Abstract:Mechanical forces are central to most, if not all, biological processes, including cell development, immune recognition, and metastasis. Because the cellular machinery mediating mechano-sensing and force generation is dependent on the nanoscale organization and geometry of protein assemblies, a current need in the field is the development of force-sensing probes that can be customized at the nanometer-length scale. In this work, we describe a DNA origami tension sensor that maps the piconewton (pN) forces generated by living cells. As a proof-of-concept, we engineered a novel library of six-helix-bundle DNA-origami tension probes (DOTPs) with a tailorable number of tension-reporting hairpins (each with their own tunable tension response threshold) and a tunable number of cell-receptor ligands. We used single-molecule force spectroscopy to determine the probes' tension response thresholds and used computational modeling to show that hairpin unfolding is semi-cooperative and orientation-dependent. Finally, we use our DOTP library to map the forces applied by human blood platelets during initial adhesion and activation. We find that the total tension signal exhibited by platelets on DOTP-functionalized surfaces increases with the number of ligands per DOTP, likely due to increased total ligand density, and decreases exponentially with the DOTP's force-response threshold. This work opens the door to applications for understanding and regulating biophysical processes involving cooperativity and multivalency.

Abstract:Mechanical forces play critical roles in collective cell behaviors such as cell migration, proliferation, and differentiation. Extensive efforts have been made to measure forces between cells and extracellular matrices. However, force studies at cell-cell junctions remain a challenge. Herein, we reported a novel strategy to construct membrane DNA tension probes to visualize tensile forces at cell junctions. These lipid-modified probes can self-assemble onto cell membranes with high efficiency and stability. Upon experiencing tensile forces generated by neighboring cells, unfolding of the probes leads to a large increase in the fluorescence intensity. Compatible with readily accessible fluorescence microscopes, these easy-to-use membrane DNA tension probes can be broadly used to measure intercellular tensile forces.

Abstract:Abstract Cells can sense and respond to molecular forces ranging from a few pN to tens of pN through mechanosensitive receptors with an astounding diversity of mechanisms. DNA-based molecular tension sensors have been instrumental in studying the importance of mechanical forces in many biological systems. However, the respective shortcomings of these sensors, for instance, the irreversible rupture of tension gauge tether (TGT) under force and relatively limited dynamic range of the hairpin probes, limited our understanding of the molecular details of mechano-chemo-transduction in living cells. Here, we developed a reversible shearing DNA-based tension probe (RSDTP) for probing molecular pN-scale forces between 4-60 pN transmitted by cells. Using RSDTPs to study integrin-mediated mechanotransduction, we could real-time distinguish the differences of force-bearing integrins without perturbing adhesion biology in living cells.

Abstract:The T cell receptor (TCR) is thought to be a mechanosensor, meaning that it transmits mechanical force to its antigen and leverages the force to amplify the specificity and magnitude of TCR signalling. Although a variety of molecular probes have been proposed to quantify TCR mechanics, these probes are immobilized on hard substrates, and thus fail to reveal fluid TCR-antigen interactions in the physiological context of cell membranes. Here we developed DNA origami tension sensors (DOTS) which bear force sensors on a DNA origami breadboard and allow mapping of TCR mechanotransduction at dynamic intermembrane junctions. We quantified the mechanical forces at fluid TCR-antigen bonds and observed their dependence on cell state, antigen mobility, antigen potency, antigen height and F-actin activity. The programmability of DOTS allows us to tether these to microparticles to mechanically screen antigens in high throughput using flow cytometry. Additionally, DOTS were anchored onto live B cells, allowing quantification of TCR mechanics at immune cell-cell junctions.

Abstract:Force-induced changes in protein structure and function mediate cellular responses to mechanical stresses. Existing methods to study protein conformation under mechanical force are incompatible with biochemical and structural analysis. Taking advantage of DNA nanotechnology, including the well-defined geometry of DNA origami and programmable mechanics of DNA hairpins, we built a DNA nanodevice to apply controlled forces to proteins. This device was used to study the R1-R2 segment of the talin1 rod domain as a model protein, which comprises two alpha-helical bundles that reversibly unfold under tension to expose binding sites for the cytoskeletal protein vinculin. Electron microscopy confirmed tension dependent protein extension while biochemical analysis demonstrated enhanced vinculin binding under tension. The device could also be used in pull down assays with cell lysates, which identified filamins as novel tension-dependent talin binders. The DNA nanodevice is thus a valuable addition to the molecular toolbox for studying mechanosensitive proteins.

