Abstract:Microtus anatolicus (the Anatolian vole) is an endemic rodent species described as originating from the southern part of the Central Anatolian Plateau. Compared to other Microtus species, the Anatolian vole has a 2n = 60 diploid chromosome number, larger tympanic bulla, and enlarged braincase. However, molecular studies on M. anatolicus are scarce and its phylogenetic origin is controversial. Therefore, to ascertain the origin of the Anatolian vole, it is necessary to conduct comparative analyses at the molecular level with other species of the genus Microtus distributed in sympatric and surrounding locations. For this purpose, mitochondrial cytochrome b (Cyt-b) and cytochrome oxidase I (COI) genes were analysed to construct the phylogenetic relationships of M. anatolicus and Microtus arvalis , Microtus socialis , Microtus mystacinus , Microtus guentheri , Microtus hartingi , Microtus schidlovskii ( Microtus irani ), and Microtus dogramacii. The results indicated that M. anatolicus belongs in the same clade as M. schidlovskii ( M. irani ) and M. socialis . Nevertheless, the Anatolian vole was found to be the nearest basal taxon to these species in both Bayesian and Maximum Likelihood phylogenetic inferences. Accordingly, it could be suggested that ancestral forms of M. anatolicus originated from the Southern Caucasus and spread through to the Anatolia in Pleistocene Epoch. Thus, this taxon likely diverged in Central Anatolia into the M. schidlovskii - M. irani clade due to the paleontological evolution of the Anatolian Peninsula. Additionally, our results revealed that vole species previously recorded as M. socialis and M. irani actually belong to M. schidlovskii , and neither of these taxa are distributed in Türkiye.

Abstract:: The common vole Microtus arvalis (Pallas, 1778) is the most widespread Microtus species. It has two forms – the European arvalis form (2n: 46, NF: 84) and the Asian obscurus form (2n: 46, NF: 72). The present study aimed to clarify the taxonomic status of M. arvalis populations distributed in Eastern Turkey, Europe and Asia by analysing two mitochondrial ( CYTB and COX1 ) and one nuclear ( IRBP ) markers. Phylogenetic dendrograms (median-joining networks and Bayesian trees) constructed using the mitochondrial markers clearly separated the Anatolian population from the European and Asian populations. Contrarily, any explicit differentiation was not shown in IRBP analyses. Mean and net genetic distance values ( d ) were found to be notably low for three markers. Species delimitation test (Automatic Barcode Gap Discovery Method) supported these results. Our results indicate that the arvalis and obscurus forms are not sufficiently differentiated to be considered different species, while the Anatolian population has only recently split from the Asian population. Together, these findings demonstrate that the speciation process is ongoing.

Abstract:Aim. The complete mitochondrial genome sequence of a newly discovered vole, Proedromys liangshanensis (Rodentia: Cricetidae: Arvicolinae), was determined. Results. The mitogenome of P. liangshanensis is 16,296 bp in length. As with most other mammals, it contains the same gene order and an identical number of genes or regions, including 13 protein-coding genes, two ribosomal RNA genes, 22 transfer RNA genes, and one putative control region. The A+T content of the control region is 58.2%, the lowest proportion detected so far in Myomorpha. To confirm the phylogenetic position of P. liangshanensis, we carried out phylogenetic analyses based on complete mitochondrial genomic data using Bayesian, maximum parsimony, and maximum likelihood methods. Conclusion. All results revealed that P. liangshanenis is sister to Microtus. Although the results do not bear light on the validity of the genus Proedromys, based on the morphological characters, we suggest that Proedromys is an independent genus of equal rank to the genus Microtus.

Abstract:The Chinese scrub vole (Neodon irene) belongs to the subfamily Arvicolinae, which is restricted to mountain areas at high altitudes (2800-4000). In this study, we sequenced the complete mitochondrial genome of N. irene. It was determined to be 16,367 bases. The nucleotide sequence data of 12 heavy-strand protein-coding genes of N. irene and other 22 rodents were used for phylogenetic analysis. Bayesian inference (BI) and maximum likelihood (ML) were used. Both the BI and ML trees demonstrated that Microtus rossiaemeridionalis and Microtus kikuchii did not cluster together with each other. On the contrary, M. rossiaemeridionalis showed close relationship with N. irene. In the present study, only one sequence from Neodon and two sequences from Microtus were included in the phylogenetic analysis which should contribute to the unusual relationship. Therefore, in order to better understand the phylogenetic relationship within Rodentia, more rodents' complete mitochondrial genomes are required.

