viability of farms. These activities must be accompanied by raising public awareness of indigenous breeds and their alternative use in environmental activities, as well as their role in preserving the cultural heritage of local communities, for example through mountain grazing and the production of traditional products.

Abstract:Conservation of native animal genetic resource is vital to maintain genetic diversity sustainably and to cope with the future challenging climate change. Thus, the aim of this paper was to review the experience of sheep conservation practice in Turkey and future prospects in Ethiopia. In turkey, fifteen sheep types are extinct and other native sheep population decreased by 47% due to an unplanned crossbreeding program. For these reasons, sheep genetic resource ex-situ in vivo conservation project started in 1995 with three sheep breeds. The animal breeding law regarding registration of new breed and conservation of animal genetic resources was enacted in 2001 in Turkey. In-situ conservation subsidies of sheep breeds near to extinction have been continued since 2005. Following these events, in vitro conservation of germplasm of 13 sheep breeds have been initiated in 2007 and two gene banks have been established and thereby sperm, embryo, cell, and DNA of from each sheep breed conserved in the gene bank. Although they were successful in both in-situ and ex-situ conservations with some limitations, in-situ conserved sheep breeds had better productivity than ex-situ in vivo conserved sheep in Turkey. In the case of Ethiopia, in-situ conservation will be compatible with the existing infrastructure. Through balancing the genetic gain and inbreeding level, it is possible to integrate the existing community-based genetic improvement programs (with in breed selection) with sustainable in-situ conservation of native sheep genetic resources in Ethiopia.

Abstract:Indigenous goats are important in the livelihoods of rural households in East African countries. This is due to their ability to produce and reproduce in different environments and climatic conditions. Even though these indigenous goats are important, there is little available information on the genetic characterization of these breeds in Africa and at the international level. This paper reviews the status of indigenous goats, highlighting their production systems, phenotypic and genetic characteristics, and genetic diversity, and proposes potential ways for sustainable improvement and conservation in East African countries. Most households use traditional production systems with various uncharacterized goat breeds and ecotypes, which are hence named after the tribe or locality in which they are found. Most of these goats are classified as small East African breeds, with significant variability in morphological features. Some of the challenges to goat production in this region are indiscriminate crossbreeding, lack of pedigree records, parasites and disease incidences, low-quality pastures, and low levels of management. There is a need for a collaborative approach amongst the actors in goat breeding value chains as well as integrating modern genomic tools into breeding programs to enhance selection. This will ensure the resilience and sustainability of these unique indigenous goat populations in East Africa

In Vitro Gene Conservation Status and the Quality of the Genetic Resources of Native Hungarian Sheep Breeds

Abstract:Studies revealed a global loss of genetic resources for local sheep breeds. Therefore, the current study aimed to introduce and highlight the progress made on Hungary's existing gene conservation program (small Gene Bank). Furthermore, we evaluated breed (Tsigai, Cikta, and Racka), season, and individual variabilities (n = 24) of the pre-freeze and post-thaw semen stored in the Gene Bank to enhance the gene conservation of the breeds. The samples were cryopreserved manually, and post-thaw spermatozoa were analyzed for motility (CASA), viability, chromatin structure, and morphometry of the sperm nuclei. Ejaculate volume, spermatozoa concentration, subjective motility and standard motility, kinematic parameters, and spermatozoa's head area standard deviation of the post-thaw samples differed significantly among breeds (p < 0.05). Season affected ejaculate volume, total spermatozoa number/ejaculate, STR, BCF, and ALH. We observed a significant (p < 0.001; 0.05) breed and season interaction on concentration, total spermatozoa number/ejaculate, VCL, LIN, WOB, spermatozoa's head average perimeter and nucleus length (Tsigai and Cikta differed but were statistically the same as Racka). Similarly, season significantly (p < 0.05) affected the proportion of ejaculate suitable for freezing. There was a significant (p < 0.05) difference in kinematic parameters and viability among the rams across the breeds. The spermatozoa's head morphometry of the Tsigai and Cikta breeds differed significantly (p < 0.05) among the rams. There were individual and breed differences in many spermatozoa quality parameters. The stored samples are of good quality, with more than 40% having intact membranes and low abnormal chromatin condensation.