Abstract:Biomolecular systems are dependent on a complex interplay of forces. Modern force spectroscopy techniques provide means of interrogating these forces, but they are not optimized for studies in constrained environments as they require attachment to micron-scale probes such as beads or cantilevers. Nanomechanical devices are a promising alternative, but this requires versatile designs that can be tuned to respond to a wide range of forces. We investigate the properties of a nanoscale force sensitive DNA origami device which is highly customizable in geometry, functionalization, and mechanical properties. The device, referred to as the NanoDyn, has a binary (open or closed) response to an applied force by undergoing a reversible structural transition. The transition force is tuned with minor alterations of 1 to 3 DNA oligonucleotides and spans tens of picoNewtons (pN). The DNA oligonucleotide design parameters also strongly influence the efficiency of resetting the initial state, with higher stability devices ( ≳ 10 pN) resetting more reliably during repeated force-loading cycles. Finally, we show the opening force is tunable in real time by adding a single DNA oligonucleotide. These results establish the potential of the NanoDyn as a versatile force sensor and provide fundamental insights into how design parameters modulate mechanical and dynamic properties.

Realizing Mechanical Frustration at the Nanoscale Using DNA Origami

Abstract:Structural designs inspired by physical and biological systems have been previously utilized to develop advanced mechanical metamaterials. These are based on the clever geometric arrangement of their building blocks, resulting in enhanced mechanical properties such as shape morphing and auxetic behavior. Until now, the benefits from such designs have yet to be leveraged at the nanoscale. Here, we use the DNA origami method to realize a nanoscale metastructure exhibiting mechanical frustration, the mechanical counterpart of the well-known phenomenon of magnetic frustration. We show that this DNA metastructure can be precisely controlled to adopt either frustrated or non-frustrated mechanical states, each characterized by a distinct free energy profile. Switching between the states is achieved by engineering reconfigurable struts into the structure. Actuation of the struts causes a global deformation of the metastructure. In the non-frustrated state, strain can be distributed homogeneously throughout the structure, while in the frustrated state, strain is concentrated at a specific location. Molecular dynamics simulations reconcile the contrasting behaviors of the two modes and provide detailed insights into the mechanics. Our work demonstrates how combining programmable DNA self-assembly with mechanical design principles can overcome engineering limitations encountered at the macroscale, enabling the development of dynamic, deformable nanostructures with tunable responses. These may lay the foundation for mechanical energy storage elements, nanomechanical computation, and allosteric mechanisms in DNA-based nanomachinery.

Abstract:In the last decade, DNA-based tension sensors have made significant contributions to the study of the importance of mechanical forces in many biological systems. Albeit successful, one shortcoming of these techniques is their inability to reversibly measure receptor forces in a higher regime (that is, >20 pN), which limits our understanding of the molecular details of mechanochemical transduction in living cells. Here, we developed a reversible shearing DNA-based tension probe (RSDTP) for probing molecular piconewton-scale forces between 4 and 60 pN transmitted by cells. Using these probes, we can easily distinguish the differences in force-bearing integrins without perturbing adhesion biology and reveal that a strong force-bearing integrin cluster can serve as a 'mechanical pivot' to maintain focal adhesion architecture and facilitate its maturation. The benefits of the RSDTP include a high dynamic range, reversibility and single-molecule sensitivity, all of which will facilitate a better understanding of the molecular mechanisms of mechanobiology.

Abstract:The DNA origami technology holds great promise for the assembly of nanoscopic technological devices and studies of biochemical reactions at the single-molecule level. For these, it is essential to establish well controlled attachment of functional materials to predefined sites on the DNA origami nanostructures for reliable measurements and versatile applications. However, the two-sided nature of the origami scaffold has shown limitations in this regard. We hypothesized that holes of the commonly used two-dimensional DNA origami designs are large enough for the passage of single-stranded (ss)-DNA. Sufficiently long ssDNA initially located on one side of the origami should thus be able to "thread" to the other side through the holes in the origami sheet. By using an origami sheet attached with patterned biotinylated ssDNA spacers and monitoring streptavidin binding with atomic force microscopic (AFM) imaging, we provide unambiguous evidence that the biotin ligands positioned on one side have indeed threaded through to the other side. Our finding reveals a previously overlooked critical design feature that should provide new interpretations to previous experiments and new opportunities for the construction of origami structures with new functional capabilities.