Abstract:The Chinese oriental vole (Eothenomys chinensis) belongs to subfamily Arvicolinae, which is endemic to the mountains in southwest China. E. chinensis and other Arvicoline species display a number of features that make them ideal for evolutionary studies of speciation and the role of Quaternary glacial cycles on diversification. In this study, the complete mitochondrial genome of E. chinensis was sequenced. It was determined to be 16,362 bases. The nucleotide sequence data of 12 heavy-strand protein-coding genes of E. chinensis and other 19 rodents were used for phylogenetic analyses. Trees constructed using three different phylogenetic methods (Bayesian, maximum parsimony, and maximum likelihood) showed a similar topology demonstrating that E. chinensis was clustered in subfamily arvicolinae--formed a solid monophyletic group being sister to the subfamily Cricetinae. And the trees also suggested that E. chinensis is a sister to the genus Microtus and Proedromys.
Phylogeny of Oriental voles (Rodentia: Muridae: Arvicolinae): molecular and morphological evidence.

Abstract:The systematics of Oriental voles remains controversial despite numerous previous studies. In this study, we explore the systematics of all species of Oriental voles, except Eothenomys wardi, using a combination of DNA sequences and morphological data. Our molecular phylogeny, based on two mitochondrial genes (COI and cyt b), resolves the Oriental voles as a monophyletic group with strong support. Four distinct lineages are resolved: Eothenomys, Anteliomys, Caryomys, and the new subgenus Ermites. Based on morphology, we consider Caryomys and Eothenomys to be valid genera. Eothenomys, Anteliomys, and Ermites are subgenera of Eothenomys. The molecular phylogeny resolves subgenera Anteliomys and Ermites as sister taxa. Subgenus Eothenomys is sister to the clade Anteliomys + Ermites. Caryomys is the sister group to genus Eothenomys. Further, the subspecies E. custos hintoni and E. chinensis tarquinius do not cluster with E. custos custos and E. chinensis chinensis, respectively, and the former two taxa are elevated to species level and assigned to the new subgenus Ermites.

Abstract:Oriental voles of the genus Eothenomys are predominantly distributed along the Southeastern shoulder of the Qinghai-Tibetan Plateau. Based on phylogenetic analyses of the mitochondrial cytochrome b gene (1143 bp) obtained from 23 specimens (eight species) of Oriental voles collected from this area, together with nucleotide sequences from six specimens (two species) of Japanese red-backed voles (Eothenomys andersoni and Eothenomys smithii) and five species of the closely related genus Clethrionomys, we revised the systematic status of Eothenomys. We also tested if vicariance could explain the observed high species diversity in this area by correlating estimated divergence times to species distribution patterns and corresponding paleo-geographic events. Our results suggest that: (1) the eight species of Oriental voles form a monophyletic group with two distinct clades, and that these two clades should be considered as valid subgenera--Eothenomys and Anteliomys; (2) Eothenomys eleusis and Eothenomys miletus are not independent species; (3) Japanese red-backed voles are more closely related to the genus Clethrionomys than to continental Asian Eothenomys taxa; and (4) the genus Clethrionomys, as presently defined, is paraphyletic. In addition, the process of speciation of Oriental voles appears to be related to the Trans-Himalayan formation via three recent uplift events of the Qinghai-Tibetan Plateau within the last 3.6 million years, as well as to the effects of the mid-Quaternary ice age.
A new perspective on the taxonomy and systematics of Arvicolinae (Gray, 1821) and a new time-calibrated phylogeny for the clade