Abstract:The southern margin of the Taklimakan Desert is characterized by low rainfall, heavy sandstorms, sparse vegetation and harsh ecological environment. The indigenous sheep in this area are rich in resources, with the advantages of perennial estrus and good resistance to stress in most sheep. Exploring the molecular markers of livestock adaptability in this environment will provide the molecular basis for breeding research to cope with extreme future changes in the desert environment. In this study, we analyzed the population genetic structure and linkage imbalance of five sheep breeds with three different agricultural geographic characteristics using four complementary genomic selection signals: fixation index (FST), cross-population extended haplotype homozygosity (xp-EHH), Rsb (extended haplotype homozygosity between-populations) and iHS (integrated haplotype homozygosity score). We used Illumina Ovine SNP 50K Genotyping BeadChip Array, and gene annotation and enrichment analysis were performed on selected regions of the obtained genome. The ovary of Qira Black sheep (Follicular phase, Luteal phase, 30th day of pregnancy, 45th day of pregnancy) was collected, and the differentially expressed genes were screened by transcriptomic sequencing. Genome-wide selective sweep results and transcriptome data were combined for association analysis to obtain candidate genes associated with perennial estrus and stable reproduction. In order to verify the significance of the results, 15 resulting genes were randomly selected for fluorescence quantitative analysis. The results showed that Dolang sheep and Qira Black sheep evolved from Kazak sheep. Linkage disequilibrium analysis showed that the decay rate of sheep breeds in the Taklimakan Desert was higher than that in Yili grassland. The signals of FST, xp-EHH, Rsb and iHS detected 526, 332, 308 and 408 genes, respectively, under the threshold of 1% and 17 overlapping genes under the threshold of 5%. A total of 29 genes were detected in association analysis of whole-genome and transcriptome data. This study reveals the genetic mechanism of perennial estrus and environmental adaptability of indigenous sheep breeds in the Taklimakan Desert. It provides a theoretical basis for the conservation and exploitation of genetic resources of indigenous sheep breeds in extreme desert environment. This provides a new perspective for the quick adaptation of sheep and other mammals to extreme environments and future climate changes.

Long-Term Impact of Conventional and Optimal Contribution Conservation Methods on Genetic Diversity and Genetic Gain in Chinese Indigenous Pig Breeds

Abstract:Abstract Background China has rich and vast genetic resources of indigenous pig breeds. Currently, great attention is paid to either crossbreeding or conservation of these indigenous pig breeds, and insufficient attention is paid to the combination of conservation and breeding along with their long-term effects on genetic diversity. The genetic diversity of livestock is essential to increase productivity and respond to future challenges such as climate change. The genetic stability and product consistency of these indigenous pig breeds should be focused on and further improved. Therefore, the objective of this study is to compare the long-term effects of using conventional conservation and optimal contribution selection methods on genetic gain and genetic diversity. Results A total of 11 different methods including conventional conservation and optimal contribution selection methods were investigated using stochastic simulations with a population size of 600 animals in each generation. Each scenario was run for 20 generations and 100 replicates. The long-term effects of using these methods were evaluated in terms of rate of genetic gain, rate of true inbreeding based on genome-wide identity-by-descient (IBD) markers and various genetic diversity metrices such as expected heterozygosity (He). The results indicated that the rates of true inbreeding in these conventional conservation methods were maintained at around 0.01. The optimal contribution selection methods based either on the pedigree (POCS) or genome (GOCS) information showed more genetic gain than conventional methods, and POCS achieved the largest gentic gain. Furthermore, the effect of using GOCS methods on most of the genetic diversity metrics was slightly better than the conventional conservation methods when the the rate of true inbreeding was the same, but this also required more sires used in OCS methods. According to the rate of true inbreeding, there was no significant difference among these conventional methods. Conclusion In conclusion, there is no significant difference in different ways of selecting sows on inbreeding when we use different conventional conservation methods. Compared with conventional methods, POCS method could achieve the most genetic gain. However, GOCS methods can not only achieve higher genetic gain, but also maintain a relatively high level of genetic diversity. Therefore, GOCS is a better choice if we want to combine conservation and breeding in actual production in the Chinese national-level conservation farms.