Abstract:DNA is known to be a life material that has been explored as an exciting biomaterial for bio-sensing, bio-imaging, and analytical applications. The current review focuses on describing the general concept of DNA nanotechnology including linear DNA nanotechnology, short circular DNA nanotechnology, DNA origami, and the hybrid protein–DNA nanotechnology/supramolecular approaches. We will further describe the existing strategies for the development of DNA molecular tension probes to target the cell surface receptors (mainly integrin) for bio-imaging and bio-sensing applications. The surface activation of the cellular receptors by the DNA probes will elicit the mechanical responses to the cells for the analysis and bio-imaging of mechano-biological processes. The literature overview is obvious about the role of cell surface receptors in generating piconewton (pN) forces and carrying out mechano-transduction events necessary for the growth, development, and proper functioning of the cells. The last part of the review will briefly summarize our contribution as a latest advancement in this field, and to establish a further need for research.

Abstract:The DNA origami approach enables the construction of complex objects from DNA strands. A fundamental understanding of the kinetics and thermodynamics of DNA origami assembly is extremely important for building large DNA structures with multifunctionality. Here both experimental and theoretical studies of DNA origami melting were carried out in order to reveal the reversible association/disassociation process. Furthermore, by careful control of the temperature cycling via in situ thermally controlled atomic force microscopy, the self-assembly process of a rectangular DNA origami tile was directly visualized, unveiling key mechanisms underlying their structural and thermodynamic features.
DNA-based digital tension probes reveal integrin forces during early cell adhesion

Abstract:Mechanical stimuli profoundly alter cell fate, yet the mechanisms underlying mechanotransduction remain obscure because of a lack of methods for molecular force imaging. Here to address this need, we develop a new class of molecular tension probes that function as a switch to generate a 20- to 30-fold increase in fluorescence upon experiencing a threshold piconewton force. The probes employ immobilized DNA hairpins with tunable force response thresholds, ligands and fluorescence reporters. Quantitative imaging reveals that integrin tension is highly dynamic and increases with an increasing integrin density during adhesion formation. Mixtures of fluorophore-encoded probes show integrin mechanical preference for cyclized RGD over linear RGD peptides. Multiplexed probes with variable guanine-cytosine content within their hairpins reveal integrin preference for the more stable probes at the leading tip of growing adhesions near the cell edge. DNA-based tension probes are among the most sensitive optical force reporters to date, overcoming the force and spatial resolution limitations of traction force microscopy.

Abstract:Biological systems perceive and respond to mechanical forces, generating mechanical cues to regulate life processes. Analyzing biomechanical forces has profound significance for understanding biological functions. Therefore, a series of molecular mechanical techniques have been developed, mainly including single-molecule force spectroscopy, traction force microscopy, and molecular tension sensor systems, which provide indispensable tools for advancing the field of mechanobiology. DNA molecules with a programmable structure and well-defined mechanical characteristics have attached much attention to molecular tension sensors as sensing elements, and are designed for the study of biomechanical forces to present biomechanical information with high sensitivity and resolution. In this work, a comprehensive overview of molecular mechanical technology is presented, with a particular focus on molecular tension sensor systems, specifically those based on DNA. Finally, the future development and challenges of DNA-based molecular tension sensor systems are looked upon. Decoding biomechanical cues is of great importance in comprehending biological systems. Molecular mechanical techniques, which are based on DNA sensors, offer highly sensitive and precise approaches to gathering information about biological mechanical forces. Abstract:DNA origami makes it feasible to fabricate a tremendous number of DNA nanostructures with various geometries, dimensions, and functionalities. Moreover, an increasing amount of research on DNA nanostructures is focused on biological and biomedical applications. Here, the reversible regulation of microcosmic structural rigidity is accomplished using a DNA origami device in vitro. The designed DNA origami monomer is composed of an internal central axis and an external sliding tube. Due to the external tube sliding, the device transforms between flexible and rigid states. By transporting the device into the liposome, the conformational change of the origami device induces a structural change in the liposome. The results obtained demonstrate that the programmed DNA origami device can be applied to regulate the microcosmic structural rigidity of liposomes. Because microcosmic structural rigidity is important to cell proliferation and function, the results obtained potentially provide a foundation for the regulation of cell microcosmic structural rigidity using DNA nanostructures.
DNA Origami Nanotechnology for the Visualization, Analysis, and Control of Molecular Events with Nanoscale Precision