Abstract:Background Arvicoline rodents are one of the most speciose and rapidly evolving mammalian lineages. Fossil arvicolines are also among the most common vertebrate fossils found in sites of Pliocene and Pleistocene age in Eurasia and North America. However, there is no taxonomically robust, well-supported, time-calibrated phylogeny for the group. Methods Here we present well-supported hypotheses of arvicoline rodent systematics using maximum likelihood and Bayesian inference of DNA sequences of two mitochondrial genes and three nuclear genes representing 146 (82% coverage) species and 100% of currently recognized arvicoline genera. We elucidate well-supported major clades, reviewed the relationships and taxonomy of many species and genera, and critically compared our resulting molecular phylogenetic hypotheses to previously published hypotheses. We also used five fossil calibrations to generate a time-calibrated phylogeny of Arvicolinae that permitted some reconciliation between paleontological and neontological data. Results Our results are largely congruent with previous molecular phylogenies, but we increased the support in many regions of the arvicoline tree that were previously poorly-sampled. Our sampling resulted in a better understanding of relationships within Clethrionomyini, the early-diverging position and close relationship of true lemmings ( Lemmus and Myopus ) and bog lemmings ( Synaptomys ), and provided support for recent taxonomic changes within Microtini. Our results indicate an origin of ∼6.4 Ma for crown arvicoline rodents. These results have major implications (e.g., diversification rates, paleobiogeography) for our confidence in the fossil record of arvicolines and their utility as biochronological tools in Eurasia and North America during the Quaternary.

Gut microbial diversity across a contact zone for California voles: Implications for lineage divergence of hosts and mitonuclear mismatch in the assembly of the mammalian gut microbiome

Abstract:<p>Gut microbial diversity is thought to reflect the co‐evolution of microbes and their hosts as well as current host‐specific attributes such as genetic background and environmental setting. To explore interactions among these parameters, we characterized variation in gut microbiome composition in California voles (<i>Microtus californicus</i>) across a contact zone between two recently diverged lineages of this species. Because this contact zone contains individuals with mismatched mitochondrial‐nuclear genomes (cybrids), it provides an important opportunity to explore how different components of the genotype contribute to gut microbial diversity. Analyses of bacterial 16S rRNA sequences and joint species distribution modeling revealed that host genotypes and genetic differentiation among host populations together explained more than 50% of microbial community variation across our sampling transect. The ranked importance (most to least) of factors contributing to gut microbial diversity in our study populations were: genome‐wide population differentiation, local environmental conditions, and host genotypes. However, differences in microbial communities among vole populations (β‐diversity) did not follow patterns of lineage divergence (i.e. phylosymbiosis). Instead, among‐population variation was best explained by the spatial distribution of hosts, as expected if the environment is a primary source of gut microbial diversity (i.e. dispersal limitation hypothesis). Across the contact zone, several bacterial taxa differed in relative abundance between the two parental lineages as well as among individuals with mismatched mitochondrial and nuclear genomes. Thus, genetic divergence among host lineages and mito‐nuclear genomic mismatches may also contribute to microbial diversity by altering interactions between host genomes and gut microbiota (i.e. hologenome speciation hypothesis).</p>

Reassessment of the Taxonomic Status of Craseomys and Three Controversial Species of Myodes and Alticola (rodentia: Arvicolinae).

Abstract:The genera Myodes (red-backed voles) and Alticola (mountain voles) appear to be sister taxa based on morphological similarities, but molecular analyses fail to resolve them as monophyletic genera owing to the uncertain taxonomic status of Craseomys and Phaulomys. As a result of incomplete sampling of related specimens, ongoing controversies on the taxonomic positions of several generic and specific taxa necessitate further clarifications. Herein, we combined molecular, morphometric, and geometric morphometric approaches to analyze 217 specimens of 10 taxa of Myodes and Alticola systematically. We sequenced three genes (Cytb, COI, GHR) de novo from specimens with fresh tissues, and published sequences for M. shanseius and A. stoliczkanus for the first time. Based on this new molecular dataset, we produced phylogenetic trees using Bayesian inference, maximum likelihood, and maximum parsimony approaches. Our molecular and morphological analyses both identified three primary clades within Myodes and Alticola. The Craseomys-Phaulomys clade consistently separated from Myodes sensu stricto (s. str.) and Alticola s. str.-Platycranius. Our results support the resurrection of the genus Craseomys and the treatment of Phaulomys as its junior synonym. As Craseomys shanseius clustered with C. rufocanus in three gene phylogenies and this assessment was congruent with morphological results, we assigned C. shanseius to a subspecies of C. rufocanus. Specimens from one sampling site in Pulan County of Tibet possess M3 patterns typical of A. stoliczkanus and A. stracheyi, despite clustering together in matrilineal genealogy. Thus, we tentatively assigned A. stracheyi as a junior synonym of A. stoliczkanus. Our analyses confirmed the validity of A. semicanus and unambiguously distinguished it from A. argentatus by the ratio of tail length to head-body length, color of tail and feet, M3 pattern, and distribution.