Abstract:Preserving local autochthonous domestic animal populations and the products derived from them is a crucial aspect of managing human utilization of the biosphere. This management approach aims to ensure sustainable benefits for both present and future generations. The diversity of autochthonous domestic animal populations plays a vital role in the functionality and sustainability of the food production system. It encompasses both productive and non-productive aspects, contributing significantly to the overall health, nutrition, and food security of the landscape by providing a wide range of animal-derived food resources. Based on the data contained in the Draft Program of Rural Development, a significant presence of more than 44 autochthonous and local breeds of domestic animals has been noted in Serbia. In order to enable the sustainable preservation of local domestic animals, the competent Ministry of Agriculture of the Republic of Serbia has, through a number of projects, implemented models for the preservation of local breeds on farms (in situ), as well as provided technical assistance to small farms that keep animal collections. It also helps the local population to procure animals, conducts product quality research, and provides opportunities to integrate conservation programs through tourism. Given that molecular characterization is a key factor for the preservation of autochthonous breeds, in the Republic of Serbia, DNA markers are used for identification and to investigate the belonging to a specific breeds or strain. All the mentioned activities led to an immediate increase in the number of animals, which is especially true for the autochthonous breeds of cattle (Busha), sheep (Sjenicka, Svrljiska, and Vlach-vitohorn) and pigs (Mangalitsa, Moravka, and Resavka) that are discussed in this paper. In addition to the significant measures undertaken to preserve animal genetic resources (AnGR), it is necessary to continue to work primarily on ex situ conservation in order to prevent the loss of their gene pools. However, regardless of the evident effort that has been made to preserve autochthonous genetic resources in Serbia, we believe that there is still a lot of room for further improvement. This primarily refers to advanced technologies that have not been applied so far, mostly related to the identification of genomic regions associated with economic traits, resistance to diseases, and adaptability to emerging climate changes. In this way, the production capacity and functional characteristics of autochthonous species and breeds of domestic animals in Serbia will be improved.

Abstract:Analyzing the genetic diversity and selection characteristics of sheep (Ovis aries) holds significant value in understanding their environmental adaptability, enhancing breeding efficiency, and achieving effective conservation and rational utilization of genetic resources. In this study, we utilized Illumina Ovine SNP 50 K BeadChip data from four indigenous sheep breeds from the southern margin of the Taklamakan Desert (Duolang sheep: n = 36, Hetian sheep: n = 74, Kunlun sheep: n = 27, Qira black sheep: n = 178) and three foreign meat sheep breeds (Poll Dorset sheep: n = 105, Suffolk sheep: n = 153, Texel sheep: n = 150) to investigate the population structure, genetic diversity, and genomic signals of positive selection within the indigenous sheep. According to the Principal component analysis (PCA), the Neighbor-Joining tree (NJ tree), and Admixture, we revealed distinct clustering patterns of these seven sheep breeds based on their geographical distribution. Then used Cross Population Extended Haplotype Homozygosity (XP-EHH), Fixation Index (FST), and Integrated Haplotype Score (iHS), we identified a collective set of 32 overlapping genes under positive selection across four indigenous sheep breeds. These genes are associated with wool follicle development and wool traits, desert environmental adaptability, disease resistance, reproduction, and high-altitude adaptability. This study reveals the population structure and genomic selection characteristics in the extreme desert environments of native sheep breeds from the southern edge of the Taklimakan Desert, providing new insights into the conservation and sustainable use of indigenous sheep genetic resources in extreme environments. Additionally, these findings offer valuable genetic resources for sheep and other mammals to adapt to global climate change.
Genomic characterisation and diversity assessment of eight endangered Belgian sheep breeds

Abstract:Assessing the genetic diversity of local breeds is essential for conserving these unique breeds, which may possess unique traits. This study provides the genomic characterisation of eight indigenous sheep breeds in Belgium based on pedigree and single nucleotide polymorphism (SNP) analysis. A total of 687 sheep were genotyped and were subjected to a rigorous quality control, resulting in a set of 45 978 autosomal SNPs. Pedigree analysis showed breed-average inbreeding estimates between 3.3% and 11.3%. The genomic analysis included an assessment of runs of homozygosity (ROH) to examine the genomic inbreeding coefficient, with breed-average inbreeding coefficients estimated between 4.1% and 8.5%. Runs of homozygosity islands were identified in six of the eight breeds studied, with some exhibiting an incidence of up to 58%. Interestingly, several ROH islands overlapped with other breeds included in this study, as well as with international sheep breeds. Pedigree-based effective population sizes were estimated below 100 for all breeds, whereas genomic-based effective population sizes were below 24, indicating that these eight local sheep breeds are endangered. Principal component analysis, admixture analyses, and Fst computations were used to study the population structure and genetic differences. A neighbour-joining tree using 95 international sheep breeds positioned the eight local breeds in the group of milksheep, Texel sheep and the Scandinavian breeds. Additionally, the investigation of paternal oY1 genotypes revealed diverse lineage origins within the Belgian sheep population. This study refines and deepens our knowledge about the local sheep breeds in Belgium, thereby improving their management and conservation. Moreover, as these breeds are linked to other international breeds, these insights are significant for the global scientific community.