Abstract:Direct visualization of biomolecules of interest allows the elucidation of the physical properties of individual molecules and their reaction processes. Atomic force microscopy (AFM) enables the direct imaging of biomolecules in solution. Since AFM allows visualization of molecules at a nanometer-scale spatial resolution, a versatile observation platform is needed for the precise imaging of molecules in a dynamic state. We used the DNA origami technology for visualizing the detailed movement of target molecules in reactions by using high-speed AFM (HS-AFM), which enables the analysis of the dynamic movement of biomolecules at subsecond time resolution. The conformational changes in DNA molecules, which include noncanonical structures such as formation or disruption of G-quadruplex, i-motif and triplex, and B–Z transition were visualized by combining DNA origami technology and HS-AFM. Enzyme-based reactions such as DNA methylation, excision repair, and recombination were also visualized using this combined observation system and were regulated in the DNA origami frame by imposing structural stress and rotational regulation on substrate DNAs to elucidate the reaction mechanism. Artificial systems responsive to light, metal ions, and specific molecules were constructed and their movements were visualized at single-molecule resolution. These target-orientated observation systems could contribute to a detailed analysis of the motions of biomolecules and elucidation of the mechanism of reactions in real time at molecular resolution.

Abstract:DNA origami holds great potential for advancing therapeutics, yet the lack of precise in vivo structural assessment methods prevents its translation. We introduce the Proximity Ligation Assay for Structural Tracking and Integrity Quantification (PLASTIQ), a method that resolves origami structural integrity in vivo. PLASTIQ requires just 1 µL of blood and has a detection limit of 0.01 femtomolar. Through PLASTIQ, we could observe detailed degrading dynamics of origamis during blood circulation, and evaluate the effectiveness of PEGylation for slowing this process. Additionally, by employing a double-layered barrel-like origami structure, we found distinct degradation kinetics among DNA helices in different spatial zones, revealing slower degradation of internal helices compared to outer ones. PLASTIQ is thus an accurate new approach for assessing origami integrity in vivo, providing dynamic pharmaceutical-level insights for accelerating the development of DNA origami-based drugs.

Abstract:DNA encodes genetic information and forms various structural conformations with distinct physical, chemical, and biological properties. Over the past 30 years, advancements in force manipulation technology have enabled the precise manipulation of DNA at nanometer and piconewton resolutions. This mini-review discusses these force manipulation techniques for exploring the mechanical properties of DNA at the single-molecule level. We summarize the distinct mechanical features of different DNA forms while considering the impact of the force geometry. We highlight the role of DNA mechanics in origami structures that serve as self-assembled building blocks or mechanically responsive/active nanomachines. Accordingly, we emphasize how DNA mechanics are integral to the functionality of origami structures for achieving mechanical capabilities. Finally, we provide an outlook on the intrinsic mechanical properties of DNA, from single stranded to self-assembled higher-dimensional structures. This understanding is expected to inspire new design strategies in DNA mechanics, paving the way for innovative applications and technologies.

Abstract:This paper explores the use of deoxyribonucleic acid (DNA) origami structures as nanorobot components. Investigating the functional properties of DNA origami structures can facilitate the fabrication of DNA origami-based nanorobots. The wireframe structure stands out as one of the most interesting DNA origami structures. Hence, the present study aims to employ these structures to create DNA origami nanoactuators. The research delves into the design of DNA origami structures with the aim of opening under specific temperature conditions. Short DNA strands (staples) are one of the crucial parts of DNA origami structures, and the appropriate design of these strands can lead to the creation of structures with different properties. Thus, the components of the DNA origami nanoactuator are tailored to enable intentional opening at specific temperatures while maintaining stability at lower temperatures. This structural modification showcases the functional property of the DNA origami structure. The engineered DNA origami nanoactuator holds potential applications in medicine. By carrying drugs under specific temperature conditions and releasing them under different temperature conditions, it can serve as a platform for smart drug delivery purposes.