Abstract:A vole species, Proedromys liangshanensis Liu, Sun, Zeng and Zhao, 2007 (Rodentia: Arvicolinae), which is endemic to the Liangshan Mountains, Sichuan, China, was reported in 2007. The species is restricted to a narrow range because of its weak dispersal ability and habitat specificity, and only lives in fir and spruce forests with abundant grass. In this study, the genetic diversity and phylogeographical structure of 42 P. liangshanensis were examined based on analysis of a partial mitochondrial DNA control region. The results revealed low genetic diversity in the P. liangshanensis populations. Twelve nucleotide haplotypes were defined in the 42 collected individuals, and were divided into two major phylogenetic clades, which were obviously related to geographic pattern. Estimates of gene flow (Nm = 0.09) also revealed a genetic divergence between the Jinyang and Meigu populations. Species-specific traits, habitat specificity and geographic events contributed to the genetic divergence of the new vole.
Mitochondrial DNA Diversity of Mesocricetus auratus and Other Cricetinae Species among Cricetidae Family

Abstract:Unique anatomical and physiological features have made hamster species desirable research models. Comparative genomics and phylogenetic analysis of the hamster family members to clarify their evolution and genetic relationship, can provide a genetic basis for the comprehension of the variable research results obtained using different hamster models. The Syrian golden hamster (Mesocricetus auratus) is the most widely used species. In this study, we sequenced the complete mitochondrial genome (mitogenome) of M. auratus, compared it with the mitogenome of other Cricetinae subfamily species, and defined its phylogenetic position in the Cricetidae family. Our results show that the mitogenome organization, gene arrangement, base composition, and genetic analysis of the protein coding genes (PCGs) of M. auratus are similar to those observed in previous reports on Cricetinae species. Nonetheless, our analysis clarifies some striking differences of M. auratus relative to other subfamily members, namely distinct codon usage frequency of TAT (Tyr), AAT (Asn), and GAA (Glu) and the presence of the conserved sequence block 3 (CSB-3) in the control region of M. auratus mitogenome and other hamsters (not found in Arvicolinae). These results suggest the particularity of amino acid codon usage bias of M. auratus and special regulatory signals for the heavy strand replication in Cricetinae. Additionally, Bayesian inference/maximum likelihood (BI/ML) tree shows that Cricetinae and Arvicolinae are sister taxa sharing a common ancestor, and Neotominae split prior to the split between Cricetinae and Arvicolinae. Our results support taxonomy revisions in Cricetulus kamensis and Cricetulus migratorius, and further revision is needed within the other two subfamilies. Among the hamster research models, Cricetulus griseus is the species with highest sequence similarity and closer genetic relationship with M. auratus. Our results show mitochondrial DNA diversity of M. auratus and other Cricetinae species and provide genetic basis for judgement of different hamster models, promoting the development and usage of hamsters with regional characteristics.
Taxonomic position of Chinese voles of the tribe Arvicolini and the description of 2 new species from Xizang, China