Abstract:Sheep is the second most important dairy species after cow worldwide, and especially in the Mediterranean and Middle East regions. In some countries, the difficult environmental conditions require a peculiar adaptation and, in these contexts, sheep are able to provide higher quality protein than cattle. In the least-developed countries, the amount of dairy sheep and ovine milk production is progressively increasing. In order to improve dairy productions, in particular those with local connotations, it is necessary to obtain in-depth information regarding milk quality and rheological properties. The genetic polymorphisms of milk proteins are often associated with quantitative and qualitative parameters in milk and are potential candidate markers that should be included in breeding strategies similar to those already available for cattle. Due to the current and growing interest in this topic and considering the large amount of new information, the aim of this study was to review the literature on sheep milk protein polymorphisms with a particular emphasis on recent findings in order to give scientists useful support. Moreover, the effects of different protein variants on milk yield and composition are discussed.

Rethinking agro-biodiversity conservation: livestock science and policy relationship in India

Abstract:The paper analyzes how agro-biodiversity and its conservation are understood by science enterprises and decision makers in India and what relationship exists between science and policy for agro-biodiversity conservation. This has been explored using the case of India's livestock sector. India has achieved remarkable heights in milk production by crossbreeding indigenous or non-descript (not characterised phenotypically and genotypically) cattle with high yielding exotic breeds to increase the 'yield per animal'. This has successfully delivered but increasing milk production with exotic breeds led to the decline and even extinction of several indigenous breeds. This situation of increasing yield at the cost of depletion of agro-biodiversity and indigenous breed cannot afford to persist because of increasing climatic irregularities and the need for indigenous breed for resilience and the greater roles that they play in India's rural economy (besides just milk production). The euphoria about the economic performance of the dairy sub-sector and the concerns about declining agro-biodiversity within the sub-sector were both the result of science and policy relationships. In the first, the sciences responded positively to the policy demand to increase production of milk and in the second, a new problem of declining agro-biodiversity was created as a consequence of the first. To this the sciences, responded again, feeding into new programmes for re-building indigenous livestock populations. The study reveals that in the India's livestock sector, a complex and iterative agenda setting model explain the relationship between scientific research and the policy. Here, the linear "Modern model" of science providing evidence of the problem and generating solutions for policy, and policy makers implementing the solutions does not explain how the sciences work to generate knowledge or technologies, or how policies are made. In India, during the 1980s the need for conserving agro-biodiversity emerged because of the sciences coming up with evidences of agro-biodiversity loss (erosion of animal genetic resources) and most importantly, defining the loss in economic terms. But in the livestock sector, increasing yield from different livestock species drove the agenda for livestock policies which shifted to livestock breed conservation and eventually became the centre of all the conservation efforts. This was supported by scientific engagements to define, characterize, identify and inventory livestock breeds. The problem statement which began with conservation of agro-biodiversity and the multiple expressions of diversity has now narrowed down to breed and 'purity' of the genotype. At the same time, there are also several alternative pratices that have prevailed among the pastoral communities/local indigenous communities in different parts of the country, which ensure, well-being and sustainability. Given the climate change scenarios and global planetary boundaries threatened, there is an increasing demand to know more about the knowledge and practices of the communities that ensures sustainability. This paper emphasizes that there is a need to rethink how we understand agro-biodiversity and how democratically policies are being made.