Abstract:China has 26 species in the tribe Arvicolini. The taxonomic status of these voles remains controversial despite much effort. Herein, we evaluate the taxonomic position of 22 species plus 2 unidentified taxa using mitochondrial DNA gene sequences (cytb + CO1). We also evaluate 18 species and 2 unidentified taxa using morphological data. Phylogenetic analyses of cytb resolve monophyly for the genera Alexandromys, Lasiopodomys, Microtus, Neodon, Proedromys, and Volemys with strong support. Stenocranius clusters with Chionomys but with very weak support. Analyses of concatenated cytb + CO1 resolve the same genera with strong support, but the topology of the tree differs from that of cytb in that Chionomys roots at the base of the tree independent of Stenocranius, which forms the sister-group of Lasiopodomys in a more terminal position. The matrilineal genealogy excludes the type species Arvicola amphibius from the rest of the Arvicolini. This species forms the sister-group of Ondatra with high support. Neodon includes N. irene, N. linzhiensis, N. fuscus, N. leucurus, N. sikimensis, Microtus clarkei, and 2 unidentified specimens. Alexandromys includes the former species Microtus oeconomus, M. kikuchii, M. limnophilus, M. fortis, and M. maximowiczii. Finally, Microtus has the subgenera Blanfordimys, Microtus, Mynomes, Pedomys, Pitymys, and Terricola, which includes the Chinese species M. agrestis, M. arvalis, and Blanfordimys juldaschi. General mixed Yule-coalescent species delimitation modeling demarcates 6 currently recognized species and 2 new species of Neodon. A principal component analysis of the morphological data among 7 matrilines shows that all variables have positive loadings of high magnitude on the 1st component. Canonical discriminant analysis for Neodon (including M. clarkei and 2 unidentified species) correctly classifies 93.0% of specimens. Overall, our analyses support the recognition of Alexandromys, Lasiopodomys, Microtus, Neodon, Proedromys, and Volemys as genera. Stenocranius includes Microtus gregalis, and the genealogical position of Stenocranius remains uncertain. The status of Arvicola requires further study. We assign M. clarkei to Neodon and describe 2 new species of Neodon.
Evolution and Biogeography of Talpid Moles from Continental East Asia and the Japanese Islands Inferred from Mitochondrial and Nuclear Gene Sequences.

Abstract:We sequenced the cytochrome b gene from two little-studied mammal species from the highlands of Southwest China, the long-tailed mole Scaptonyx fusicaudus and the gracile shrew-like mole Uropsilus gracilis. This data was used to examine the phylogenetic relationships among 19 talpid species within the family Talpidae (Mammalia: Eulipotyphla). Cytochrome b gene trees supported a basal placement of shrew-like moles (Uropsilus) within the Talpidae, and suggested that fossorial specializations arose twice during talpid evolution. To assess the evolutionary relationships of moles endemic to this region, we additionally sequenced the 12S rRNA gene and the nuclear recombination-activating gene-1 from eight and ten East Asian taxa, respectively. Analyses of these single and concatenated data sets suggested that East Asian shrew moles diverged prior to the evolution of fossorial Eurasian moles. However, we were unable to determine whether semi-fossorial shrew moles are monophyletic. In contrast, fossorial Eurasian genera (Talpa, Mogera and Euroscaptor) were consistently found to form a monophyletic clade, with Mogera and Euroscaptor representing sister taxa. Furthermore, this fossorial clade grouped with the semi-aquatic Desmana, although with fairly low (35-62%) bootstrap support. Mogera imaizumii was found to be more closely related to M. wogura than to M. tokudae. This implies that the ancestors of these three species entered Japan from the Asian continent in this order via a series of migration events, suggesting that the Japanese Islands have played an important role in preserving mole lineages from ancient to recent times.

Abstract:The common vole (Microtus arvalis) and the field vole (Microtus agrestis) are morphologically similar species but are ecological distinctive and differ in the details of their evolutionary history as revealed by mitochondrial DNA (mtDNA). The aim of this study is to describe patterns of genetic variability using microsatellite markers in populations of the common and field vole in Poland using museum specimens, to assess the degree of congruence with mtDNA variation and thereby determine the factors that influence current patterns of gene flow. We genotyped 190 individuals of the common vole at 11 loci and 190 individuals of the field vole at 13 loci. Overall differentiation based on FST was higher for the common vole than in the field vole. We detected a significant isolation by distance pattern for both species. Bayesian analysis in STRUCTURE identified Eastern and Western geographic groups in Poland based on microsatellites for both species. The location of river barriers is likely to be the main factor in these partitions. The eastern-western subdivision with microsatellites does not coincide with the distribution of mtDNA lineages for either species. Unlike previous studies in the common and field vole elsewhere in Europe, we found no evidence of reproductive isolation between the mtDNA lineages of these species at their contact zones in Poland. This study highlights the different roles of evolutionary history and landscape in shaping contemporary genetic structure in voles in Poland.

Abstract:Using the cytochrome b gene (1143 bp), species identification and the phylogenetic analysis of voles of the generic group Microtus from the eastern part of the Greater Caucasus, including the Ismayilli, Khizi, and Balakan Districts of Azerbaijan, have been carried out. Three species, the Major's pine vole ( M. majori ), the social vole ( M. socialis ), and the common vole ( M. arvalis form obscurus), have been identified, and five new haplotypes have been described for them. Genetic analysis with the inclusion of the new data showed that for each of the species, the physiographic conditions of the Greater Caucasus played a certain role (isolation, migration route or refugium) during the formation of the modern genetic structure. The obtained results indicate that any new data from the Caucasus could be of critical importance for the reconstruction of the evolutionary history of the modern biodiversity both within the region itself and in adjacent territories.

Abstract:The complete mitochondrial genome sequence of Cricetulus longicaudatus (Rodentia Cricetidae: Cricetinae) was determined and was deposited in GenBank (GenBank accession no. KM067270). The mitochondrial genome of C. longicaudatus was 16,302bp in length and contained 13 protein-coding genes, 2 ribosomal RNA (rRNA) genes, 22 transfer RNA (tRNA) genes and one control region, with an identical order to that of other rodents' mitochondrial genomes. The phylogenetic analysis was performed with Bayesian inference based on the concatenated nucleotide sequence of 12 protein-coding genes on the heavy strand. The result showed that these species from Cricetidae and its two subfamilies (Cricetinae and Arvicolines) formed solid monophyletic group, respectively. The Cricetulus had close phylogenetic relationship with Tscherskia among three genera (Cricetulus, Cricetulus and Mesocricetus). Neodon irene and Myodes regulus were embedded in Microtus and Eothenomys, respectively. The unusual phylogenetic positions of Neodon irene and Myodes regulus remain further study in the future.

Abstract:The complete mitochondrial genome (mtDNA) of Microhyla beilunensis (Anura: Microhylidae) was sequenced and annotated. The length of mtDNA sequences of M. beilunensis was 16,721 bp, and encoded 13 protein-coding genes (PCGs), 22 transfer RNA (tRNA) genes, 2 ribosomal RNA (rRNA) genes, and a control region. The overall nucleotide composition of this genome was 29.1% A, 24.5% C, 14.5% G, 31.9% T, with a total A + T content of 61%. Phylogenetic analysis using Bayesian Inference (BI) method revealed that M. beilunensis was closely related with other 8 species from the genus Microhyla. The mtDNA dataset could be utilized for studying the molecular ecology and population genetics of Microhylid frogs.

Abstract:Mitochondrial cytochrome b (cyt-b) genes were sequenced from one individual of N.coucang and two individuals of N.pygmaeus. By comparing with the cyt-b sequences of three species in Lorisidae，the divergence and base substitution among these sequences were analyzed. The phylogenetic tree，in agreement with the fossil and morphologic data，was reconstructed with Daubentonia madagascariensis as the outgroup. The base composition of N.coucang and N.pygmaeus showed the same character as that of other mammals. The Tv/Ts ratio between the two Nycticebus species was as 6 times as other pairwise comparisons. The low values (<0.1) of Ka/Ks ratio implied a strong selective constraint against the nonsynonymous sites of the cyt-b genes from the species in Lorisidae. Based on the fossil data，the transitions and synonymous mutations at the third codon position that have shown a linear relation with time，the estimations of 3 Myr (million years) and 6 Myr were the divergent time between N.coucang and N.pygmaeus，and between Lorisines and Galagines groups，respectively.

Abstract:The Gracile shrew mole (Uropsilus gracilis) belongs to the family Talpidae, which distributes in southwestern China, extending to northern Myanmar. In this study, the complete mitochondrial genome of U. gracilis was sequenced. It was determined to be of 16,533 bases. The nucleotide sequence data of 12 heavy-strand protein-coding genes of U. gracilis and other 12 insectivores were used for phylogenetic analysis. Phylogenetic trees were constructed by using Bayesian and maximum likelihood methods, which showed that U. gracilis was clustered together with U. soricipes, and Urotrichus should be prior to Galemys.