Abstract:Aim . One of the important tasks in solving the problem of improving the efficiency of sheep breeding is the rational use of fodder lands in the North Caucasus and the South of Russia, a significant part of which is located in different natural and climatic conditions. The complexity of solutions lies in insufficient knowledge of the mechanisms of adaptation of farm animals, in particular sheep, to the ecological and geographical features of these regions. The purpose of this research was to study the genetic polymorphism of genes, the degree of genetic variability and immune status in sheep of different breeds, since genetic polymorphism is a measure of its adaptability and the hematopoietic function of blood is the basis of the life of the organism. Material and Methods . The genetic structure of the GH/Hae III , GDF9/AsplEI genes and immune status, was studied by the methods of genetic‐statistical and immune analysis in sheep of different breeds kept in different climatic zones of Dagestan and the Krasnodar Territory. Results . As a result of DNA genotyping of the studied samples of sheep of different breeds, it was found that polymorphism of GH/HaeIII , GDF9/AsplEI genes is represented by three genotype variants: homozygous GH/HaeIII АА , GH/HaeIII ВВ ; GDF9/AsplEI АА , GDF9/AsplEI GG ; heterozygous GH/HaeIII AB ; GDF9/AsplEI AG and two alleles: A and B – of the GH/HaeIII gene; A and G – GDF9/AsplEI gene with different frequency of occurrence, respectively. Conclusion . For the first time, genetic variability has been studied in the context of the immune status of sheep populations of different breeds bred in the foothills of the Republic of Dagestan and Krasnodar Territory. The information obtained about the role of the degree of genetic variability and the immune status of sheep of different breeds is answered in the formation of adaptive‐compensatory mechanisms to specific conditions of the breeding environment. A deeper study of the adaptive characteristics of sheep of different breeds for their further improvement allows the use of molecular genetic and hematological methods.

Abstract:The livestock industry in Türkiye is vital to the country's agricultural sector and economy. In particular, sheep products are an important source of income and livelihood for many Turkish smallholder farmers in semi-arid and highland areas. Türkiye is one of the largest sheep producers in the world and its sheep production system is heavily dependent on indigenous breeds. Given the importance of the sheep industry in Türkiye, a systematic literature review on sheep breeding and genetic improvement in the country is needed for the development and optimization of sheep breeding programs using modern approaches, such as genomic selection. Therefore, we conducted a comprehensive literature review on the current characteristics of sheep populations and farms based on the most up-to-date census data and breeding and genetic studies obtained from scientific articles. The number of sheep has increased in recent years, mainly due to the state's policy of supporting livestock farming and the increase in consumer demand for sheep dairy products with high nutritional and health benefits. Most of the genetic studies on indigenous Turkish sheep have been limited to specific traits and breeds. The use of genomics was found to be incipient, with genomic analysis applied to only two major breeds for heritability or genome-wide association studies. The scope of heritability and genome-wide association studies should be expanded to include traits and breeds that have received little or no attention. It is also worth revisiting genetic diversity studies using genome-wide single nucleotide polymorphism markers. Although there was no report of genomic selection in Turkish sheep to date, genomics could contribute to overcoming the difficulties of implementing traditional pedigree-based breeding programs that require accurate pedigree recording. As indigenous sheep breeds are better adapted to the local environmental conditions, the proper use of breeding strategies will contribute to increased income, food security, and reduced environmental footprint in a sustainable manner.

Abstract:Numerous studies have indicated that Morocco's indigenous sheep breeds are genetically homogenous, posing a risk to their survival in the challenging harsh climate conditions where they predominantly inhabit. To understand the genetic behind genetic homogeneity through the lens of runs of homozygosity (ROH), we analyzed the whole genome sequences of five indigenous sheep breeds (Beni Guil, Ouled Djellal, D'man, Sardi, Timahdite and Admixed).The results from principal component, admixture, Fst, and neighbour joining tree analyses consistently showed a homogenous genetic structure. This structure was characterized by an average length of 1.83 Mb for runs of homozygosity (ROH) segments, with a limited number of long ROH segments (24–48 Mb and > 48 Mb). The most common ROH segments were those ranging from 1–6 Mb. The most significant regions of homozygosity (ROH Islands) were mostly observed in two chromosomes, namely Chr1 and Chr5. Specifically, ROH Islands were exclusively discovered in the Ouled Djellal breed on Chr1, whereas Chr5 exhibited ROH Islands in all breeds. The analysis of ROH Island and iHS technique was employed to detect signatures of selection on Chr1 and Chr5. The results indicate that Chr5 had a high level of homogeneity, with the same genes being discovered across all breeds. In contrast, Chr1 displays some genetic variances between breeds. Genes identified on Chr5 included SLC39A1, IL23A, CAST, IL5, IL13 , and IL4 which are responsible for immune response while genes identified on Chr1 include SOD1, SLAMF9, RTP4, CLDN1, and PRKAA2. ROH segment profile and effective population sizes patterns suggests that the genetic uniformity of studied breeds is the outcome of events that transpired between 250 and 300 generations ago. This research not only contributes to the understanding of ROH distribution across breeds but helps design and implement native sheep breeding and conservation strategies in Morocco. Future research, incorporating a broader sample size and utilizing the pangenome for reference, is recommended to further elucidate these breeds' genomic landscapes and adaptive mechanisms.

Abstract:Purpose: Assessment of the current state of breeding and tribal work in northern reindeer herding. Due to the specifics of the content and incomplete dignification, breeding and tribal work in reindeer herding differs from other branches of animal husbandry. In the extreme natural conditions of the area, the interaction of the "genotype environment" has a significant impact on the realization of the genetic potential of the individual. The main selection feature of deer, determining all types of productivity - a living mass, an extremely variable phenotypic parameter, fluctuating in different years, by seasons of the year, by farms, which reduces the accuracy of the assessment of population-genetic parameters. In comparison with other pets, the role of natural selection in the microevolution of the reindeer is more substantial. The breeds of reindems relate to the aboriginal and so far do not have ingenust structures included in the state register of breeding achievements admitted to use. Methods for conducting reindeer tests for distinctness, homogeneity and stability, approved by the Government of the Silvering 24.11.2015, for No. 26-12-06, allows you to identify new types and raise breeding and tribal work in reindeer breeding to a higher level. Its main directions are the study, preservation and management of reindeer genetic resources in order to improve existing and creating new competitive types using high-performance genotyping technologies, accurate phenotyping, bio-information and digital technologies. Creation of methodological platforms and development of technologies that contribute to an increase in the implementation of the genetic potential of breeding forms of animals with improved parameters of economic and useful signs. Development of technologies for a lifetime management of meat quality to obtain high quality and safe food. Formation of a new paradigm of the selection process of creating highly productive forms, characterized by high quality indicators. Transformation of the paradigm "reindeer herding" in the conditions of a digital economy and global changes.
A Review on the Status of Genetic Characterization of Indigenous Goat Breeds in India

Abstract:The goat breeds are diverse and well-adapted to the local agroclimatic conditions in India. The indigenous and lesser-known populations, which make up 70% of the overall goat population and some of which are currently in danger of going extinct, have not yet had their genetic makeup fully determined. To maintain their genomic variability, which is necessary for genetic resource conservation and genetic resource improvement, genetic characterisation is required. For research on goat population structure and diversity, three genetic markers viz. microsatellites, mtDNA, and caprine SNP chips are used and their study has revealed that the most diversified breeds are Kanni Adu and Sirohi, whereas Osmanabadi is the least diverse breed. The genetic gap between Kanni Adu and Zalawadi was determined to be the greatest (0.519) and the genetic gap between Jamunapari and Marwari was the lowest (0.092). In Indian goats, phylogenetic and network research identified four widely recognised haplogroups (A, B, C, and D). Multiple maternal origins were identified in Chinese domestic goats, according to an origin and genetic diversity analysis based on mtDNA research. In addition to providing genetic divergence parameters, the information derived from caprine SNPChips also identifies selection signatures linked to a variety of useful qualities that contribute to a breed's uniqueness. Therefore, this review advises the registration and characterisation of local goat population to make a mission towards zero non-descript goat genetic resources in India by applying genomic technology.
Whole-genome Resequencing Reveals Molecular Imprints of Anthropogenic and Natural Selection in Wild and Domesticated Sheep

Abstract:The abundance of domesticated sheep varieties and phenotypes is largely the result of long-term natural and artificial selection. However, there is limited information regarding the genetic mechanisms underlying phenotypic variation induced by the domestication and improvement of sheep. In this study, to explore genomic diversity and selective regions at the genome level, we sequenced the genomes of 100 sheep across 10 breeds and combined these results with publicly available genomic data from 225 individuals, including improved breeds, Chinese indigenous breeds, African indigenous breeds, and their Asian mouflon ancestor. Based on population structure, the domesticated sheep formed a monophyletic group, while the Chinese indigenous sheep showed a clear geographical distribution trend. Comparative genomic analysis of domestication identified several selective signatures, including IFI44 and IFI44L genes and PANK2 and RNF24 genes, associated with immune response and visual function. Population genomic analysis of improvement demonstrated that candidate genes of selected regions were mainly associated with pigmentation, energy metabolism, and growth development. Furthermore, the IFI44 and IFI44L genes showed a common selection signature in the genomes of 30 domesticated sheep breeds. The IFI44 c. 54413058 C>G mutation was selected for genotyping and population genetic validation. Results showed that the IFI44 polymorphism was significantly associated with partial immune traits. Our findings identified the population genetic basis of domesticated sheep at the whole-genome level, providing theoretical insights into the molecular mechanism underlying breed characteristics and phenotypic changes during sheep domestication and improvement.

Abstract:Abstract Domestic sheep and their wild relatives harbor substantial genetic variants that can form the backbone of molecular breeding, but their genome landscapes remain understudied. Here, we present a comprehensive genome resource for wild ovine species, landraces and improved breeds of domestic sheep, comprising high-coverage (∼16.10×) whole genomes of 810 samples from 7 wild species and 158 diverse domestic populations. We detected, in total, ∼121.2 million single nucleotide polymorphisms, ∼61 million of which are novel. Some display significant (P < 0.001) differences in frequency between wild and domestic species, or are private to continent-wide or individual sheep populations. Retained or introgressed wild gene variants in domestic populations have contributed to local adaptation, such as the variation in the HBB associated with plateau adaptation. We identified novel and previously reported targets of selection on morphological and agronomic traits such as stature, horn, tail configuration, and wool fineness. We explored the genetic basis of wool fineness and unveiled a novel mutation (chr25: T7,068,586C) in the 3′-UTR of IRF2BP2 as plausible causal variant for fleece fiber diameter. We reconstructed prehistorical migrations from the Near Eastern domestication center to South-and-Southeast Asia and found two main waves of migrations across the Eurasian Steppe and the Iranian Plateau in the Early and Late Bronze Ages. Our findings refine our understanding of genome variation as shaped by continental migrations, introgression, adaptation, and selection of sheep.

Abstract:Background: Sheep farming is growing substantially in Brazil, driven by the increasing demand for sheep meat. This rising demand has heightened the focus on sheep, making them the subject of numerous studies, including those centered on genetic analysis. A notable research area involves Pantaneiro sheep, which are indigenous to the Pantanal region of Mato Grosso do Sul and other locations. These sheep are of particular interest due to their adaptation to the unique environmental conditions of the Pantanal, a floodplain characterized by its distinctive climatic and ecological features. This study primarily aimed to conduct a comprehensive genomic analysis of Pantanal sheep subjected to natural selection within the Pantanal region and compare different sample herds using methodological approaches. Methods: Genomic analysis was performed to examine genetic diversity and structure via GGP50K single nucleotide polymorphism (SNP) analysis. A sample of 192 adult sheep over 4 years old was categorized into seven populations based on location: Six populations comprised Pantaneiro sheep with one Texel sheep population. Outlier SNPs were assessed to pinpoint regions under natural selection, with comparisons between the Pantaneiro and the commercial Texel breeds. All data analyses were conducted using the R programming language, employing specialized genetic analysis packages. These outlier SNPs were detected using three methodologies, PCAdapt, OutFLANK, and FDIST2/fsthet, with false discovery rate (FDR) corrections applied to ensure result accuracy. Each method was evaluated, and the genes associated with the identified SNPs were cross-referenced with the most recent sheep genome database, focusing specifically on genes with known phenotypic traits. Results: Analysis of a sample comprising 192 adult individuals revealed greater genetic variability within the Pantaneiro breed than the Texel breed, highlighting the adaptation of the Pantaneiro breed to the unique Pantanal environment. Conversely, the Texel breed exhibited significantly higher levels of inbreeding, attributed to its controlled breeding practices. Outlier SNPs were detected with notable variation across different methodologies, underscoring the importance of FDR correction in ensuring the reliability and concentration of identified outliers. These outlier SNPs facilitated the identification of genes associated with key phenotypic traits, including hair growth, tissue regeneration, pigmentation regulation, and muscle capacity. Conclusion: The integrated analysis of methodologies demonstrated significant efficiency in elucidating the genomic landscape of Pantanal sheep, highlighting the genetic richness inherent in sheep from the Pantanal region of Mato Grosso do Sul. The techniques employed effectively identified outlier SNPs associated with phenotypically relevant genes. These findings, which reveal greater genetic variability and adaptability, underscore the potential of these animals for future research and their significance within Brazilian sheep farming. The Texel breed served as a valuable comparative group, illustrating the limited genetic variability in highly controlled breeding environments.
